(First paragraph) Matter, conceptually classified into fluids and solids, can be completely described by the microscopic physics of its constituent atoms or molecules. However, for most engineering applications a macroscopic or continuum description has usually been sufficient, because of the large disparity between the spatial and temporal scales relevant to these applications and the scales of the underlying molecular dynamics. In this case, the microscopic physics merely determines material properties such as the viscosity of a fluid or the elastic constants of a solid. Plasma bullets generated by atmospheric pressure low temperature plasma jets have recently been an active research topic due to their unique properties and their enhanced plasma chemistry. In this paper, experimental insights into the plasma bullet lifetime and its velocity are reported. Data obtained from intensified charge-coupled device camera and time-resolved optical emission spectroscopy (OES) elucidated the existence of a weakly ionized channel between the plasma bullet and its source (such as the plasma pencil). We conducted optical and electrical simulations with the goal of determining the optimal design for conjugated polymer-fullerene tandem solar cells using poly[2,6-(4,4-bis-(2-ethylhexyl)- 4H-cyclopenta[2,1- b;3,4- b′] dithiophene)-alt-4,7-(2,1,3-benzothiadiazole)] (PCPDTBT): [6,6]-phenyl C61 butyric acid methyl ester (PC61 BM) as a bottom cell and poly(3-hexylthiophene) (P3HT): [6,6]-phenyl C71 butyric acid methyl ester (PC71BM) as a top cell. The effects of photon density, absorption, balanced and unbalanced charge carrier transport, and bimolecular recombination in the two subcells were incorporated into the simulations. Using a one-way coupled model of neutral gas flow and plasma dynamics we report a mechanism to explain the ring-shaped emission pattern that has been observed experimentally in plasma bullets at atmospheric pressure. We solve a fluid model with the local field approximation in one-dimensional cylindrical coordinates, corresponding to a cross-section of a plasma bullet. Pulselike uniform electric field is assumed to be applied perpendicular to the simulation domain. Time and spatially resolved spectroscopic measurements support the simulation results.

Amyloid fibrils are ordered beta-sheet aggregates that are associated with a number of neurodegenerative diseases such as Alzheimer and Parkinson. At present, there is no cure for these progressive and debilitating diseases. Here we report initial studies that indicate that low temperature atmospheric pressure plasma can break amyloid fibrils into smaller units in vitro. The plasma was generated by the plasma pencil, a device capable of emitting a long, low temperature plasma plume/jet. This avenue of research may facilitate the development of a plasma-based medical treatment.

“Pimple” dunes are small, rounded coastal dunes that form along major dune ridges of the barrier islands along the Eastern Shore of Virginia. Although most pimple dunes are small structures ranging between 10 and 20 m in diameter, they have distinct plant assemblages that replicate the upland ecotones of their barrier islands. We examined the relationship between microenvironment, edaphic factors, and plant assemblage structure on pimple dunes. Water availability was an obvious major ecological driver, but we also tested other environmental factors that may correlate with plant assemblage structure. During the 1960s and 1990s, the California Department of Fish and Game tagged 8,634 barred sand bass in southern California, and 972 fish (11%) were recaptured. Tag returns suggest barred sand bass are transient aggregate spawners that form spawning aggregations consisting of both resident and migrant individuals. Spawning residency at a historic spawning location was estimated by the frequency of returns over time; most same-year returns (82%, n = 141) were recaptured within a 7 to 35-day period. Using data for 25,780 species categorized on the International Union for Conservation of Nature Red List, we present an assessment of the status of the world's vertebrates. One-fifth of species are classified as Threatened, and we show that this figure is increasing: On average, 52 species of mammals, birds, and amphibians move one category closer to extinction each year. However, this overall pattern conceals the impact of conservation successes, and we show that the rate of deterioration would have been at least one-fifth again as much in the absence of these. Nonetheless, current conservation efforts remain insufficient to offset the …

The causes of the late Pleistocene megafaunal extinctions are poorly understood. Different lines of evidence point to climate change, the arrival of humans, or a combination of these events as the trigger. Although many species went extinct, others, such as caribou and bison, survived to the present. The musk ox has an intermediate story: relatively abundant during the Pleistocene, it is now restricted to Greenland and the Arctic Archipelago. In this study, we use ancient DNA sequences, temporally unbiased summary statistics, and Bayesian analytical techniques to infer musk ox population dynamics throughout the late Pleistocene and Holocene. In this dissertation, we present a careful mathematical study of several epidemic cholera models, including the model of Codeco [11] in 2001, that of Hartley, Morris and Smith [22] in 2006, and that of Mukandavire, Liao, Wang and Gaff et al. [60] in 2010. We formally derive the basic reproduction number R0 for each model by computing the spectral radius of the next generation matrix. We focus our attention on the stability analysis at the disease-free equilibrium which determines the short-term epidemic behavior, and the endemic equilibrium which determines the long-term disease dynamics. Data (multivariate data) on two sets of vectors commonly occur in applications. Statistical analysis of these data is usually done using a canonical correlation analysis (CCA). Occurrence of these data at multiple occasions or conditions leads to longitudinal multivariate data for a CCA. We address the problem of canonical correlation analysis on longitudinal data when the data have a Kronecker product covariance structure. Using structured correlation matrices we model the dependency of repeatedly observed data. This dissertation deals with modeling and statistical analysis of longitudinal and clustered binary data. Such data consists of observations on a dichotomous response variable generated from multiple time or cluster points, that exhibit either decaying correlation or equi-correlated dependence. The current literature addresses modeling the dependence using an appropriate correlation structure, but ignores the feasible bounds on the correlation parameter imposed by the marginal means.

Blooms of Aureococcus anophagefferens (Brown Tides) in Chincoteague Bay were observed over a six-year period (2002–2007) during which interannual differences in nitrogen and carbon uptake and concentrations of dissolved constituents were compared at two sites, one in Maryland and the other in Virginia. Overall, I observed an increase in bloom intensity and duration over time. No single nitrogen compound was responsible for fueling blooms. Instead, A. anophagefferens demonstrated the ability to use a wide range of nitrogen compounds to meet its nutritional demands. Certain trace metals are important cofactors in enzymatic systems and are thus, essential for life in the world's oceans. Two of these metals, Zn and Cd, are required by phytoplankton for enzymes that facilitate carbon uptake (Morel and Price, 2003). In seawater the total dissolved concentration of a metal (MTD) is distributed among different chemical species and this chemical speciation dictates a metal's bioavailability. Dissolved and suspended particulate samples collected during the Intergovernmental Oceanographic Commission 2002 Contaminant Baseline Survey were analyzed to determine the surface and vertical distributions of Cd, Co, Cu, Mn, Ni Zn and Pb across the western and central North Pacific.
Dissolved trace metal concentrations were measured using a novel isotope dilution-ICP-MS method after extraction over an 8-hydroxyquinoline resin column and validated through the use of the SAFe consensus reference materials. Successful evacuations from metropolitan areas require optimizing the transportation network, monitoring conditions, and adapting to changes. Evacuation plans seek to maximize the city's ability to evacuate traffic to flee the endangered region, but once an evacuation begins, real time events degrade even the best plans.
To better understand behavioral responses made during a hurricane evacuation, a survey of potential evacuees obtained data on demographics, driving characteristics, and the traffic information considered prior to and during an evacuation. Caribbean coral reefs have undergone a phase shift from a system dominated by corals to one where algae are pervasive. This shift was precipitated by the loss of herbivores, including the mass mortality of the long spined sea urchin (Diadema antillarum), coupled with disease and the recruitment failure of hermatypic corals. Diadema populations have recovered in some areas of the Caribbean, but are still below historical levels in the Florida Keys, likely due to low larval supply coupled with predation on juveniles. Traditional refinement algorithms insert a Steiner point from a few possible choices at each step. Our algorithm, on the contrary, defines regions from where a Steiner point can be selected and thus inserts a Steiner point among an infinite number of choices. Our algorithm significantly extends existing generalized algorithms by increasing the number and the size of these regions. The lower bound for newly created angles can be arbitrarily close to $30^{\circ}$. Both termination and good grading are guaranteed. Background: The current advances in electron cryo-microscopy technique have made it possible to obtain protein density maps at about 6-10 Å resolution. Although it is hard to derive the protein chain directly from such a low resolution map, the location of the secondary structures such as helices and strands can be computationally detected. It has been demonstrated that such low-resolution map can be used during the protein structure prediction process to enhance the structure prediction.

Background
Accurate protein loop structure models are important to understand functions of many proteins. Identifying the native or near-native models by distinguishing them from the misfolded ones is a critical step in protein loop structure prediction.
Results
We have developed a Pareto Optimal Consensus (POC) method, which is a consensus model ranking approach to integrate multiple knowledge- or physics-based scoring functions. The procedure of identifying the models of best quality in a model set includes: 1) identifying the models at the Pareto optimal front with respect to a set of scoring functions, and 2) ranking them based on the fuzzy …
