Deep neural networks (DNNs) can perform impressively in many natural language processing (NLP) tasks, but their black-box nature makes them inherently challenging to explain or interpret. Self-Explanatory models are a new approach to overcoming this challenge, generating explanations in human-readable languages besides task objectives like answering questions. The main focus of this thesis is the explainability of NLP tasks, as well as how attention methods can help enhance performance. Three different attention modules are proposed, SimpleAttention, CrossSelfAttention, and CrossModality. The creation of a laser cooled semiconductor device has been a long sought achievement. GaAs-based devices have emerged as a promising candidate for the realization of this goal. Efforts to improve the efficiency of such devices have enabled the material to exhibit external quantum efficiencies (EQE, a measure of the probability that an excitation leads to the emission of a photon) of 99.5\%. Despite this impressive feat, a laser coolable device remains elusive.

The purpose of this project was to develop a method for creating bricks from mycelium and agricultural waste. The bulk of the research happened in two parts, the first part being a period in which different substrates, strains, and methods were used build the bricks. This research took place in San Luis Obispo and was aided by a group of students in PSC392 under Dr. Pete Schwartz in early 2022. The formation of uranyl phosphate precipitate is a remediation strategy because the low solubility of uranyl phosphate minerals, like chernikovite, limits the mobility of uranium in contaminated soils. However, organic ligands can complex with aqueous metal cations to form more soluble species. For example, citrate is a commonly occurring organic ligand produced by plants and microbes that increases the solubility of uranium and therefore the dissolution of uranyl phosphate minerals in the uranyl phosphate-citrate system. The adoption of mathematically formal simulation-based optimization approaches within aerodynamic design depends upon a delicate balance of affordability and accessibility. Techniques are needed to accelerate the simulation-based optimization process, but they must remain approachable enough for the implementation time to not eliminate the cost savings or act as a barrier to adoption.
This dissertation introduces a reduced-order model technique for accelerating fixed-point iterative solvers (e.g. such as those employed to solve primal equations, sensitivity equations, design equations, and their combination). On October 29, 2012, Superstorm Sandy impacted 443,000 people and caused nearly $19 billion (about $58 per person in the US) worth of damage within New York City. As part of the New York City infrastructure reparation plan, the Living Breakwaters project in Tottenville addressed coastal resilience, allocating $100M of public funds to a series of artificial breakwaters by the southwest coast of Staten Island. Each breakwater is constructed and designed to mitigate water flow in storm events. ECOncrete, a primary element of the breakwater, is a specialty cast cementitious product that is marine organism-friendly that encourages biocalcification and photosynthesis. …

This thesis presents the theoretical development of orbital angular momentum (OAM) based wavelets for the analysis of localized OAM information in space. An optical probing system for generating and detecting these wavelets is demonstrated; individual wavelets can scan the environment in 10µs or less. The probing system was applied to a three-dimensional atmospheric turbulence distribution to obtain a continuous wavelet transform of the angular information of the turbulent propagation path about a fixed radius. An entire continuous wavelet transform was measured in 3.8ms; the measurements are much faster than the turbulence and give insight into the short time scale of …

This study focuses on the electrochemical precipitation (EP) process to reduce excess water hardness from the Lower Rio Grande Valley (LRGV) tap water using electrically conductive concrete as cathode in a continuous flow condition. LRGV tap water is extremely hard with hardness more than 350 mg/L as CaCO3. Humans can pleasantly consume water with hardness less than 150 mg/l as CaCO3 according to World Health Organization (WHO). Bacteria are constantly threatened with infection by mobile genetic elements (MGE) such as bacteriophage and plasmids. Bacteriophage and plasmids require the bacteria's cellular infrastructure to replicate their genomes. Rampant replication can lead to cell death which is one reason why bacteria have developed a diverse array of immune systems to prevent or limit infection. This thesis studies three types of bacterial immune systems, type IV-A CRISPR-Cas (Clustered Regularly Interspaced Short Palindromic Repeat –CRISPR associated), type V-A2 CRISPR-Cas systems, and Wadjet systems.

Statistical GNSS-RO measurements of phase and amplitude scintillation are analyzed at the mid-latitudes in the local summer for a 100 km altitude. These conditions are known to contain frequent sporadic-E, and the S4-σϕ trends provide insight into the statistical distributions of the sporadic-E parameters. Joint two-dimensional S4-σϕ histograms are presented, showing roughly linear trends until the S4 saturates near 0.8. To interpret the measurements and understand the sporadic-E contributions, 10,000 simulations of RO signals perturbed by sporadic-E layers are performed using length, intensity, and vertical thickness distributions from previous studies, with the assumption that the sporadic-E layer acts …

Recommender systems learn from historical user-item interactions to identify preferred items for target users. These observed interactions are usually unbalanced following a long-tailed distribution. Such long-tailed data lead to popularity bias to recommend popular but not personalized items to users. We present a gradient perspective to understand two negative impacts of popularity bias in recommendation model optimization: (i) the gradient direction of popular item embeddings is closer to that of positive interactions, and (ii) the magnitude of positive gradient for popular items are much greater than that of unpopular items. The fatalities, injuries, and property damage that result from traffic crashes impose a significant burden on society. Current research and practice in traffic safety rely on analysis of quantitative data from crash reports to understand crash severity contributors and develop countermeasures. Despite advances from this effort, quantitative crash data suffers from drawbacks, such as the limited ability to capture all the information relevant to the crashes and the potential errors introduced during data collection. Metalorganic chemical vapor deposition (MOCVD) is a popularly used method of growing thin films of GaN on ZnO (GZ) substrates, which pair well due to their structural and characteristic similarities. In this research, optical characterization of the surface quality of GZ sample films is measured by analyzing Raman scattering (RS) using a Renishaw inVia spectrometer fitted with a 532nm laser. Samples were grown in an improved double injection block rotating disc reactor. Multiple samples' spectra show broad peaks that correspond with the E2 (high) and A1 (LO) branches of GaN, and nicely fitted curves are observed for the characteristic E2 …

Genome-Scale Metabolic Models (GEMMs) are powerful reconstructions of biological systems that help metabolic engineers understand and predict growth conditions subjected to various environmental factors around the cellular metabolism of an organism in observation, purely in silico. Applications of metabolic engineering range from perturbation analysis and drug-target discovery to predicting growth rates of biotechnologically important metabolites and reaction objectives within dierent single-cell and multi-cellular organism types. GEMMs use mathematical frameworks for quantitative estimations of flux distributions within metabolic networks.
