Array-Based Genotyping And Expression Analysis Of Barley Cv. Maythorpe And Golden Promise, Harkamal Walia, Clyde Wilson, Pascal Condamine, Abdelbagi M. Ismail, Jin Xu, Xinping Cui, Timothy J. Close

Department of Agronomy and Horticulture: Faculty Publications

Background: Golden Promise is a salt-tolerant spring barley closely related to Maythorpe. Salt tolerance in Golden Promise has been attributed to a single mutation at the Ari-e locus (on 5H) resulting from irradiation of Maythorpe. Golden Promise accumulates lower shoot Na+ compared to Maythorpe when growing under saline conditions. This study focused on elucidating the genetic basis and mechanisms involved in this difference. Results: The level of polymorphism between the two genotypes was explored using the Barley1 GeneChip for single feature polymorphisms (SFPs) and an oligonucleotide pool assay for single nucleotide polymorphisms (SNPs). Polymorphism analyses revealed three haplotype blocks …

Nutrient Use Efficiency: Measurement And Management, Achim Dobermann Jan 2007

Nutrient Use Efficiency: Measurement And Management, Achim Dobermann

Department of Agronomy and Horticulture: Faculty Publications

Mineral fertilizers have sustained world agriculture and thus global population and wealth growth for more than 100 years (Smil, 2001; Stewart et al., 2005). Their contribution to increasing crop yields has spared millions of hectares of natural ecosystems that otherwise would have been converted to agriculture (Balmford et al., 2005). However, lacking, imbalanced, inappropriate or excessive use of nutrients in agricultural systems remains a concern. Nutrient mining is a major cause for low crop yields in parts of the developing world, particularly Africa. In other situations, nutrients such as nitrogen (N) and phosphorus (P) often move beyond the bounds of …

Transport Of E. Coli In Egyptian Agricultural Soils As A Result Of Reclaimed Wastewater Use For Irrigation, Aimen Badawy

Archived Theses and Dissertations

Limited water resources are one of the main constraints to socio-economic development and even a source of insecurity at national and regional levels. The increasing demand for water in the agricultural sector stimulated the use of reclaimed wastewater for irrigation. Comprehending health and environment risks resulting from contaminants that may often be associated with reclaimed wastewater will lead to the sustainable use of this resource, as well as the conservation of other water resources.

In the present study the fate and transport of one important wastewater constituent, namely E. Coli bacteria, in three Egyptian soils of typical agricultural use was …

Snp-Phage – High Throughput Snp Discovery Pipeline, Lakshmi K. Matukumalli, John J. Grefenstette, David L. Hyten, Ik-Young Choi, Perry B. Cregan, Curt P. Van Tassell

Department of Agronomy and Horticulture: Faculty Publications

Background: Single nucleotide polymorphisms (SNPs) as defined here are single base sequence changes or short insertion/deletions between or within individuals of a given species. As a result of their abundance and the availability of high throughput analysis technologies SNP markers have begun to replace other traditional markers such as restriction fragment length polymorphisms (RFLPs), amplified fragment length polymorphisms (AFLPs) and simple sequence repeats (SSRs or microsatellite) markers for fine mapping and association studies in several species. For SNP discovery from chromatogram data, several bioinformatics programs have to be combined to generate an analysis pipeline. Results have to be stored in …

Evaluation Of The Single Kernel Characterization System (Skcs) For Measurement Of Sorghum Grain Attributes, S. R. Bean, O. K. Chung, M. R. Tuinstra, Jeffrey F. Pedersen, J. Erpelding

Department of Agronomy and Horticulture: Faculty Publications

The single kernel characterization system (SKCS) has been widely used in the wheat industry, and SKCS parameters have been linked to end-use quality in wheat. The SKCS has promise as a tool for evaluating sorghum grain quality. However, the SKCS was designed to analyze wheat, which has a different kernel structure from sorghum. To gain a better understanding of the meaning of SKCS predictions for grain sorghum, individual sorghum grains were measured for length, width, thickness (diameter), and weight by laboratory methods and by the SKCS. SKCS predictions for kernel weight and thickness were highly correlated to laboratory measurements. However, …

Department of Agronomy and Horticulture: Faculty Publications

Background: Single nucleotide polymorphisms (SNP) constitute more than 90% of the genetic variation, and hence can account for most trait differences among individuals in a given species. Polymorphism detection software PolyBayes and PolyPhred give high false positive SNP predictions even with stringent parameter values. We developed a machine learning (ML) method to augment PolyBayes to improve its prediction accuracy. ML methods have also been successfully applied to other bioinformatics problems in predicting genes, promoters, transcription factor binding sites and protein structures. Results: The ML program C4.5 was applied to a set of features in order to build a SNP classifier …

Department of Agronomy and Horticulture: Faculty Publications

Here, we describe two members of the Arabidopsis (Arabidopsis thaliana) Yellow Stripe-Like (YSL) family, AtYSL1 and AtYSL3. The YSL1 and YSL3 proteins are members of the oligopeptide transporter family and are predicted to be integral membrane proteins. YSL1 and YSL3 are similar to the maize (Zea mays) YS1 phytosiderophore transporter (ZmYS1) and the AtYSL2 iron (Fe)-nicotianamine transporter, and are predicted to transport metal-nicotianamine complexes into cells. YSL1 and YSL3 mRNAs are expressed in both root and shoot tissues, and both are regulated in response to the Fe status of the plant. β-Glucuronidase reporter expression, driven by …

Soybean Cultivars Resulted From More Recombination Events Than Unselected Lines In The Same Population, T. R. Stefaniak, D. L. Hyten Jr., V. R. Pantalone, A. Klarer, T. W. Pfeiffer

Department of Agronomy and Horticulture: Faculty Publications

The selection of superior adapted cultivars has contributed to the doubling of soybean [Glycine max (L.) Merr.] yields in the USA since 1930. Genetic variation was required for this selection to be effective. The objective of this study was to evaluate the importance of homologous chromosome meiotic recombination in the creation of soybean cultivars. A set of 10 adapted high-yielding cultivars selected from the cross ‘Williams’ × ‘Essex’ was com-pared with a set of 156 random recombinant inbred lines (RILs) from the same population. Crossover events were identified using 143 simple sequence repeat (SSR) markers span-ning all 20 soybean …

Impacts Of Genetic Bottlenecks On Soybean Genome Diversity, D. L. Hyten, Qijian Song, Youlin Zhu, Ik-Young Choi, Randall L. Nelson, Jose M. Costa, James E. Specht, Randy C. Shoemaker, Perry B. Cregan

Department of Agronomy and Horticulture: Faculty Publications

Soybean has undergone several genetic bottlenecks. These include domestication in Asia to produce numerous Asian landraces, introduction of relatively few landraces to North America, and then selective breeding over the past 75 years. It is presumed that these three human-mediated events have reduced genetic diversity. We sequenced 111 fragments from 102 genes in four soybean populations representing the populations before and after genetic bottlenecks. We show that soybean has lost many rare sequence variants and has undergone numerous allele frequency changes throughout its history. Although soybean genetic diversity has been eroded by human selection after domestication, it is notable that …

Department of Agronomy and Horticulture: Faculty Publications

In previous works, it has been shown, by using ethylene inhibitors and precursors, that ethylene could participate in the regulation of the enhanced ferric reductase activity of Fe-deficient Strategy I plants. However, it was not known whether ethylene regulates the ferric reductase gene expression or other aspects related to this activity. This paper is a study of the effects of ethylene inhibitors and precursors on the expression of the genes encoding the ferric reductases and iron transporters of Arabidopsis thaliana (FRO2 and IRT1) and Lycopersicon esculentum (= Solanum lycopersicum) (FRO1 and IRT1) plants. The effects …

Agricultural Systems For Saline Soil: The Potential Role Of Livestock, David G. Masters, H C. Norman, E G. Barrett-Lennard

Natural Resources Research Articles

Human-induced soil salinity is becoming a major threat to agriculture across the world. This salinisation occurs in both irrigated and rain-fed agricultural zones with the highest proportions in the arid and semi-arid environments. Livestock can play an important role in the management and rehabilitation of this land. There are a range of plants that grow in saline soils and these have been used as animal feed. In many situations, animal production has been poor as a result of low edible biomass production, low nutritive value, depressed appetite, or a reduction in efficiency of energy use. Feeding systems are proposed that …

Ec05-185 Grazing Winter Wheat In Nebraska, Tom Holman, Drew J. Lyon, David D. Baltensperger, Ivan G. Rush, Ray E. Weed Jan 2005

Ec05-185 Grazing Winter Wheat In Nebraska, Tom Holman, Drew J. Lyon, David D. Baltensperger, Ivan G. Rush, Ray E. Weed

University of Nebraska-Lincoln Extension: Historical Materials

Grazing cattle on winter wheat, often prior to grain harvest, is common throughout the southern Great Plains. Grazing generates about $50 million in income for Texas wheat producers and reduces the risk of growing wheat by providing a substantial income source other than grain. Benefits can be realized by grazing prior to the primary environmental risk period for drought, heat stress, and hail, all of which frequently reduce grain yield while having limited impact on forage production. Cattle also are grazed on winter wheat fields in western Nebraska and the surrounding region. Typically in Nebraska, fall forage would be used …

Comparison Of 'Organic' And 'Conventional' Grains And Soybean Prices In The Northern Great Plains And Upper Midwest: 1995 Through 2003, Nicholas Streff, Thomas L. Dobbs

Economics Pamphlet Series (1985-2016)

Price premiums for organic crops drew the attention of an increasing number of farmers throughout the 1990s. Premiums contributed to the expansion of U.S. farmland managed under organic farming systems during that time period. Expansion of organic farming systems continued at least through 2001. According to the U.S. Department of Agriculture (USDA) Economic Research Service's most recent data on organic farming systems, U.S. farmers and ranchers added almost one million acres of certified organic farmland between 1997 and 2001, an increase of 74 percent. Over that same time frame, certified organic cropland increased by 53 percent). The USDA implemented national …

Moisture Potential Affects Rate Of Leaf Appearance In Cool Season Grasses, Nina Cherone Terrell May 2004

Moisture Potential Affects Rate Of Leaf Appearance In Cool Season Grasses, Nina Cherone Terrell

McCabe Thesis Collection

The rate of leaf appearance and onset of growth in cool season grasses may be influenced by soil moisture potential and exposure to below freezing temperatures. Levels of moisture potential and days exposed to freezing temperatures, which will restrict leaf appearance, are not well defined. The first part of this study was to determine the effects of different moisture potentials on the leaf appearance rates in two cool season grasses. Italian ryegrass (IRG) and tall wheat grass (TWG) were grown hydroponically at 4 moisture potentials in seed pouches in an incubator under a photoperiod of 13 hours light and 11 …

Establishing Effects Of Application Of Swine Manure On Crop Leaf Damage To Growing Crops, Charles Shapiro, University Of Nebraska-Lincoln

Department of Agronomy and Horticulture: Faculty Publications

Swine manure from a below barn storage facility was applied to growing corn and soybeans to determine phytotoxic effects. The manure had an electrical conductivity of around 20 mmhos/cm and was diluted for treatment at full, half, quarter and none. The manure mixtures were applied at a rate of 0.5 in/acre using a procedure that wet the foliage three times in a 15-minute time span. Manure mixtures were applied at V7 and V14 for corn and V3 and R1 for soybeans. Phytotoxic effects were shown at the high rate for both crops, but soybeans were killed at the early application …
