Oldfield & Bonano (2024) (O&B) document how far  fish welfare research lags behind welfare research in other animals. We share O&B’s feelings-based concept of welfare and agree that aquaculture seeded this field; but research volume has not scaled with animal numbers: Welfare attention per farmed fish or decapod remains negligible. Along the lines of preceding commentaries (Maia 2024, Mather 2024), we treat farmed aquatic animals as individuals rather than tonnage. This thesis characterized the water quality and bacterial communities in nine hard clam hatcheries over two production years through weekly or biweekly water quality and chemistry monitoring, monthly bacterial plating in the second year of production, and select 16S microbiome sampling at select hatcheries to address production bottlenecks and support the reliable production of high-quality seed for Florida’s growing hard clam aquaculture industry. Logistic regression models showed that water source was distinguished by pH, salinity, alkalinity, and nitrite, whereas geographic location was distinguished by temperature, salinity, nitrate, and calcium; temperature, dissolved oxygen, salinity, and alkalinity distinguished seasons. The California shellfish industry’s near-exclusive reliance on the non-native Manila littleneck clam (Ruditapes philippinarum) creates an economic vulnerability to climate-driven disturbances, which can cause mortality events that eradicate up to 80% of stocks. This singular reliance on an introduced species highlights a need for the evaluation of native alternatives like the Pacific littleneck clam (Leukoma staminea). Genomics research can inform selective breeding programs to improve broodstock and seedstock quality for the U.S. warmwater marine finfish aquaculture industry. Florida pompano Trachinotus carolinus serves as a model species for the industry due to its commercial value and ability to spawn in captivity. This study examined a growth abnormality observed in commercially produced juveniles in partnership with Aquaco Farms LLC. Twenty fish were collected, culled, and euthanized by Aquaco staff, then classified into two head types: “normal” and “concaved”. In comparison to the Asian aquaculture industry, the United States has minimal seaweed production. There are several drivers of the limited industry in the US, such as regulatory constraints and limited market demand, but the ability to scale is a considerable barrier to commercialization. One possible solution is the development of land-based systems that integrate bioreactors, which utilize fewer resources and do not wholly rely on an oceanic flow-through system. Plastics are widely used in consumer goods and industrial manufacturing, and their degradation into microplastics (MP, size < 5 mm) has created an emergent environmental pollutant. Plastics readily enter aquatic environments, where they accumulate additional contaminants and bioaccumulate in organisms. While MP contamination in marine ecosystems is well documented, less is known about MP presence in aquacultured shellfish. Depuration, the process of purging contaminants from shellfish, is conducted in sterile seawater without food, which may cause oyster starvation and death. To date, MP depuration has not been examined in the aquacultured eastern oyster (Crassostrea virginica) in published studies. This study had 3 goals: 1) evaluate the effects of algal feed on oyster survival during depuration, 2) determine the effect of algal feed on depuration effectiveness, and 3) investigate the effect of a ten-day depuration on MP concentration in aquacultured C. virginica soft tissue. MP were quantified in oyster tissues, biodeposits, and in industrial algal feed. The bay scallop (Argopecten irradians), a commercially and ecologically significant bivalve along the Eastern coast of the United States, has faced severe population declines due to various anthropogenic impacts. At the same time, the proliferation of plastics, particularly in maritime industries, has introduced new threats to marine environments through both physical pollution and chemical leaching. In southeastern Florida, the bigeye scad (Selar crumenophthalmus) is highly regarded as a baitfish for targeting billfish and other large sportfishes, often commanding market prices as live bait exceeding $180 per dozen. Despite its economic significance, there is limited knowledge regarding the species within the Atlantic Ocean, especially the population that occurs in Florida. Bigeye scad were collected monthly from local bait shops in Pompano Beach, Miami, and Islamorada to assess age-growth, reproductive behaviors, and dietary habits. Off-bottom aquaculture of Eastern oysters (Crassostrea virginica) is a nascent industry that is increasingly supported by the use of triploid oysters, which grow faster than diploids. Despite their growth advantage, elevated triploid mortality compared to diploids under high temperature, low salinity, or a combination of these conditions challenge consistent triploid production. Harmful algal blooms (HABs) result from outbreaks of any of several different species of toxin-producing phytoplankton and that can have major detrimental effects on marine ecosystems and pose severe health and economic threats to human communities. Of particular concern along the United States West Coast are HABs of pennate diatom genus Pseudo-nitzschia that produce the potent neurotoxin domoic acid (DA). Notably, viruses have the potential to reshape a host's microbial community. The Tripletail, Lobotes surinamensis, is an emerging candidate species for U.S. marine aquaculture. This work aimed to address two bottlenecks for hatchery production of the species by developing a hormonal induction protocol to obtain fertile spawns from captive brooders and a method for sex identification of candidate brooders.

Single pairs selected among a captive-held broodstock conditioned under a natural photothermal cycle were induced with one of five treatments (n = 5 or 6 replicates per treatment). Sinking vast amounts of seaweed in the deep ocean is currently being proposed as a promising ocean carbon dioxide removal strategy as well as a natural-based solution to mitigate climate change. Still, marketable carbon offsets through large-scale seaweed sinking in the deep ocean lack documentation and could involve unintended environmental and social consequences. Managing the risks requires a number of urgent actions.

The Eastern oyster Crassostrea virginica (Family Ostreidae) is one of the most important fishery and aquaculture species in the U.S. and is a keystone species for coastal reefs. A breeding program was initiated in 2019 to support the fast-growing aquaculture industry culturing this species in the Gulf of Mexico. Oysters from 17 wild populations in embayment along the U.S. Gulf of Mexico coast from southwest Florida to the Matagorda Bay, Texas were used as broodstock for the program to maximize genetic diversity in the base population. Eastern oysters (Crassostrea virginica) provide valuable ecosystem services and support a productive commercial industry in the northern Gulf of Mexico. Declining abundance from water quality changes and other factors drives development of management and restoration strategies focused on a comprehensive, metapopulation approach. Identifying oyster resource zones based on water quality combined with selective breeding of oysters adapted to specific conditions provides strategies to support aquaculture development and ensure resilient oyster populations and high production. However, many of the fishes that are farmed are susceptible to pathogenic infections such as Francisellosis, a bacterial infection that contributes to disease and high mortality rate in many populations of farmed and wild fish around the world. The long-term goal of this proposed project was to promote development of a sustainable sugar kelp industry that can help revitalize working waterfronts, and increase employment and economic opportunities for seafood production, processing, and distribution services in Southern New England and New York. To achieve this goal, we have transfer cultivation techniques of Saccharina latissima (sugar kelp) from academic laboratories to commercially viable farms, introduce processing techniques, and provide templates for business plans. Physical fitness metrics were used to assess the health and development of California Yellowtail, Seriola dorsalis, in an aquaculture environment during two grow-out experiments. The first experiment sought to evaluate the effects of a common aquaculture deformity (an improperly inflated swim bladder) that has been hypothesized to impact energy allocation, growth, and development. Metrics including metabolic rate, critical swimming speed, feed conversion ratio, and growth rate, were monitored over a 32-week period in three groups of California Yellowtail: wild-caught (“wild”), healthy hatchery-reared (“inflated”), and hatchery-reared with uninflated swim bladders (“uninflated”).
