The Detection Of Putative Recessive Lethal Haplotypes In Irish Sheep Populations, Rory Mcauley Nov 2023

The Detection Of Putative Recessive Lethal Haplotypes In Irish Sheep Populations, Rory Mcauley

ORBioM (Open Research BioSciences Meeting)

In livestock populations, recessive lethal alleles are a known contributor to poor reproductive performance due to embryonic death in homozygous individuals. Despite their lethal effect in the recessive form, these alleles may be maintained at high frequencies among carrier animals because of their positive pleiotropic effects on economically important traits. Although several such recessive alleles have been identified in cattle and pig populations, limited studies have been completed in sheep, and none within Irish sheep populations. Genotype data for 69,034 animals from five major Irish sheep breeds genotyped on a variety of panels was available for this study. Only animals …

Mining Of Producer Recorded Data; Using Beef Calf And Cow Live-Weight Data As A Case Study, Shauna Walsh Jun 2022

Mining Of Producer Recorded Data; Using Beef Calf And Cow Live-Weight Data As A Case Study, Shauna Walsh

ORBioM (Open Research BioSciences Meeting)

Animal live-weight contributes to profitability in beef herds and is a key determinant of overall efficiency of the beef sector. The objective was to develop a novel editing criteria for anomaly detection of beef cow and calf live-weight data. Live-weight data from five sources (i.e., professionally-recorded, owned-scales, borrowed-scales, scales hired from a depot, other) were available from the Irish Cattle Breeding Federation.

A number of alternative methods were used for anomaly detection including: generation of within-herd regression estimates, partial correlations between cow and calf live-weight records and mahalanobis distance. Across each method a value was calculated for each herd based …

Simplicity Diffexpress: A Bespoke Cloud-Based Interface For Rna-Seq Differential Expression Modeling And Analysis, Cintia C. Palu, Marcelo Ribeiro-Alves, Yanxin Wu, Brendan Lawlor, Pavel V. Baranov, Brian Kelly, Paul Walsh May 2019

Simplicity Diffexpress: A Bespoke Cloud-Based Interface For Rna-Seq Differential Expression Modeling And Analysis, Cintia C. Palu, Marcelo Ribeiro-Alves, Yanxin Wu, Brendan Lawlor, Pavel V. Baranov, Brian Kelly, Paul Walsh

One of the key challenges for transcriptomics-based research is not only the processing of large data but also modeling the complexity of features that are sources of variation across samples, which is required for an accurate statistical analysis. Therefore, our goal is to foster access for wet lab researchers to bioinformatics tools, in order to enhance their ability to explore biological aspects and validate hypotheses with robust analysis. In this context, user-friendly interfaces can enable researchers to apply computational biology methods without requiring bioinformatics expertise. Such bespoke platforms can improve the quality of the findings by allowing the researcher to …

The Importance Of Physicochemical Characteristics And Nonlinear Classifiers In Determining Hiv-1 Protease Specificity, Timmy Manning, Paul Walsh Dec 2015

The Importance Of Physicochemical Characteristics And Nonlinear Classifiers In Determining Hiv-1 Protease Specificity, Timmy Manning, Paul Walsh

Department of Biological Sciences Publications

This paper reviews recent research relating to the application of bioinformatics approaches to determining HIV-1 protease specificity, outlines outstanding issues, and presents a new approach to addressing these issues. Leading machine learning theory for the problem currently suggests that the direct encoding of the physicochemical properties of the amino acid substrates is not required for optimal performance. A number of amino acid encoding approaches which incorporate potentially relevant physicochemical properties of the substrate are identified, and are evaluated using a nonlinear task decomposition based neuroevolution algorithm. The results are evaluated, and compared against a recent benchmark set on a nonlinear …

In Silico Prediction Of Protein-Protein Interactions Between Cronobacter Sakazakii And Human Host, Sean Held Jan 2012

In Silico Prediction Of Protein-Protein Interactions Between Cronobacter Sakazakii And Human Host, Sean Held

Theses

The genus Cronobacter accommodates 16 biogroups of the emerging opportunistic pathogen known formerly as Enterobacter sakazakii. Cronobacter are occasional contaminants of milk powder and, consequently, powdered infant formula (PIT). Since it is a pathogen that is transmitted in infant formula it represents a significant health risk to neonates. These bacteria are opportunistic pathogens (can only cause disease when the host's resistance is low) and are linked with life-threatening infections in neonates. Some of the clinical symptoms of Cronohacter infection include necrotizing enterocolitis, bacteremia, and meningitis, with case fatality rates of 50-80% being reported (Healy et al. 2010). Infant formula manufacturers …

Dynamic Herbal Monographs For A Digital World, Niamh O'Brien Jan 2012

Dynamic Herbal Monographs For A Digital World, Niamh O'Brien

Theses

Post analysis of a worldwide survey of Medical Herbalists, 93% of respondents were in favour of an online system which could update monographs dynamically. 63% of respondents suggested that some current monographs are out of date and lack certain practicalities in areas such as : Interactions, Dosage and Safety. Research into gaining optimal responses from surveys led to a 78% response rate. Survey analysis resulted in a modem up-to-date monograph template being created and each of the aforementioned information systems tested against same. Testing involved the generation of XML, HTML, PHP and OWL languages for encoding documents to allow for …
