As federally and state protected amphibians, the California tiger salamander (Ambystoma californiense) and the California red-legged frog (Rana draytonii) are recipients of ample management focus. Both species face a variety of threats, including habitat loss and alteration, introduction of non-native species, spread of disease, and effects of climate change. While management plans for the California tiger salamander and California red-legged frog exist, they frequently do not consider both species in tandem and often contain multiple shortcomings. The bottom sediment of the Southern Branch of the Elizabeth River, a tributary of Chesapeake Bay, was historically contaminated with hydrocarbons from industrial sources especially wood treatment facilities. The Elizabeth River Project selected a section of the bottom off Money Point in the Southern Branch for a sediment contaminant remediation effort. Prior to initiation of remediation efforts, a survey occurred in summer 2010 to characterize the ecological condition of the benthic communities off Money Point compared to benthic communities of a benthic region across the channel and northwest of Money Point near Blows Creek. Eastern oysters (Crassostrea virginica) provide valuable ecosystem services and support a productive commercial industry in the northern Gulf of Mexico. Declining abundance from water quality changes and other factors drives development of management and restoration strategies focused on a comprehensive, metapopulation approach. Identifying oyster resource zones based on water quality combined with selective breeding of oysters adapted to specific conditions provides strategies to support aquaculture development and ensure resilient oyster populations and high production. This dissertation contains a compilation of independently performed studies primarily focusing on the myxomycetes (plasmodial slime molds) from the Philippines and integrating local and worldwide data to demonstrate regional and global trends. The major themes include the following: (I) a review of the diverse group of spore-producing amoeboid protists, including the myxomycetes; (II-IV) diversity assessments in three different groups of islands in the Philippine archipelago; (V) mapping the myxomycetes found in the Philippines for databasing and analyzing the geocoded data; (VI) a study on regional boundaries, including the Philippines, using myxomycete species composition; and, (VII) creating a global species distribution …

Tile drain systems are a critical advancement in agriculture that move excess water from crop fields to streams, ditches, and wetlands. Selenium is a necessary mineral but is considered toxic at high levels. Previous research indicates that wetlands with tile drains are at a higher risk for elevated selenium concentrations. The Caribbean terrestrial soldier crab, Coenobita clypeatus(Fabricius 1787), coexist and utilize the shells of numerous species of land and marine gastropods. Soldier crabs rely on gastropod shells for protection as the crabs have a soft abdomen, leaving them vulnerable for predation and desiccation, threatening their survival. This creates a strong pressure to obtain well-fitting shells that provide adequate protection against water loss. Wildfire activity has increased across the western United States in recent decades, causing significant damage to ecosystem services and human communities. The Sierra Nevada region, in particular, has experienced substantial increases in the ignition frequency, severity, and extent of large wildfires. To partly disentangle the complex processes underlying wildfire risk, I developed a simple approach to link natural wildfire ignition patterns to changing seasonal temperatures and extreme high and low air temperature events across the Sierra Nevada region from 1992—2015. Springsnails and other crenophilic species are often of conservation concern due to endemism, narrow habitat requirements, and susceptibility to habitat degradation. Because there is a distinct lack of natural history information for many of these organisms, management of species that are of concern is often based on data from non-target species related to the species of interest. Laurel Dace (Chrosomus saylori) is a small, freshwater minnow that is endemic to headwater streams on Walden Ridge, Tennessee. The species was listed as federally endangered in 2011 and the U.S. Fish and Wildlife Service Recovery Plan indicates a need for life history, diet and habitat studies. A literature review, samples of archived specimens, and a surrogate species, the Tennessee Dace (Chrosomus tennesseensis), were used to describe the life history and diet of the Laurel Dace. Monitoring biodiversity, to include its relative dispersal and contraction, has become a conservation task of great importance, particularly given the catastrophic and ongoing loss of habitat due to climate change. However, the timing, direction, and magnitude of these rates vary across taxa and ecosystems. Predicting specific impacts of climate change can thus be difficult and this, in turn, hampers management action. Metrics are needed to not only quantify contemporary requirements of species, but also predict potential distributions that fluctuate in lockstep with climate.

Anthropogenic activities such as the burning of fossil fuels result in increased atmospheric carbon dioxide (CO2) concentration. High levels of atmospheric CO2 cause chemical shifts in the carbon cycle. Changes in the carbon cycle due to increased CO2 levels lead to ocean and freshwater acidification. Freshwater acidification is problematic for species that synthesize their own shells as well as species that use olfaction for decision-making. Wild rice (Zizania palustris) is an important cultural, spiritual, and dietary resource to Lake Superior Ojibwe. Common Carp (Cyprinus carpio) are an introduced species that negatively impact aquatic vegetation through changes in water quality, uprooting of plants, and consumption of seed. Acoustic telemetry was used to document Common Carp movements in Waishkey Bay in the upper St. Marys River, MI where wild rice habitat is present. Throughout southwestern Kansas thousands of acres of native grassland have been converted to cropland for agricultural use, reducing native prairie by over 60% in the sandsage prairie. Due to low precipitation and arid conditions, much of these croplands are irrigated by center pivot irrigation systems fed by the Ogallala Aquifer. These fields are abandoned when the aquifers dry up, resulting in erosion of the unused farmland. Conservation programs such as the Conservation Reserve Enhancement Program (CREP) were established to address this problem but have been unsuccessful in restoring native grasslands in abandoned croplands in southwestern Kansas. Water clarity is a key parameter for monitoring water quality and often used to assess habitat suitability for submerged aquatic vegetation (SAV). Light attenuation, a measure of water clarity, is impacted by colored dissolved organic matter (CDOM), and by suspended particulates which include living and non-living components. We anticipated that the relative importance of these factors in regulating light attenuation would vary among the upper portions of three sub-estuaries differing in morphometry, hydrology, and degree of human influence. This thesis investigates how mechanisms of colonization by aquatic insects, both by ovipositing adults and or larval drift, operate at either micro-, meso-, or macro-scales to influence larval community assemblage in streams. Our study took place in a forested floodplain stream characterized by uniform soft clay and loose detritus substrate. Within this study reach we built three sets of riffles, with each set comprised of three identical riffles built either 15, 10, or 5 m apart. Sea lice pose a global threat to open-net salmonid farming. As Chile is the second largest Atlantic salmon producer, they have a vested interest in mitigating infestations and increasing production. Maintenance of genetic diversity at ecologically-relevant loci may be important for allowing invasive populations to become established despite decreases in genomic diversity due to founder effects. To evaluate this prediction, we compared genetic diversity at an expressed MHC class IIß gene fragment to a 909 bp region of the neutral cytochrome b (cytb) locus from 20 populations of the American bullfrog (Rana catesbeiana) across its North American invasive and native ranges and quantified the presence of Batrachochytrium dendrobatidis (Bd), a pathogen, for which R. catesbeiana is a vector species. Estuaries have been identified as hotspots of microplastic pollution because they are transitional zones where coastal freshwater and oceans converge. Microplastics (MP) are transported through estuaries by a dynamic series of forces such as surface flow and tides, which influence MP abundances and trends. The eastern oyster, Crassostrea virginica, is an estuarine bivalve known to ingest MP, resulting in negative impacts on organism physiology. I investigated MP pollution as a threat to C. virginica in a dynamic Florida estuary, the Indian River Lagoon (IRL), and determined there are both regional and small-scale spatial and temporal fluctuations in MP abundance. Mangrove living shorelines are an effective alternative to hard-armoring, which combat erosion while also increasing habitat. To improve the success of future mangrove deployments, an experimental Rhizophora mangle living shoreline was deployed within Mosquito Lagoon, FL. A factorial design was used to test the impact of mangrove age, breakwater presence, and mangrove placement on mangrove survival and growth. Environmental factors were monitored to isolate the reason for mangrove mortalities. Mangrove age was represented by 3 developmental stages: "seedlings" at 11-months-old, "transitionals" at 23-months-old, and "adults" between 35 and 47-months-old. Shrub encroachment is a global phenomenon driven by direct and indirect anthropogenic influence which alters plant communities and ecosystem function. Many studies have investigated drivers and consequences of woody plant establishment, but mesic landscapes are underrepresented in the literature. My objective was to assess the mechanisms of Morella cerifera encroachment into coastal mesic grassland, the potential for self-reinforcement, and consequences on community composition, nutrients, and landscape productivity. The Sangamon River flows across central Illinois and is mostly free flowing except in the city of Decatur where it is impounded to form Lake Decatur. The Sanitary District of Decatur (SDD) is located approximately three miles downstream of the Lake Decatur dam. For a significant portion of the year, the stretch of the Sangamon River downstream of SDD is dominated by effluent due to limited discharge from the Lake Decatur dam. Ecological disturbances alter biotic communities and ecosystems. In many coastal zones disturbances are increasing, including algal blooms, storms, hypoxic events, and fish kills. These disturbances are often related, for example blooms releasing toxins or depleting dissolved oxygen, ultimately killing fish. Depending on the intensity, duration, and geographic extent of a disturbance, the fish community can take days to years to recover from disturbances. To explore the relationships among environmental disturbances, sport fish, and forage fish communities, this thesis examined two Florida estuaries with differing disturbance regimes. Over the last century, millions of hectares of wetlands have been lost due to urban development and agricultural activities throughout the world. In the U.S., efforts have been made by federal and state legislation to restore wetland habitat in exchange for development on wetlands. To restore ecosystem function by reestablishing hydrological metrics (e.g., groundwater level fluctuations), wetland restoration aims to facilitate the growth of wetland vegetation to approximate the original conditions as a proxy for ecological integrity.
