Riverine systems are highly dynamic, and changes in flow conditions can impact the population dynamics of fishes. Increased flows from historical averages in eastern South Dakota rivers have likely impacted fish populations. Freshwater mussels are long-lived benthic invertebrates that play key roles in nutrient cycling, water filtration, and habitat stability in rivers and streams. Despite their ecological importance, they are among the most imperiled faunal groups in North America, with their persistence increasingly threatened by environmental degradation and disruptions to host–parasite dynamics. This dissertation integrates host ecology, community structure, and demographic modeling to assess population viability and guide conservation priorities for mussel species in Kentucky river systems. Invasive species disrupt ecosystems by altering habitats, competing with native species, and disrupting food webs. The northern Great Plains is an ecologically important region with many wetlands, lakes, and rivers that are under threat from two invasive species, Bighead (Hypophthalmichthys nobilis) and Silver Carp (H. molitrix; bigheaded carp). These large planktivores change the abundance and composition of phytoplankton and zooplankton communities which alters prey for native mussels, fishes, and, potentially, waterfowl. Bigheaded carps have invaded a portion of the Northern Great Plains, and preventing further spread is a primary management goal. My work assists these efforts by providing tools to …

Roads and streams are synonymous with their connection to movement, the acquisition of resources, and as pathways to new opportunities. However, the factors that define good roads and ecologically connected streams are rarely without conflict. Road infrastructure at stream-road crossings has the potential to fragment stream networks. Tube culverts, where streams pass under the road through metal pipes, are particularly concerning for stream connectivity. Undersized, aging, or inappropriately installed culverts can develop vertical drops at the outflow due to high velocities and stream bed scouring. Walleye Sander vitreus are a popular sportfish among anglers in South Dakota with large economic impacts to local communities. A popular destination for Walleye anglers is Lake Sharpe, a 25,000-ha reservoir on the Missouri River, in central South Dakota. Gill net catches in Lake Sharpe show high annual variation, prompting concern that gill net catch rates may be poorly related to population abundance. Fisheries systems function at broad spatial and temporal scales. Fishes within these systems are often highly mobile and move to locate adequate habitat, to feed and reproduce. As individuals navigate their environment, they potentially cross regulatory boundaries (state or federal) and or encounter physical barriers such as dams. Regulatory boundaries may not physically impede fish movement, but they are visible to fisheries managers thus the fishes within them may be vulnerable to varying management and harvest regulations. Stream connectivity is crucial for fish movement and genetic diversity in fragmented landscapes. Road-crossings often act as barriers, disrupting hydrology and isolating fish populations. The Southeast Aquatic Resources Partnership (SARP) has developed rapid road-crossing assessment protocols and tools to prioritize restoration projects. However, managers lack tools for planning, directing, and initiating roadcrossing assessments. Managers also require modeling approaches to effectively identify and monitor road-crossings across dynamic stream networks. North American river otters (Lontra canadensis) play a critical role as an apex predator in riverine ecosystems. The dugong (Dugong dugon) is an important marine mammal in Palau. However, current population dynamics are not well understood. This study aimed to connect scientific data with local knowledge by examining the social implications of changing fishing methods and their impact on dugong population dynamics in the face of climate change and fisheries commercialization. Through interviews with local fishers, it was found that destructive fishing methods like trawling and long lining have led to habitat loss and degradation for dugongs. Once establishment occurs, invasive species not only impact biodiversity, ecosystem function, and human health, but also cost the global economy billions of dollars every year. Fish production from aquaculture has continued to grow over the past several decades, with finfishes being fed formulated, fish meal-based diets supporting most of that industry’s growth. However, increased demand and costs, coupled with static volume and erratic supplies of fish meal, has resulted in the use of alternative plant-derived protein sources. A common oilseed protein source is soybean meal (SBM), because of its protein content and amino acid profile; however, it also contains multiple anti-nutritional factors, including phytoestrogens. Fish require a variety of resources including prey, thermal refugia, and different physical habitat characteristics to grow and reproduce. All necessary resources are rarely provided by a single habitat, resulting in tradeoffs between occupying different habitats; therefore, the ability to move among heterogenous habitats is critical. South of Cape Hatteras, NC, little is known about the coastal distribution and movement of the Spiny Dogfish, Squalus acanthias. Between January 2018 and March 2020 this study conducted winter demersal longline sampling in Winyah Bay, SC to investigate habitat use by Spiny Dogfish. In addition to monitoring Winyah Bay use through catch-and-release, 13 individuals were outfitted with implanted Vemco™ acoustic transmitters to monitor large scale movements along the U.S. East Coast. Across three sampling seasons 84 female Spiny Dogfish were captured within lower Winyah Bay. No males were observed over the course of the study. The mean fork length …

The Eastern oyster (Crassostrea virginica) co-occurs with the protozoan parasite Perkinsus marinus (the causative agent for "Dermo") in US Atlantic and Gulf of Mexico estuaries. Oyster host functions as an ecological engineer and agent for benthic-pelagic coupling are compromised when P. marinus infections are common in populations (prevalence) and high in individuals (intensity). P. marinus infections in oysters from North Inlet estuary, South Carolina were quantified in relation to shell height (60-76 mm, ≥76 mm), sex (functional female, male, indeterminate), water temperature, and salinity. Pallid Sturgeon (Scaphirhynchus albus) are a federally endangered species experiencing widespread reproduction and recruitment failures. Recruitment failure is hypothesized to be caused by habitat modifications made to the Missouri River that disrupt connectivity and alter temperature profiles downstream of constructed dams. Hypolimnetic releases from Missouri River dams affect the temperature downstream, creating colder conditions during the downstream drifting phase for dispersing larvae. Harvest rates of stocked Rainbow Trout Oncorhynchus mykiss in the Black Hills of South Dakota are believed to be below management objectives. Mountain Sucker, Pantosteus jordani, is a cold-water species native to the Intermountain West. Fringe populations of Mountain Sucker have experienced declines in recent decades. The population of Mountain Sucker found in the Black Hills of South Dakota represents the eastern fringe of the species’ native range. I compared movement, home range, habitat selection, and mortality among radio-tagged Brown Trout (Salmo trutta) at an American Mink (Neovison vison)-removal site, improved habitat site, and an undisturbed stream site in Rapid Creek, South Dakota. I observed high, post-surgery (> 26 days) survival rate (90%) of radio tagged Brown Trout. Average gross movement of Brown Trout was greater at the improved habitat site (127 m) compared to the mink removal (31 m) site, while average home range size (i.e., stream distance) among all three sites was not significantly different indicating strong site fidelity (125 to 200 m). In Lake Oahe, a large mainstem Missouri river reservoir that spans 375 river kilometers in central North and South Dakota, naturalized Rainbow Smelt are the primary forage species for a regionally important Walleye Sander vitreus fishery. Walleye condition in Lake Oahe is highly correlated to Rainbow Smelt relative abundance through time, the latter species being typified by erratic abundance trends since accidental introduction in 1971. Pallid Sturgeon Scaphirhynchus albus are a federally endangered species endemic to the Missouri River basin. Natural reproduction has been limited for decades and a recruitment bottleneck is hypothesized to occur during the larval stage of development. Understanding factors that affect survival of Pallid Sturgeon larvae is key given their critical status and ongoing recovery efforts. In this study, I evaluated the effects of water velocity and temperature on energy use, behavior, and mortality of endogenously feeding Pallid Sturgeon larvae (< 25 mm TL). North American amphibians have recently been impacted by two major emerging pathogens, the fungus Batrachochytrium dendrobatidis (Bd) and iridoviruses in the genus Ranavirus (Rv). Environmental, seasonal and host factors may play important roles in disease dynamics, but few studies incorporate these components into their analyses. Here, we investigated the role of environmental, seasonal, genetic and location effects on driving Bd and Rv infection prevalence and severity in a biodiversity hot spot, the southeastern United States. Knowledge of the functional role of the gut microbiome in animal health and nutrition may provide solutions to shrimp aquaculture challenges, such as improving disease resistance and optimizing growth particularly with low cost feeds. Successful manipulation of bacteria found in the gut requires a deeper understanding of shrimp microbial communities and how their compositional structure is influenced by environmental conditions, and inherent host factors such as genetics.
