Early embryonic loss is a significant factor in livestock species' infertility, resulting in an economic deficit. In cattle, the in vivo fertilization rate is ~90%, with an average calving rate of about 55%, indicating an embryonic-fetal mortality rate of roughly 35%. Further, 70-80% of total embryonic loss in cattle occurs during the first three weeks after insemination, particularly between days 7-16. Growing evidence indicates that the oocyte plays an active role in regulating critical aspects of the reproductive process required for successful fertilization, embryo development, and pregnancy. Eastern whip-poor-will (Antrostomus vociferus), an insectivorous caprimulgid, have seen an approximate 2.76% annual population decrease since the 1960s, with their breeding and foraging ecology largely unknown due to their nocturnal and cryptic behavior. I conducted research to assess abiotic and biotic variables correlated with detection, and occupancy probability, and prey species diversity on ~104,000 hectares of forest in West Virginia, owned by the private timber company Weyerhaeuser. The purpose of this experiment is to determine the thermal kinetic parameters of Salmonella in moisture-enhanced, reconstructed ground chicken patties as affected by temperatures and salt concentrations. Salmonella is responsible for 35% of the foodborne illnesses associated with poultry products (Batz et al., 2011). Nonintact reconstructed chicken meat is mixed with brine solutions containing various salt and polyphosphate concentrations to increase water-holding capacity, decrease cooking losses, improve sensory tasting scores, and maintain the good quality of completed chicken products (Gill et al., 2004). This dissertation explores the identity and role of immunoglobulin-like (Ig-like) receptors in chickens, with focus on their implications in disease and disease progression. These receptors, wisely expressed across immune cells, interact with the major histocompatibility complex (MHC) class I molecules to modulate immune responses in mammals. In Chapter 2, an experiment was conducted to evaluate the effect of different mixer types (MTY) and mix times (MTI) on mix uniformity (MU). A 2 (mix time) x 3 (mixer type) factorial was utilized in this experiment to create six treatments, each mixed in three randomized complete blocks. While there has been extensive research, the multifaceted nature of feed efficiency remains complex, with many biological factors still unexplored. This dissertation examines the physiological foundations of feed efficiency by elucidating some of the complex biological mechanisms associated with residual feed intake (RFI) phenotype in beef cattle, using a range of Omics approaches. Atlantic sturgeon are a long-lived anadromous fish that ranged from Labrador, Canada to Florida, US. Due to overharvest in the late 1800’s and 1900’s, Atlantic sturgeon populations across the coast experienced a dramatic population crash. Recovery of this species has faced challenges due to anthropogenic threats, such as vessel strikes, bycatch, and habitat degradation. Both chronic and subclinical infections generate millions of dollars of losses worldwide. Smallmouth Bass (Micropterus dolomieu) population characteristics were examined within the Tygart and Cheat River watersheds of north-central West Virginia. Growth, mortality and recruitment were examined for each individual population prior to modeling potential effects of various management schemes. Smallmouth Bass were sampled for total length and weight, aged using sagittal otoliths and sexed through observations of gonadal or ovarian development. Growth for each population was examined using von Bertalanffy growth models and assessed for variation among populations. Two experiments were conducted to evaluate a novel throughput agent and its mechanisms on production rate and pellet quality. An additional experiment using lab-based methods and models was conducted to predict Salmonella reduction in mash broiler feed. In West Virginia, species of black bass are economically and ecologically important and support popular fisheries. In the state’s large, navigable river systems, recent information suggests that anglers consider these fisheries diminished relative to their historic stocks. This study sought to describe the population characteristics of Largemouth, Smallmouth, and Spotted Bass in the upper Ohio River drainage and evaluate possible management actions. Low relative abundances coupled with poor growth estimates for Largemouth and Spotted Bass suggests that a suite of environmental and anthropogenic factors may be reducing the quality of their recreational fisheries. There are many things that can be done to improve broiler performance including, but not limited to, pelleting, proper Lys inclusion, and exogenous enzyme supplementation. Pelleting has the ability to improve feed form, reduce wastage, improve bird performance metrics, and decrease pathogens within the feed. Pathogen reduction can be further reduced by hygienic pelleting practices which include an increase in temperature or retention time within a conditioner or hygieniser. In the southern portion of their range, which we consider to be the portion of the species distribution south of the Mason-Dixon Line (~40°N), Muskellunge, may experience significantly warmer temperatures than those in previous studies and anglers have expressed concern about summer catch-and-release mortality. Angling for Muskellunge (Esox masquinongy) has become widespread and increasingly popular throughout the fish’s range. Current management strategies for Muskellunge include high minimum harvest lengths (>1016mm), closed seasons, and catch-and-release regulations. Due to these strategies and angler sentiments, up to 97% of Muskellunge caught today are released by anglers assuming they will live and be caught again in the future. Previous research on catchand-release mortality in Muskellunge has suggested relatively low mortality rates (0%-5%). Experiments were conducted to investigate the effects of varying feed ingredients and heating systems on boiler performance metrics. Chapter Two investigated the effects of two corn-expressed phytases, differing in enzyme concentration within the grain (3,000 or 9,677 FTU/g), on broiler performance and tibia mineralization, when used as a component in pelleted feed. Dietary treatments included a positive control (PC), with industry-recommended levels of calcium and phosphorous, and a negative control (NC), lower in calcium and non-phytate phosphorous. Soils in the Monongahela National Forest (MNF) are acidic due to sandstone parent material, acid deposition, uptake of base cations by vegetation, and release of organic acids by organic matter (OM) decomposition. Increases in soil acidity have caused declines in forest health and changed species composition and nutrient status. Liming can neutralize soil acidity, but no large-scale liming projects have been done on acid forest soils in the USA. Little is known, however, about how fruit-targeting NNIIPs may affect native ecosystems. Spotted wing Drosophila (Drosophila suzukii Matsumura, SWD) is a recently introduced invasive vinegar fly that parasitizes the fruits of many plant species in the United States. Resistance to anthelmintics, more commonly referred to as “de-wormers,” has been on the rise in parasites that affect cattle. Parasite infection can have severe impacts on calf productivity resulting in reduced profitability. Therefore, we sought to better understand anthelmintic resistance in Appalachia by surveying Angus bulls entering performance tests in VA and WV. During a four-year period, over 1050 Angus bulls were tested at bull development facilities in Wardensville, WV, Culpeper, VA and Wytheville, VA. The Ohio River is continuing to recover from a long history of anthropogenic impacts. Blue Catfish were considered locally extirpated from the West Virginia sections and have been reintroduced through fingerling stockings beginning in 2002. Flathead Catfish are naturally sustaining in the pool and combined with Blue Catfish provide two popular recreational fisheries. The Blue Catfish and Flathead Catfish studies shared similar objectives: (1) evaluating size structure, (2) estimating growth rates, and (3) estimating annual mortality. With current pressures to seek out genetic solutions to combat antimicrobial resistance, genetic resistance to the gastrointestinal nematode Haemonchus contortus may reduce need for prophylactic antibiotic use. The Katahdin breed has effectively utilized post-weaning fecal egg count estimated breeding value (PFEC EBV) to reduce parasitism within their flocks, but there still remains significant opportunity for selection within breed. In a previous study, Katahdin sheep sired by low PFEC sires had greater survivability to weaning than lambs sired by high PFEC rams and preweaning was caused by other diseases than parasitism. Little is known about differences observed in early immunological signaling events that result in cellular infiltration and Th2 cytokine production that mediate parasite expulsion. Parasite resistant St. Croix (STC) sheep have been used as model for full host protective immunity as they present the ability to respond to larval stages of H. contortus. RNA sequencing analysis of peripheral blood mononuclear cells (PBMC) stimulated with H. contortus larval antigen (HcLA) revealed significant upregulation in NLRP3 and its pathway component TLR4. In this study, analyses were conducted to compare fillet quality attributes of 4 rainbow trout families (40, 102, 159, and 187) fed fish meal (FM) and a fishmeal free diet (FMF), to two age endpoints, 9 and 11 months.

Previous studies with rainbow trout have evaluated the effect of age, diet, and family on growth performance and fillet quality. However, a comprehensive analysis of variables is lacking for rainbow trout, one of the main aquatic foods for domestic and international consumers.

Fishers (Pekania pennanti) were reintroduced in West Virginia in 1969 with no population wide genetic analysis ever having been conducted. Genetic analysis of reintroduced populations is vital to assess genetic diversity as an indicative of population viability. Improvement of lamb performance in low-input operations may prove vital for the sustainability of eastern US sheep production. Maintaining growth while improving carcass conformation using terminal sire crossbreeding systems may increase value in a pasture-based system. Therefore, the aim of this study was to compare effects of terminal sire breed on parasitism, growth, marketability of grazing lambs. Suffolk (SU; n = 2) and Texel (TX; n = 2) sires were mated to commercial ewes at the WVU Organic Farm.
