As urban areas grow in size and number, there are increasing impacts on the wildlife. While some species adapt, others cannot thrive in these conditions. Stress is the biological response to a stimulus that threatens homeostasis, which can be used to understand the condition of an individual. While acute stress is beneficial for survival, chronic stress can lead to deleterious impacts. A majority of turtles can be classified as declining in number or endangered, yet there is little understanding of their physiological stress response. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. Genetic variability in Mad River steelhead was evaluated using 96 single nucleotide polymorphisms (SNPs) among 4203 individuals, including the Mad River and nearby locations, and …

Flight of the Freshwater Fish
The Hudson River provides for millions of people as a path for commercial and private transportation, a source of food and energy, and perhaps most importantly for many living in the tri-state area as a destination for recreation and relaxation. The most overlooked feature of the river is how the wildlife shows clear signs of a changing climate and rapid environmental response to the impacts of global warming on the river.

Beginning in the early 1600s, dam construction in New England obstructed anadromous fish access to spawning grounds during migration. As a result, anadromous forage fish populations have declined, which has impacted freshwater, marine, and terrestrial ecosystems. To determine the impacts of dams on anadromous forage fish and freshwater ecosystems, I used historical and current data to estimate population changes in alewives (Alosa pseudoharengus) from 1600-1900. A significant reduction in spawning habitat occurred in New England as a result of 1,642 dams constructed between 1600 and 1900, resulting in 14.8% and 16.6% lake and stream habitat remaining by 1900, …

The Scott and Shasta rivers, Klamath River tributaries, experience spatial disparity in habitat quality in spring and summer as a result of historical and current land-use. Juvenile Coho Salmon (Oncorhynchus kisutch) born in the upper tributary reaches often rear in natal streams before migrating to sea. However, those born in the lower reaches often encounter unsuitable habitat and emigrate during their first spring to seek non-natal rearing habitats. It is assumed that these early outmigrants are population losses. This study evaluated first-summer survival, and contribution to the adult population, of non-natal rearing juveniles in the Klamath River Basin. …

The Striped Bass (Morone saxatilis) is an anadromous finfish that supports a lucrative fishery along the Atlantic coast of the United States and serves as a vital component of estuarine food webs. Once Striped Bass stocks were restored after crashing in the late 1980s, abundance skyrocketed to record levels. Over the past decade however, abundance has steadily declined, concurrent with an outbreak of mycobacteriosis. Quagga mussels (Dreissena rostiformis bugensis) act as ecosystem engineers in the southern basin of Lake Michigan, altering physical habitats and biogeochemical processes. Adapted to cold and oligotrophic conditions, profunda quagga mussels thrive on the soft substrate of deeper depths. At a 55 m site (10,000 mussels m-2) offshore from Milwaukee, WI, profunda mussel biomass (g m-2) was 1/3 of biomass (g m-2) measured at a 10 m comparison site (5,000 mussels m-2). Higher densities but less biomass is due to profunda mussels having less tissue for a given length and the population per m2 comprising of mostly small mussels ( …

Zooplankton represent a critical component of aquatic food webs in that they transfer energy from primary producers to higher trophic positions. However, their small size makes the application of traditional trophic ecology techniques difficult. Fortunately, novel techniques have been developed that can be used to elucidate feeding information between zooplankton species. I used the analysis of stable carbon and nitrogen isotope ratios to estimate the trophic structure of Lake Michigan's zooplankton community. The major zooplankton species, three size classes of seston, and seston from specific water column depths were collected in 2011 and 2012 for stable isotope analysis. Trophic position …

Lake Erie has experienced harmful algal blooms with increased frequency since the mid-1990s due to excess nutrients from Rivers, such as the Maumee River, and largely agricultural watersheds. Nonpoint source pollution from agriculture contributes to eutrophication, algal blooms, and the degradation of water quality. This creates stress on aquatic fauna, reduced aesthetic quality, odor, and limits of the water for usage of drinking, recreation, and industry. Phytoplankton are key primary producers in aquatic ecosystems, and the principle food source for primary consumers. Individual phytoplankton species respond to different physical, chemical and biological parameters, so monitoring taxonomic composition of the phytoplankton community is a means to monitor changes in environmental conditions. Phytoplankton community changes have frequently been monitored by estimating biomass (using chlorophyll a, measured fluorometrically), and taxonomic data obtained from cell counts. While such methods are useful, they are time-consuming. I hypothesized that high pressure liquid chromatography (HPLC) methods, which have been frequently used in marine systems, would allow separation and identification of key pigments. …

Squaloids (Order Squaliformes) are a highle diverse group of mostly deepwater habitats (> 200 m). Many species are regularly caught in commercial fisheries worldwide but their low productivity and correspondingly low intrinsic rebound potentials make them particularly vulnerable to population depletion and overexploitation. of special concern to fisheries management and conservation efforts are the spiny dogfish Squalus acanthias, the leafscale gulper shark Centrophorus squamosus and the Portuguese dogfish Centroscymnus coelolepis. Widespread fish stocking has led to a worldwide decline in naturally fishless lakes and their associated communities. Little is known about the historical distribution or native communities of these freshwater ecosystems. The objectives of this study were to: 1) develop a quantitative method to remotely detect naturally fishless lakes in Maine, 2) conduct a landscape-scale assessment of unique attributes of fishless lake macroinvertebrate communities, 3) identify macroinvertebrate bioindicators of fish absence, and 4) assess effects of introduced fish on native macroinvertebrates. The index-removal method estimates abundance, exploitation and catchability coefficient, given surveys conducted before and after a known removal. The method assumes a closed population between surveys. Index-removal has seldom been applied due to its strong assumption of constant survey catchabilities. This work generalizes the method to allow multiple years of data to be incorporated, and the assumptions of the original model to be relaxed. If catchability is constant across years, precision can be improved by analyzing multi-year data simultaneously. Two multiple-year models were developed: the first, 1qIR, assumes constant catchability within and among years; the second, 2qIR, allows catchability to …

The identification and delineation of nursery areas and areas of aggregation of north Atlantic sharks has been identified as an important information need for future management efforts. The objectives of this project were to use a fishery-independent method to study the overwintering area of juvenile sandbar sharks, to spatially delineate the Eastern Shore nursery area, and to examine movement patterns and space use within this nursery area. Data from 21 satellite transmitters attached to large juvenile sandbar sharks revealed that these sharks primarily occurred off the outer banks of North Carolina, at deeper depths and colder water temperatures during the …

The first section of this dissertation describes the ichthyofaunal community of a mesohaline Chesapeake Bay April--November. Fish assemblages were sampled using two seine gears, a small seine that sampled 352 m 2 and a 914m haul-seine that sampled 144,473 m2. The small seine collected 32 finfish species. The larger gear captured 31 finfish species, including 17 that were not sampled by small gear. Sampled diversity was greater but density estimates were similar to those determined previously by other investigators using flume-net, drop-ring, and otter trawl techniques. Nocturnal abundance of larger fishes far exceeded daylight. Fish abundance and size distribution varied …

The Chesapeake Bay and coastal waters of Virginia, U.S.A. serve as foraging grounds for loggerhead (Caretta caretta) and Kemp’s ridley (Lepidochelys kempi) sea turtles from approximately May to October each year. Both loggerheads and Kemp’s ridleys are known to feed primarily on benthic invertebrates as juveniles and adults, but specific prey preferences vary between geographic regions. The Virginia Institute of Marine Science Sea Turtle Program has collected diet data and gut samples from stranded and incidentally caught sea turtles in Virginia since 1979. Examination of turtles that stranded in Virginia during the late 1970s and early 1980s indicated that loggerheads …

Predicting patterns in species distribution and abundance for resource management and conservation is a major focus of applied ecology. The primary objective of this study was to determine if there is a predictable relationship between stream geomorphology and fish community structure, native species richness, and native salmonid abundance in Maine. Specifically, I examined relationships between fish assemblages and geomorphic stream types, as delineated by the Rosgen classification system (Rosgen 1996). Fifty-three stream reaches in Maine were classified, and fish communities within the reaches were characterized using backpack electrofishing. Species richness was lowest in A-type streams (i.e., steep, entrenched, confined), which …

Chesapeake Bay is possibly the largest summer nursery for Carcharhinus plumbeus in the western Atlantic. Longline sampling conducted from 1990--1999 was used to delineate this nursery spatially and temporally. Catch data from 83 longline stations sampled throughout the Virginia Chesapeake Bay were analyzed as a function of nine physical and environmental variables to delineate this nursery spatially. Tree-based models determined which variables best discriminated between stations with high and low catches and indicated that complex distribution patterns could be adequately modeled with few variables.
