The Hudson River provides for millions of people as a path for commercial and private transportation, a source of food and energy, and perhaps most importantly for many living in the tri-state area as a destination for recreation and relaxation. The most overlooked feature of the river is how the wildlife shows clear signs of a changing climate and rapid environmental response to the impacts of global warming on the river.

Climate change and anthropogenic effects have vastly reduced Westslope Cutthroat Trout (Oncorhynchus clarki lewisi, WCT) habitat throughout their range, including the Colville National Forest in northeastern Washington where this study was conducted. Many native salmonid populations have declined in abundance since the early 1900s due to a variety of climate- and human-driven forces. Westslope Cutthroat Trout are especially sensitive to habitat loss or degradation and to climate change. Together, climate change, habitat degradation, and non-native salmonid invasions are contributing to increasingly fragmented WCT populations. Ongoing and predicted future warming trends are expected to further fragment these populations and …

Channel Catfish Ictalurus punctatus have an important role in Arkansas’s commercial and recreational fisheries. This importance promoted sampling strategy investigations for obtaining information that assist with future management decisions. My study focused on determining effective sampling effort and sample size requirements needed for detecting changes in relative abundance within Channel Catfish populations, and explored relationships between catch per unit effort (CPUE) and reservoir habitat characteristics. Natural and synthetic estrogenic and androgenic compounds are continuously released into aquatic ecosystems. Exposure of teleost fishes to these contaminants can negatively impact sex differentiation and reproductive output. Specifically, development of gonadal intersex in gonochoristic (fixed sex) fish species has been studied extensively in relation to exposure to this class of compounds. The Giant Jellyfish, Nemopilema nomurai, is a large-bodied bloom-forming jellyfish that occurs in the semi-enclosed basins of the East Asian Marginal Seas. N. nomurai has bloomed more frequently in the past 20 years than in any period previously recorded. In Japan, recent N. nomurai blooms were responsible for millions of dollars in lost revenue and equipment damage to commercial fisheries alone. This study statistically analyzed 21 environmental factors in connection with N. nomurai occurrence (using occurrence as a proxy for blooms). “Whiting” is a term used to describe a sharply defined patch of water that contains high levels of suspended, fine-grained calcium carbonate (CaCO3). These features are named for their bright (at times white) appearance when compared to surrounding waters, and have been found to occur globally, persisting for multiple consecutive days. Although whitings have been widely studied using chemical, biological, geological, and physical techniques, there has been little effort to document their spatio-temporal distributions in a systematic way, not to mention the lack of consensus on what generates whitings and allows them to persist for days to weeks …

The State of Maine issues an unlimited number of commercial permits for the harvest of White Suckers Catostomus commersonii in Maine’s inland waters. The fishery provides a necessary source of fresh lobster Homarus americanus bait to coastal communities at a time when other bait sources are scarce. The impacts of the increasing number of permits and subsequent numbers of fishermen on the white sucker population is unknown. The Maine Department on Inland Fisheries and Wildlife (MDIFW) has closed a number of waters due to concerns that overfishing and incidental catch of other fish species may occur.

Coho salmon (Oncorhynchus kisutch) rely on unique habitats during the winter season, which may dictate how much individuals may grow and when migration from freshwater rearing habitat to the ocean occurs. Here I analyze movement timing and growth patterns for coho salmon through a field-based study and a literature review. For the field portion, I examined hatchery-stocked juvenile coho salmon across four stream basins in the Russian River watershed, California to determine the relative importance of climate, landscape, and fish size metrics in predicting movement and growth patterns over a winter rearing and spring smolt outmigration time period …

In order to provide a management plan for Burt Lake, a survey was conducted from July to August in which potential habitat was surveyed for the reintroduction of Lake Sturgeon (Acipenser fulvescens). This was done so by evaluating physical parameters of Burt Lake and the surrounding tributaries, presence and absence of invasive plants and unknown algae, and presence of crayfish. For sturgeon habitat, sediment and physical properties (light, temperature, pH, turbidity, dissolved oxygen, conductivity) were sampled on 14 sites in Burt Lake . Dam removals from the Penobscot River in Maine restored access to freshwater habitat critical for the life cycle of endangered shortnose sturgeon. Prior to the dam removals, shortnose sturgeon spawning activity had not been documented. Instead, evidence suggested that individuals emigrated from the Penobscot River to spawn in the Kennebec complex, 140 km away. A central question of this thesis was whether spawning activity would commence in the first two years following dam removal. Consistent with pre-dam removal movement patterns determined using acoustic telemetry, the majority (78%) of tagged individuals emigrated from the Penobscot River at some point over the …

The main objective of the project is to develop an automated nitrite sensor for use in aquatic environments, and more specifically for use in recirculating aquaculture systems (RAS), where monitoring can help sustain a controlled environment, protect against nitrite intoxication, and promote fish health. Detecting nitrite manually with semi-quantitative colorimetric test kits, although inexpensive and simple, is prone to inter-user variability and poor sensitivity. Paddlefish Polyodon spathula are a valuable commercial species throughout much of their range including Lake Dardanelle, one of the most important commercial paddlefish fisheries in Arkansas. While fecundity, mortality, and age and growth of paddlefish stocks in Lake Dardanelle have been assessed previously, information on their movements, habitat utilization, and commercial harvest rates is lacking. To help fill this information gap, 39 paddlefish were tracked a minimum of once per month from October 2014 through September 2015. With environmental remediation in the Great Lakes, Hexagenia have recovered or are recovering in systems from which they were once extirpated. An active Hexagenia recovery does not appear to be taking place in lower Green Bay. This study first examines the highly fluidized nature of lower Green Bay sediment as a possible cause for their lack of recovery due to nymphs’ potential inability to construct and maintain burrows essential to the completion of their life cycles. The northern red snapper (Lutjanus campechanus) is a highly targeted reef fish candidate for marine aquaculture and stock enhancement in the southern United States. This work aimed to develop genomic resources for the genetic management of aquaculture programs and to investigate population structure using high-throughput sequencing technologies. Eighty-four new microsatellite markers were developed through screening of Illumina paired-end sequencing reads. Microsatellite loci and Single Nucleotide Polymorphisms (SNPs) generated through Restriction Site Associated DNA (RAD) sequencing were assayed in 5 outbred full-sib families to construct a high-density linkage map of the red snapper genome. Southern Flounder Paralichthys lethostigma is the most commonly harvested flatfish in the north-central Gulf of Mexico (GOM) and supports a major inshore recreational fishery, yet knowledge of the species’ life history is greatly limited. The objective of this research was to describe the growth and reproduction of Southern Flounder in the Mississippi stock. Fish were collected during September 2014 to March 2016 using primarily recreational fishing techniques. Diatoms associated with foraminifers of the genus Amphistegina were assessed using a combination of morphological and molecular techniques. These included: 1) microscopic identification of diatoms cultured from the host, 2) sequencing of portions of the small subunit of the ribosomal RNA gene (18S) and the large subunit of the ribulose-1,5-bisphosphate carboxylase/oxygenase [i.e., RubisCO] gene (rbcL) from DNA extracted directly from the Amphistegina hosts and also from diatoms cultured from these hosts, and 3) denaturing gradient gel electrophoresis (DGGE) profiles of rbcL and internal transcribed spacer 1 (ITS1) PCR amplicons from DNA extracted directly from …

This Senior Project discusses the design, cost analysis, and evaluation of an aquaponics system. The system incorporates aquaculture and hydroponics to create a source of fish protein and various crops. The system was sized based off a minimum requirement of pounds of fish available per week. The system designed is capable of generating 2080 pounds of catfish, and 16,000 pounds of produce annually. The first year of operation the system will operate at a loss due to the significant cost of the components of the system, however, the project is projected to generate a minimum stream of revenue of $10,600 …

Ménage À Trois In The Atlantic Brief Squid (Lolliguncula Brevis): Prior Presence Affects Mate Choice, Rachel A. Schlessinger

Lolliguncula brevis given prior presence experienced a significantly greater number of contacts with opposite sex squid than rivals. Males given prior presence also spent significantly more time in proximity to females than rivals. This suggests that for both female and male Atlantic brief squid, having prior presence influences mating behavior.

Rainbow Smelt (Osmerus mordax) are an important fish distributed throughout northeastern North America with both anadromous and landlocked populations. Abundance, size at age, and maximum size vary widely among populations and life histories. In order to compare anadromous and landlocked populations, we collected spawning adults in 2014 from four anadromous and three landlocked populations. Scales and otoliths from the anadromous fish were examined and compared for estimates of bias and precision in ageing. Analysis of both scales and otoliths provided age estimates that were acceptable, but estimates from scales were more precise and had less bias. Otoliths were …

Quagga mussels (Dreissena rostriformis bugensis) are an invasive species that were discovered in Lake Mead in January of 2007, and rapidly spread throughout the lake. Quagga mussels are about the size of a fingernail, but are known to clog pipes, damage infrastructure and alter ecosystems. In large numbers, mussels can have a dramatic impact on an ecosystem by reducing the phytoplankton and potentially increasing toxin producing cyanobacteria. Ecological niche theory suggests two species cannot live in the same ecological niche and differences should exist among species that appear to cohabitate. Variations in physiology and behavior that potentially enable species coexistence can be reflected in metabolism. This study investigated coexisting darter fishes by measuring the metabolism of greenside (Etheostoma blennioides) and variegate (E. variatum) darters over 48 h using intermittent-flow respirometry. Activity was analyzed using time-lapse videos. E. blennioides mean metabolic rate (154.64 ± SE 52.54 mg O2·kg-1 ·hr-1 ; n=14; p=0.0006) was significantly greater than and varied more than E. variatum’s mean rate (92.51 ± SE 32.70 …

Eastern Box Turtles (Terrapene c. carolina) are a terrestrially hibernating reptile found throughout the eastern United States. Despite their prevalence, little, outside of anecdotal observations, is known about their hibernacula selection. This study examines if they preferentially select hibernacula locations, and if so, what characteristics they select in a West Virginia population. Over the course of two years, radio-tagged turtles (n=12) were followed into hibernation in Wayne County, WV. Upon entering hibernation, ~36 data point were collected in a grid-like fashion around the hibernacula, with an additional point collected at the hibernacula. Monitoring programs often suffer from imperfect detection resulting in skewed population estimates, biased estimates of changes in occupancy over time, and can result in an underestimated proportion of area occupied (PAO) by a species. To increase the detection probability, researchers must increase sampling both spatially and temporally. Callback surveys are an active form of sampling that have been used to monitor many avian and mammal species. During callback surveys, the call of a conspecific male is projected with the intention of increasing probability of detection by eliciting a response from territorial males. Rainbow Trout Oncorhynchus mykiss are routinely stocked in Black Hills streams and reservoirs to enhance angling opportunities for the public, however in most cases, hatchery-reared Rainbow Trout do not successfully recruit to establish natural populations. One exception is the Deerfield Reservoir system, where it is estimated that up to 25% of the Rainbow Trout population consists of naturally produced, wild Rainbow Trout. While recruitment of wild Rainbow Trout to the Deerfield Reservoir fishery does occur, annual stockings of 12,000 hatchery Rainbow Trout have continued. Catastrophic flooding of the Missouri River in 2011 has had lasting effects on floodplain habitats (i.e. floodplain lakes) and side-channel habitats (e.g. canals, side-channel embayments, stilling basins, and tributaries) in Lake Sharpe, SD. Floodplain and side-channel habitats are rare habitat in Lake Sharpe, a mainstem Missouri River reservoir, and are thought to be crucial habitat for prey and sport fish. Hipple Lake, the only warm-water floodplain embayment in Lake Sharpe, is in danger of losing connectivity to the reservoir because of sedimentation resulting from the 2011 flood. Use of a genetic-based analogue of the traditional mark-recapture method (transgenerational genetic mark-recapture, tGMR) is rapidly expanding as a means to estimate total escapement of Pacific salmon. The tGMR approach is similar to the simple Lincoln-Peterson mark-recapture method. In tGMR, adults returning to fresh water to spawn are collected in the first sampling occasion and their juvenile offspring that are migrating out to sea are collected during the second sampling occasion. Recaptures are determined by the number of parent-offspring pairs identified through genetic parentage analysis of the adult and juvenile collections. The Arctic grayling (Thymallus arcticus) is a freshwater salmonid that is found in clear, cold waters throughout the northern regions of North America. Arctic grayling are still widespread in Alaska and Canada but have declined substantially in their two historic, disjunct southern populations in the contiguous United States. One of these populations was found in the AuSable River in Michigan and went extinct in the mid-1900s (Vincent 1962) while the other, found in the Upper Missouri River drainage in Montana, now inhabits a small portion of its historical range (Nelson 1954).
