Identification Of Differentially Expressed Gene Categories In Microarray Studies Using Nonparametric Multivariate Analysis, Dan Nettleton, Justin Recknor, James M. Reecy
Dan Nettleton
The field of microarray data analysis is shifting emphasis from methods for identifying differentially expressed genes to methods for identifying differentially expressed gene categories. The latter approaches utilize a priori information about genes to group genes into categories and enhance the interpretation of experiments aimed at identifying expression differences across treatments. While almost all of the existing approaches for identifying differentially expressed gene categories are practically useful, they suffer from a variety of drawbacks. Perhaps most notably, many popular tools are based exclusively on gene-specific statistics that cannot detect many types of multivariate expression change. We have developed a nonparametric …

The goal of this study was to find potential gene expression biomarkers in blood of piglets that can be used to predict pigs’ future feed efficiency. Using RNA-seq technology, we found 453 genes were differentially expressed (false discovery rate (FDR) ≤ 0.05) in the blood of two Yorkshire lines of pigs divergently selected for feed efficiency (FE) based on residual feed intake (RFI). Genes involved in several biosynthetic processes were overrepresented among genes more highly expressed in the low RFI line compared to the high RFI line. Weighted gene co-expression network analysis (WGCNA) also revealed genes involved in some of …

Winter Grazing Management, Stephen K. Barnhart, James R. Russell, Douglas L. Karlen, Michael J. Tidman
Douglas L Karlen
Why winter grazing? Beef cow herd and sheep flock records show that winter feeding costs are livestock producers' single largest production expense. Managing through winter weather while keeping feeding costs low is an essential part of maintaining a profitable operation. Iowa's climate generally allows forage growth only during a 7-to-8 month period. Extending the grazing of this forage--even an extra 3 or 4 weeks in late autumn and winter--is an economical way to maintain or increase livestock profitability. Some producers extend the grazing season by using stockpiled forage, whereas others use crop residue, and many combine the use of stockpiled …

Revised Alfalfa Fertilizer Recommendations For A Changing Environment Greatly Improves Profitability, Brian Lang, John E. Sawyer, Daniel Barker, Ken Pecinovsky
John E. Sawyer
During the last decade, an ever-increasing percentage of alfalfa fields in northeast Iowa have been exhibiting signs of reduced growth and vigor, resulting in declining profitability. Iowa State University Extension in northeast Iowa initiated an investigation into this problem. Sixteen research trials conducted in northeast Iowa over the next 6 years as both on-farm trials and at the northeast ISU research farm uncovered widespread sulfur deficiency problems in alfalfa production. Over 90 ISU Extension educational meetings in northeast Iowa, and extensive use of the media, communicated this issue and tools to address it to farmers and agricultural providers. Survey results …

Gene Expression Response To Heat Stress In Two Broiler Lines, Jibin Zhang, Carl J. Schmidt, Susan J. Lamont
Gene Expression Response To Heat Stress In Two Broiler Lines, Jibin Zhang, Carl J. Schmidt, Susan J. Lamont
Jibin Zhang
The fast growth rate and increased body weight of modern broilers makes them susceptible to heart failure and sensitive to heat stress. To find the genetic causes of these problems, gene expression was measured in hearts of two broiler lines that differed in their response to heat stress. Each line was separated into two groups that were kept under heat stress or at ambient temperature. The comparison of gene expression between the two lines and heat treatments suggests that expression of 325 genes were significantly changed in modern broilers under heat stress, while only 3 genes changed their expression in …
Variation In Avian Pathogenic Escherichia Coli Colonization Levels In Chickens, Melissa Monson, Michael Kaiser, Susan Lamont
Variation In Avian Pathogenic Escherichia Coli Colonization Levels In Chickens, Melissa Monson, Michael Kaiser, Susan Lamont
Melissa Monson
Colonization levels in five tissues after avian pathogenic Escherichia coli (APEC) inoculation were investigated in chickens to generate phenotypic data for a genome wide association study (GWAS). Bacterial loads were measured in 370 birds and varied among individuals and tissues. Mean bacterial levels were significantly different between tissues (right lung > spleen > left lung and liver > blood). There were also significant correlations in bacterial load between tissues. These data suggest that colonization levels could be used as phenotypes in GWAS and could help identify markers associated with poultry resistance to APEC infections. After verification, these markers could be used for genetic …

Data from eighteen different truck washes were used to compare the association of different service levels with Enterobacteriaceae counts. Service levels were classified into three different categories; prewash (n=78), post wash with disinfectant (n=78), and post wash without disinfectant (n=12). A total of 168 drag swabs were used for collection for the purpose of this study. Prewash services were defined as trailers before they were scraped out and washed. Post wash with or without disinfectant services were defined as after the trailers were washed and disinfectant was or was not applied. Prewash trailers tended to have higher Enterobacteriaceae counts of …

Douglas L Karlen
The highest cost to beef cow-calf producers is the feeding of stored feeds in winter months. To lower feed costs, many producers will try to extend the grazing season into the winter. The primary resource for winter grazing in the Midwest is corn crop residues. On the average, corn crop residue grazing will reduce the amount of hay needed to maintain cows by approximately one-half ton per acre grazed over the winter. Although crop residue grazing is quite effective in reducing feed costs, some producers are concerned that corn residue grazing will have an adverse effect on soybean yields the …

Beginning in 1999, two locations in Iowa (Chariton, Atlantic) were used to study the effects of corn residue grazing by beef cows on soil characteristics and soybean yields the following growing season. Cows were allowed to graze inside selected paddocks at monthly periods throughout the fall and winter. For a grazed and ungrazed comparison, grazing exclosures were used inside the grazed paddocks, while one paddock was left ungrazed for a control. Also, the following year, equal portions of the fields went to no-tillage and disked soil prior to soybean planting so that effects of corn residue grazing on tillage treatments …

For three years beginning in 1999, a 96-acre field near Atlantic, Iowa was used to study the effects of corn residue grazing by beef cows on soil characteristics and soybean yields in subsequent years. Each winter, cows were allowed to graze corn crop residues inside selected paddocks in four sub-fields over five monthly periods. To compare the effects of grazing, one paddock was left as an ungrazed control. At the end of grazing in the spring, soil bulk density, moisture content, and penetration resistance were measured inside and 15 ft outside twelve grazing exclosures in each paddock. Soil surface roughness, …

Increasing The Value Of Wool In Wyoming And Beyond: The Impact Of Uw's Wool Lab And Library, David Kruger
David Delbert Kruger
At the turn of the twentieth century, little more than a decade after Wyoming attained statehood, a young agricultural student at the University of Wyoming saw a pressing need to improve the quality and reputation of Wyoming wool. When John Arthur Hill became a professor in 1907, the Wool Department he created would go on to not only assist Wyoming sheep ranchers in wool production, but provide the sheep industry with a better understanding of how wool fleeces and fibers could be improved across the nation. Under Hill’s leadership and his later protege Robert Homer Burns, the Wool Department developed …
