In recent years, machine learning algorithms have been developing rapidly, becoming increasingly powerful tools in decoding physiological and neural signals. The aim of this dissertation is to develop computational tools, and especially machine learning techniques, to identify the most effective methods for feature extraction and classification of these signals. This is particularly challenging due to the highly non-linear, non-stationery, and artifact- and noise-prone nature of these signals.

The focus of regeneration therapy for traumatic brain injuries and Alzheimer's disease is on the promotion and growth of neuronal cells. In vitro research attempts to improve this by modifying the stiffness and topography of the extracellular matrix (ECM). However, the limitations of in vitro experiments make it difficult to control the individual factors influencing neuronal cell growth. A computational model can be used to decouple individual factors and study them individually to gain a better understanding of the mechanics between the neuronal cell and ECM, which will aid in the design of in vitro experimental studies.

Differential diagnosis of hypertensive heart disease (HHD) and hypertrophic cardiomyopathy (HCM) is clinically challenging but important for treatment management. This study aims to phenotype HHD and HCM in 3D+time domain by using a multiparametric motion-corrected personalized modeling algorithm and cardiac magnetic resonance (CMR). 44 CMR data, including 12 healthy, 16 HHD and 16 HCM cases, were examined. Multiple CMR phenotype data consisting of geometric and dynamic variables were extracted globally and regionally from the models over a full cardiac cycle for comparison against the healthy models and clinical reports. The abdominal aortic aneurysm is progressive, asymptomatic, and can eventually lead to rupture which is a catastrophic event leading to massive internal bleeding and possibly death. AAA cases have been characterized by the development of an intraluminal thrombus (ILT). The ILT correlates with the progression of hypoxia in the arterial wall. Outcomes of total knee arthroplasty (TKA) are dependent on surgical technique, patient variability, and implant design. Non-optimal design or alignment choices may result in undesirable contact mechanics and joint kinematics, including poor joint alignment, instability, and reduced range of motion. Epithelial-mesenchymal transition (EMT) regulates the cellular processes of migration, growth, and proliferation - as well as the collective cellular process of tissue remodeling - in response to mechanical and chemical stimuli in the cellular microenvironment. Cells of the epithelium form cell-cell junctions with adjacent cells to function as a barrier between the body and its environment. By distributing localized stress throughout the tissue, this mechanical coupling between cells maintains tensional homeostasis in epithelial tissue structures and provides positional information for regulating cellular processes. The three interested parties in the ecosystem including patients, doctors, and healthcare providers are discussed in 3 different phases. In Phase 1, machine-learning based modeling and simulation analysis is performed to remotely predict a patient's risk level of having heart diseases in real time. In this work, we design a linear, two step implicit finite difference method to approximate the solutions of a biological system that describes the interaction between a microbial colony and a surrounding substrate. Three separate models are analyzed, all of which can be described as systems of partial differential equations (PDE)s with nonlinear diffusion and reaction, where the biological colony grows and decays based on the substrate bioavailability. Acridine orange (AO) is an amphipathic, vital dye that intercalates leukocyte nucleic acids and acidic vesicles. Modification of Hodgkin and Huxley’s experimentally derived set of nonlinear differential equations was implemented to accurately simulate the action potential of the Hirudo Medicinalis’s Retzius cell in MATLAB under analogous conditions to those found in the Retzius cell environment. The voltage-gated sodium and potassium channel responses to changes in membrane potential, as experimentally determined by Hodgkin and Huxley, were manipulated to suit simulation parameters established by electrophysiological Retzius cell recordings. Application of this methodology permitted additional accurate simulation of the Hirudo Medicinalis’s P cell under analogous conditions to those found in the P cell environment. A three-dimensional (3D) computational fluid dynamics study of shear rates around distal end-to-side anastomoses has been conducted. Three 51% and three 75% cross-sectional area-reduced 6 mm cylinders were modeled each with a bypass cylinder attached at a 30-degree angle at different placements distal to the constriction. Steady, incompressible, Newtonian blood flow was assumed, and the full Reynolds-averaged Navier-Stokes equations, turbulent kinetic energy, and specific dissipation rate equations were solved on a locally structured multiblock mesh with hexahedral elements. The benefit of coronary stent implantation is reduced by excessive intimal hyperplasia which re-narrows the artery and the prevention of which is still a primary concern for clinicians. Abnormal hemodynamics create non-physiological viscous stress on the artery wall, one of the root causes of intimal hyperplasia following stent implantation. Calcium modulation is an important signaling process and could even contribute to cell apoptosis through ionic-induced perturbations in trans-membrane potential at the mitochondria. In this research, the numerical study constitutes a first step in quantitatively probing the time- and spatially-dependent modulation of calcium dynamics through the application of external electrical fields. The electric nature of biological tissues permits the transmission of signals for information and for control and is, therefore, of vital importance for life. The latest scientific achievements and nanoscale probing techniques now allow scientists to research at the subcellular level by measuring the electric current flows through a single ion channel of the cell membrane with the patch-clamp method. With the latter approach, the effects of electrical stimulation can be quantified, understood, and applied to molecular biology and the development of medical diagnostic and therapeutic methods.

The peridynamic method is used here to analyse the effect of van der Waals forces on the mechanical behaviour and strength and toughness properties of three-dimensional nanofibre networks under imposed stretch deformation. The peridynamic formulation allows for a natural inclusion of long-range forces (such as van der Waals forces) by considering all interactions as ‘long-range’. We use van der Waals interactions only between different fibres and do not need to model individual atoms. Fracture is introduced at the microstructural (peridynamic bond) level for the microelastic type bonds, while van der Waals bonds can reform at any time. We conduct statistical …

A three-dimensional computational fluid dynamics study of blood flow through stenotic arteries has been conducted. Flow phenomena, such as separation regions and turbulence, can be found distal to an arterial stenosis. Frequently, a bypass graft using an end-to-side technique is attached to a stenotic artery to restore adequate blood flow. However, a significant percentage of these grafts fail after thirty postoperative days due to intimal hyperplasia development around the distal anastomosis.
