Caveolae are specialized, flask-shaped membrane invaginations highly expressed in endothelium and dysregulated in atherosclerosis. Caveolae play a central role in buffering membrane tension, yet the principles governing their spatial organization remain elusive. Thus, we sought to generate the most comprehensive and systematic analysis of blood vessel caveolar spatial organization. However, cell culturing, the backbone of human-focused biological research, does not standardly do well to model physiologically relevant cell behaviors such as migration or polarity-based tissue formation, particularly for punctate proteins and structures like caveolae. Ethanol stress assays are commonly used to evaluate microbial tolerance, metabolic adaptation, and fermentation performance. However, manual liquid handling introduces variability across replicate wells and small-volume pipetting steps, limiting reproducibility and throughput. This study developed an automated OT-2 robotic workflow to generate replicated ethanol concentration gradients for high-throughput inhibition assays in engineered thermophilic biofuel strains. Kinetic plate-reader measurements were used to quantify ethanol-dependent growth responses under anaerobic fermentation conditions. The presence of harmful algal blooms (HABs) poses many risk factors for human health, and once microcystin concentration has reached a certain level, that water source will be closed for the duration of the bloom. Agencies tend to use static signage with limited information to inform the public about the current status of the water, but a sign similar to the one used by the National Fire Danger Rating System can allow for constant updates detailing specific risk levels for the public. Fibroblasts play a vital role in tissue repair, ECM remodeling, and maintaining structural integrity in human tissues. However, their behavior in engineered 3D microenvironments remains poorly understood. Traditional 2D cultures fail to capture the complex cell-cell and cell-matrix interactions that govern fibroblast alignment, migration, and proliferation in vivo. To address this gap, this project uses bioprinted scaffolds that mimic native ECM structures and provide a platform for studying fibroblast behavior in controlled microenvironments. Early detection of cognitive decline and efficient medical image analysis remain critical challenges in healthcare. Traditional clinical assessments are infrequent and resource-intensive, while everyday speech data and unlabeled medical images remain largely unexploited. This dissertation develops computational methods integrating machine learning and artificial intelligence across speech, text, and imaging modalities to address challenges in medical data processing. For cognitive monitoring, this work first introduces methods using voice assistant systems to collect longitudinal speech data in home environments, demonstrating that incorporating historical session patterns significantly enhances detection of mild cognitive impairment. As humanity prepares for prolonged space missions and future extraterrestrial settlements, developing reliable and resilient food-production systems is becoming a critical priority. Space agriculture, the cultivation of plants beyond Earth (particularly on the Moon and Mars), faces a constellation of interdependent environmental, biological, and engineering challenges. With rising global demand for renewable energy, enhancing microbial platforms for biofuel production is vital. This study engineered Bacillus subtilis to improve resilience to solvent stress by targeting membrane lipid biosynthesis pathways essential for integrity. Growth curve analysis (OD₆₀₀) showed that phosphatidylserine (PS) and phosphatidylethanolamine (PE) knockout strains grew significantly slower than wild type (168), indicating the importance of these lipids under stress. Laurdan fluorescence spectroscopy was used to assess membrane properties. Generalized polarization (GP) analysis revealed a concentration-dependent reduction in membrane order upon 1%–2% 1-butanol exposure. Microalgae are incredible organisms that have a variety of uses such as wastewater treatment, fertilizer, livestock feed, and bio-compound production. Microalgae require a light source and minimal nutrients space to proliferate, making them an environmentally friendly and sustainable option for such processes. The Sustainable Wastes-to-Bioproducts Engineering Center at Utah State University is developing and implementing a Rotating Algae Biofilm Reactor (RABR) to remove total nitrogen and phosphorous from the Central Valley Wastewater Reclamation Facility wastewater effluent. Current food packaging materials are often non-biodegradable and harmful for ingestion, which poses a threat to the environment and public health. Thus far, the dangers of microbial contamination of food on human health have outweighed the risks associated with using these conventional packaging plastics. Background: Cancer is a leading cause of death worldwide, and its early detection is crucial for improving patient outcomes. This study aimed to develop and evaluate ensemble learning models, specifically stacking, for the accurate prediction of lung, breast, and cervical cancers using lifestyle and clinical data.

Methods: 12 base learners were trained on datasets for lung, breast, and cervical cancer. Stacking ensemble models were then developed using these base learners. The models were evaluated for accuracy, precision, recall, F1-score, AUC-ROC, MCC, and kappa. An explainable AI technique, SHAP, was used to interpret model predictions.

Color perception begins in the retina, where three cone types (L, M, S) detect light and initiate neural signals. These signals are processed by horizontal and bipolar cells to form opponent color channels: red-green (RG), yellow-blue (YB), and light-dark (LD). Perception is not solely based on physical input but also shaped by neural adaptation and context.

This project models color perception using a differential equation approach, simulating how color contrast and adaptation emerge from interactions between photoreceptors and lateral inhibition.

Clostridium thermocellum, a thermophilic anaerobic bacterium, holds promise as a biocatalyst for conversion of lignocellulosic biomass into biofuels. This microbe has been subjected to various metabolic engineering strategies, including the deletion of genes encoding secondary fermentation products such as H₂, formate, acetate, and lactate, as well as the expression of heterologous genes to redirect carbon flux toward ethanol production. Despite these efforts, achieving economically viable ethanol titers remains a challenge. Acute respiratory distress syndrome (ARDS) is a prevalent, life-threatening lung condition, affecting nearly 200,000 Americans annually, with a 40% international mortality rate. There is no cure for ARDS, and current pharmacological treatments have limited effectiveness. Symptoms can be mitigated with mechanical ventilation, though this often leads to ventilator-induced lung injuries (VILI) and puts critically ill patients at risk of infections, including ventilator-associated pneumonia (VAP). This thesis explores the development and application of a DNAzyme-based biosensor designed to detect labile metal species in environmental samples. Real time and on-site monitoring of labile metal fractions would make a valuable contribution to environmental management, as these fractions are the most bioavailable and pose significant toxicity risks to aquatic organisms. Conventional methods for detecting labile metals, while effective, are often burdened by high costs, complexity, and lengthy processing times, making them less ideal for rapid and widespread environmental assessments.

Bacteriophage, a type of virus that infects bacteria, was discovered 100 years ago, initially isolated with a plaque assay in the 1940s. A mycobacteriophage is a subtype of bacteriophage that specifically infects mycobacteria. Since the introduction of DNA technologies and efforts to identify a plethora of bacteriophages, over 10,000 bacteriophages have been identified with 1,500 sequenced. Bacteriophage discovery has aided in genetic editing techniques, the development of synthetic biology tools, and disease treatment. Nanoparticles (NPs) offer promising potential as therapeutic agents for inflammation-related diseases, owing to their capabilities in drug delivery and immune modulation. In preclinical studies focusing on spinal cord injury (SCI), polymeric NPs have demonstrated the ability to reprogram innate immune cells. This reprogramming results in redirecting immune cells away from the injury site, downregulating pro-inflammatory signaling, and promoting a regenerative environment post-injury. Outdoor testing of a rotating algae biofilm reactor (RABR) was performed to see how well it could remove nutrients from water and produce algae. By adjusting the operation settings, we found the lowest power needed to remove nitrogen and phosphorus. The lowest power values needed were 1.36 kWh per kilogram of nitrogen and 20.1 kWh per kilogram of phosphorus. The algae production rate reached a maximum of 7.09 grams per square meter per day. Detailed analysis showed that the reactor worked like a continuous flow system, and the performance was influenced by factors including light and temperature. The results also …

The fabrication of microfluidic devices often requires specialized methods. The development of these methods requires careful characterization and understanding of the processes involved. Using primarily PolyJet 3D printing technology, microfluidics offers a wide scope of applications such as microfluidic benthic microbial fuel cells (MBMFCs) and electrostatic artificial muscles. MBMFCs benefit from the confinement of the microbes resulting in close proximity between the electrode and the organisms. Using a modular design called the Sponge, assembly and upscaling is possible. Electrostatic artificial muscles benefit from a microfluidic approach due to the non-linearity of electrostatic attraction creating disproportionate benefits when miniaturized. When designed …

Human mesenchymal stem cells (hMSCs) have gained popularity in clinical trials due to their multipotent differentiation characteristics, ability to secrete bioactive molecules, migrate into diseased or damaged tissues, and their immunosuppressive properties. HMSC cultures are heterogeneous, containing stem cells, partially differentiated progenitor cells, and fully differentiated cells. One of the major challenges with hMSCs therapeutic potential is the inability to select specific cell subpopulations due to an insufficient number of biomarkers. Cardiovascular diseases are the leading cause of death worldwide. Heart disease, in particular, accounted for 1 in every 5 deaths in the United States in 2021, representing a substantial public health burden that will require more effective treatment options to alleviate. Heart transplant surgery is currently the only option to completely restore cardiac function, but many patients die while waiting for a transplant due to a longstanding organ donor shortage. Background: Rio Grande Valley experience severe cancer health disparity. A novel therapeutic modality may serve as better therapeutic option. Nanohybrids endowed with multifunctionality, longer circulation time, large surface area have emerged as an active preference for cancer research. However, rising concern of nanomaterials toxicity and scalability issues has slowed their translation to clinics.
