Characterization of the complex cortical structure of the brain at a cellular level is a fundamental goal of neuroscience which can provide a better understanding of both normal function as well as disease state progression. Many challenges exist however when carrying out this form of analysis. Immunofluorescent staining is a key technique for revealing 3-dimensional structure, but subsequent fluorescence microscopy is limited by the quantity of simultaneous targets that can be labeled and intrinsic lateral and isotropic axial point-spread function (PSF) blurring during the imaging process in a spectral and depth-dependent manner. The human visual system processes information defining what is visually conspicuous (saliency) to our perception, guiding eye movements towards certain objects depending on scene context and its feature characteristics. However, attention has been known to be biased by top-down influences (relevance), which define voluntary eye movements driven by goal-directed behavior and memory. We propose a unified model of the visual cortex able to predict, among other effects, top-down visual attention and saccadic eye movements. Saccades are rapid eye movements that allow us to focus the fovea on different parts of our visual environment. Many psychophysical studies have shown that subjects can discriminate stimuli presented at the saccadic target better than at any other location before an eye movement is made. It is believed that covert attention allotted to the intended destination of a saccade, called pre-saccadic attention, accounts for the improved discrimination of stimuli. This paper proposes an end-to-end, scale invariant, visual object recognition system, composed of computational components that mimic the cortex in the brain. The system uses a two stage process. The first stage is a filter that extracts scale invariant features from the visual field. The second stage uses inference based spacio-temporal analysis of these features to identify objects in the visual field. The proposed model combines Numenta's Hierarchical Temporal Memory (HTM), with HMAX developed by MIT's Brain and Cognitive Science Department.
