This Honors Project focused on a few aspects of this topic. The second is comparing the molecular signature kernels to three of the BLOSUM matrices (30, 62, and 90) to test the accuracy of the mathematical model. The kernel matrix was manipulated in order to improve the relationship by focusing on side groups and also by changing how the structure was represented in the matrix by increasing the initial height distance from the central atom (Height 1 and Height 2 included).

Ultrasound Imaging (USI) or Medical Sonography (MS), as it is formally called, has been widely used in biomedical applications over the last decades. USI can provide clinicians with a thorough view of the internal parts of the human body, making use of sound waves of higher frequencies than humans can perceive. USI systems are considered highly portable and of low-cost, compared to other imaging modalities. Literature-Based Discovery (LBD) refers to the process of uncovering hidden connections that are implicit in scientific literature. Numerous hypotheses have been generated from scientific literature using the LBD paradigm, which influenced innovations in diagnosis, treatment, preventions and overall public health. However, much of the existing research on discovering hidden connections among concepts have used distributional statistics and graph-theoretic measures to capture implicit associations. A catalytic colorimetric detection scheme that incorporates a DNA-based hybridization chain reaction into gold nanoparticles was designed and tested. While direct aggregation forms an inter-particle linkagefrom only one target DNA strand, catalytic aggregation forms multiple linkages from a single target DNA strand. Gold nanoparticles were functionalized with thiol-modified DNA strands capable of undergoing hybridization chain reactions. The changes in their absorption spectra were measured at different times and target concentrations and compared against direct aggregation. Catalytic aggregation showed a multifold increase in sensitivity at low target concentrations when compared to direct aggregation. DNA origami templated self-assembly has shown its potential in creating rationally designed nanophotonic devices in a parallel and repeatable manner. In this investigation, we employ a multiscaffold DNA origami approach to fabricate linear waveguides of 10 nm diameter gold nanoparticles. This approach provides independent control over nanoparticle separation and spatial arrangement. The waveguides were characterized using atomic force microscopy and far-field polarization spectroscopy. This work provides a path toward large-scale plasmonic circuitry.

A survey of project managers and requirements engineers was conducted to determine what skills, qualifications, and experiences were associated with project success. Survey results indicated that projects using Joint Application Development (JAD) sessions, use cases, and prototypes to engineer requirements were most successful. Other indicators of project success, according to participants, included an adequate allotment of time for requirements engineering—at least 15% of a project's time—and the use of project managers and requirements engineers with professional work experience. In particular, data indicated that Project Managers with at least five years of experience in Information Technology resulted in more successful projects.

We investigate multi-level parallelism on GPU clusters with MPI-CUDA and hybrid MPI-OpenMP-CUDA parallel implementations, in which all computations are done on the GPU using CUDA. We explore efficiency and scalability of incompressible flow computations using up to 256 GPUs on a problem with approximately 17.2 billion cells. Our work addresses some of the unique issues faced when merging fine-grain parallelism on the GPU using CUDA with coarse-grain parallelism that use either MPI or MPI-OpenMP for communications. We present three different strategies to overlap computations with communications, and systematically assess their impact on parallel performance on two different GPU clusters. Our …

The n-gram model is the most widely used language model (LM) in statistical machine translation system, due to its simplicity and scalability. However, it only encodes the local lexical relation between adjacent words and clearly ignores the rich syntactic and semantic structures of the natural languages. Attempting to increase the order of an n-gram to describe longer range dependencies in natural language immediately runs into the curse of dimensionality. Empty taxi cruising represents a wastage of resources in the context of urban taxi services. In this work, we seek to minimize such wastage. An analysis of a large trace of taxi operations reveals that the services’ inefficiency is caused by drivers’ greedy cruising behavior. We model the existing system as a continuous time Markov chain. To address the problem, we propose that each taxi be equipped with an intelligent agent that will guide the driver when cruising for passengers. The recent emergence of the "Linked Data" approach for publishing data represents a major step forward in realizing the original vision of a web that can "understand and satisfy the requests of people and machines to use the web content" i.e. the Semantic Web. There are common pitfalls and neglected areas when using clustering approaches to solve educational problems. A clustering algorithm is often used without the choice being justified. Few comparisons between a selected algorithm and a competing algorithm are presented, and results are presented without validation. Lastly, few studies fully utilize data provided in an educational environment to evaluate their findings. In response to these problems, this thesis describes a rigorous study comparing two clustering algorithms in the context of an educational digital library service, called the Instructional Architect.

This thesis presents work done simulating a type of organic neuromorphic architecture, modeled after Artificial Neural Network, and termed Synthetic Neural Network, or SNN. The first major contribution of this thesis is development of a single-transistor-single-organic-bistable-device-per-input circuit that approximates behavior of an artificial neuron. The efficacy of this design is validated by comparing the behavior of a single synthetic neuron to that of an artificial neuron as well as two examples involving a network of synthetic neurons. To fabricate quantum dot arrays with programmable periodicity, functionalized DNA origami nanotubes were developed. Selected DNA staple strands were biotin-labeled to form periodic binding sites for streptavidin-conjugated quantum dots. Successful formation of arrays with periods of 43 and 71 nm demonstrates precise, programmable, large-scale nanoparticle patterning; however, limitations in array periodicity were also observed. Statistical analysis of AFM images revealed evidence for steric hindrance or site bridging that limited the minimum array periodicity.

The gate leakage current of metal–oxide– semiconductors (MOSs) composed of hafnium oxide (HfO2) exhibits temperature dependence, which is usually attributed to the standard Poole–Frenkel (P–F) transport model. However, the reported magnitudes of the trap barrier height vary significantly. This paper explores the fundamental challenges associated with applying the P–F model to describe transport in HfO2/SiO2 bilayers in n/p MOS field-effect transistors composed of 3- and 5-nm HfO2 on 1.1-nm SiO2 dielectric stacks. This paper presents a novel 2x1D phase correlation based image registration method for verification of printer emulator output. The method combines the basic phase correlation technique and a modified 2x1D version of it to achieve both high speed and high accuracy. The proposed method has been implemented and tested using images generated by printer emulators. Over 97% of the image pairs were registered correctly, accurately dealing with diverse images with large translations and image cropping.

On The Thermal Activation Of Negative Bias Temperature Instability, Richard G. Southwick Iii, William B. Knowlton, Ben Kaczer, Tibor Grasser

The temperature dependence of negative bias temperature instability (NBTI) is investigated on 2.0nm SiO2 devices from temperatures ranging from 300K down to 6K with a measurement window of ~12ms to 100s. Results indicate that classic NBTI degradation is observed down to ~200K and rarely observed at temperatures below 140K in the experimental window. Since experimental results show the charge trapping component contributing to NBTI is thermally activated, the results cannot be explained with the conventionally employed elastic tunneling theory. A new mechanism is observed at temperatures below 200K where device performance during stress conditions improves rather than degrades with …

A monolithic integrated chip-scale surface plasmon resonance (SPR) sensor is demonstrated. The device consists of a pn photodiode covered with a periodic modified thin metal film whose lattice constant is on the order of the wavelength of light. The device performs real-time measurement of resonant wavelengths of enhanced optical transmission due to surface plasmon resonance, which are influenced by the presence of chemical or biological materials at the device’s surface.

Effective Assisted Reproductive Technology (ART) relies in part upon accurate but easily conducted measurements of sperm motion parameters. Several established methods are widely used to assess possible reasons for male infertility, in human and veterinary Andrology clinics. Computer-assisted sperm analysis (CASA) devices quantitatively assess sperm motion parameters, which have been defined by the World Health Organization, and include the percentage of motile cells in a sample and the motion characteristics of individual cells, such as curvilinear velocity (VCL), average path velocity (VAP) and straight line velocity (VSL). In this thesis we explore the the theory and history behind RNA alignment. Normal sequence alignments as studied by computer scientists can be completed in O(n2) time in the naive case. The process involves taking two input sequences and finding the list of edits that can transform one sequence into the other. This process is applied to biology in many forms, such as the creation of multiple alignments and the search of genomic sequences.
