Climate change has caused drastic declines in corals. As sessile organisms, corals acclimate to environmental shifts through genome-wide changes in gene expression, epigenetic modifications, and alterations in microbiome composition. However, alternative splicing (AS), a conserved mechanism of stress response in many organisms, has been under-explored in corals. Using short-term acute thermal stress assays, we investigated patterns of AS in the scleractinian coral Acropora cervicornis during response to low (33°C), medium (35°C), and high (37°C) heat stress and subsequent overnight recovery. Our findings demonstrate reproducible dynamic shifts in AS of at least 40 percent of all genes during response to heat …

Coral reefs are vital marine ecosystems that support many different species and ecosystem services through protecting coastlines from storms and erosion, providing raw materials for medication, and facilitating diversity amongst marine species. Anthropogenic climate change is causing ocean temperatures to exceed the range of coral thermal tolerance resulting in more coral bleaching events globally. However, some corals have the capacity to withstand high temperatures through different thermal tolerance strategies. Amblyomma maculatum Koch (Acari: Ixodidae), Ixodes scapularis Say, and Dermacentor variabilis Say are three hard-bodied ticks responsible for vectoring pathogens that cause most human tick-borne diseases in the United States of America (USA). Tick surveillance is critical to elucidate high-risk areas for targeted vector control and public health interventions. Despite tick-borne diseases having a higher annual incidence compared to mosquito-borne diseases in the USA, tick traps used for surveillance are grossly under-developed compared to the suite of sophisticated mosquito traps available on the commercial market. The future of coral reefs remains uncertain as intensifying ocean warming continues to drive coral decline and demise worldwide. Corals occurring in extreme environments such as the Persian/Arabian Gulf (PAG), the world’s warmest sea, represent a promising resource to study the genetic architecture of thermal tolerance. However, their thermal capacities remain unresolved. Mixotrophic reef-building corals acquire nutrition via photosynthate translocation from endosymbiotic microalgae and by heterotrophic prey/particle capture. Heterotrophy promotes resistance to, and recovery from, environmental stress, but quantifying coral heterotrophy remains difficult due to complex resource exchanges within the coral holobiont. We interrogated the response of multiple biomarkers to coral heterotrophy using fatty acid profiling and stable isotope analysis of Stylophora pistillata grown along a controlled feeding gradient from pure autotrophy to pure heterotrophy. Motivation: Here, we make available a second version of the BioTIME database, which compiles records of abundance estimates for species in sample events of ecological assemblages through time. The updated version expands version 1.0 of the database by doubling the number of studies and includes substantial additional curation to the taxonomic accuracy of the records, as well as the metadata. Moreover, we now provide an R package (BioTIMEr) to facilitate use of the database.

Urine is an attractive biomarker analyte for non-invasive longitudinal monitoring of health and disease, particularly for diseases of the genitourinary tract, like prostate and bladder cancer. The composition of an individual's urine reflects both genetic and lifestyle characteristics that differ across geographies and populations, like diet, hydration and other socio-economic factors. While men of African ancestry have elevated prostate cancer risk, it is unclear to what extent this influences urinary biomarkers. We therefore quantified the urinary proteomes of 329 localized prostate cancer patients: 135 self-identifying as White and 194 self-identifying as Black. Betrayal trauma (Freyd, 1996) is a specific form of trauma that occurs when a child is significantly harmed by someone they depend on or trust. Prior research has demonstrated that betrayal trauma is more strongly associated with adverse mental health outcomes than traumas lower in interpersonal betrayal, yet few studies have examined its relationship with suicidal ideation or identified mechanisms that explain this association. The present study tested a path model in a sample of 391 young adults aged 18-34 who endorsed suicidal ideation in the past year. Accurate parameter estimation is fundamental to statistical modeling, shaping the validity of inference, prediction, and decision-making. Although Maximum Likelihood Estimation (MLE) and Bayesian methods are well established theoretically, their performance relative to alternative estimators in small-sample, skewed-data contexts remains less clear. This thesis addresses this gap through a systematic evaluation of estimation techniques applied to human response time data from a controlled seek-and-place jigsaw puzzle task, where distributions are characteristically right-skewed.

This dissertation introduces a novel Two-Stage Clustering Framework for the automated identification of human skeletal muscle fiber types using fluorescence microscopy image intensity data. By integrating two complementary clustering methods, this framework overcomes the subjectivity and labor-intensive nature of traditional manual methods, offering an objective and efficient solution for large-scale muscle physiology research. The initial framework combined Density Peaks Clustering (DPC) with a Gaussian Mixture Model employing a t-distribution (GMM-t). This thesis presents a unified framework for modeling, optimizing, and analyzing collective behavior in flocking systems through a thermodynamic and statistical lens. In the first study, we employ entropy-regularized Gaussian Mixture Models (GMM) to identify distinct thermodynamic regimes—ordered, transitional, and disordered—based on the energy and entropy profiles of simulated agent-based flocks. The second study introduces the Organic Adaptive Flocking Algorithm (OAFA), a biologically inspired, entropy-aware extension of the Boids model. OAFA dynamically adjusts rule weights based on local entropy signals and is optimized via a multi-objective NSGAII framework to balance cohesion, separation, energy efficiency, and disorder. Finite mixture models have been widely used to cluster data consisting of homogeneous subpopulations. In forensic palynology, pollen is used as a proxy to link individuals or items to a crime scene. Mixtures of pollen data-including willow and mustard and blank samples-were analyzed using flow cytometry. Willow and mustard clusters tend to have multivariate normal distributions, while a background cluster has multivariate non-normal distribution. We propose a finite mixture model capable of handling the mixtures of pollen in terms of univariate and multivariate distribution. The proposed methods are applied in simulated and mixture of pollen datasets.

The growing prevalence of high-frequency, high-dimensional data streams in domains such as finance, cybersecurity, and industrial monitoring has intensified the demand for real-time multiple change point detection methods. These methods are expected to identify distributional shifts as they occur while also determining the number and locations of change points—even in the presence of noise, outliers, and limited labeled data. This phenomenological study examines the literacy experiences of English-speaking Caribbean (ESC) immigrant students in public schools in New York City, as well as the structural factors surrounding their experiences and the culturally sensitive solutions to these experiences. Although in the English-speaking Caribbean context students often use English, many of them also speak Creole or a dialect. They are linguistic forms, including Jamaican, Trinidadian, Guyanese, among other Creoles, that are frequently misinterpreted or underestimated in formal education systems, resulting in confusion and a lack of appropriate instructional support. This study aimed to explore the stories of Black women in professional leadership roles. Grounded in a Black feminist perspective (Crenshaw, 1989) and informed by historical and intergenerational trauma (Brave Heart, 1999), this study utilized Black storytelling as a methodological framework and employed thematic analysis to examine the narratives of participants. This study explored the perceptions and experiences of child welfare professionals on trauma-informed care and implications for deinstitutionalization in Trinidad and Tobago. The qualitative study utilized research interviews from 21 participants to inform findings. SNOMED CT is extensively employed to standardize data across diverse patient datasets and support cohort identification, with studies revealing its benefits and challenges. In this work, we developed a SNOMED CT-driven cohort query system over a heterogeneous Optum® de-identified COVID-19 Electronic Health Record dataset leveraging concept mappings between ICD-9-CM/ICD-10-CM and SNOMED CT. We evaluated the benefits and challenges of using SNOMED CT to perform cohort queries based on both query code sets and actual patients retrieved from the database, leveraging the original ICD-9-CM and ICD-10-CM as baselines. Spatial abilities are invaluable skills for the science, technology, engineering, and mathematics (STEM) subjects. However, women, people from low socioeconomic backgrounds, and ethnic minorities are more likely to have less developed spatial abilities, which is one of the many contributing factors for the lack of diversity in STEM subjects like chemistry. Traditional ketone synthesis often depends on toxic reagents and hazardous solvents, which limits its scalability and environmental compatibility. The TCFH–NMI method has shown strong potential for amide, ester, and thioester formation, but its use in ketone synthesis has only been recently described, and only on small scales. This thesis addresses that gap by optimizing a scalable synthesis of 2-(monomethyl succinyl)-3,5-dimethylpyrrole using monomethyl succinate and 2,4-dimethylpyrrole as model substrates. Key reaction parameters were systematically refined to improve yield, reproducibility, and sustainability. This thesis investigates how lagoon flushing influences fecal indicator bacteria (FIB) concentrations—specifically enterococcus bacteria—in the surf zones of East Hampton and Southampton, New York. Focusing on the coastal lagoons of Georgica Pond, Sagg Pond, and Mecox Bay, the study analyzes how episodic inlet openings and environmental conditions affect enterococcus levels at adjacent recreational beaches. Using over 700 observations from the Surfrider Foundation’s Blue Water Task Force (BWTF) database, I construct a series of statistical models ranging from ordinary least squares to mixed effects frameworks; this thesis shows my process in developing this model. Plants form the basis of life on Earth. However, due to the phenomenon of plant awareness disparity, a self-perpetuating cycle whereby plants are overlooked on an individual and global level ensues. Lack of plant awareness leads to a lessened emphasis on plants in sustainability and conservation as well as biology education, resulting in negative impacts on biodiversity and food security. The severity of plant awareness disparity is dependent on cultural context, and Indigenous and/or traditional societies are less likely to experience plant awareness disparity because of they are typically more connected to plants for their everyday needs. Malaria remains one of the most devastating parasitic diseases globally, disproportionately affecting sub-Saharan Africa, where Rwanda continues to face high transmission rates and rising resistance to conventional interventions. Despite decades of control efforts, the emergence of drug-resistant Plasmodium falciparum and insecticide-resistant Anopheles mosquitoes threatens to reverse recent gains. This research responds to the urgent need for sustainable and culturally relevant alternatives by exploring the therapeutic potential of Rwandan traditional medicinal plants. These indigenous remedies, long used by local healers, offer an underexplored reservoir of bioactive compounds that may provide the basis for novel antimalarial drugs.

Acute myeloid leukemia (AML) is the most common type of acute leukemia in adults and the second most common in children. Despite the introduction of targeted therapies, AML survival rates have shown limited improvement, particularly among older patients. This study explored personalized treatment strategies for AML by proposing a novel subtyping method. Through unsupervised clustering based on the enrichment scores of 14 pathways related to metabolism, immunity, DNA repair, and oncogenic signaling, we identified three AML subtypes: DNA repair (DR), immune-enriched (ImE), and immune-deprived (ImD), consistent in four independent datasets. This paper provides a systematic review analysis of the relevant works of Slovak philosopher and theologian Samuel Štefan Osuský (1888-1975), focusing on his critical perspective concerning the responses of the Church (mainly the Evangelical Lutheran Church of Augsburg Confession in Slovakia) and society to the ideological and political dangers of fascism and Nazism in 20th-century Central Europe. My dissertation was motivated by a fundamental management question. If a manager wants to increase the population of species A, how will it affect ungulate species B and C, and predator species D and E, and which populations can be managed to support species A’s success?
