Deep-learning models like Variational AutoEncoder have enabled low dimensional cellular embedding representation for large-scale single-cell transcriptomes and shown great flexibility in downstream tasks. However, biologically meaningful latent space is usually missing if no specific structure is designed. Here, we engineered a novel interpretable generative transcriptional program (iGTP) framework that could model the importance of transcriptional program (TP) space and protein-protein interactions (PPI) between different biological states. We demonstrated the performance of iGTP in a diverse biological context using gene ontology, canonical pathway, and different PPI curation. iGTP not only elucidated the ground truth of cellular responses but also surpassed other …

Finding Bert Errors By Clustering Activation Vectors, William B. Andreopoulos, Dominic Lopez, Carlos Rojas, Vedashree P. Bhandare

Faculty Research, Scholarly, and Creative Activity

The non-linear nature of deep neural networks makes it difficult to interpret the reason behind their output, thus reducing verifiability of the system where these models are applied. Understanding the patterns between activation vectors and predictions could give insight as to erroneous classifications and how to identify them. This paper explains a systematic approach to identifying the clusters with the most misclassifications or false label annotations. For this research, we extracted the activation vectors from a deep learning model, DNABERT, and visualized them using t-SNE to decode the reason behind the results that are produced. We applied K-means in a …

Melanaphis sacchari (Zehntner;Hemiptera: Aphididae), sugarcane aphid (SCA), is an invasive phloem-feeder found worldwide with a wide host range of economically important plants including sorghum and sugarcane. Given its high reproductive capacity and ability to rapidly spread over long distances, SCA presents challenges for effective control, leading to substantial economic losses. Recent studies have identified two multiloci SCA genotypes specialized in feeding on sugarcane (MLL-D) and sorghum (MLL-F) in the USA, which raises concerns as the USA is the second largest sorghum-producing country. This has encouraged research towards identifying these two biotypes where some research has stated them as two species; …

Investigating The Effects Of Hepatocyte Growth Factor On Primary Myoblast Proliferation, Grace Heller May 2025

Investigating The Effects Of Hepatocyte Growth Factor On Primary Myoblast Proliferation, Grace Heller

Biomedical Engineering

Peripheral artery occlusive disease (PAOD) is a progressive vascular condition that affects over 200 million people worldwide and approximately 8 million in the United States. It is characterized by atherosclerotic narrowing of peripheral arteries, leading to reduced blood flow, ischemia, and, in severe cases, tissue loss and limb amputation. Although surgical revascularization is the gold standard, many patients—particularly those with comorbidities like diabetes— continue to experience poor outcomes, emphasizing the need for alternative therapies. One promising strategy is to enhance collateral arteriogenesis, the remodeling and enlargement of collateral arterioles that naturally bypass occluded vessels. Satellite cells (SCs), which give rise …

Wired For Degradation: How Post-Translational Control Of Inducible Camp Early Repressor Protein Influences Melanoma Fate, Melissa Rose Spigelman

Theses, Dissertations and Culminating Projects

Melanoma is a highly aggressive form of skin cancer frequently driven by mutations in the BRAF gene, particularly the BRAFⱽ⁶⁰⁰ᴱ variant, which leads to sustained activation of the MAPK signaling cascade. Recent studies implicate the cyclic AMP (cAMP) signaling axis in melanoma progression and therapeutic resistance, highlighting the role of the Inducible cAMP Early Repressor (ICER), a transcriptional antagonist of CREB and CREM. ICER is downregulated during melanomagenesis and subject to post-translational regulation via phosphorylation and ubiquitin-mediated degradation. To investigate ICER’s functional relevance in vivo, e utilized a zebrafish melanoma model harboring brafⱽ⁶⁰⁰ᴱ, tp53−/−, and mitf−/−mutations, in which mitf expression …

Host Genetics Role In Viral Disease Susceptibility, Christian Willis Eaton

Dissertations and Doctoral Documents, University of Nebraska-Lincoln, 2023–

Viruses and their hosts exist in an evolutionary arms race, with evolutionary promotion of host genetic-based defense mechanisms and evolution of virus genetic-based mechanisms to overcome host defenses. Viruses are capable of much more rapid evolution and adaptation than their hosts, often leading to the use of host cellular mechanisms to promote viral infection and replication. In this study, we describe the generation of a detection assay for atypical porcine pestivirus (APPV), designed to target the viral 5’ UTR, a region of the viral genome which sees less mutations than the protein coding regions. This assay was generated to be …

Gonadotropin-Releasing Hormone Ii And Its Receptor: Novel Regulators Of Semen Quality And Follicular Function In Swine, Caitlin Elizabeth Ross

Dissertations and Doctoral Documents, University of Nebraska-Lincoln, 2023–

Pigs are the only mammalian livestock species encoding functional proteins for the second form of gonadotropin-releasing hormone (GnRH-II) and its receptor (GnRHR-II). In the first study, GnRHR-II localized to developing germ cells and the connecting piece of ejaculated spermatozoa. Concurrently, GnRH-II was most abundantly produced in the testis compared with other reproductive tract organs and was present within seminal plasma. Moreover, treatment of extended semen with GnRHR-II analogues altered sperm motility, morphology, and kinematics. For remaining studies, we utilized a swine line with ubiquitous knockdown of GnRHR-II (GnRHR-II KD) developed in our laboratory. The second study demonstrated that circulating GnRH-II …

Dissertations and Doctoral Documents, University of Nebraska-Lincoln, 2023–

Every year millions of people die from cancer throughout the world, and tens of millions of people are diagnosed with cancer worldwide. When surgery is not an option, treatment options commonly rely on the host immune system for optimal treatment efficacy. The expression of Interferon gamma (IFN-γ) by host immune cells is often associated with favorable antitumor immune responses. How IFN-γ is optimally induced in immune cells, and how IFN-γ promotes the transcription of genes downstream of the Interferon gamma receptor (IFNGR) is incompletely understood. Understanding how to induce immune cells to express optimal IFN-γ …

Glutamate Gating Of Ampa-Subtype Iglurs At Physiological Temperatures, Anish Kumar Mondal, Elisa Carrillo, Vasanthi Jayaraman, Edward C Twomey

Faculty, Staff and Student Publications

Ionotropic glutamate receptors (iGluRs) are tetrameric ligand-gated ion channels that mediate most excitatory neurotransmission1. iGluRs are gated by glutamate, where on glutamate binding, they open their ion channels to enable cation influx into postsynaptic neurons, initiating signal transduction1,2. The structural mechanics of how glutamate gating occurs in full-length iGluRs is not well understood. Here, using the α-amino-3-hydroxy-5-methyl-4-isoxazolepropionic acid subtype iGluR (AMPAR), we identify the glutamate-gating mechanism. AMPAR activation by glutamate is augmented at physiological temperatures. By preparing AMPARs for cryogenic-electron microscopy at these temperatures, we captured the glutamate-gating mechanism. Activation by glutamate initiates ion channel opening that involves all ion …
