Mdz: An Efficient Error-Bounded Lossy Compressor For Molecular Dynamics, Kai Zhao, Sheng Di, Danny Perez, Xin Liang, Zizhong Chen, Franck Cappello

Computer Science Faculty Research & Creative Works

Molecular dynamics (MD) has been widely used in today's scientific research across multiple domains including materials science, biochemistry, biophysics, and structural biology. MD simulations can produce extremely large amounts of data in that each simulation could involve a large number of atoms (up to trillions) for a large number of timesteps (up to hundreds of millions). In this paper, we perform an in-depth analysis of a number of MD simulation datasets and then develop an efficient error-bounded lossy compressor that can significantly improve the compression ratios. The contributions are fourfold. (1) We characterize a number of MD datasets and summarize …

Jammed Disks Of Two Sizes And Weights In A Channel: Alternating Sequences, Dan Liu, Gerhard Müller Jan 2022

Jammed Disks Of Two Sizes And Weights In A Channel: Alternating Sequences, Dan Liu, Gerhard Müller

Physics Faculty Publications

Disks of two sizes and weights in alternating sequence are confined to a long and narrow channel. The axis of the channel is horizontal and its plane vertical. The channel is closed off by pistons that freeze jammed microstates out of loose disk configurations subject to moderate pressure, gravity, and random agitations. Disk sizes and channel width are such that under jamming no disk remains loose and all disks touch one wall. We present exact results for the characterization of jammed macrostates including volume and entropy. The rigorous analysis divides the disk sequences of jammed microstates into overlapping tiles from …

Free-Energy Landscapes And Insertion Pathways For Peptides In Membrane Environment, Ganga P. Sharma, Aaron C. Meyer, Suhail Habeeb, Michael Karbach, Gerhard Müller Jan 2022

Free-Energy Landscapes And Insertion Pathways For Peptides In Membrane Environment, Ganga P. Sharma, Aaron C. Meyer, Suhail Habeeb, Michael Karbach, Gerhard Müller

Physics Faculty Publications

Free-energy landscapes for short peptides—specifically for variants of the pH low insertion peptide (pHLIP)—in the heterogeneous environment of a lipid bilayer or cell membrane are constructed, taking into account a set of dominant interactions and the conformational preferences of the peptide backbone. Our methodology interprets broken internal H-bonds along the backbone of a polypeptide as statistically interacting quasiparticles, activated from the helix reference state. The favored conformation depends on the local environment (ranging from polar to nonpolar), specifically on the availability of external H-bonds (with H2O molecules or lipid headgroups) to replace internal H-bonds. The dominant side-chain contribution is accounted …

Ephemeroptera Culturing Methods: Development Of Culturing And Rearing Methodology And High Sulfate Simulated Mine Effluent Toxicity Test Using Field Collected Water, Daniel Edward Brady Jan 2022

Ephemeroptera Culturing Methods: Development Of Culturing And Rearing Methodology And High Sulfate Simulated Mine Effluent Toxicity Test Using Field Collected Water, Daniel Edward Brady

Theses, Dissertations and Capstones

Ephemeroptera taxa are not frequently used in toxicity testing; however, some mayfly taxa may be more sensitive to aquatic pollutants than standard test organisms used to determine anthropogenic effects on aquatic ecosystems. Additionally, some standard test organisms are not native to the Appalachian region and may not be truly reflective of the effects on native organisms. With mayflies not being the typical test organism, there is not a great deal of literature on culturing methods for this organism. For a standard acute toxicity test, there must be 80% survival within the control organisms for the test to be considered viable. …

Multicultural Competence Among Teachers In Indiana, Kevin Rowe Jan 2022

Multicultural Competence Among Teachers In Indiana, Kevin Rowe

All-Inclusive List of Electronic Theses and Dissertations

Classrooms continue to become more diverse, and the overall demands on educators have expanded (Howe & Lisi, 2020). These changes require teachers to engage in cross-cultural interactions, to adapt instructional strategies, to be aware of the mental health states of young people, and to be more active in social justice issues (Baldridge, 2014; Hahl & Lofstrom, 2016; Henderson et al., 2019). If adjustments are not made, individuals who are part of a minority population may be in danger of being mislabeled in, misguided through, or excluded from their educational pursuits (Akamatsu, 2000; Chao, 2013; Gargiulo, 2007; Howe & Lisi, 2020; …

In healthy hosts the gut microbiota is restricted to gut tissues by several barriers some of which require MyD88-dependent innate immune sensor pathways. Nevertheless, some gut taxa have been reported to disseminate to systemic tissues. However, the extent to which this normally occurs during homeostasis in healthy organisms is still unknown. In this study, we recovered viable gut bacteria from systemic tissues of healthy wild type (WT) and MyD88

Serologic And Cytokine Signatures In Children With Multisystem Inflammatory Syndrome And Coronavirus Disease 2019, Stacey A. Lapp, Carol M. Kao, David A. Hunstad, Et Al

Open Access Publications

Background: The serologic and cytokine responses of children hospitalized with multisystem inflammatory syndrome (MIS-C) vs coronavirus disease 2019 (COVID-19) are poorly understood.

Methods: We performed a prospective, multicenter, cross-sectional study of hospitalized children who met the Centers for Disease Control and Prevention case definition for MIS-C (n = 118), acute COVID-19 (n = 88), or contemporaneous healthy controls (n = 24). We measured severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) spike receptor-binding domain (RBD) immunoglobulin G (IgG) titers and cytokine concentrations in patients and performed multivariable analysis to determine cytokine signatures associated with MIS-C. We also measured nucleocapsid IgG and …

It is increasingly appreciated that intracellular pH changes are important biological signals. This motivates the elucidation of molecular mechanisms of pH sensing. We determined that a nucleocytoplasmic pH oscillation was required for the transcriptional response to carbon starvation in

Alma’S Prophetic Commissioning Type Scene, Alan Goff Jan 2022

Alma’S Prophetic Commissioning Type Scene, Alan Goff

Interpreter: A Journal of Latter-day Saint Faith and Scholarship

The story often referred to as Alma’s conversion narrative is too often interpreted as a simplistic plagiarism of Paul’s conversion-to- Christianity story in the book of Acts. Both the New and Old Testaments appropriate an ancient narrative genre called the prophetic commissioning story. Paul’s and Alma’s commissioning narratives hearken back to this literary genre, and to refer to either as pilfered is to misunderstand not just these individual narratives but the larger approach Hebraic writers used in composing biblical and Book of Mormon narrative. To the modern mind the similarity in stories triggers explanations involving plagiarism and theft from earlier …

The Queer Philosophies Of Men Mingled With Scripture, Daniel Ortner Jan 2022

The Queer Philosophies Of Men Mingled With Scripture, Daniel Ortner

Interpreter: A Journal of Latter-day Saint Faith and Scholarship

Blaire Ostler attempts to show how “Mormon theology is inherently queer” and may be expanded to be fully “inclusive” of LGBTQ+ members. Unfortunately, Ostler conflates God’s love with indulgence for behavior that he has described as sinful. She offers a pantheistic/panentheistic conception of deity that collapses any differences between men and women in sharp contrast to the Latter-day Saint understanding that men and women are complementary and require one another for exaltation and eternal life. Many of this book’s arguments are sophistry and the philosophies of men mingled with scripture. None of it is compatible with revealed truth contained in …

Cells And Soft Tissues In Fossil Bone: A Review Of Preservation Mechanisms, With Corrections Of Misconceptions, Philip J. Senter Jan 2022

Cells And Soft Tissues In Fossil Bone: A Review Of Preservation Mechanisms, With Corrections Of Misconceptions, Philip J. Senter

College of Health, Science, and Technology

In the most recent three decades, there has been an outpouring of research on the preservation of cells and soft tissues within fossil bones. Cells and soft tissues that are documented to have been preserved in fossil bones include osteocytes, chondrocytes, blood vessels, nerve fibers, nerves, and the sheets of collagen in bone matrix. Recent studies identify Fenton reactions as a plausible preservation mechanism for cells and soft tissues within bones, document the chemical signatures of Fenton reactions in the cells and soft tissues of fossil bones, and indicate that such preservation occurs early in diagenesis and is facilitated by …

Rurality And Its Effects On Prenatal Care In Southcentral Kentucky, Kylee Eilers Jan 2022

Rurality And Its Effects On Prenatal Care In Southcentral Kentucky, Kylee Eilers

Mahurin Honors College Capstone Experience/Thesis Projects

Despite ongoing efforts to increase positive healthcare outcomes for prenatal care in rural Kentucky, there continues to be limited access to adequate and quality resources. Research questions for this research project explored the prenatal care resources for Allen, Barren, Butler, Edmonson, Hart, Logan, Metcalfe, Monroe, Simpson, and Warren counties, compared healthcare disparities that exist in those counties with other rural regions of Kentucky, and identified limitations of such prenatal care resources in successfully achieving positive care outcomes. In addition to evaluation of applicable online resources through organizations local to the region, some healthcare professional and representatives were interviewed to find …

Culture And Fair Use, Michael P. Goodyear Jan 2022

Culture And Fair Use, Michael P. Goodyear

Fordham Intellectual Property, Media and Entertainment Law Journal

The intersections of race and copyright have been underexamined in legal scholarship, despite repeated calls for further scrutiny. The scholarship has so far focused primarily on identifying where copyright has fallen short in protecting the creative works of artists of color. This Article, instead, hopes to offer one viable solution for creating more inclusivity of different cultures in copyright: the approval of cultural adaptations under fair use.

Cultural adaptations—the transformation of preexisting works to reflect the cultural and social mores and norms of a different group—would appear at first glance to be prohibited as derivative works, which, under the Copyright …

Active Learning And Student Achievement: A Matter Of Space, Experiences, Or Pedagogy?, Justin Bruner, Rebecca Affoo, Angela M. Dietsch

United States Public Health Resources

The goal of this study was to contribute to research on active learning by addressing the problem of disentangling the effects of classroom architecture, student characteristics, and pedagogical design as they relate to student achievement. The study utilized a quasi-experimental design where data was collected on student perceptions of their classroom, their experience in the course, and the pedagogy of the instructor, then analyzed with respect to the course grade. Results indicate that neither student perceptions of the classroom spaces nor the spaces themselves had an impact on course grade, but the pedagogy employed by the instructor and student experiences …

Isolating Bacteriophage For Potential Treatment Of Chronic Multi-Drug Resistant Escherichia Coli Infections, Leila Oswalt Jan 2022

Isolating Bacteriophage For Potential Treatment Of Chronic Multi-Drug Resistant Escherichia Coli Infections, Leila Oswalt

Honors Projects

The misuse and overuse of antibiotics has led to the intense rise in antibiotic resistance. As society transitions into the post antibiotic era, there will be a great need for new therapeutic strategies to address multiple drug resistant bacterial infections. One such method, called bacteriophage therapy, allows for specific targeting of certain pathogenic bacteria through the use of viruses that attack bacteria; termed “bacteriophage” or simply “phage”. Urinary tract infections are among the most common pathological human infections that rely heavily on the use of antibiotics, the major cause of which is the bacterium Escherichia coli. During the Spring 2021-Spring …

The Quest To Identify A New Virus Disease Of Sunflower From Nebraska, Robert M. Harveson, Maher Al Rwahnih, California Department Of Food And Agriculture, Alex Karasev, Tom J. Gulya, Jeff Bradshaw

Panhandle Research and Extension Center

Between 2010 and 2018, sunflower plants exhibiting virus-like symptoms, including stunting, mottling, and chlorotic ringspots on leaves, were observed from commercial fields and research plots from four sites within three distinct counties of western Nebraska (Box Butte, Kimball, and Scotts Bluff). Near identical symptoms from field samples were reproduced on seedlings mechanically in the greenhouse on multiple occasions, confirming the presence of a sap-transmissible virus from each site. Symptomatic greenhouse-inoculated plants from the 2010 and 2011 Box Butte samples tested negative for sunflower mosaic virus (SuMV), sunflower chlorotic mottle virus (SuCMoV), and all potyviruses in general by ELISA and RT-PCR. …

Developing An Injury Severity To Yield Loss Relationship For Soybean Gall Midge (Diptera: Cecidomyiidae), Mitchell L. Helton, Nicholas A. Tinsley, Anthony J. Mcmechan, Erin W. Hodgson

Eastern Nebraska Research, Extension, and Education Center

Soybean gall midge, Resseliella maxima Gagné (Diptera: Cecidomyiidae), is a newly identified pest confirmed on soybean, Glycine max (L.) Merr. (Fabales: Fabaceae). To date, soybean gall midge has been found in Nebraska, Iowa, South Dakota, Minnesota, and Missouri, and has caused severe economic loss to commercial fields since 2018. Much is still unknown about this pest, so research efforts have been focused on biology and management. Larvae feed on the inside of the stem just above the soil line and are difficult to access and time-consuming to sample. In order to accelerate nondestructive sampling efforts, we developed an injury rating …

Quasi-Spherical Absorbing Receiver Model Of Glioblastoma Cells For Exosome-Based Molecular Communications, Caio Fonseca, Michael Taynan Barros, Andreani Odysseos, Srivatsan Kidambi, Sasitharan Balasubramaniam

School of Computing: Faculty Publications

In this paper, we propose a mathematical and computational model for the GBM initiating of recurring focus as a quasi-spherical absorbing receiver considering the irregular shape as a Bernoulli trial process that accounts for the uncontrollable tumor growth over an initial spherical surface. Our results show that when GBM grow to irregular quasi-sphere shapes, they will increase the channel capacity, which is fully aligned with the evolution and configuration of GSC niches in GBM cultures.

A Comprehensive Covid-19 Response—The Need For Economic Evaluation, Govind C. Persad, Ankur Pandya Jan 2022

A Comprehensive Covid-19 Response—The Need For Economic Evaluation, Govind C. Persad, Ankur Pandya

Sturm College of Law: Faculty Scholarship

Recently, the World Health Organization has exhorted countries to fight the Covid-19 pandemic with other interventions in addition to vaccines. But for countries to mount a comprehensive and effective response, more than exhortation is needed. Policymakers must understand the benefits and burdens associated with various policy options. They also have to be equipped to rigorously and systematically compare these benefits and burdens, both when evaluating individual policies and when determining which policies to include in a legislative or regulatory package.

Department of Biochemistry: Faculty Publications

ABSTRACT Trophic interactions between microbes are postulated to determine whether a host microbiome is healthy or causes predisposition to disease. Two abundant taxa, the Gram-negative heterotrophic bacterium Bacteroides thetaiotaomicron and the methanogenic archaeon Methanobrevibacter smithii, are proposed to have a synergistic metabolic relationship. Both organisms play vital roles in human gut health; B. thetaiotaomicron assists the host by fermenting dietary polysaccharides, whereas M. smithii consumes end-stage fermentation products and is hypothesized to relieve feedback inhibition of upstream microbes such as B. thetaiotaomicron. To study their metabolic interactions, we defined and optimized a coculture system and used software testing …
