Circulating metabolite levels may reflect the state of the human organism in health and disease, however, the genetic architecture of metabolites is not fully understood. We have performed a whole-genome sequencing association analysis of both common and rare variants in up to 11,840 multi-ethnic participants from five studies with up to 1666 circulating metabolites. We have discovered 1985 novel variant-metabolite associations, and validated 761 locus-metabolite associations reported previously. Seventy-nine novel variant-metabolite associations have been replicated, including three genetic loci located on the X chromosome that have demonstrated its involvement in metabolic regulation. Gene-based analysis have provided further support for seven …

Towards Generalizable Machine Learning Models For Computer-Aided Diagnosis In Medicine, Yiyang Wang May 2023

Towards Generalizable Machine Learning Models For Computer-Aided Diagnosis In Medicine, Yiyang Wang

College of Computing and Digital Media Dissertations

Hidden stratification represents a phenomenon in which a training dataset contains unlabeled (hidden) subsets of cases that may affect machine learning model performance. Machine learning models that ignore the hidden stratification phenomenon--despite promising overall performance measured as accuracy and sensitivity--often fail at predicting the low prevalence cases, but those cases remain important. In the medical domain, patients with diseases are often less common than healthy patients, and a misdiagnosis of a patient with a disease can have significant clinical impacts. Therefore, to build a robust and trustworthy CAD system and a reliable treatment effect prediction model, we cannot only pursue …

Male mice lacking the androgen receptor (AR) in pancreatic β cells exhibit blunted glucose-stimulated insulin secretion (GSIS), leading to hyperglycemia. Testosterone activates an extranuclear AR in β cells to amplify glucagon-like peptide-1 (GLP-1) insulinotropic action. Here, we examined the architecture of AR targets that regulate GLP-1 insulinotropic action in male β cells. Testosterone cooperates with GLP-1 to enhance cAMP production at the plasma membrane and endosomes via: (1) increased mitochondrial production of CO

Many factors, including reproductive hormones, have been linked to a woman's risk of developing breast cancer (BC). We reviewed the literature regarding the relationship between ovulatory menstrual cycles (MCs) and BC risk. Physiological variations in the frequency of MCs and interference with MCs through genetic variations, pathological conditions and or pharmaceutical interventions revealed a strong link between BC risk and the lifetime number of MCs. A substantial reduction in BC risk is observed in situations without MCs. In genetic or transgender situations with normal female breasts and estrogens, but no progesterone (P4), the incidence of BC is very low, suggesting …

Challenges In The Clinical Understanding Of Genetic Testing In Birth Defects And Pediatric Diseases, Tina O Findley, Jacqueline G Parchem, Aarti Ramdaney, Sarah U Morton

Faculty, Staff and Student Publications

Advances in prenatal/neonatal genetic screening practices and next generation sequencing (NGS) technologies have made the detection of molecular causes of pediatric diseases increasingly more affordable, accessible, and rapid in return of results. In the past, families searching for answers often required diagnostic journeys leading to delays in targeted care and missed diagnoses. Non-invasive prenatal NGS is now used routinely in pregnancy, significantly altering the obstetric approach to early screening and evaluation of fetal anomalies. Similarly, exome sequencing (ES) and genome sequencing (GS) were once only available for research but are now used in patient care, impacting neonatal care and the …

BACKGROUND AND OBJECTIVES: Cluster headache and migraine have circadian features at multiple levels (cellular, systems, and behavioral). A thorough understanding of their circadian features informs their pathophysiologies.

METHODS: A librarian created search criteria in MEDLINE Ovid, Embase, PsycINFO, Web of Science, and Cochrane Library. Two physicians independently performed the remainder of the systematic review/meta-analysis using Preferred Reporting Items for Systematic Review and Meta-Analyses guidelines. Separate from the systematic review/meta-analysis, we performed a genetic analysis for genes with a circadian pattern of expression (clock-controlled genes or CCGs) by cross-referencing genome-wide association studies (GWASs) of headache, a nonhuman primate study of CCGs …

Recent studies have revealed the heterogeneous nature of astrocytes; however, how diverse constituents of astrocyte-lineage cells are regulated in adult spinal cord after injury and contribute to regeneration remains elusive. We perform single-cell RNA sequencing of GFAP-expressing cells from sub-chronic spinal cord injury models and identify and compare with the subpopulations in acute-stage data. We find subpopulations with distinct functional enrichment and their identities defined by subpopulation-specific transcription factors and regulons. Immunohistochemistry, RNAscope experiments, and quantification by stereology verify the molecular signature, location, and morphology of potential resident neural progenitors or neural stem cells in the adult spinal cord before …

The Metabolic Profile Of Young, Watered Chickpea Plants Can Be Used As A Biomarker To Predict Seed Number Under Terminal Drought, Sarah J Purdy, David Fuentes, Purushothaman Ramamoorthy, Christopher Nunn, Brent N Kaiser, Andrew Merchant

Faculty, Staff and Student Publications

Chickpea is the second-most-cultivated legume globally, with India and Australia being the two largest producers. In both of these locations, the crop is sown on residual summer soil moisture and left to grow on progressively depleting water content, finally maturing under terminal drought conditions. The metabolic profile of plants is commonly, correlatively associated with performance or stress responses, e.g., the accumulation of osmoprotective metabolites during cold stress. In animals and humans, metabolites are also prognostically used to predict the likelihood of an event (usually a disease) before it occurs, e.g., blood cholesterol and heart disease. We sought to discover metabolic …

Gastroparesis is a chronic and debilitating gastrointestinal disorder with few medical treatment options. Traditional surgical management has involved laparoscopic pyloromyotomy or gastric stimulation. In recent years, gastric peroral endoscopic myotomy (GPOEM) has become an attractive, less invasive option for patients with refractory gastroparesis. There is little information on the long-term clinical success of GPOEM in patients with refractory gastroparesis. This systematic review aims to evaluate the data on this procedure's long-term clinical efficacy and safety. A comprehensive literature review was done in PubMed, EMBASE, Ovid, and Google Scholar databases from the date of earliest entry in May 2017 up to …

Understanding Irrigation Water Optimization, Burdette Barker, Matt Yost, Jody Gale, Mark Nelson May 2023

Understanding Irrigation Water Optimization, Burdette Barker, Matt Yost, Jody Gale, Mark Nelson

All Current Publications

Irrigation is applied to much of the cropped area of Utah to support crop production. Limited water resources and competing demand for those resources make irrigation water conservation, irrigation water optimization, and efficient use of irrigation water important components of overall water resource management. It is well known in Utah that optimal irrigation use is even more critical during drought conditions. However, optimization practices change the quantity, quality, and timing of water flows. It is important to consider the possible hydrologic impact of irrigation practice changes and the desired outcome of an optimization practice to avoid implementing a practice that …

Transoptic Landscape Analysis: Multidimensional Landscapes Of A Multinational Wales, Mark Rhodes May 2023

Transoptic Landscape Analysis: Multidimensional Landscapes Of A Multinational Wales, Mark Rhodes

Michigan Tech Publications, Part 1

In this article I propose a novel extension to landscape analysis through multidimensional understandings, including—yet reaching beyond—tangible and into more-than-representational understandings of landscape. This "transoptic" approach to landscape, breaking away from strictly searching for visual representations of culture, allows for sonic, experiential, and emotional layers of meaning embedded in landscapes to emerge from their plural cultural and historical contexts. Memory, and the production and experience of that memory in the landscape, benefit from this transoptic understanding. Utilizing memory work, which includes both memory production and consumption, in Wales as a case study, I employ a transoptic landscape analysis to approach …

School of Earth, Environmental, & Marine Sciences Faculty Publications

Tree residue removal from Eucalyptus plantations after timber harvest can reduce soil functioning by reducing the organic matter input. To assess the effects of residue management systems (RMS) on soil aggregation, carbon (C) and nitrogen (N) content, and biological activities, a field trial was conducted in a commercial Eucalyptus plantation (loamy sand soil) in Mato Grosso do Sul, Brazil. The study assessed three RMS: cut-to-length (CTL), tree-length (TL), and bare litter (BL), respectively. After 21 months, undisturbed soil samples were collected and physically isolated into three aggregate-size fractions: large macroaggregates (LM), medium macroaggregates (SM), and microaggregates (MI). Results showed that …

Do Cognition And Emotion Matter? A Study Of Covid-19 Vaccination Decision-Making In College Students, Nien-Tsu Nancy Chen, Kimmy Kee, Bianca T. Villalobos, Miriam Ortiz, Hyesun Lee

Psychological Science Faculty Publications

The unparalleled speed of COVID-19 vaccine development has necessitated an expansion of existing knowledge on vaccination decision-making. The current study explored (1) how cognitions and emotions shaped college students’ COVID-19 vaccination decisions, and (2) where vaccination-inclined and vaccination-hesitant students converged and diverged in their decision-making process. Seventy-seven students participated in 26 focus groups to discuss their complex thoughts and feelings regarding COVID-19 vaccination, offering a more nuanced understanding of COVID-19 vaccination decision-making that has not been fully captured by quantitative studies. Thematic analysis found that vaccination-inclined participants and their hesitant counterparts reported differential patterns of positive and negative emotions, systematic …
