From Specialized To Generalized Frameworks: Broadening Machine Learning Approaches To Detect Natural Selection, Sandipan Paul Arnab

Natural selection leaves characteristic footprints in genomic variation, and detecting these patterns is fundamental to understanding evolutionary history and adaptation in humans. In this thesis, I present a progression of machine learning frameworks, beginning with highly specialized feature engineering and complex modeling, advancing to approaches that require minimal training, and culminating in methods that remain robust to model misspecification. First, I developed SISSSCO, a spectral feature extraction framework that applies wavelet transforms, multitaper analysis, and S-transform to genomic summary statistics, converting one-dimensional signals into two-dimensional spectral images analyzed by convolutional neural networks. This dissertation traces the origins of somaesthetics—an interdisciplinary field of study dedicated to the improvement and enrichment of the body’s aesthetic perception—through a genealogical method. The purpose of this method is to provide an account of the development of somaesthetics while simultaneously marshalling critical resources for its development and application. This dissertation fills a gap in somaesthetics by explicating its core philosophical commitments and its interdisciplinary composition. By means of reconstruction, the first part of this dissertation recounts the pragmatist background of somaesthetics, including fundamental commitments to experience, pluralism, and meliorism. Purpose: Molecular glioblastoma (molGBM) is a variant lacking the full histopathological profile of glioblastoma. We report a trial aimed at addressing the optimal management of this newly recognized rarer form of glioma.

Methods: In this phase II study, molGBM patients were treated with radiation to a dose of 60Gy to the gross tumor volume (GTV) only, and a single smaller margin potentially as low as 1cm to the clinical tumor volume (CTV). As the trial is ongoing, we report on important exploratory biomarker findings correlating with median overall survival (mOS). Angelman syndrome (AS) is a neurogenetic disorder characterized by motor coordination and cognitive deficits. In AS, hippocampal neurons show reduced filamentous (F-)actin, a decrease we also reported in dorsal root ganglia (DRG) neurons, along with impaired mechanosensitive ion channel activity. Currently, there are no pharmacological targets to prevent the decrease of F-actin in AS. Here, we utilize a first-in-class selective cofilin inhibitor (SZ-3) to restore PIEZO2 function in DRG neurons and glutamate-evoked currents in hippocampal neurons from AS mice. Using atomic force microscopy, we demonstrate that inhibiting cofilin, an actin-severing protein, with SZ-3 increases cellular stiffness by stabilizing the actin …

Gangliosides are acidic glycosphingolipids involved in cell-adhesion, signal-transduction and tumor progression. GD3 synthase (GD3S/ST8SIA1), a key enzyme in ganglioside biosynthesis, is upregulated in many cancers, including GD2+ breast cancer stem-like cells (BCSCs) in triple-negative breast cancer (TNBC). Here, we demonstrated the immunomodulatory role of GD3S and identified a fully humanized anti-GD2 antibody, naxitamab, as a therapeutic tool to target GD3S/GD2+ breast tumors. GD3S expression correlates with immune-checkpoint activation and reduced immune infiltration. Ectopic overexpression of GD3S suppressed macrophage-mediated phagocytosis and NK or T cell-induced cell death in BC cells. Lipidomic analysis identified GD2 as the major effector ganglioside …

BACKGROUND AND OBJECTIVE: The impact of germline pathogenic variants (PVs) in cancer predisposition genes on risk of prostate cancer (PCa) remains understudied in large populations of African ancestry. This study aims to characterize the range of genetic risk of PCa and aggressive disease phenotypes in men of African ancestry.

METHODS: We analyzed 7176 PCa cases and 4873 controls from seven countries across North America and Africa to assess the association between PVs in 37 cancer predisposition genes and the risk of overall, aggressive, and metastatic PCa. This dissertation advances transportation safety through three interconnected contributions that address fundamental challenges in crash data analysis and application. First, we present a comprehensive survey of road crash analysis methodologies, tracing the evolution from traditional statistical approaches to modern machine learning techniques while identifying critical gaps between research sophistication and practical implementation. This survey reveals that while methodological advances have been substantial, ongoing data quality issues, particularly in location accuracy and completeness, limit the effectiveness of even the most sophisticated analytical approaches.

Prior research shows that Akt-dependent phosphorylation of TopBP1 in S phase results in the switch of TopBP1/Treslin binding to TopBP1/E2F1 binding, which is important to prevent replication re-initiation in late S and G2 phases. Here, we demonstrate that contact, but not conformational, mutant p53 can override this switch by binding to both TopBP1 and Treslin, thereby facilitating persistent TopBP1/Treslin interaction in late S and G2 phases, which ultimately leads to over-firing of replication initiation. This increases micronuclei formation, which is further enhanced by genotoxic stressors such as doxorubicin, PARP inhibitors, or ATR inhibitors. BACKGROUND: Children with central nervous system malaria (CNS-M) have gene expression profiles and plasma biomarkers of malaria pathogenesis that differ from children with uncomplicated malaria (UM, malaria infection with fever and no systemic organ dysfunction) or acute febrile non-malaria illness (AFN). However, there is scant knowledge of the temporal dynamics of gene expression and plasma biomarkers during recovery from CNS-M.

Child Sexual Abuse (CSA) is a significant public health issue worldwide. Estimates from the U.S. Centers for Disease Control and Prevention (CDC) indicate that 25% of girls and 5% of boys have experienced sexual abuse (Centers for Disease Control and Prevention, 2024). However, the CDC’s statistics only reflect criminal convictions of CSA cases. Notably, a 2011 meta-analysis comparing official CSA data from 217 studies with approximately 10 million self-reported samples revealed that prevalence rates could be as much as 30 times higher than official statistics suggest (Beier et al., 2024; Stoltenborgh et al., 2011). Soil health plays a vital role in sustainable agriculture, particularly in pasture-based livestock systems that influence physical and chemical soil properties. Plant diseases continually threaten corn yields year after year. This study compared regionally important corn hybrids in a one-pass and two-pass application system. Eight rows of sixteen hybrids were planted in a field in Bargersville, Indiana. These hybrids consisted mostly of regionally important Dekalb hybrids, along with some competitive Pioneer hybrids. There is an increased prevalence of pressure-related injuries in the hospice setting. This can be due to age, diagnosis, comorbidities, inadequate nutrition or hydration, lack of mobility, or inadequate care due to lack of education. Prevention bundles and policies are at every facility, but are not as effective as needed. This looks at the theoretical framework and ways to prevent pressure injuries as effectively as possible. Pulling information from multiple other research studies to put the best care bundle together to decrease the amount of pressure injuries.
