Farber Institute for Neuroscience Faculty Papers

Neuropsychiatric symptoms (including anxiety, depression, apathy, impulse–compulsive behaviors and hallucinations) are among the most common non-motor features of Parkinson’s disease. Whether these symptoms should be considered as a direct consequence of the pathophysiologic mechanisms of Parkinson’s disease is controversial. Morphometric similarity network analysis and epicenter mapping approach were performed on T1-weighted images of 505 patients with Parkinson’s disease and 167 age- and sex-matched healthy participants from Parkinson’s Progression Markers Initiative database to reveal the commonalities and specificities of distinct neuropsychiatric symptoms. Abnormal cortical co-alteration pattern in patients with neuropsychiatric symptoms was in somatomotor, vision and frontoparietal regions, with epicenters in …

Analysis Of Bone Destruction Mechanism By Aggregatibacter Actinomycetemcomitans: A Systematic Review, Erik Idrus, Karenina Raihani Amalia Ardiman, Widya Lestari, Masita Mandasari, Sri Angky Soekanto

Journal of Dentistry Indonesia

Periodontitis is a disease marked by inflammation of the periodontium, caused by biofilms present in the oral cavity, and results in alveolar bone destruction. One of the main hallmarks of periodontitis is the presence of Aggregatibacter actinomycetecomitans, which is generally suppressed by antibiotic administration. The strategy to control A. actinomycetecomitans by small specific peptide inhibitors potentially halts the progression of alveolar bone damage while lowering the risk of antibiotic resistance. The detailed interaction mechanisms of A. actinomycetecomitans and bone cells are fundamental to discovering and constructing the specific inhibitor. Objective : To systematically review the mechanism of bone destruction by …

Thermokarst Landscape Exhibits Large Nitrous Oxide Emissions In Alaska’S Coastal Polygonal Tundra, Josh Hashemi, David A. Lipson, Kyle A. Arndt, Scott J. Davidson, Aram Kalhori, Kyle Lunneberg, Lona Van Delden, Walter C. Oechel, Donatella Zona

School of Geography, Earth and Environmental Sciences

Global atmospheric concentrations of nitrous oxide have been increasing over previous decades with emerging research suggesting the Arctic as a notable contributor. Thermokarst processes, increasing temperature, and changes in drainage can cause degradation of polygonal tundra landscape features resulting in elevated, well-drained, unvegetated soil surfaces that exhibit large nitrous oxide emissions. Here, we outline the magnitude and some of the dominant factors controlling variability in emissions for these thermokarst landscape features in the North Slope of Alaska. We measured strong nitrous oxide emissions during the growing season from unvegetated high centered polygons (median (mean) = 104.7 (187.7) µg N2 …

Heat Hardening Improves Thermal Tolerance In Abalone, Without The Trade-Offs Associated With Chronic Heat Exposure, Manuela Truebano, Michael Collins, John Spicer, Robert Ellis, Ahmed Salama Ali Abbas Aug 2024

Heat Hardening Improves Thermal Tolerance In Abalone, Without The Trade-Offs Associated With Chronic Heat Exposure, Manuela Truebano, Michael Collins, John Spicer, Robert Ellis, Ahmed Salama Ali Abbas

School of Biological and Marine Sciences

Marine animals are challenged by chronically raised temperatures alongside an increased frequency of discrete, severe warming events. Exposure to repeated heat shocks could result in heat hardening, where sub-lethal exposure to thermal stress temporarily enhances thermotolerance, and may be an important mechanism by which marine species will cope with future thermal challenges. However, we have relatively little understanding of the effects of heat hardening in comparison to chronic exposure to elevated temperatures. Therefore, we compared the effects of heat hardening from repeated exposure to acute heat shocks and chronic exposure to elevated temperatures on thermal tolerance in the European abalone, …

Stie: Single-Cell Level Deconvolution, Convolution, And Clustering In In Situ Capturing-Based Spatial Transcriptomics, Shijia Zhu, Naoto Kubota, Shidan Wang, Tao Wang, Guanghua Xiao, Yujin Hoshida

Faculty, Staff and Student Publications

In in situ capturing-based spatial transcriptomics, spots of the same size and printed at fixed locations cannot precisely capture the randomly-located single cells, therefore inherently failing to profile transcriptome at the single-cell level. To this end, we present STIE, an Expectation Maximization algorithm that aligns the spatial transcriptome to its matched histology image-based nuclear morphology and recovers missing cells from ~70% gap area, thereby achieving the real single-cell level and whole-slide scale deconvolution, convolution, and clustering for both low- and high-resolution spots. STIE characterizes cell-type-specific gene expression and demonstrates outperforming concordance with true cell-type-specific transcriptomic signatures than the other spot- …

Mutational activation of KRAS occurs commonly in lung carcinogenesis and, with the recent U.S. Food and Drug Administration approval of covalent inhibitors of KRASG12C such as sotorasib or adagrasib, KRAS oncoproteins are important pharmacological targets in non-small cell lung cancer (NSCLC). However, not all KRASG12C-driven NSCLCs respond to these inhibitors, and the emergence of drug resistance in those patients who do respond can be rapid and pleiotropic. Hence, based on a backbone of covalent inhibition of KRASG12C, efforts are underway to develop effective combination therapies. Here, we report that the inhibition of KRASG12C signaling increases autophagy in KRASG12C-expressing lung cancer …

Longitudinal Imaging Of Injured Spinal Cord Myelin And White Matter With 3d Ultrashort Echo Time Magnetization Transfer (Ute-Mt) And Diffusion Mri, Qingbo Tang, Yajun Ma, Qun Cheng, Yuanshan Wu, Junyuan Chen, Jiang Du, Pengzhe Lu, Eric Y Chang

Faculty, Staff and Students Publications

Quantitative MRI techniques could be helpful to noninvasively and longitudinally monitor dynamic changes in spinal cord white matter following injury, but imaging and postprocessing techniques in small animals remain lacking. Unilateral C5 hemisection lesions were created in a rat model, and ultrashort echo time magnetization transfer (UTE-MT) and diffusion-weighted sequences were used for imaging following injury. Magnetization transfer ratio (MTR) measurements and preferential diffusion along the longitudinal axis of the spinal cord were calculated as fractional anisotropy or an apparent diffusion coefficient ratio over transverse directions. The area of myelinated white matter was obtained by thresholding the spinal cord using …

The (Im)Possibility Of Anti-Systemic Politics: Uprisings, Exilic Spaces, And Alain Badiou, Jason C. Mueller

Emancipations: A Journal of Critical Social Analysis

The world-system is in crisis, and a flurry of uprisings challenge the mantra that 'there is no alternative' to capitalism. However, some questions remain. What will replace the global capitalist mode of production, and how will those aspiring to transform the system do so? These questions are of relevance to three separate but related domains of research: (1) the study of anti-systemic movements by world-systems analysts; (2) the study of exilic spaces by scholars using an anarchist perspective; and (3) the work of French Philosopher Alain Badiou. This article stages a discussion between these three areas, locating areas in each …

Cutaneous melanoma is the most aggressive form of skin cancer even though it takes only about 1% of all skin cancers. Even among all cutaneous melanomas, NRAS-mutant melanoma is more aggressive than any other, and about 10-25% of all cutaneous melanoma cases have mutations in NRAS. NRAS is a member of the RAS family of proto-oncogenic GTPase proteins, and it plays a key role in signal transduction pathways responsible for cellular survival, proliferation, and metabolism. Immunotherapy is the first line of defense against NRAS-mutant melanoma because, despite tremendous efforts made for decades, it has not been successful to develop small …

Development Of New Diffuse Large B Cell Lymphoma Mouse Models., Syed Hassan Mehdi, Ying-Zhi Xu, Leonard D. Shultz, Eunkyung Kim, Yong Gu Lee, Samantha Kendrick, Donghoon Yoon

Faculty Research 2024

Diffuse large B cell lymphoma (DLBCL) is the most diagnosed, aggressive non-Hodgkin lymphoma, with ~40% of patients experiencing refractory or relapsed disease. Given the low response rates to current therapy, alternative treatment strategies are necessary to improve patient outcomes. Here, we sought to develop an easily accessible new xenograft mouse model that better recapitulates the human disease for preclinical studies. We generated two Luciferase (Luc)-EGFP-expressing human DLBCL cell lines representing the different DLBCL cell-of-origin subtypes. After intravenous injection of these cells into humanized NSG mice, we monitored the tumor growth and evaluated the organ-specific engraftment/progression period. Our results showed that …
