Reaching Across The Divide: Tools For Bridging Structural And Viral Genomics Using A Combination Of Biophysical Principles And Machine Learning, Diana Yvette Lee

CGU Theses & Dissertations

Bacteriophages are the most ubiquitous biological entity on the planet, but most viruses found in nature cannot be cultured in the laboratory and encode genes whose sequences lack similarity with current nucleotide and protein databases. New predictive methods are thus necessary to determine the phenotype of viruses. In this work, we leverage the physical geometrical constraints of viruses to quantify the correlation between the geometric and genomic characteristics of tailed phages, and predict physical features such as architecture and genome length of uncultured viruses using allometric models and machine learning algorithms. Here, we present a model to predict the T-number …

Three machine learning algorithms (random forest, gradient boosting decision tree, and neural network) were used to develop MLMs, and multiple linear regression was used to compare the precision of predictions with the MLMs. Results from this study showed that the random forest model provided the best prediction of the hydraulic conductivity of compacted soil barriers, with 100% of predicted hydraulic conductivity within 100-time differences to measured hydraulic conductivity and 93% …

The End Of Consent: Data And The Corporate-Consumer Relationship, Faisal Hijjawi Jan 2024

The End Of Consent: Data And The Corporate-Consumer Relationship, Faisal Hijjawi

LL.M. Essays & Theses

Consumer data is largely regulated through the notice-and-choice approach in the United States, which relies on consumer consent. The notice-and-choice approach is rooted in the control theory of information privacy. This paper will argue that the control theory is limited due to its reliance on property law, its breadth, as well as it reinforcing the ‘no privacy in public’ concept. Further, the notice-and-choice approach relies on consent being both free and informed. However, consent cannot be considered free due to the lack of choice and the manipulation exerted on the consumer. Also, consent is not informed as the consumer lacks …

Mathematics & Statistics Faculty Publications

One of the major neuropathological consequences of traumatic brain injury (TBI) is intracranial hemorrhage (ICH), which requires swift diagnosis to avert perilous outcomes. We present a new automatic hemorrhage segmentation technique via curriculum-based semi-supervised learning. It employs a pre-trained lightweight encoder-decoder framework (MobileNetV2) on labeled and unlabeled data. The model integrates consistency regularization for improved generalization, offering steady predictions from original and augmented versions of unlabeled data. The training procedure employs curriculum learning to progressively train the model at diverse complexity levels. We utilize the PhysioNet dataset to train and evaluate the proposed approach. The performance results surpass those of …

Inexact Fixed-Point Proximity Algorithm For The ℓ₀ Sparse Regularization Problem, Ronglong Fang, Yuesheng Xu, Mingsong Yan Jan 2024

Inexact Fixed-Point Proximity Algorithm For The ℓ₀ Sparse Regularization Problem, Ronglong Fang, Yuesheng Xu, Mingsong Yan

Mathematics & Statistics Faculty Publications

We study inexact fixed-point proximity algorithms for solving a class of sparse regularization problems involving the ℓ₀ norm. Specifically, the ℓ₀ model has an objective function that is the sum of a convex fidelity term and a Moreau envelope of the ℓ₀ norm regularization term. Such an ℓ₀ model is non-convex. Existing exact algorithms for solving the problems require the availability of closed-form formulas for the proximity operator of convex functions involved in the objective function. When such formulas are not available, numerical computation of the proximity operator becomes inevitable. This leads to inexact iteration algorithms. We investigate in this …

Assessing Interatomic Potentials For Molecular Dynamics Simulation Of Soybean Oil Pyrolysis, Tanner Garrett Rust

Graduate Theses/Dissertations

The world today relies on hydrocarbon combustion for many reasons, including its high energy density that provides ease of transportation. However, hydrocarbons sourced from fossil fuels are not expected to last forever. Biodiesel, a renewable alternative, has many attractive benefits but comes with other downsides. Biodiesel can gel in cold environments and may leave residue in an engine. Pyrolysis of biodiesel has shown promise in addressing these common detriments. Inducing pyrolysis on biodiesel feedstock (commonly soybean oil in the USA) would be an attractive option presuming it continues to produce fossil fuel analogs similar to biodiesel pyrolysis. Herein, Langevin molecular …

The model exhibits phase transitions between ferromagnetic and paramagnetic phases as a function of temperature. RBMs are two-layered neural networks that can learn probability distributions over binary spins. The study generates 2D Ising model data at different temperatures using Monte Carlo simulations, including …

Adaptive Multi-Label Classification On Drifting Data Streams, Martha Roseberry Jan 2024

Adaptive Multi-Label Classification On Drifting Data Streams, Martha Roseberry

Theses and Dissertations

Drifting data streams and multi-label data are both challenging problems. When multi-label data arrives as a stream, the challenges of both problems must be addressed along with additional challenges unique to the combined problem. Algorithms must be fast and flexible, able to match both the speed and evolving nature of the stream. We propose four methods for learning from multi-label drifting data streams. First, a multi-label k Nearest Neighbors with Self Adjusting Memory (ML-SAM-kNN) exploits short- and long-term memories to predict the current and evolving states of the data stream. Second, a punitive k nearest neighbors algorithm with a self-adjusting …

Using Software Metrics For Predicting Vulnerable Classes In Java And Python Based Systems, Kazi Zakia Sultana, Vaibhav Anu, Tai Yin Chong

School of Computing Faculty Scholarship and Creative Works

[Context:] Failure to predict vulnerability in the earlier stage of development can cause vulnerable code being written and deployed in the final software product. Vulnerability prediction using software metrics as features can support the discovery process by localizing vulnerable code. Existing studies have successfully employed metrics for vulnerability prediction for some platforms (C/C++ or Java projects). We propose that a comparative evaluation of how these metrics perform in projects of different languages can help the developers in deciding whether metrics-based prediction approach can be effective in their own project’s context. [Objective:] The purpose of this research is to analyze/compare the …

Information Technology & Decision Sciences Faculty Publications

Parkinson's disease (PD) is a complex neurodegenerative disease in the elderly. This disease has no cure, but assessing these motor symptoms will help slow down that progression. Inertial sensing-based wearable devices (ISWDs) such as mobile phones and smartwatches have been widely employed to analyse the condition of PD patients. However, most studies purely focused on a single activity or symptom, which may ignore the correlation between activities and complementary characteristics. In this paper, a novel technical pipeline is proposed for fine-grained classification of PD severity grades, which identify the most representative activities. We also propose a multi-activities combination scheme based …
