Computational Methods For Analysis Of Data For Conformational And Phase Equilibria Of Disordered Proteins, Jared Michael M Lalmansingh Dec 2021

Computational Methods For Analysis Of Data For Conformational And Phase Equilibria Of Disordered Proteins, Jared Michael M Lalmansingh

Arts & Sciences Graduate Student Theses and Dissertations

Intrinsically disordered proteins and regions (IDPs / IDRs) are a class of proteins with diverse conformational heterogeneity that do not fold into a tertiary structure due to the lack of a native structural state. Consequently, disordered proteins are remarkably flexible and exhibit multivalent properties that enable them to adopt myriad functional roles within the cell such as: signaling transduction, transcription, enzymatic catalysis, translation, and many more. Due to their multivalency, some IDPs undergo monomeric and heterotypic interactions which can drive phase separation. Such IDPs can form membraneless organelles with specific regulatory roles within the cell which include, but are not …

Causal Function And Bias Correlation Of The Orbitofrontal Cortex In Economic Choices, Shi Weikang Dec 2021

Causal Function And Bias Correlation Of The Orbitofrontal Cortex In Economic Choices, Shi Weikang

Arts & Sciences Graduate Student Theses and Dissertations

Economic choices entail two mental processes, value calculation and value comparison (Niehans, 1990). Studies in the last twenty years have shown that neurons in the orbitofrontal cortex (OFC) could support both processes. Namely, in the studies in which monkeys chose between two juice options with various amounts, three functional cell groups had been found in the OFC: offer value cells encode the value of individual juices, chosen juice cells encode the choice in a binary way and chosen value cells encode the value of the chosen juice (Padoa-Schioppa and Assad, 2006). These results suggest a decision circuit within OFC with …

Examining Individual Differences In Forgetting From Long-Term Memory, Christopher Lee Zerr Dec 2021

Examining Individual Differences In Forgetting From Long-Term Memory, Christopher Lee Zerr

Arts & Sciences Graduate Student Theses and Dissertations

Forgetting reflects the decreased likelihood of memory retrieval over time. With a few exceptions, although the mean likelihood of retrieval (or retention) across experimental conditions may differ markedly, rates of forgetting across those conditions do not differ. Similarly, although groups (e.g., young and old adults) may differ in the amount retained at a given point in time, the rates of forgetting tend not to differ across groups. In contrast, recent work suggests that individual differences in rates of forgetting may emerge when more sensitive statistical analyses are used on person-level performance. Some person-level variables purported to influence forgetting rate include …

Role Of Interferon Receptors In Sting-Associated Autoinflammatory Disease In Mice, William Alexander Stinson Dec 2021

Role Of Interferon Receptors In Sting-Associated Autoinflammatory Disease In Mice, William Alexander Stinson

Arts & Sciences Graduate Student Theses and Dissertations

Over the past decade, the cGAS-STING pathway has emerged as a principal component of innate DNA sensing. Its activation of type I interferon (IFN) elicits host immune activation and in the absence of cGAS or STING, mice are rendered critically susceptible to infection by viruses and bacteria. Breakdowns in the molecules that regulate this pathway can promote unrestrained cGAS-STING activation and the development of various forms of autoimmune disease. For instance, gain-of-function mutations in STING cause autoinflammatory lung disease in mice and STING-associated vasculopathy with onset in infancy (SAVI) in humans. However, our understanding of the mechanisms that underlie STING-dependent …

Potassium Isotope Cosmochemistry, Zhen Tian Dec 2021

Potassium Isotope Cosmochemistry, Zhen Tian

Arts & Sciences Graduate Student Theses and Dissertations

In Chapter 1, I review the geochemical and cosmochemical properties of potassium (K). Classified as a moderately volatile element, K serves as a robust proxy for understanding the key processes during nebular/planetary evaporation events. I review different mechanisms of volatile depletion among various planetary materials: mass-dependent variations in “nebular” processes; mass-independent variations among different nucleosynthetic sources; or planetary-scale volatile depletion processes. Furthermore, I provide an optimized K purification procedure via ion-exchange chromatography and a high-precision K isotope analysis technique using Neptune plus Multiple Collector Inductively Coupled Plasma Mass Spectrometer (MC-ICPMS) in both “cold plasma” and “dry plasma” methods. I also …

Regulation Of Metabolic Stress By The Snhg3 Locus, Arthur Curtis Sletten Dec 2021

Regulation Of Metabolic Stress By The Snhg3 Locus, Arthur Curtis Sletten

Arts & Sciences Graduate Student Theses and Dissertations

Dyslipidemia and lipotoxicity are pathologic signatures of the metabolic syndrome and type 2 diabetes. Excess lipid causes cell dysfunction and induces cell death through pleiotropic mechanisms that link to oxidative stress. However, pathways that regulate the response to metabolic stress are not fully understood. To identify novel genes involved in metabolic stress, our group performed an unbiased forward genetic screen for lipotoxicity resistance. My studies focused on characterizing one of the mutant cell lines isolated from this screen, in which promoter trap mutagenesis disrupted one allele of the small nucleolar RNA hosting gene 3 (Snhg3). I demonstrate that diminished expression …

Electrochemistry provides an alternative pathway to handle redox organic reactions, especially for certain chemical process that can be only achieved through electrochemical process. Herein, there research projects are introduced to enrich the whole synthetic community, including an anodic oxidative cyclization studies to develop methodology on heterocyclic ring skeleton constructions, an electroreduction pathway exploration to more effectively obtain hydrazine from nitroso compounds, as well as a study in paired electrolysis process on which both anode and cathode are simultaneously employed to maximize overall atom and energy efficiency. Future directions on these projects are also demonstrated at the end of each chapters..

Cancer Epigenome Reprogramming, Jennifer Ann Karlow Dec 2021

Cancer Epigenome Reprogramming, Jennifer Ann Karlow

Arts & Sciences Graduate Student Theses and Dissertations

The identification of recurrent genetic mutations in cancer and their functionalcharacterization has provided a strong foundation for our understanding of tumorigenesis. The more recent observation of recurrent and specific epigenetic changes also present in cancer has widened this view, now establishing cancer as a disease of both genetic and epigenetic misregulation. Enhancers, genomic regions primarily responsible for tissue-specific gene expression, have been shown to be frequent targets of both genetic and epigenetic abnormalities. The observation that DNA methylation within regulatory regions has traditionally correlated with reduced gene expression, coupled with the known role of enhancers in regulating tissuespecific gene expression, …

Influence Of Focal Activity On Macroscale Brain Dynamics In Health And Disease, Zachary Pollack Rosenthal Dec 2021

Influence Of Focal Activity On Macroscale Brain Dynamics In Health And Disease, Zachary Pollack Rosenthal

Arts & Sciences Graduate Student Theses and Dissertations

Macroscopic recordings of brain activity (e.g. fMRI, EEG) are a sensitive biomarker of the neural networks supporting neurocognitive function. However, it remains largely unclear what mechanisms mediate changes in macroscale networks after focal brain injuries like stroke, seizure, and TBI. Recently, optical neuroimaging in animal models has emerged as a powerful tool to begin addressing these questions. Using widefield imaging of cortical calcium dynamics in mice, this dissertation investigates the mechanisms by which focal disruptions in activity alter brain-wide functional dynamics. In two chapters, I demonstrate 1) that focal sensory stimulation elicits state-dependent, global slow waves propagating from primary somatosensory …

Evaluating Recognition Memory Models From An Individual Differences Perspective, Kyle Gramer Featherston Dec 2021

Evaluating Recognition Memory Models From An Individual Differences Perspective, Kyle Gramer Featherston

Arts & Sciences Graduate Student Theses and Dissertations

Although recognition memory models have been thoroughly compared in various recognition memory paradigms, the relative reliability and validity of their parameters have not been thoroughly assessed using an individual differences approach. In two studies, I evaluated three models: the dual-process signal detection (DPSD) model, the continuous dual process (CDP) model, and the unequal variance signal detection (UVSD) model. In Study 1, participants performed a remember-know procedure that also included confidence ratings. When model parameters were estimated twice in the same individual, both key parameters from the DPSD model were reliable within an individual, whereas the CDP version of familiarity was …

Dissecting The Molecular Mechanism Of Familial Cardiomyopathies, Sarah Ruth Clippinger Schulte Dec 2021

Dissecting The Molecular Mechanism Of Familial Cardiomyopathies, Sarah Ruth Clippinger Schulte

Arts & Sciences Graduate Student Theses and Dissertations

Familial cardiomyopathies, including hypertrophic (HCM), restrictive (RCM) and dilated cardiomyopathy (DCM), are the leading cause of sudden cardiac death in young people. These diseases, which are characterized by altered cardiac contractility and remodeling of the heart, can lead to heart failure. These diseases are primarily caused by point mutations in sarcomeric proteins that generate or regulate heart contraction, such as troponin T. In the heart, the troponin complex together with tropomyosin lie along the actin filament and regulate myosin’s ability to bind actin and produce force. Here I show how mutations in troponin T affect contractility at the molecular level …

On Arousal And The Internal Regulation Of Brain Function: Theory And Evidence Across Modalities And Species, Ryan Raut Dec 2021

On Arousal And The Internal Regulation Of Brain Function: Theory And Evidence Across Modalities And Species, Ryan Raut

Arts & Sciences Graduate Student Theses and Dissertations

The brain is an organ. It is subject to the same physiological regulatory processes that engage the rest of the body’s organs, sculpted over hundreds of millions of years to sustain life so effectively. The central message of this thesis is that the holistic functioning of the brain, rather than operating at some level above or independent from these systemic regulatory processes, is deeply related to them. In short, as our limited attention spans might suggest: brain function is internally regulated. I propose that this internal regulation is a primary function of intrinsic brain activity. Chapter 2 provides a theoretical …

Structural Variants Are A Major Source Of Gene Expression Differences In Humans And Often Affect Multiple Nearby Genes, Alexandra Jane Scott Dec 2021

Structural Variants Are A Major Source Of Gene Expression Differences In Humans And Often Affect Multiple Nearby Genes, Alexandra Jane Scott

Arts & Sciences Graduate Student Theses and Dissertations

Structural variants (SVs), including copy number variants (CNVs), balanced rearrangements, and mobile element insertions (MEIs), are an important source of diversity in the human genome but their functional effects are not well understood. SVs are technically difficult to detect and genotype1, and mapping is dependent on deep whole genome sequencing (WGS) which was, until recently, unaffordable for large cohorts. For these reasons SVs are not included in most genome-wide studies of functional variants, despite the fact that SVs are known causal agents in multiple clinical disorders2-16. However, recent advancements in high-throughput sequencing technologies that allow for widespread use of WGS, …

A Systematic Study Of Neutron Production In Two Versions Of The Mevion Proton-Therapy System, Nima Tatari

Arts & Sciences Graduate Student Theses and Dissertations

This thesis presents a study of neutron production in two types of proton-therapy systems: passive scattering Mevion S250, and active scanning Mevion S250i. The scattering system has been operating at Washington University in St. Louis since 2013. The scanning system was installed in the same building in 2020. The scanning system has the advantage of producing fewer neutrons due to a focused scanned beam and the absence of beam scatterers, collimators, and a static brass aperture. A systematic particle transport Monte Carlo analysis using the Geant4 toolkit has been performed to track the neutrons produced in various components of each …

The Potential Of Mental Health Policy Implementation: Methods And Applications, Meagan Renee Pilar

Arts & Sciences Graduate Student Theses and Dissertations

Mental illness affects roughly 20% of the world in some capacity and can be debilitating. Though a large emphasis has historically been placed on individual-level interventions (e.g., therapy or medication), mental health policies present an opportunity to intervene on a large scale, with the potential to enhance impact and equity. This dissertation contributes to the mental health policy research literature in three main ways—(1) exploring factors affecting policymakers’ overall support of mental health policies; (2) assessing the use and quality of quantitative and qualitative methods within this field; and (3) exploring implementation determinants and outcomes, as well as strategies used …

Ultrafast Spectroscopy Of Air Lasing In Filaments, Brian Robert Kamer Dec 2021

Ultrafast Spectroscopy Of Air Lasing In Filaments, Brian Robert Kamer

Optical Science and Engineering ETDs

Filamentation in air is a phenomenon that has been extensively investigated for the last two decades. At sufficiently high intensity, even air is a nonlinear medium. These intensities are reached with ultrashort pulses (50 to 100 fs) of more than 1 J energy, which self-focus in air, reach ionizing intensities of oxygen and nitrogen, creating a plasma that defocuses the beam. The air filament is a self-induced waveguide resulting from a balance of focusing and defocusing. In this work new techniques were developed to visualize and analyze this phenomenon through its emission, in particu- lar the UV emission of the …

Extending The Quality Of Secure Service Model To Multi-Hop Networks, Paul M. Simon, Scott R. Graham Dec 2021

Extending The Quality Of Secure Service Model To Multi-Hop Networks, Paul M. Simon, Scott R. Graham

Faculty Publications

Rarely are communications networks point-to-point. In most cases, transceiver relay stations exist between transmitter and receiver end-points. These relay stations, while essential for controlling cost and adding flexibility to network architectures, reduce the overall security of the respective network. In an effort to quantify that reduction, we extend the Quality of Secure Service (QoSS) model to these complex networks, specifically multi-hop networks. In this approach, the quantification of security is based upon probabilities that adversarial listeners and disruptors gain access to or manipulate transmitted data on one or more of these multi-hop channels. Message fragmentation and duplication across available channels …

Journal of Food and Drug Analysis

Conducting polymers (CPs) are a category of polymeric materials with conjugated main chains. The characteristic electrical and optical properties of CPs can be fine-tuned through controlling the doping states of CPs. Because of their long-term stability in water, CPs have been demonstrated as electroactive biointerfaces and electrode materials especially in aqueous environments. Serving as multifunctional interfaces and organic electrodes for the integration bioelectronics and devices, CPs have been studied and applied in various biological applications. This paper provides a review of conducting polymer–based electrochemical sensors, particularly those used in biological fields. General conducting polymers and derivatives and their main electrochemical …

Hyperspectral Imaging And Data Analytics For Civil Infrastructure Inspection, Genda Chen Dec 2021

Hyperspectral Imaging And Data Analytics For Civil Infrastructure Inspection, Genda Chen

INSPIRE Archived Webinars

In this 50-minute lecture, the fundamental concept of hyperspectral imaging is reviewed. Each hyperspectral image represents a narrow, contiguous wavelength range of an electromagnetic spectrum, which could be indicative of a chemical substance. All the images in the spectral range of a hyperspectral camera are combined to form a three-dimensional hyperspectral data cube with two spatial dimensions and one spectral dimension. A hyperspectral cube can be sampled in four ways: spatial scanning, spectral scanning, snapshot imaging, and spatio-spectral scanning. This presentation will be focused on spatial scanning from a line-scan camera. The feasibility of horizontal imaging from a synchronized hyperspectral …

Racial Patterns Of Labor In Postbellum Florida: Gainesville, 1870-1900, David Sowell Dec 2021

Racial Patterns Of Labor In Postbellum Florida: Gainesville, 1870-1900, David Sowell

Florida Historical Quarterly

In July 1865, the New Era, a Gainesville newspaper, echoed the sentiments of many white Floridians with its comment: “We do not believe that any inducement can make black free labor a success. If it proves so here it will really prove what has not been proven anywhere else.“ Emancipation had broken the antebellum pattern of labor relations in the South, and many people were apprehensive of the ability of the region to assimilate freedmen successfully into a new economic system. Slavery, of course, had been far more than an economic relationship. It was the visible manifestation of a socioeconomic …

Burton-Swartz Cypress Company Of Florida, Drew Harrington Dec 2021

Burton-Swartz Cypress Company Of Florida, Drew Harrington

Florida Historical Quarterly

Logging operations began in Taylor County in 1913 when three men— S. J. Carpenter, W. L. Burton, and E. G. Swartz— formed the Burton-Swartz Cypress Company of Florida. Carpenter, president of Carpenter-O’Brien Lumber Company, a large Jacksonville operation, owned thousands of acres in Dixie, Taylor, and Lafayette counties. He planned a southwestward expansion, but his interest was in the pine timber of the area. Because saws which cut pine cannot be used to harvest cypress, Carpenter needed someone to “checkerboard” with him by cutting the virgin cypress on his holdings. Perhaps it was at the Yellow Pine Manufacturers Association’s Convention …
