Prediction Of Host-Pathogen Protein Interactions By Extended Network Model, İrfan Kösesoy, Murat Gök, Tamer Kahveci̇
Turkish Journal of Biology
Knowledge of the pathogen-host interactions between the species is essentialin order to develop a solution strategy against infectious diseases. In vitro methods take extended periods of time to detect interactions and provide very few of the possible interaction pairs. Hence, modelling interactions between proteins has necessitated the development of computational methods. The main scope of this paper is integrating the known protein interactions between thehost and pathogen organisms to improve the prediction success rate of unknown pathogen-host interactions. Thus, the truepositive rate of the predictions was expected to increase. In order to perform this study extensively, encoding methods and learning algorithms …

Hepatocellular carcinoma (HCC) is one of the most common cancer types with high mortality rates and displays increased resistance to various stress conditions such as oxidative stress. Conventional therapies have low efficacies due to resistance and off-target effects in HCC. Here we aimed to analyze oxidative stress-related gene expression profiles of HCC cells and identify genes that could be crucial for novel diagnostic and therapeutic strategies. To identify important genes that cause resistance to reactive oxygen species (ROS), a model of oxidative stress upon selenium (Se) deficiency was utilized. The results of transcriptome-wide gene expression data were analyzed in which …

Arid4b Physically Interacts With Tfap2c In Mouse Embryonic Stem Cells, Ezgi̇ Gül Keski̇n, Jialiang Huang, Ni̇hal Terzi̇ Çi̇zmeci̇oğlu
Turkish Journal of Biology
Precise regulation of gene expression is required for embryonic stem cell (ESC) differentiation. Transcription factor (TF) networks coordinate the balance of pluripotency and differentiation in response to extracellular and intracellular signals. Chromatin factors work alongside TFs to achieve timely regulation of gene expression for differentiation process. Our previous studies showed that a member of the Sin3a corepressor complex, Arid4b, is critical for proper mouse ESC differentiation into mesoderm and endoderm. We found elevated histone 3 lysine 27 acetylation (H3K27Ac) in a subset of genomic loci in meso/endoderm directed arid4b? cells, coincident with their derepression. We reasoned that Sin3a complex may …

Helicobacter-Stimulated Il-10-Producing B Cells Suppress Differentiation Of Lipopolysaccharide/Helicobacter Felis-Activated Stimulatory Dendritic Cells, Doğuş Altunöz, Ayça Sayi Yazgan
Turkish Journal of Biology
Regulatory B cells (Bregs) produce antiinflammatory cytokines and inhibits proinflammatory response. Recently, immunosuppressive roles of Bregs in the effector functions of dendritic cells (DCs) were demonstrated. However, cross talk between Bregs and DCs in Helicobacter infection remains unknown. Here, we showed that direct stimulation of bone marrow-derived DCs (BMDCs) with Helicobacter felis (H. felis) antigen upregulates their CD86 surface expression and causes the production of interleukin-6 (IL-6), tumor necrosis factor alpha (TNF-α), interleukin-12 (IL-12), and interleukin-10 (IL-10). Furthermore, prestimulation of DCs with supernatants derived from both Helicobacter-stimulated IL-10- B (Hfstim-IL-10- B) or IL-10+ B (Hfstim-IL-10+) cells suppresses the secretion of …

Crosstalk Between Autophagy And Dna Repair Systems, Si̇nem Sarikaya, Hati̇ce Çakir, Devri̇m Gözüaçik, Yunus Akkoç
Turkish Journal of Biology
Autophagy and DNA repair are two essential biological mechanisms that maintain cellular homeostasis. Impairment of these mechanisms was associated with several pathologies such as premature aging, neurodegenerative diseases, and cancer. Intrinsic or extrinsic stress stimuli (e.g., reactive oxygen species or ionizing radiation) cause DNA damage. As a biological stress response, autophagy is activated following insults that threaten DNA integrity. Hence, in collaboration with DNA damage repair and response mechanisms, autophagy contributes to the maintenance of genomic stability and integrity. Yet, connections and interactions between these two systems are not fully understood. In this review article, current status of the associations …

Clustering Ensemble Selection Based On The Extended Jaccard Measure, Hajar Khalili, Mohsen Rabbani, Ebrahim Akbari
Turkish Journal of Electrical Engineering and Computer Sciences
Clustering ensemble selection has shown high efficiency in the improvement of the quality of clustering solutions. This technique comprises two important metrics: diversity and quality. It has been empirically proved that ensembles of higher effectiveness can be achieved through taking into consideration the diversity and quality simultaneously. However, the relationships between these two metrics in base clusterings have remained uncertain. This paper suggests a new hierarchical selection algorithm using a diversity/quality measure based on the Jaccard similarity measure. In the proposed algorithm, the selection of the subsets of the clustering partitions is done based on their diversity measures. The proposed …

Evaluation Of Mother Wavelets On Steady-State Visually-Evoked Potentials Fortriple-Command Brain-Computer Interfaces, Ebru Sayilgan, Yilmaz Kemal Yüce, Yalçin İşler
Turkish Journal of Electrical Engineering and Computer Sciences
Wavelet transform (WT) is an important tool to analyze the time-frequency structure of a signal. The WT relies on a prototype signal that is called the mother wavelet. However, there is no single universal wavelet that fits all signals. Thus, the selection of mother wavelet function might be challenging to represent the signal to achieve the optimum performance. There are some studies to determine the optimal mother wavelet for other biomedical signals; however, there exists no evaluation for steady-state visually-evoked potentials (SSVEP) signals that becomes very popular among signals manipulated for brain-computer interfaces (BCIs) recently. This study aims to explore, …

Presentation Attack Detection For Face Recognition Using Remotephotoplethysmography And Cascaded Fusion, Mehmet Fati̇h Gündoğar, Çi̇ğdem Eroğlu Erdem
Turkish Journal of Electrical Engineering and Computer Sciences
Spoofing (presentation) attacks are important threats for face recognition and authentication systems, which try to deceive them by presenting an image or video of a different subject, or by using a 3D mask. Remote (non-contact) photoplethysmography (rPPG) is useful for liveness detection using a facial video by estimating the heart-rate of the subject. In this paper, we first compare the presentation attack detection performance of three different rPPG-based heart rate estimation methods on four datasets (3DMAD, Replay-Attack, Replay-Mobile, and MSU-MFSD). We also present a cascaded fusion system, which utilizes a multistage ensemble of classifiers using rPPG, motion-based (including head-pose, eye-gaze …
