Maximum Likelihood Estimation Of Species Trees And Anomaly Zone Detection Using Ranked Gene Trees, Anastasiia Kim Jul 2020

Maximum Likelihood Estimation Of Species Trees And Anomaly Zone Detection Using Ranked Gene Trees, Anastasiia Kim

Mathematics & Statistics ETDs

A phylogenetic tree represents the evolutionary relationships among a set of organisms. Gene trees can be used to reconstruct phylogenetic trees. The methods in this dissertation focus on the gene tree topologies with emphasis on ranked gene tree topologies. A ranked tree depicts the order in which nodes appear in the tree together with topological relationships among gene lineages. One challenge that arises during phylogenetic inference is the existence of the anomaly zones, the regions of branch-length space in the species tree that can produce gene trees that have topologies differing from the species tree topology but are more probable …

Health Lifestyles And The Transition To Adulthood, Elizabeth Lawrence, Stefanie Mollborn, Joshua Goode, Fred Pampel

Sociology Faculty Research

Prior research has shown the theoretical importance and empirical feasibility of health lifestyles but has not examined their patterns over the life course or their dynamic associations with socioeconomic status (SES) and adult roles. The authors develop and apply a life-course approach to understanding individuals’ health lifestyles across the transition to adulthood, using U.S. data from the National Longitudinal Study of Adolescent to Adult Health (n = 6,863). The results show that ascribed SES is associated with adolescent health lifestyles, and those health lifestyles are associated with later health lifestyles. The results also demonstrate the developmental specificity of health lifestyles. …

Reaching 1.5 And 2.0 °C Global Surface Temperature Targets Using Stratospheric Aerosol Geoengineering, Cheryl Harrison

Faculty Publications

Abstract. A new set of stratospheric aerosol geoengineering (SAG) model experiments has been performed with Community Earth System Model version 2 (CESM2) with the Whole Atmosphere Community Climate Model (WACCM6) that are based on the Coupled Model Intercomparison Project phase 6 (CMIP6) overshoot scenario (SSP5-34-OS) as a baseline scenario to limit global warming to 1.5 or 2.0 ∘C above 1850–1900 conditions. The overshoot scenario allows us to applying a peak-shaving scenario that reduces the needed duration and amount of SAG application compared to a high forcing scenario. In addition, a feedback algorithm identifies the needed amount of sulfur dioxide injections …

Investigating Cellular And Molecular Mechanisms Of Neurogenesis In Capitella Teleta Sheds Light On The Ancestor Of Annelida, A. Sur, A. Renfro, P. J. Bergmann, N. P. Meyer

Biology

Background: Diverse architectures of nervous systems (NSs) such as a plexus in cnidarians or a more centralized nervous system (CNS) in insects and vertebrates are present across Metazoa, but it is unclear what selection pressures drove evolution and diversification of NSs. One underlying aspect of this diversity lies in the cellular and molecular mechanisms driving neurogenesis, i.e. generation of neurons from neural precursor cells (NPCs). In cnidarians, vertebrates, and arthropods, homologs of SoxB and bHLH proneural genes control different steps of neurogenesis, suggesting that some neurogenic mechanisms may be conserved. However, data are lacking for spiralian taxa. Results: To that …

Comparative Whole-Genome And Phenotype Analyses Of Virulence Factors And Lethality In Nematode Challenge Assay Among Aeromonas Isolates, Pyeongsug Kim

Master of Science in Integrative Biology Theses

Aeromonads are bacteria found globally in fresh and brackish waters, with some species causing water-borne diseases vertebrate hosts such as diarrhea and wound-infections in humans and motile Aeromonas septicemia in fish. Although many virulence factors have been described, determining which factors are most important in pathogenesis is ongoing. To examine this further, the genomes of five Aeromonas strains isolated from various animals were sequenced and annotated in this study. Each isolate was further characterized using comparative genomic analyses and testing for production of selected virulence factors. Although previously identified as Aeromonas hydrophila, modern genotypic approaches including multilocus sequence typing …

RNA interference (RNAi) is a naturally occurring process inhibiting gene expression, and recent advances in our understanding of the mechanism have allowed its development as a tool against insect pests. A major challenge for deployment in the field is the development of convenient and efficient methods for production of double stranded RNA (dsRNA). We assessed the potential for deploying bacterially produced dsRNA as a bio-pesticide against an invasive forest pest, the emerald ash borer (EAB). EAB feeds on the cambial tissue of ash trees (Fraxinus spp.), causing rapid death. EAB has killed millions of trees in North America since …

Introductions and invasions by fungi, especially pathogens and mycorrhizal fungi, are widespread and potentially highly consequential for native ecosystems, but may also offer opportunities for linking microbial traits to their ecosystem functions. In particular, treating ectomycorrhizal (EM) invasions, i.e., co-invasions by EM fungi and their EM host plants, as natural experiments may offer a powerful approach for testing how microbial traits influence ecosystem functions. Forests dominated by EM symbiosis have unique biogeochemistry whereby the secretions of EM plants and fungi affect carbon (C) and nutrient cycling; moreover, particular lineages of EM fungi have unique functional traits. EM invasions may therefore …

Reading Emotion Words In Sentences: Exploring Interactions Between Valence And Arousal, Abby Williams

Theses

Emotional information is treated differently than any other type of information and has a powerful impact on many cognitive processes, particularly attention. As there are currently two opposing theories about how emotion influences attention, the aim of this study was to test both categorical negativity theory and the arousal hypothesis simultaneously. Categorical negativity theory suggests that the valence of a word (how positive or negative it is) is what truly influences how emotional information receives attention, while the arousal hypothesis posits that the arousal level of a word (how stimulating or salient it is) determines the amount of attention it …

Genetic Diversity Of Puccinia Kuehnii, The Causal Agent Of Orange Rust Of Sugarcane, From Brazil, Alfredo Seiiti Urashima, Tatiane De Fátima Mistura, Lis Natali Rodrigues Porto, Paige Dariel Austin, Renee Silvia Arias

United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications

The use of resistant genotypes is the preferred method to control orange rust of sugarcane (Saccharum spp) caused by Puccinia kuehnii. This approach has been adopted in Brazil but outbreaks of the disease on previously resistant varieties showed that the efficacy of this method is limited and requires a better understanding of pathogen diversity. Nevertheless, adequate molecular markers for examining pathogen diversity at population level are not available, which limits the success of orange rust control by genetic resistance. Therefore, two independent investigations were conducted to examine genetic diversity of P. kuehnii from São Paulo state, the most important sugarcane …

Structural Characterization Of Black Widow Spider Dragline Silk Proteins Crp1 And Crp4, Mikayla Shanafelt, Taylor Rabara, Danielle Macart, Caroline Williams, Ryan Hekman, Hyun Joo, Jerry Tsai, Craig Vierra

Pacific Faculty Work

Spider dragline silk represents a biomaterial with outstanding mechanical properties, possessing high-tensile strength and toughness. In black widows at least eight different proteins have been identified as constituents of dragline silk. These represent major ampullate spidroins MaSp1, MaSp2, MaSp', and several low-molecular weight cysteine-rich protein (CRP) family members, including CRP1, CRP2, and CRP4. Molecular modeling predicts that CRPs contain a cystine slipknot motif, but experimental evidence to support this assertion remains to be reported. To advance scientific knowledge regarding CRP function, we recombinantly expressed and purified CRP1 and CRP4 from bacteria and investigated their secondary structure using circular dichroism (CD) …

Biology: Faculty Publications and Other Works

The order Esociformes (Pikes and Mudminnows) comprises two families, Esocidae (Pikes) and Umbridae (Mudminnows). The Pikes are a small Holarctic (Northern Hemisphere) family, that includes large, elongate predators with duckbill-like snouts full of sharp teeth. Popular with sport fishers, the largest Pikes fight fiercely on hook and line. As piscivorous, voracious, ambush predators, the Pikes play an important functional role in the trophic ecology and fish assemblage structure of many aquatic systems, especially in northern lakes. Other esocids, such as the Olympic Mudminnow, Novumbra hubbsi, and Blackfishes, genus Dallia, are interesting because of their tolerance of low dissolved oxygen and …

BACKGROUND: The formation of supernumerary teeth is an excellent model for studying the molecular mechanisms that control stem/progenitor cell homeostasis needed to generate a renewable source of replacement cells and tissues. Although multiple growth factors and transcriptional factors have been associated with supernumerary tooth formation, the regulatory inputs of extracellular matrix in this regenerative process remains poorly understood.

RESULTS: In this study, we present evidence that disrupting glycosaminoglycans (GAGs) in the dental epithelium of mice by inactivating FAM20B, a xylose kinase essential for GAG assembly, leads to supernumerary tooth formation in a pattern reminiscent of replacement teeth. The dental epithelial …

Determination Of The Summer Origins Of American Kestrels ( Falco Sparverius ) Wintering In Northern And Central Illinois, Taylor P. Joray

Theses and Dissertations

The seasonal and interannual movements of the American Kestrel (Falco sparverius) are not fully understood. Although one of the most widespread and abundant raptors found in North America, information on where many populations summer and overwinter is lacking. We used stable hydrogen isotope values obtained from feathers (δ2Hf) of known origin to create age-specific calibration functions for juvenile and adult American Kestrels. We then used these calibration functions to determine the most likely summer origins of the American Kestrels that wintered in northern and central Illinois during 2015-16, classified these individuals as year-round residents or wintering migrants, and validated these …
