Organic matter (OM) is often considered the “currency” for ecosystem processes, such as respiration and primary production. OM in aquatic ecosystems is derived from multiple sources, and is a complex mixture of thousands of different chemical constituents. Therefore, it is difficult to identify all the sources of OM that enter and exit aquatic ecosystems. As humans develop undisturbed land, the rate at which terrestrial OM (e.g. soil and plants) and associated nutrients (e.g. nitrogen) enters rivers has increased. Increased nutrients may lead to increased primary production from aquatic plants and algae, potentially causing eutrophication and harmful algal blooms. …

Bull trout are a fish species listed as threatened under the Endangered Species Act. Historically, they ranged from Northern California at the southernmost extent, into Canada at the northern most extent, and east into Nevada and Montana. Bull trout are highly migratory and require large, unfragmented habitats to persist and are thus highly susceptible to human induced land-use practices. The Chocó-Darien Global Ecoregion (CGE) in South America is one of 25 global biodiversity hotspots prioritized for conservation. I performed the first land-use and land-cover (LULC) change analysis for the entire CGE in this dissertation. There were three main objectives: 1) Select the best available imagery to build annual land-use and land-cover maps from 2001 to 2015 across the CGE. 2) Model LULC across the CGE to assess forest change trends from 2002 to 2015 and identify the effect of proximate causes of deforestation and reforestation. 3) Estimate the effects of underlying drivers on deforestation and reforestation across the CGE …

With this rise in adults aged 65 years and older also comes an exponential rise in the estimated number of individuals with Alzheimer’s disease (AD); this number is expected to exceed 24 million Americans by the year 2040. Health disparities exist between rural and urban areas but geographic comparisons of mental health are less studied and conclusive. Maternal depression has not been examined by region or rurality in the United States but might be influenced by geographic locations due to the variance of social support and healthcare available in some locations compared to others. The research focuses on (1) whether rurality increases a mother’s risk of experiencing depression and (2) if region impacts a mother’s risk of depression. Shigella are bacteria that are responsible for millions of infections and hundreds of thousands of deaths every year. The emergence of antibiotic resistant Shigella adds to the potentially devastating effect that these bacteria can have on human health. Shigella flexneri utilize specialized molecular machinery called the Type III secretion system to infect humans and cause disease. This research focuses on the understanding and engineering of nonribosomal peptide biosynthetic pathways in Streptomyces coelicolor CH999, Escherichia coli BAP1 and Saccharomyces cerevisiae BJ5464-NpgA. The biosynthetic systems of indigoidine from bacteria and beauvericin/bassianolide from fungi were studied in this research. The production of these valuble products was significantly increased by enhancing their synthetic pathway with metabolic engineering approaches.
Indigoidine is a bacterial natural product with antioxidant and antimicrobial activities. Its bright blue color resembles the industrial dye indigo, thus representing a new natural blue dye that may find uses in industry. Indigo is a dark blue crystalline powder and has …

The goal of genetic-based cancer research is often to identify which genes behave differently in cancerous and healthy tissue. This difference in behavior, referred to as differential expression, may lead researchers to more targeted preventative care and treatment. One way to measure the expression of genes is though a process called RNA-Seq, that takes physical tissue samples and maps gene products and fragments in the sample back to the gene that created it, resulting in a large read-count matrix with genes in the rows and a column for each sample. Beavers were virtually extirpated from North America during the fur trade, but populations have since recovered. Dams built by recolonizing beaver alter stream habitat by forming deep, slow ponds within the streams. Such changes to the habitat is likely to have consequences for organisms such as macroinvertebrates and fish. The objective of this study was to identify the differences in the macroinvertebrate and trout community in beaver ponds and lotic (e.g. flowing reaches of a stream) reaches in tributaries to the Logan River in northeastern Utah. This dissertation presents a literature review of the state-of-practice for the use of IC in concrete mixtures and how structural engineers and construction engineers can adapt IC to their present and future work. Current high early strength concrete mixtures have natural cracking and shrinkage problems due to the high content of cementitious material or their chemical components. This study investigated a process for identifying the reasons why a person with an intellectual disability has problem behaviors. This process is called a trial-based functional analysis (TBFA). The researchers wanted to know if a person who was not an expert behavior analyst could be trained to perform the TBFA and if the results obtained from the TBFA could be used to create a program to reduce the problem behavior of a person with an intellectual disability living in a community-based group home for persons with disabilities. This thesis examines droplets striking water repelling surfaces as well as the movement of a soil based bacteria under various light and heat conditions. Droplet impact studies have shown that introducing a macroscopic feature to a water repelling surface can reduce the amount of time that droplet is in contact with the surface. By manipulating water droplets to impact different sized needles at varying speeds, we present how a needle can induce a similar reduction in the residence time of the droplet to more widely studied features. This study provides an evaluation of the performance of the WinSLAMM model in two cities of northern Utah, a region in which it has not been validated to date. Runoff volumes for a series of events from 2015 to 2017 were calculated for six study areas. These results were compared to model outputs to evaluate the prediction accuracy. The model performed poorly when default parameters where used, as expected. Thus, the calibration of runoff coefficient was done with local data. An increase in urbanization in the United States has led to an increase in human-wildlife interactions with deer (Odocoileus spp.) which have been able to adapt and thrive in these urban environments. In Utah, urbanization has occurred along the Wasatch Front which was once traditional mule deer (Odocoileus hemionus) winter range habitat. This urban expansion coupled with an increasing use of these urban areas by mule deer, have led to increasing conflicts with deer. Apomixis, asexual or clonal seed production in plants, can decrease the cost of producing hybrid seed and enable currently open pollinated crops to be converted to more vigorous and higher yielding hybrids that can reproduce themselves through their own seed. Sexual reproduction may be triggered by a programmed stress signaling event that occurs in both the meiocyte, just prior to meiosis, and later in the egg just prior to embryo sac maturation. This study was completed to better understand pronghorn antelope (Antilocapra americana) populations found throughout Idaho. Antelope were studied in three separate and distinct study areas. The Big Desert, Camas Prairie, and Little Lost and Pahsimeroi valleys were all selected as study sites. Idaho Department of Fish and Game (IDFG) is concerned with current pronghorn populations found throughout Idaho. Pronghorn are a valued big game species found in Idaho. Increasing pronghorn populations in Idaho is a focus of IDFG.

This study presents a qualitative, user-focused evaluation of a three-day dramatherapy workshop run as part of an 18-week treatment group for mentally disordered sexual offenders (MDSOs). The programme is based in the Good Lives Model and aims overall to increase empathy, victim awareness and emotional awareness. The objective of the present study was to understand offenders’ lived experiences of the workshop and how they perceived it to contribute to their recovery. Semi-structured interviews were conducted with five offenders and their narratives transcribed. Fluids in computer generated imagery can add an impressive amount of realism to a scene, but are particularly time-consuming to simulate. In an attempt to run fluid simulations in real-time, recent efforts have attempted to simulate fluids by using machine learning techniques to approximate the movement of fluids. We explore utilizing machine learning to simulate fluids while also integrating the Fluid-Implicit-Particle (FLIP) simulation method into machine learning fluid simulation approaches.

The innate immune system is the first line of host defense against external exposures. During these initial encounters, antigen presenting cells - specifically monocytes and macrophages - modulate further inflammatory responses. Macrophages exist along a spectrum of phenotypic programs; on the inflammatory M1 end they enhance immune activity while on the anti-inflammatory M2 end they suppress further immune activation. Furthermore, within M2 macrophages there exist many subpopulations, namely M2a and M2d, each with specific roles during infection or exposure. Remote cameras have become a popular tool for monitoring wildlife. We used remote cameras to estimate bobcat (Lynx rufus) population abundance on the Utah Test and Training Range during two sample periods between 2015 and 2017. We used two statistical methods, closed capture mark-recapture (CMR) and mark-resight Poisson log-normal (PNE), to estimate bobcat abundance within the study area. We used the maximum mean distance moved method (MMDM) to calculate the effective sample area for estimating density. Granular cell tumors (GCTs) are rare tumors that can arise in multiple anatomical locations, and are characterized by abundant intracytoplasmic granules. The genetic drivers of GCTs are currently unknown. Here, we apply whole-exome sequencing and targeted sequencing analysis to reveal mutually exclusive, clonal, inactivating somatic mutations in the endosomal pH regulators ATP6AP1 or ATP6AP2 in 72% of GCTs. Silencing of these genes in vitro results in impaired vesicle acidification, redistribution of endosomal compartments, and accumulation of intracytoplasmic granules, recapitulating the cardinal phenotypic characteristics of GCTs and providing a novel genotypic-phenotypic correlation.
