Among women living in the United States, breast cancer is the second leading cause of cancer death. Disproportionate racial disparities in breast cancer exist, with African American (AA) women consistently having the highest rates of breast cancer related mortality despite lower incidence. This study attends to the Institute of Medicine's (IOM) call to action recommending the identification of effective strategies for communicating accurate and reliable breast cancer risk information to diverse audiences. Using focus group methodology, this study explores how AAs perceive and decipher information related to breast cancer and its relationship to their environment. Six focus groups were conducted. …

Speech and motor deficits are highly prevalent (>70%) in individuals with the 600 kb BP4-BP5 16p11.2 deletion; however, the mechanisms that drive these deficits are unclear, limiting our ability to target interventions and advance treatment. This study examined fundamental aspects of speech motor control in participants with the 16p11.2 deletion. To assess capacity for control of voice, we examined how accurately and quickly subjects changed the pitch of their voice within a trial to correct for a transient perturbation of the pitch of their auditory feedback. When compared to controls, 16p11.2 deletion carriers show an over-exaggerated pitch compensation response …

Testfordep: An R Package For Modern Distribution-Free Tests And Visualization Tools For Independence, Jeffrey C. Miecznikowski, En-Shuo Hsu, Yanhua Chen, Albert Vexler
The R Journal
This article introduces testforDEP, a portmanteau R package implementing for the first time several modern tests and visualization tools for independence between two variables. While classical tests for independence are in the base R packages, there have been several recently developed tests for independence that are not available in R. This new package combines the classical tests including Pearson’s product moment correlation coefficient method, Kendall’s τ rank correlation coefficient method and Spearman’s ρ rank correlation coefficient method with modern tests consisting of an empirical likelihood based test, a density-based empirical likelihood ratio test, Kallenberg data-driven test, maximal information coefficient …

Addhaz: Contribution Of Chronic Diseases To The Disability Burden Using R, Renata Tiene De Carvalho Yokota, Caspar Wn Looman, Wilma Johanna Nusselder, Herman Van Oyen, Geert Molenberghs
The R Journal
The increase in life expectancy followed by the burden of chronic diseases contributes to disability at older ages. The estimation of how much chronic conditions contribute to disability can be useful to develop public health strategies to reduce the burden. This paper introduces the R package addhaz, which is based on the attribution method (Nusselder and Looman, 2004) to partition disability into the additive contributions of diseases using cross-sectional data. The R package includes tools to fit the additive hazard model, the core of the attribution method, to binary and multinomial outcomes. The models are fitted by maximizing the …

Stplanr: A Package For Transport Planning, Robin Lovelace, Richard Ellison
The R Journal
Tools for transport planning should be flexible, scalable, and transparent. The stplanr package demonstrates and provides a home for such tools, with an emphasis on spatial transport data and non-motorized modes. The stplanr package facilitates common transport planning tasks including: downloading and cleaning transport datasets; creating geographic “desire lines” from origin-destination (OD) data; route assignment, locally and interfaces to routing services such as CycleStreets.net; calculation of route segment attributes such as bearing and aggregate flow; and ‘travel watershed’ analysis. This paper demonstrates this functionality using reproducible examples on real transport datasets. More broadly, the experience of developing and using R …

R has found widespread use and is flourishing in bioinformatics, the pharmaceutical industry, clinical trials, and basic science labs. While R is being adopted in clinical informatics, its potential has not yet been realized. We believe R will fundamentally transform the space because of its strengths in making new methods available, the availability of tools for reproducible research, its interfaces to other languages, and it’s ability to disseminate new approaches through web interfaces and packaging for rapid prototyping of ideas and implementations.
Moreover, while large number of clinicians, scientists, and statisticians contribute to data driven medical science, communication between individuals …

Herein we present the R package rFSA, which implements an algorithm for improved variable selection. The algorithm searches a data space for models of a user-specified form that are statistically optimal under a measure of model quality. Many iterations afford a set of feasible solutions (or candidate models) that the researcher can evaluate for relevance to his or her questions of interest. The algorithm can be used to formulate new or to improve upon existing models in bioinformatics, health care, and myriad other fields in which the volume of available data has outstripped researchers’ practical and computational ability to explore …

Revengc: An R Package To Reverse Engineer Summarized Data, Samantha Duchscherer, Robert Stewart, Marie Urban
The R Journal
Decoupled (e.g. separate averages) and censored (e.g. > 100 species) variables are continually reported by many well-established organizations, such as the World Health Organization (WHO), Centers for Disease Control and Prevention (CDC), and World Bank. The challenge therefore is to infer what the original data could have been given summarized information. We present an R package that reverse engineers censored and/or decoupled data with two main functions. The cnbinom.pars() function estimates the average and dispersion parameter of a censored univariate frequency table. The rec() function reverse engineers summarized data into an uncensored bivariate table of probabilities.

Ggplot2 Compatible Quantile-Quantile Plots In, Alexandre Almeida, Adam Loy, Heike Hofmann
The R Journal
Q-Q plots allow us to assess univariate distributional assumptions by comparing a set of quantiles from the empirical and the theoretical distributions in the form of a scatterplot. To aid in the interpretation of Q-Q plots, reference lines and confidence bands are often added. We can also detrend the Q-Q plot so the vertical comparisons of interest come into focus. Various implementations of Q-Q plots exist in R, but none implements all of these features. qqplotr extends ggplot2 to provide a complete implementation of Q-Q plots. This paper introduces the plotting framework provided by qqplotr and provides multiple examples of …

We discuss implementation of a profile likelihood method for estimating a Pearson correlation coefficient from bivariate data with censoring and/or missing values. The method is implemented in an R package clikcorr which calculates maximum likelihood estimates of the correlation coefficient when the data are modeled with either a Gaussian or a Student t-distribution, in the presence of left, right, or interval censored and/or missing data. The R package includes functions for conducting inference and also provides graphical functions for visualizing the censored data scatter plot and profile log likelihood function. The performance of clikcorr in a variety of circumstances is …

One of the current and biggest problems in the system of emergency care for the drug overdose epidemic is the failure of information delivery on nearby treatment facilities. Even though some initiatives have tried to solve this issue, they either failed in delivering the information or in providing good usability. This paper presents the design and development of a web application that we refer to as DrugHelp.Care. This application delivers highly accurate, easy-to-understand, and targeted information in a timely manner for substance users and their well-wishers. It also provides an ecosystem for the treatment facilities with an easy-to-use interface to …

The War For The Common Soldier: How Men Thought, Fought, And Survived In Civil War Armies, Peter S. Carmichael
Gettysburg College Faculty Books
How did Civil War soldiers endure the brutal and unpredictable existence of army life during the conflict? This question is at the heart of Peter S. Carmichael's sweeping new study of men at war. Based on close examination of the letters and records left behind by individual soldiers from both the North and the South, Carmichael explores the totality of the Civil War experience--the marching, the fighting, the boredom, the idealism, the exhaustion, the punishments, and the frustrations of being away from families who often faced their own dire circumstances. Carmichael focuses not on what soldiers thought but rather how …

Behavioral And Local Field Potential Changes In The Thalamus And Anterior Cingulate Cortex Of Behaving Rats Experiencing Post Herpetic Neuralgia, Jennifer Strand
Psychology Theses - Archive
Post herpetic neuralgia (PHN) is experienced as burning pain in the facial region, caused by nerve damage from the herpes zoster virus. The pain often becomes chronic and debilitating. Investigations into the pain pathway become vital. Pain itself is multidimensional, consisting of both the sensory and affective experiences. One of the primary brain substrates for transmitting sensory signals in the facial muscles is through ventral posterior medial thalamus (VPM). Anterior cingulate cortex (ACC) has been shown to be vital in the affective experience of pain, so investigating both of these areas in freely behaving animals can provide important information. Local …

Chagas disease is the world's most neglected tropical disease. Having a lack of cure makes the primary focus on the disease preventing it and controlling it. This study takes into account three different control measures: bed nets, low-volume insecticide spraying, and improving housing conditions, analyzes their cost effectiveness compared to each other, and determines which combination of the three control measures prevents the most T. cruzi infections in a rural Latin American village over a decade. It was shown that there is a a hierarchical importance in the control measures when preventing the spread of Chagas disease. In order of …

Motivators Of Prostitution Desistance, Shawn Nicole Guy
Criminology & Criminal Justice Theses - Archive
The intent of this thesis was to determine the factors that lead to desistance from street prostitution in the form of motivators and how to shape recommendations to courts, social services, and policy-makers based off of identified themes. Additionally, various theories are discussed, supporting the presence of identified motivators and themes, that could be used by interventionsists as guiding principles when working on strategies for prostitution desistance modifications. Without isolating and stratifying motivators and themes, prostitutes who desire to desist may not receive appropiate treatments and interventions and may continue to recidivate with prostitution-related criminal charges. Statements obtained through qualitative …

“Tie the Flags Together”: Migration, Nativism, and the Orange Order in the United States, 1840-1930 Cory Wells Throughout the nineteenth century, tens of thousands of Irish Protestants who migrated to the United States joined the Orange Order in their newly adopted country. Formed in Ulster in the 1790s, the Loyal Orange Institution existed to maintain Protestant hegemony in Ireland. It quickly spread throughout the anglophone Atlantic, especially to Britain and Canada. As the number of Irish Catholics immigrating to America steadily rose, reaching new heights during the Famine, so did the anti-immigrant rhetoric that culminated in the American nativist movement. …
