The 2017 Dagstuhl Seminar on Computational Proteomics provided an opportunity for a broad discussion on the current state and future directions of the generation and use of peptide tandem mass spectrometry spectral libraries. Their use in proteomics is growing slowly, but there are multiple challenges in the field that must be addressed to further increase the adoption of spectral libraries and related techniques. The primary bottlenecks are the paucity of high quality and comprehensive libraries and the general difficulty of adopting spectral library searching into existing workflows. There are several existing spectral library formats, but none captures a satisfactory level …

Bottom-up proteomics relies on the proteolytic or chemical cleavage of proteins into peptides, the identification of those peptides via mass spectrometry, and the mapping of the identified peptides back to the reference proteome to infer which possible proteins are identified. Reliable mapping of peptides to proteins still poses substantial challenges when considering similar proteins, protein families, splice isoforms, sequence variation, and possible residue mass modifications, combined with an imperfect and incomplete understanding of the proteome. The ProteoMapper tool enables a comprehensive and rapid mapping of peptides to a reference proteome. The indexer component creates a segmented index for an input …

Progress in surveillance technology has led to the development of Closed-Circuit Television (CCTV) systems in cities around the world. Cameras are considered instrumental in crime reduction, yet existing research does not unambiguously answer the question whether installing them affects the number of crimes committed. The quasi-experimental method usually applied to evaluate CCTV systems’ effectiveness faces difficulties with data quantity and quality. Data quantity has a bearing on the number of crimes that can be conclusively inferred using the experimental procedure. Data quality affects the level of crime data aggregation. The lack of the exact location of a crime incident in …

Investigation Of Dengue Virus (Denv) Ns2b/3 Protease For Antiviral Development, Thimoro Cheng
Honors Capstones
Numerous studies have shown that Hepatitis C virus (HCV) and Dengue virus (DENV) are from the same family and have many characteristics in common. Despite the similarities, no adequate vaccines or antivirals have been developed for DENV yet although many are commercially available for HCV. In this research, we investigated the relationship between HCV and DENV, especially their NS3/4A and NS2B/3 proteases, to aid in the development of antiviral against DENV. To achieve this, in-depth structural analyses of the complexes were conducted; and molecular modeling stimulation software were utilized to visualize the interactions of the enzymes with different potential inhibitors …

Background: Pyrazosulfuron-ethyl is a long lasting herbicide in the agro-ecosystem and its residue is toxic to crops and other non-target organisms. A better understanding of molecular basis in pyrazosulfuron-ethyl tolerant organisms will shed light on the adaptive mechanisms to this herbicide.
Results: Pyrazosulfuron-ethyl inhibited biomass production in Rhodopseudomonas palustris PSB-S, altered cell morphology, suppressed flagella formation, and reduced pigment biosynthesis through significant suppression of carotenoids biosynthesis. A total of 1127 protein spots were detected in the two-dimensional gel electrophoresis. Among them, 72 spots representing 56 different proteins were found to be differently expressed using MALDI-TOF/TOF-MS, including 26 up- and 30 …

Examining The Learning Of Students Participating In An Interactive Simulated Patient Experience, Mary Smyers
Theses and Dissertations
Simulated patients are becoming increasingly used in the educational program of future speech-language pathologists. The use of standardized patients provides the opportunity to teach students clinical skills in a controlled environment (Bradley, 2006; Zraick, 2012). Simucase, a speech-language pathology software program, allows clinicians to practice their assessment and treatment skills on virtual patients and is a valid method when teaching clinical skills. Thus, this project examined five undergraduate senior clinicians’ performance and reflection about the Simucase program and their own clinical knowledge. The undergraduate student clinicians engaged in controlled simulation experiences that shared similar characteristics to their current clients, and …

Experiences And Needs Of Parents After Their Child's Suicide Attempt, Maryna V. Haponava
Honors Capstones
The purpose of this literature review is to examine parents’ needs and experiences after their child committed a suicide attempt. According to the National Institute of Mental Health (2017), a suicide attempt is when a person injures herself or himself in order to kill herself or himself, but the actions do not result in death. The American Foundation of Suicide Prevention (2018) has analyzed the data and concluded that in 2015, 8.6 % of adolescents in grades 9-12 reported having made at least one suicide attempt in the past 12 months. Most of the time in the situation of a …

Racial disparities in officer-involved shootings have dominated the national discourse recently. Unfortunately, we have yet to identify an appropriate benchmark, or at-risk population, to put these observed racial disparities into context. In this article, we use seven benchmarks—based on population data from the US Census, police-citizen interaction data from the Police-Public Contact Survey, and arrest data from the Uniform Crime Report—to compare OIS fatality rates for black and white citizens from 2015 to 2017. Using population, police-citizen interactions, or total arrests as a benchmark, we observe that black citizens appear more likely than white citizens to be fatally shot by …
Tools To Increase Compliance And Decrease Mortality Due To Sepsis, Cody F. Carr
Tools To Increase Compliance And Decrease Mortality Due To Sepsis, Cody F. Carr
Doctoral Projects
Severe sepsis is a leading cause of death in the United States and is the most common cause of death among critically ill patients in non-coronary intensive care units (Mayr, Yende, & Angus, 2014). The incidence of severe sepsis is estimated to be 300 cases per 100,000 population and cost an estimated $14 billion in the United States (Mayr et al., 2014). This Doctor of Nursing Practice (DNP) project focused on identifying an early-assessment tool to identify sepsis and increase compliance when using the tool. Identifying sepsis early is important in starting a treatment plan to prevent morbidity and mortality. …

Instrumented multilevel spine surgery is associated with a large amount of opioid consumption, difficult mobilization, and significant pain in a population of patients who are predominantly already chronic pain sufferers (Mathiesen et al., 2013). The Health Resources and Services Administration (2018) recently claimed that our nation is in the midst of an opioid epidemic, with more than 115 opioid-related deaths occurring every year. As a result of this epidemic, many anesthesia providers have become aware and are attempting to do something about it. Organizations such as the Society for Opioid Free Anesthesia are at the forefront of the battle against …

The Semi Colon tattoo is a part of a movement for mental health awareness. The punctuation mark is used when you can choose to end a sentence but decide not to. The tattoo has a similar meaning. It’s meant to indicate that you have power over yourself and can decide what happens. You can choose to continue your story. It’s also a symbol of comradery amongst those who have suffered from depression. A lot of people have this tattoo, a lot of people have struggled with their mental health. And seeing that, seeing people with similar struggles, people that have …

The Women’s Armed Service Act of 1948 limited women primarily to socially acceptable ratings in the clerical, medical and training fields. With the repeal of the Combat Exclusion Rule for women in 2013 and the opening of all ratings to any qualified person in 2016, today’s military women have opportunities unequal to those of the past. Between 1948 and 2016, policies regarding women fluctuated, opening and closing various nontraditional ratings and leaving women caught in the crossfire. The Navy’s Fire Controlman was one of those ratings, opening to women in 1972 and closing again in 1983. Approximately thirty women enlisted …

The Future Of Freedom Of Expression Online, Evelyn Mary Aswad
The Future Of Freedom Of Expression Online, Evelyn Mary Aswad
Duke Law & Technology Review
Should social media companies ban Holocaust denial from their platforms? What about conspiracy theorists that spew hate? Does good corporate citizenship mean platforms should remove offensive speech or tolerate it? The content moderation rules that companies develop to govern speech on their platforms will have significant implications for the future of freedom of expression. Given that the prospects for compelling platforms to respect users’ free speech rights are bleak within the U.S. system, what can be done to protect this important right? In June 2018, the United Nations’ top expert for freedom of expression called on companies to align their …

Bacterial infections and antibiotic resistance, particularly by Gram-negative pathogens, have become a global healthcare crisis. We report the design of a class of cationic antimicrobial polymers that cluster local facial amphiphilicity from repeating units to enhance interactions with bacterial membranes without requiring a globally conformational arrangement associated with highly unfavorable entropic loss. This concept of macromolecular architectures is demonstrated with a series of multicyclic natural product-based cationic polymers. We have shown that cholic acid derivatives with three charged head groups are more potent and selective than lithocholic and deoxycholic counterparts, particularly against Gram-negative bacteria. This is ascribed to the formation …
