Improvement Of Phylogenetic Method To Analyze Compositional Heterogeneity, Zehua Zhang, Kecheng Guo, Gaofeng Pan, Jijun Tang, Fei Guo

Faculty Publications

Background: Phylogenetic analysis is a key way to understand current research in the biological processes and detect theory in evolution of natural selection. The evolutionary relationship between species is generally reflected in the form of phylogenetic trees. Many methods for constructing phylogenetic trees, are based on the optimization criteria. We extract the biological data via modeling features, and then compare these characteristics to study the biological evolution between species.

Results: Here, we use maximum likelihood and Bayesian inference method to establish phylogenetic trees; multi-chain Markov chain Monte Carlo sampling method can be used to select optimal phylogenetic tree, resolving local …

Inheritance Study Of Resistance To The Herbicide Quizalofop-P-Ethyl In Rice And Development Of Provisia Hybrid Rice Germplasm, Jose Roberto Camacho Montero

LSU Doctoral Dissertations

In 2017, ProvisiaTM quizalofop-p-ethyl (QFE) resistant rice became a new alternative for the chemical control of in-season red rice (Oryza sativa L. sp. spontaneum) infestations in Louisiana rice farms. Until then, Clearfield® imidazolinone resistant rice was the only alternative that US farmers had for the efficient in-season chemical control of red rice. ProvisiaTM rice is a BASF Corporation patented technology that can serve as an alternative for rotation with Clearfield® rice. This strategy seeks to prevent outcrosses between red rice and herbicide resistant varieties, and consequently extend the life span of both technologies. This …

Evidence-Based Decision-Making: Awareness, Process And Practice In The Management Classroom, Ilana Stonebraker, Heather Howard

Libraries Faculty and Staff Scholarship and Research

In an increasingly information rich environment, it is important to teach students
decision-making alongside information gathering and management methods. This paper examines the implementation of evidence-based decision-making in a first year introduction to management course at a large university in the Midwestern United States. Students learned decision awareness, decision-making process creation and decision practice alongside areas of management and basic business principles. Students perceived increased skill in decision-making, both individually and in groups. This venture has implications for others looking to help students not only learn experientially, but also improve critical thinking in practice.

Identification Of Potential Tissue-Specific Cancer Biomarkers And Development Of Cancer Versus Normal Genomic Classifiers, Akram Mohammed, Greyson Biegert, Jiri Adamec, Tomáš Helikar

Department of Biochemistry: Faculty Publications

Machine learning techniques for cancer prediction and biomarker discovery can hasten cancer detection and significantly improve prognosis. Recent “OMICS” studies which include a variety of cancer and normal tissue samples along with machine learning approaches have the potential to further accelerate such discovery. To demonstrate this potential, 2,175 gene expression samples from nine tissue types were obtained to identify gene sets whose expression is characteristic of each cancer class. Using random forests classification and ten-fold cross-validation, we developed nine single-tissue classifiers, two multi-tissue cancer-versus-normal classifiers, and one multi-tissue normal classifier. Given a sample of a specified tissue type, the single-tissue …

Parasite conservation is a rapidly growing field at the intersection of ecology, epidemiology, parasitology, and public health. The overwhelming diversity of parasitic life on earth, and recent work showing that parasites and other symbionts face severe extinction risk, necessitates infrastructure for parasite conservation assessments. Here, we describe the release of the Parasite Extinction Assessment & Red List (PEARL) version 1.0, an open-access database of conservation assessments and distributional data for almost 500 macroparasitic invertebrates. The current approach to vulnerability assessment is based on range shifts and loss from climate change, and will be expanded as additional data (e.g., host-parasite associations …

In the Northeastern U.S., drought is expected to increase in frequency over the next century, and therefore, the responses of trees to drought are important to understand. There is recent debate about whether land-use change or moisture availability is the primary driver of changes in forest species composition in this region. Some argue that fire suppression from the early twentieth century to present has resulted in an increase in shade-tolerant and pyrophobic tree species that are drought intolerant, while others suggest precipitation variability as a major driver of species composition. From this debate, an emerging hypothesis is that mesophication and …

Fungal Community Homogenization, Shift In Dominant Trophic Guild, And Appearance Of Novel Taxa With Biotic Invasion, Mark A. Anthony, Serita D. Frey, Kristina A. Stinson

Faculty Publications

Invasion by non-native plants may fundamentally restructure the soil fungal community. The invasive plant, Alliaria petiolata, produces secondary compounds suppressive to mycorrhizal fungi and may therefore be expected to have generally negative effects on other components of the fungal community. Here, we compared fungal biomass, diversity, community composition, and the relative abundance of fungal trophic guilds, along with edaphic properties of soils collected from uninvaded and invaded plots across six temperate forests. Invaded plots were differentiated from uninvaded plots by lower variation in fungal community composition (beta diversity) and soil properties, higher fungal richness and community evenness (alpha diversity), and …

Dendritic cells (DCs) are important in regulating immunity and tolerance and consist of functionally distinct subsets that differentially regulate T lymphocyte function. The underlying basis for this subset specificity is lacking, particularly in humans, where the classification of tissue DCs is currently incomplete. Examination of healthy human epidermal Langerhans cells and dermal skin cells revealed a tissue CD5-expressing DC subtype. The CD5+ DCs were potent inducers of cytotoxic T cells and Th22 cells. The products of these T cells, IL-22 and IFN-γ, play a key role in the pathogenesis of psoriasis. Remarkably, CD5+ DCs were significantly enriched in lesional psoriatic …

Improving The Pcr Protocol To Amplify A Repetitive Dna Sequence, J. Riet, L.R. V. Ramos, Randolph V. Lewis, L. F. Marins

Biology Faculty Publications

Although PCR-based techniques have become an essential tool in the field of molecular and genetic research, the amplification of repetitive DNA sequences is limited. This is due to the truncated nature of the amplified sequences, which are also prone to errors during DNA polymerase-based amplification. The complex structure of repetitive DNA can form hairpin loops, which promote dissociation of the polymerase from the template, impairing complete amplification, and leading to the formation of incomplete fragments that serve as megaprimers. These megaprimers anneal with other sequences, generating unexpected fragments in each PCR cycle. Our gene model, MaSp1, is 1037-bp long, …

Leaders Who Learn: The Intersection Of Behavioral Science, Adult Learning And Leadership, Natalya I. Sabga

USF Tampa Graduate Theses and Dissertations

This study examines if a relationship exists among three rich research streams, specifically the behavioral science of motivation, adult learning and leadership. What motivates adult professionals to continue learning and how is that connected to their style and efficacy as leaders? An extension of literature to connect Andragogy, Self-determination and Transformational Leadership Theory is explored. Responses to questions adapted from the Carré Model of Adult Orientation and Implication on Learning and Training Activities (Carré, 1997) and the Multifactor Leadership Questionnaire (Avolio & Bass, 2000) are compared among a sample of adult professionals in leadership positions. Results indicate that learning motivation …

Department of Neuroscience Faculty Papers

Identification of neural circuit changes that contribute to behavioural plasticity has routinely been conducted on candidate circuits that were preselected on the basis of previous results. Here we present an unbiased method for identifying experience-triggered circuit-level changes in neuronal ensembles in mice. Using rabies virus monosynaptic tracing, we mapped cocaine-induced global changes in inputs onto neurons in the ventral tegmental area. Cocaine increased rabies-labelled inputs from the globus pallidus externus (GPe), a basal ganglia nucleus not previously known to participate in behavioural plasticity triggered by drugs of abuse. We demonstrated that cocaine increased GPe neuron activity, which accounted for the …
