Root exudates are chemical compounds that are released from living plant roots and provide significant energy, carbon, nitrogen and phosphorus sources for microbes inhabiting the rhizosphere. The exudates shape the microflora associated with the plant, as well as influences the plant health and productivity. Therefore, a better understanding of the trophic link that is established between the plant and the associated bacteria is necessary. In this study, a comprehensive survey on the utilization of grapevine and rootstock related organic acids were conducted on a vineyard soil isolate which is Pseudomonas mendocina strain S5.2. Phenotype microarray analysis has demonstrated that this …

Regions Of Very Low H3k27me3 Partition The Drosophila Genome Into Topological Domains, S. El-Sharnouby, B. Fischer, J.P. Magbanua, B. Umans, R. Flower, S.W. Choo, S. Russell, R. White

Research Publications (2016 to 2020)

It is now well established that eukaryote genomes have a common architectural organization into topologically associated domains (TADs) and evidence is accumulating that this organization plays an important role in gene regulation. However, the mechanisms that partition the genome into TADs and the nature of domain boundaries are still poorly understood. We have investigated boundary regions in the Drosophila genome and find that they can be identified as domains of very low H3K27me3. The genome-wide H3K27me3 profile partitions into two states; very low H3K27me3 identifies Depleted (D) domains that contain housekeeping genes and their regulators such as the histone acetyltransferase-containing …

Cone-beam-computed-tomography (CBCT) has been useful in providing insights of relevant anatomy prior to surgical procedures, including the assessment of the proximity of impacted mandibular-third-molar to the inferior-alveolar-canal (IAC). It is important to understand the reliability of conventional panoramic-radiograph in the assessment of this criterion since it is more commonly used as first line radiographic approach due to its availability and lower radiation dose. This study aimed to investigate the reliability of conventional panoramic-radiograph in the evaluation of the proximity of impacted mandibular-third-molar root tip to the IAC by correlating the results with CBCT. A total of 65 root tips of …

Research Publications (2016 to 2020)

The association of ribosomal proteins with carcinogenesis of nasopharyngeal carcinoma (NPC) has been established in a limited subset of ribosomal protein genes. To date, three ribosomal protein genes, eL27 (L27), eL41 (L41), and eL43 (L37a), have been found to be differentially expressed in cell lines derived from NPC tumors. This raises the possibility of more ribosomal protein genes that could be associated with NPC. In this study, we investigated the expression profiles of eight ribosomal protein genes, uS8 (S8), uS4 (S9), eS31 (S27a), eL6 (L6), eL18 (L18), uL14 (L23), eL24 (L24), and eL30 (L30), in six NPC-derived cell lines (HONE-1, …

Trends In Environmental Studies In Southeast Asia: Transboundary Haze, H. Varkkey

Research Publications (2016 to 2020)

Environmental politics is part of an emerging and exciting field of study in Southeast Asia. The literature on politics and governance in Southeast Asia and ASEAN has for many years been overwhelmingly dominated by ‘hard’ issues of security and economics, and not so much by ‘soft’ issues like the environment. This is unsurprising considering that ASEAN was founded primarily to accelerate economic growth and political security in the region. However of course, hand in hand with the increased rates of environmental deterioration and pollution in various Southeast Asian countriesover the years, the academic attention to issues of the environment in …

Genetic Analysis Of Serf Gene Function In Drosophila Melanogaster And Its Contribution To A Fly Model Of Spinal Muscular Atrophy, Swagata Ghosh Jan 2017

Genetic Analysis Of Serf Gene Function In Drosophila Melanogaster And Its Contribution To A Fly Model Of Spinal Muscular Atrophy, Swagata Ghosh

Theses and Dissertations--Biology

The Serf gene is evolutionarily highly conserved but its biological function is not known in any organism. In human, SERF1/H4F5 was first identified as a modifier of the disease Spinal Muscular Atrophy (SMA). SMA is caused by mutations in the Survival Motor Neuron 1(SMN1) gene leading to diminished levels of the Smn protein. More than 90% of patients with the most severe form of SMA have deletions that remove SERF1 as well as mutaions within SMN1. Hence, loss of Serf activity is hypothesized to exacerbate SMA disease progression. The primary motivation of this thesis was to test …

Protein Found At The Scene Of The Crime: The Potential For Using Proteomics For Identification, Gavin R. Tisdale

Dissertations and Honors Papers

Hair has long been collected from crime scenes as part of trace evidence. Originally, hair was used for some exclusionary purposes—only general qualities about an unknown source could be determined. Eventually, DNA was used to help identify the source but only if the root was still attached. Within the last two years, however, two major studies have used proteomics—the study of human protein sequences—to extract and identify protein sequences in an unknown source in order to match it to a known source. These two studies support the same hypothesis: proteomics is currently a viable method for narrowing down the source …

Medical Subject Heading (Mesh) Annotations Illuminate Maize Genetics And Evolution, Timothy M. Beissinger, Gota Morota

Department of Animal Science: Faculty Publications

Background: High-density marker panels and/or whole-genome sequencing, coupled with advanced phenotyping pipelines and sophisticated statistical methods, have dramatically increased our ability to generate lists of candidate genes or regions that are putatively associated with phenotypes or processes of interest. However, the speed with which we can validate genes, or even make reasonable biological interpretations about the principles underlying them, has not kept pace. A promising approach that runs parallel to explicitly validating individual genes is analyzing a set of genes together and assessing the biological similarities among them. This is often achieved via gene ontology analysis, a powerful tool that …

Production Of A Gonadotropin-Releasing Hormone 2 Receptor Knockdown (Gnrhr2 Kd) Swine Line, A. T. Desaulniers, R. A. Hou, G. A. Mills, C. A. Lents, Brett R. White Jan 2017

Production Of A Gonadotropin-Releasing Hormone 2 Receptor Knockdown (Gnrhr2 Kd) Swine Line, A. T. Desaulniers, R. A. Hou, G. A. Mills, C. A. Lents, Brett R. White

Department of Animal Science: Faculty Publications

Swine are the only livestock species that produce both the second mammalian isoform of gonadotropin-releasing hormone (GNRH2) and its receptor (GNRHR2). Previously, we reported that GNRH2 and GNRHR2 mediate LH-independent testosterone secretion from porcine testes. To further explore this ligand-receptor complex, a pig model with reduced GNRHR2 expression was developed. Small hairpin RNA sequences targeting porcine GNRHR2 were subcloned into a lentiviral-based vector, lentiviral particles were generated and microinjected into the perivitelline space of zygotes, and embryos were transferred into a recipient. One GNRHR2 knockdown (KD) female was born that subsequently produced 80 piglets from 6 litters with 46 hemizygous …
