Knowledge Driven Approaches And Machine Learning Improve The Identification Of Clinically Relevant Somatic Mutations In Cancer Genomics, Benjamin John Ainscough Dec 2017

Knowledge Driven Approaches And Machine Learning Improve The Identification Of Clinically Relevant Somatic Mutations In Cancer Genomics, Benjamin John Ainscough

Arts & Sciences Graduate Student Theses and Dissertations

For cancer genomics to fully expand its utility from research discovery to clinical adoption, somatic variant detection pipelines must be optimized and standardized to ensure identification of clinically relevant mutations and to reduce laborious and error-prone post-processing steps. To address the need for improved catalogues of clinically and biologically important somatic mutations, we developed DoCM, a Database of Curated Mutations in Cancer (http://docm.info), as described in Chapter 2. DoCM is an open source, openly licensed resource to enable the cancer research community to aggregate, store and track biologically and clinically important cancer variants. DoCM is currently comprised of 1,364 variants …

New Ventures In Amidine-Based Catalyst Design, Nicholas Alan Ahlemeyer Dec 2017

New Ventures In Amidine-Based Catalyst Design, Nicholas Alan Ahlemeyer

Arts & Sciences Graduate Student Theses and Dissertations

Two new cascade transformations of α,β-unsaturated thioesters catalyzed by amidine-based catalysts have been developed. First, a reagent-free transformation of o-formylaryl cinnamoyl thioesters catalyzed by HBTM-2 to produce 2-substituted thiochromenes achieved high enantioselectivities and yields while forming carbon dioxide as the only byproduct. Second, a highly diastereo- and enantioselective tandem rearrangement of less reactive enone thioesters into tricyclic thiochromanes in the presence of electron-rich amidine-based catalysts was developed. These catalysts were designed with the help of DFT calculations. H-PIP, the first chiral amidine-based catalyst synthesized in our group, performed the best overall in the thiochromane synthesis. The second chapter of this thesis …

Development Of In Vitro Drug Screening Platforms Using Human Induced Pluripotent Stem Cell-Derived Cardiovascular Cells, Yosuke Kurokawa Dec 2017

Development Of In Vitro Drug Screening Platforms Using Human Induced Pluripotent Stem Cell-Derived Cardiovascular Cells, Yosuke Kurokawa

McKelvey School of Engineering Graduate Student Theses & Dissertations

Drug-induced cardiotoxicity is a critical challenge in the development of new drugs. Since the advent of human pluripotent stem cell-derived cardiomyocytes (CMs), researchers have explored ways to utilize these cells for in vitro preclinical drug screening applications. One area of interest is microphysiological systems (i.e. organ-on-a-chip), which aims to create more complex in vitro models of human organ systems, thus improving drug response predictions. In this dissertation, we investigated novel analysis methods and model platforms for detecting drug-induced cardiotoxicity using human induced pluripotent stem cell (iPSC)-derived cardiovascular cells.

First, we utilized human iPSC-derived CMs (iPS-CMs) to establish optical methods of …

Extrinsic And Intrinsic Control Of Integrative Processes In Neural Systems, Anirban Nandi Dec 2017

Extrinsic And Intrinsic Control Of Integrative Processes In Neural Systems, Anirban Nandi

McKelvey School of Engineering Graduate Student Theses & Dissertations

At the simplest dynamical level, neurons can be understood as integrators. That is, neurons accumulate excitation from afferent neurons until, eventually, a threshold is reached and they produce a spike. Here, we consider the control of integrative processes in neural circuits in two contexts. First, we consider the problem of extrinsic neurocontrol, or modulating the spiking activity of neural circuits using stimulation, as is desired in a wide range of neural engineering applications. From a control-theoretic standpoint, such a problem presents several interesting nuances, including discontinuity in the dynamics due to the spiking process, and the technological limitations associated with …

Bridging The Translational Gap Between Rodent And Human Pain Research, Tayler Diane Sheahan Dec 2017

Bridging The Translational Gap Between Rodent And Human Pain Research, Tayler Diane Sheahan

Arts & Sciences Graduate Student Theses and Dissertations

The treatment of chronic pain is an immense clinical and societal burden rooted in the ineffectiveness and adverse side effects of existing analgesics. Extensive efforts have been directed towards the development of novel pain therapies with maximal efficacy and minimal unwanted effects; however, putative therapeutic targets identified in preclinical rodent models rarely translate in clinical trials. The poor translational record of basic pain research findings has been attributed, in part, to the use of suboptimal rodent pain models and behavioral endpoints used to assess putative analgesics, as well as differences in the pharmacological profiles of rodents and humans. The work …

Characterization And Modeling Of Asphalt Concrete For Dynamic Properties And Performances, A S M A. Rahman Dec 2017

Characterization And Modeling Of Asphalt Concrete For Dynamic Properties And Performances, A S M A. Rahman

Civil Engineering ETDs

The recently developed mechanistic-empirical pavement design guide (MEPDG, also known as Pavement M-E design method) uses the nationally calibrated, binder viscosity-based dynamic modulus predictive model for the design and analysis of asphalt pavements. In this study, this model is assessed for its appropriateness for asphalt-aggregate mixtures typically used in New Mexico. In essence, this study investigates the predictability issue of complex modulus of New Mexico mixes. A total of 54 Superpave mixes with different aggregate gradations, air voids, and binder grades were collected from the mixing plants and from the pavement construction sites. The loose asphalt mixtures were then compacted, …

Life Being An International Student In The United States: Acculturation, Culture Shock, And Identity Transformation, Lai Yan Vivyan Lam Dec 2017

Life Being An International Student In The United States: Acculturation, Culture Shock, And Identity Transformation, Lai Yan Vivyan Lam

Master's Theses

The population of international students at community colleges in the United States has increased significantly over the past decade. International students play a big role in building the cultural diversity on campus by bringing over different cultures and sharing their global perspective to the local community. However, they often face challenges adapting into American culture due to cultural differences in education system, language, lifestyle, etc. By looking into the acculturation process of international students to analyze the culture shock and cultural identity changes they experienced, this paper intends to seek ways to help this group of students to ease their …

Afro-Latinx Transnational Identities: Adults In The San Francisco Bay And Los Angeles Area, Koby Heramil Dec 2017

Afro-Latinx Transnational Identities: Adults In The San Francisco Bay And Los Angeles Area, Koby Heramil

Master's Theses

This paper examines the identity construction of Afro-Latinas/os/x in the San Francisco Bay and Los Angeles Area. Marginalized communities predominately Black and Latina/ o/x concentrated are at the epicenter of disenfranchisement caused by the globalization of neoliberalism. Neoliberal reforms to education restrain the various nuances of pluralistic teaching, focusing only on the performance of standardized tests thus pressuring schools to center their interest in securing funding. This has greater implications for low-income communities of color where multicultural pedagogy is limited. More importantly, this association of neoliberalism reforms to education affects Afro-Latinx individuals, because they are maligned in the conversation about …

The Resisters: Contemporary Ethiopia Through A Feminist Lens, Eldana Mathias Temesgen Dec 2017

The Resisters: Contemporary Ethiopia Through A Feminist Lens, Eldana Mathias Temesgen

Master's Theses

Based on the recent mass protests in Ethiopia, there is a strong indication that the Oromo people of Ethiopia, who are at the forefront of these protests, have been placed in a position of marginal importance, influence and power in their society. Due to the power and agency wielded by the government, some ethnic groups in Ethiopia, including the Oromo ethnic group, claim to be underrepresented on a political, economic, and social scale, which has led to conflict.

The nuances of ethnic based conflict, such as the situation in Ethiopia, have been tackled through several disciplines and examined through different …

Development Of Design Equations For Drilled Shafts In Granular Dense Soils Using Dem Simulations, Sadia Faiza Dec 2017

Development Of Design Equations For Drilled Shafts In Granular Dense Soils Using Dem Simulations, Sadia Faiza

Civil Engineering ETDs

Drilled shafts have proven to be cost-effective, excellent performing, deep foundation systems where large loads and lateral resistance are major factors. The available design methods that are recommended by FHWA (2010) for drilled shafts are mostly empirical and are developed based on generalized data which sometimes can be conservative for a particular soil. The main objective of this study is to develop a design methodology for estimating the side resistance of an axially loaded drilled shaft based on the current and the unique properties of the soil. The objective was met through using the discrete element method (DEM) to investigate …

Ependymomas Overexpress Chemoresistance And Dna Repairrelated Proteins, Sherise D. Ferguson, Shouhao Zhou, Joanne Xiu, Yuuri Hashimoto, Nader Sanai, Lyndon Kim, Santosh Kesari, John De Groot, David Spetzler, Amy B. Heimberger

Department of Neurosurgery Faculty Papers

Background: After surgery and radiation, treatment options for ependymoma are few making recurrence a challenging issue. Specifically, the efficacy of chemotherapy at recurrence is limited. We performed molecular profiling on a cohort of ependymoma cases in order to uncover therapeutic targets and to elucidate the molecular mechanisms contributing to treatment resistance. Results: This ependymoma cohort showed minimal alterations in gene amplifications and mutations but had high expression rates of DNA synthesis and repair enzymes such as RRM1 (47%), ERCC1 (48%), TOPO1 (62%) and class III β-tublin (TUBB3) (57%), which are also all associated with chemoresistance. This cohort also had high …

Edward A. Ross: Social Development And Social Control, Ernest M. Oleksy Dec 2017

Edward A. Ross: Social Development And Social Control, Ernest M. Oleksy

The Downtown Review: An Interdisciplinary Journal Written and Peer-Reviewed by Mandel Honors College Students at Cleveland State University

With a foundation in philosophy and history, core concepts of sociology and criminology that were initially posited over a century ago are still useful in understanding the workings of today's society. The contributions of Edward A. Ross have helped latter day researchers centralize their studies of polycentric topics by using social control as an omnipresent social fact. By comparing Ross's descriptions of 19th century society and the researcher's descriptions of 21st century society, a continuous understanding of a heavily pluralistic discipline comes to life.
