Department of Radiation Oncology Faculty Papers

We present the first validated metabolic network model for analysis of flux through key pathways of tumor intermediary metabolism, including glycolysis, the oxidative and non-oxidative arms of the pentose pyrophosphate shunt, the TCA cycle as well as its anaplerotic pathways, pyruvate-malate shuttling, glutaminolysis, and fatty acid biosynthesis and oxidation. The model that is called Bonded Cumomer Analysis for application to (13)C magnetic resonance spectroscopy ((13)C MRS) data and Fragmented Cumomer Analysis for mass spectrometric data is a refined and efficient form of isotopomer analysis that can readily be expanded to incorporate glycogen, phospholipid, and other pathways thereby encompassing all the …

Soft Computing Technologies In Design Of Fuzzy Controller For Active Vibration Isolation Systems, Inn-Tong Chiu, Chih-Chung Fang Jun 2016

Soft Computing Technologies In Design Of Fuzzy Controller For Active Vibration Isolation Systems, Inn-Tong Chiu, Chih-Chung Fang

Journal of Marine Science and Technology–Taiwan

In the paper, we develop a two-phase design approach for a fuzzy logic controller (FLC) of an active vibration isolation system, which adopts two components of soft computing techniques, namely fuzzy logic control theory and neural networks. First, we design a fuzzy logic controller for an active vibration isolation system using fuzzy logic control theory. We conduct numerical simulations of an active vibration isolation system with three kinds of exciting loads. The results indicate that the performance of the fuzzy logic controller is very good, but its control rule surface does not measure up in practical terms. Secondly in the …

Probability Calculation Method With Neural Network For Estimating Wave Overtopping At Coastal Structures: Learning From Regular Wave Tests, Ching-Piao Tsai, Karl-Friedrich Daemrich, Chuen-Lin Ho Jun 2016

Probability Calculation Method With Neural Network For Estimating Wave Overtopping At Coastal Structures: Learning From Regular Wave Tests, Ching-Piao Tsai, Karl-Friedrich Daemrich, Chuen-Lin Ho

Journal of Marine Science and Technology–Taiwan

An exact mathematical description of the wave overtopping processes is impossible due to the complex nature of the processes. Therefore the dependency of overtopping from wave parameters and coastal structures was mostly studied by physical model tests. To avoid the uncertainties due to imperfect statistics of wave heights in the irregular wave trains performed in physical models, the mean overtopping rates of irregular waves can be determined by the probability calculation method (PCM) (Goda, 2000) based on the regular wave data. The PCM combined with an artificial neural network (NN) technique is proposed in this paper to determine the mean …

High-Resolution Surface Circulation Of The Bay Of Bengal Derived From Satellite Observation Data, Mridula Kuttyattu Rayaroth, Benny Neettumkara, Mohd Razali Mahmud

Journal of Marine Science and Technology–Taiwan

High-resolution surface circulation and its variability of the Bay of Bengal are derived by combining surface drifter and satellite observation data. The satellite altimetry data, satellitetracked surface drifter data and ocean surface winds from satellite scatterometers during 1993-2012 are used. The estimated velocities show good agreement with in-situ acoustic Doppler current profiler observations. The estimated velocity components are significantly correlated with monthly mean velocity components from Research Moored Array for AfricanAsian-Australian Monsoon Analysis and Prediction buoy data. The mean circulation exhibits the strong western boundary current, zonal currents and weak eastern boundary flow. Large spatial and temporal variations are found …

A Brief Intervention To Counter Workplace Incivility: Capturing Biomarker Data, Psychological Stress And Effects On Safe Patient Care, Janet Willhaus, Cynthia M. Clark, Suzan Kardong-Edgren

Sigma Foundation for Nursing Research Grant Reports

The American Nurses Association (2015) recently released a position statement clearly articulating the need for a multi-leveled approach to address workplace incivility, bullying, and violence. Recommendations include the need for nurse educators to implement evidence-based pedagogies to prepare Newly Licensed Nurses (NLNs) to address incivility and foster a culture of respect and safety in healthcare environments (ANA, 2015). Equipping NLNs with effective coping strategies to prevent and address uncivil encounters between and among co-workers, may build resilience, increase retention and job satisfaction, improve nurse performance, and result in the delivery of safer patient care (D’Ambra & Andrews, 2014; Wing, Regan, …

Inhibiting The Interaction Between Grp94 And Myocilin To Treat Primary Open-Angle Glaucoma, Andrew Stothert Jun 2016

Inhibiting The Interaction Between Grp94 And Myocilin To Treat Primary Open-Angle Glaucoma, Andrew Stothert

USF Tampa Graduate Theses and Dissertations

Glaucoma is a neurodegenerative protein misfolding disorder classified by increases in IOP, damage to retinal ganglion cells (RGCs), optic nerve (ON) head damage, and progressive irreversible blindness. Primary open-angle glaucoma (POAG) is the most common form of glaucoma, constituting over 90% of clinical cases. POAG is observed in patients where normal outflow channels, mainly the trabecular meshwork (TM), are exposed at the angle formed by the iris and cornea. However, due to TM cellular dysfunction, aqueous outflow resistance is increased preventing normal circulation of aqueous humor. Recent studies have shown that in 2-4% of POAG cases, increased intracellular levels of …

Glycerol dialkyl glycerol tetraethers (GDGTs) are ubiquitous microbial lipids with extensive demonstrated and potential roles as paleoenvironmental proxies. Despite the great attention they receive, comparatively little is known regarding their diagenetic fate. Putative degradation products of GDGTs, identified as hydroxyl and carboxyl derivatives, were detected in lipid extracts of marine sediment, seep carbonate, hot spring sediment and cells of the marine thaumarchaeon Nitrosopumilus maritimus. The distribution of GDGT degradation products in environmental samples suggests that both biotic and abiotic processes act as sinks for GDGTs. More than a hundred newly recognized degradation products afford a view of the stepwise degradation …

Confirmation Of The Function Of Mrub1080 As Γ-Glutamyl Kinase (Prob) In Meiothermus Ruber, Cale J. Mccormick, Dr. Lori Scott

Celebration of Learning

This project is part of the Meiothermus ruber genome analysis project, which uses wet lab procedures and computational analysis to gather evidence of orthologous genes between Escherichia coli and Meiothermus ruber. In previous work, bioinformatics evidence supported the hypothesis that the gene Mrub1080 was an ortholog of E. coli proB. We investigated the biological function of Meiothermus ruber genes proB and proBA using the complementation assay. However, functional analysis proved inconclusive. For this particular research project, we confirmed that weakly complementing E. coli proB- null strains actually contained the desired M. ruber proB and proBA genes (inserted into a pKt1 …

Modeling The Biomechanics And Mechanobiology Of Intervertebral Discs, Xin Gao Jun 2016

Modeling The Biomechanics And Mechanobiology Of Intervertebral Discs, Xin Gao

Open Access Dissertations

The degeneration of lumbar intervertebral discs (IVDs) has been implicated as a possible cause of low back pain which affects more than 600 million people worldwide. Abnormal mechanical loading is thought to be a primary etiological factor leading to degenerative changes in the discs. The abnormal mechanical loading could initiate disc degeneration through two pathways: causing the failure of disc structures, and disturbing the balance between cellular anabolic and catabolic activities. The latter one is thought to be the main pathway. However, the mechanism of extracellular mechanotransduction is not fully understood, neither the abnormal mechanical loading is quantified. The objectives …

There is no curative treatment for patients with diffuse intrinsic pontine glioma (DIPG). However, with the recent availability of biopsy and autopsy tissue, new data regarding the biologic behavior of this tumor have emerged, allowing greater molecular characterization and leading to investigations which may result in improved therapeutic options. Treatment strategies must address both primary disease sites as well as any metastatic deposits, which may be variably sensitive to a particular approach. In this case report, we present a patient with DIPG treated with irradiation and serial investigational agents. The clinical, pathological and molecular phenotypes of both the progressive primary tumor …

BACKGROUND: A homologue of the ecdysone receptor has previously been identified in human filarial parasites. As the ecdysone receptor is not found in vertebrates, it and the regulatory pathways it controls represent attractive potential chemotherapeutic targets.

METHODOLOGY/ PRINCIPAL FINDINGS: Administration of 20-hydroxyecdysone to gerbils infected with B. malayi infective larvae disrupted their development to adult stage parasites. A stable mammalian cell line was created incorporating the B. malayi ecdysone receptor ligand-binding domain, its heterodimer partner and a secreted luciferase reporter in HEK293 cells. This was employed to screen a series of ecdysone agonist, identifying seven agonists active at sub-micromolar concentrations. …

© 2016 American Chemical Society. We have used protein cross-linking with the zero-length cross-linker 1-ethyl-3-(3-dimethylaminopropyl) carbodiimide, and radiolytic footprinting coupled with high-resolution tandem mass spectrometry, to examine the structure of higher-plant PsbO when it is bound to Photosystem II. Twenty intramolecular cross-linked residue pairs were identified. On the basis of this cross-linking data, spinach PsbO was modeled using the Thermosynechococcus vulcanus PsbO structure as a template, with the cross-linking distance constraints incorporated using the MODELLER program. Our model of higher-plant PsbO identifies several differences between the spinach and cyanobacterial proteins. The N-terminal region is particularly interesting, as this region has …

Per Axel Rydberg’S Botanical Collecting Trips To Western Nebraska In 1890 And 1891, Robert B. Kaul, David M. Sutherland

Zea E-Books Collection

In the summer of 1891, Per Axel Rydberg and his assistant, Julius Hjalmar Flodman, collected plants in western Nebraska for the United States Department of Agriculture. They collected many first-records for Nebraska as well as some that became type specimens of Rydberg’s and other botanists’ names. In the following autumn and winter, Rydberg made a detailed, typewritten, carbon copied 35-page Report and 37-page List of specimens from that trip; one carbon copy is in the Bessey Herbarium (NEB) at the University of Nebraska–Lincoln. It is these documents that we present here, extensively annotated with our geographic clarifications, original and updated …

Exploration Of Chemical And Biological Management Strategies For Diaphorina Citri The Primary Vector Of Candidatus Liberibacter Asiaticus, Gretta Marie Sharp

Biology Theses

Diaphorina citri (Hemipteran: Psyllidae), the Asian citrus psyllid, is a phloem-feeding, invasive species endemic to southern Asia that was first identified in the United States in Florida in 1998. Since introduction, D. citri has spread across the major citrus growing regions of the United States. This is of great concern to the citrus industry because D. citri is the primary vector of Candidatus Liberibacter asiaticus the causal agent of Haunglongbing (HLB). Haunglongbing is the most economically devastating disease of citrus causing an estimated 8.92 billion dollars lost in revenue and 4.62 billion dollars lost in gross domestic product between 2006-2007 …

Nature Experiences And Ecoliteracy: The Effect Of PlaceBased Education Experiences, Adventure And Outdoor Education Experiences And Undirected Nature Experiences On EcoLiteracy, Beth Anne Moonstone

School of Education and Leadership Student Capstone Theses and Dissertations

The question addressed in this project was: How do placebased education experiences, adventure and outdoor education experiences, and undirected time in nature impact ecoliteracy? The first part of this study used the Connected to Nature Scale (CNS) developed by Frantz and Mayer (2004) to determine whether a participant self reported as ecoliterate. The CNS is one of the most widely used tools for measuring a connection to nature in relation to ecoliterate behavior. The second step of the study used quantitative survey questions to evaluate participants on placebased education, adventure and outdoor education and undirected time in nature. The third …

The 2010 Deepwater Horizon oil spill resulted in 1.6–2.6 × 1010 grams of petrocarbon accumulation on the seafloor. Data from a deep sediment trap, deployed 7.4 km SW of the well between August 2010 and October 2011, disclose that the sinking of spill-associated substances, mediated by marine particles, especially phytoplankton, continued at least 5 mo following the capping of the well. In August/September 2010, an exceptionally large diatom bloom sedimentation event coincided with elevated sinking rates of oil-derived hydrocarbons, black carbon, and two key components of drilling mud, barium and olefins. Barium remained in the water column for months …
