Psamm: A Portable System For The Analysis Of Metabolic Models, Jon Lund Steffensen, Keith Dufault-Thompson, Ying Zhang
Cell and Molecular Biology Faculty Publications
The genome-scale models of metabolic networks have been broadly applied in phenotype prediction, evolutionary reconstruction, community functional analysis, and metabolic engineering. Despite the development of tools that support individual steps along the modeling procedure, it is still difficult to associate mathematical simulation results with the annotation and biological interpretation of metabolic models. In order to solve this problem, here we developed a Portable System for the Analysis of Metabolic Models (PSAMM), a new open-source software package that supports the integration of heterogeneous metadata in model annotations and provides a user-friendly interface for the analysis of metabolic models. PSAMM is independent …
The Effect Of Assembly Technique On Weak Polyelectrolyte Multilayer Film Morphology And Humidity Swelling/Deswelling Behavior, Ziyang Yin
Graduate Theses - Chemical Engineering
The goal of this research is to investigate the film morphology and humidity swelling/deswelling behavior of polyelectrolyte multilayers (PEMs) that are constructed from poly(allylamine hydrochloride) (PAH) and poly(acrylic acid) (PAA) by two assembly techniques: automated dipping layer-by-layer (LbL) and spin-assisted (SA) LbL. Two sets of pH polyelectrolyte solution conditions were tested: (PAH7.5/PAA3.5) and (PAH7.0/PAA7.0). It was found that when the films were constructed with the same number of bilayers (=20 bilayers), SA-LbL (PAH7.5/PAA3.5) has a greater thickness than (PAH7.0/PAA7.0). (PAH7.5/PAA3.5) thin films constructed by automated dipping LbL did not result in a uniform film morphology, making thickness comparisons between techniques …

Clemens, Ira, Photograph Album, 1923, Special Collections, Leonard H. Axe Library
Finding Aids
A collection of photographs, postcards, and notes compiled in 1923 by Ira Clemens. The materials concern mining communities and towns in Crawford and Cherokee Counties in Kansas and Mindenmines, Missouri. The photographs consist primarily of street scenes, churches, public buildings such as libraries and schools, recreational buildings and parks, and residences of miners. The notes typically define the physical location of the community, indicate the population characteristics, identify the major buildings, disclose bank holdings, and other features of the community.
Exercising To Stay Mentally Fit, Tyler Hammond, Dr. Jerffrey Edwards
Exercising To Stay Mentally Fit, Tyler Hammond, Dr. Jerffrey Edwards
Journal of Undergraduate Research
Both exercise and stress have an impact on learning and memory. Exercise appears to have positive effects on learning and memory while stress appears to have negative effects on learning and memory. Previous work in our lab has demonstrated that exercise enhances long-term potentiation mediated by electrical stimulus in the hippocampus and that stress decreases long-term potentiation mediated by electrical stimulus in the hippocampus. Long-term potentiation is a measure of the strengthening of the synapses following an electrical stimulus intended to model learning and memory. The hippocampus is the area of the brain commonly deemed responsible for long-term declarative memories.
Come And “Take” It: Whooping Cranes, Texas Water Rights, Endangered Species Act Liability, And Reconciling Ecological Scientific Testimony Within The Context Of Proximate Causation, Brett A. Miller
Student Scholarship
Tension between science and the law is a pervading feature of Endangered Species Act (ESA) jurisprudence. Incorporating the scientific discipline of ecology within the legal landscape presents distinct challenges, particularly in comparison with more traditional laboratory sciences. Within the realm of Endangered Species Act liability, the intricacies of nature exacerbate already complicated links of causation, challenging the ability to prove violations of the “take” prohibition. Because uncertainties permeate scientists’ ability to understand complex ecosystem processes, courts should rely on the overarching practicality of common law principles when reviewing ecological testimony.
When evaluating claims that allege violations of the “take” prohibition, …

Evaluation Of Calving Indicators Measured By Automated Monitoring Devices To Predict The Onset Of Calving In Holstein Dairy Cows, V. Ouellet, E. Vasseur, W. Heuwieser, O. Burfeind, X. Maldague, É. Charbonneau
Evaluation Of Calving Indicators Measured By Automated Monitoring Devices To Predict The Onset Of Calving In Holstein Dairy Cows, V. Ouellet, E. Vasseur, W. Heuwieser, O. Burfeind, X. Maldague, É. Charbonneau
Physiology Collection
Dystocias are common in dairy cows and often adversely affect production, reproduction, animal welfare, labor, and economics within the dairy industry. An automated device that accurately predicts the onset of calving could potentially minimize the effect of dystocias by enabling producers to intervene early. Although many well-documented indicators can detect the imminence of calving, research is limited on their effectiveness to predict calving when measured by automated devices. The objective of this experiment was to determine if a decrease in vaginal temperature (VT), rumination (RT), and lying time (LT), or an increase in lying bouts (LB), as measured by …

Chronic Consumption Of A Western Diet Induces Robust Glial Activation In Aging Mice And In A Mouse Model Of Alzheimer’S Disease, Leah C. Graham, Jeffrey M. Harder, Ileana Soto Reyes, Wilhelmine N. De Vries, Simon W. M. John, Gareth R. Howell
College of Science & Mathematics Departmental Research
Studies have assessed individual components of a western diet, but no study has assessed the long-term, cumulative effects of a western diet on aging and Alzheimer’s disease (AD). Therefore, we have formulated the first western-style diet that mimics the fat, carbohydrate, protein, vitamin and mineral levels of western diets. This diet was fed to aging C57BL/6J (B6) mice to identify phenotypes that may increase susceptibility to AD, and to APP/PS1 mice, a mouse model of AD, to determine the effects of the diet in AD. Astrocytosis and microglia/monocyte activation were dramatically increased in response to diet and was further increased …

Innovative Development Of The Octopus (Cf) Tetricus Fishery In Western Australia, Anthony M. Hart, Stephen C. Leporati, Ross Marriott, D. V. Murphy
Fisheries Research Reports
In 2010 the broad-scale introduction of a new gear type, the trigger trap, saw a 260% (33 t in 2009 to 119 t in 2010) increase in octopus landings in the Western Australian Developmental Octopus Fishery (DOF). Deployed in waters previously unfished by the DOF, initial catches demonstrated that trigger traps were more efficient and captured a different component of the population, compared to open-ended shelter pots traditionally used in the fishery. This shift caused a surge of interest in commercial octopus fishing.
Bioeconomic Evaluation Of Commercial-Scale Stock Enhancement In Abalone, Anthony M. Hart, Lachlan W.S. Strain
Bioeconomic Evaluation Of Commercial-Scale Stock Enhancement In Abalone, Anthony M. Hart, Lachlan W.S. Strain
Fisheries Research Reports
The evaluation of commercial-scale stock enhancement was undertaken to determine its viability in the Western Australian Greenlip Abalone fishery. The key outcome of the project is that commercial-scale abalone stock enhancement is environmentally and economically achievable. The bioeconomic analysis revealed significant economic potential of a stock enhancement program for Australian Haliotis laevigata fisheries.

Automated Riverbed Sediment Classification Using Low-Cost Sidescan Sonar, Daniel Buscombe, Paul E. Grams, Sean M. C. Smith
Automated Riverbed Sediment Classification Using Low-Cost Sidescan Sonar, Daniel Buscombe, Paul E. Grams, Sean M. C. Smith
New Hampshire EPSCoR
The use of low-cost, low-profile, and highly portable sidescan sonar is on the ascendancy for imaging shallow riverine benthic sediments. A new automated, spatially explicit, and physically-based method for calculating lengthscales of bed texture elements in sidescan echograms (a 2D plot of acoustic intensity as a function of slant range and distance) is suggested. It uses spectral analysis based on the wavelet transform of short sequences of echograms. The recursive application of the transform over small overlapping windows of the echogram provides a robust measure of lengthscales of alternating patterns of strong and weak echoes. This textural lengthscale is not …

Ginkgo And Welwitschia Mitogenomes Reveal Extreme Contrasts In Gymnosperm Mitochondrial Evolution, Wenhu Guo, Felix Grewe, Weishu Fan, Gregory J. Young, Volker Knoop, Jeffrey D. Palmer, Jeffrey P. Mower
Center for Plant Science Innovation: Faculty Publications
Mitochondrial genomes (mitogenomes) of flowering plants are well known for their extreme diversity in size, structure, gene content, and rates of sequence evolution and recombination. In contrast, little is known about mitogenomic diversity and evolution within gymnosperms. Only a single complete genome sequence is available, from the cycad Cycas taitungensis, while limited information is available for the one draft sequence, from Norway spruce (Picea abies). To examine mitogenomic evolution in gymnosperms, we generated complete genome sequences for the ginkgo tree (Ginkgo biloba) and a gnetophyte (Welwitschia mirabilis). There is great disparity in size, …

Mitogenic Activation And Proliferation Of T Lymphocytes In Trpm7 Kinase-Dead Mutant Mice, Pavani Beesetty, Masayuki Matsushita, J. Ashot Kozak
Neuroscience, Cell Biology & Physiology Faculty Publications
Calcium and magnesium ions have been implicated in T lymphocyte proliferation in response to antigen recognition. Specifically, it is believed that calcium and magnesium elevations in the cytoplasm are necessary for efficient T cell proliferation. Research over the past two decades has focused on identifying the plasma membrane ion channels responsible for governing Ca2+ influx in lymphocytes and Orai-STIM, Kv1.3 and KCa3.1 channels were shown to be crucial for persistent calcium mobilization. Pharmacologic or genetic suppression of calcium influx gives rise to lymphoproliferative defects. In addition to Ca2+, several studies have demonstrated that Mg2+ influx positively regulates proliferation. TRPM7 is …

Trait Responses Of Invasive Aquatic Macrophyte Congeners: Colonizing Diploid Outperforms Polyploid, Rebecca E. Drenovsky, Brenda J. Grewell, Meghan J. Skaer Thomason, C. J. Futrell, M. Iannucci
Biology
Understanding traits underlying colonization and niche breadth of invasive plants is key to developing sustainable management solutions to curtail invasions at the establishment phase, when efforts are often most effective. The aim of this study was to evaluate how two invasive congeners differing in ploidy respond to high and low resource availability following establishment from asexual fragments. Because polyploids are expected to have wider niche breadths than diploid ancestors, we predicted that a decaploid species would have superior ability to maximize resource uptake and use, and outperform a diploid congener when colonizing environments with contrasting light and nutrient availability. A …
