Murine polyomavirus lytically infects mouse cells, transforms rat cells in culture, and is highly oncogenic in rodents. We have used deep sequencing to follow polyomavirus infection of mouse NIH3T6 cells at various times after infection and analyzed both the viral and cellular transcriptomes. Alignment of sequencing reads to the viral genome illustrated the transcriptional profile of the early-to-late switch with both early-strand and late-strand RNAs being transcribed at all time points. A number of novel insights into viral gene expression emerged from these studies, including the demonstration of widespread RNA editing of viral transcripts at late times in infection. By …

Background To meet the minimum energetic requirements needed to support parents and their provisioned offspring, the timing of breeding in birds typically coincides with periods of high food abundance. Seasonality and synchrony of the reproductive cycle is especially important for marine species that breed in high latitudes with seasonal booms in ocean productivity. Laysan and black-footed albatrosses breeding in the northwestern Hawaiian Islands have a dual reliance on both seasonally productive waters of high latitudes and on nutrient-poor waters of low latitudes, because their foraging ranges contract during the short but critical brood-guard stage. The deep sea is the world’s largest ecosystem, with high levels of biodiversity and many species that exhibit life-history characteristics thatmake them vulnerable to high levels of exploitation. Many fisheries in the deep sea have a track record of being unsustainable. In the northeast Atlantic, there has been a decline in the abundance of commercial fish species since deep-sea fishing commenced in the 1970s. Current management is by effort restrictions and total allowable catch (TAC), but there remain problems with compliance and high levels of bycatch of vulnerable species such as sharks. The European Union is currently considering new legislation …

Toxoplasma gondii is an apicomplexan parasite of humans and other mammals, including livestock and companion animals. While chemotherapeutic regimens, including pyrimethamine and sulfadiazine regimens, ameliorate acute or recrudescent disease such as toxoplasmic encephalitis or ocular toxoplasmosis, these drugs are often toxic to the host. Moreover, no approved options are available to treat infected women who are pregnant. Lastly, no drug regimen has shown the ability to eradicate the chronic stage of infection, which is characterized by chemoresistant intracellular cysts that persist for the life of the host. In recent years, model optimization in the field of computational biology has become a prominent area for development of pharmaceutical drugs. The increased amount of experimental data leads to the increase in complexity of proposed models. With increased complexity comes a necessity for computational algorithms that are able to handle the large datasets that are used to fit model parameters. In this study the ability of simultaneous, hybrid simultaneous, and sequential algorithms are tested on two models representative of computational systems biology. The conventional ethanol mandates set forth by the renewable fuel standards in the Energy Independence and Security Act (EISA) of 2007 have resulted in an increased demand for corn. The requirement has translated into a 20% increase in corn hectares in the U.S, based on the three-year period prior to 2005 to the most recent three-year period, 2012-2014. This economic study optimized crop selection on a case study farm in the Arkansas Delta with the Purdue Crop/Linear Programming model. The main objectives of this work were to investigate the effect of atmospheric cold plasma (ACP) against a range of microbial biofilms commonly implicated in foodborne and health- care associated human infections and against P. aeruginosa quorum sensing (QS)-regu- lated virulence factors, such as pyocyanin, elastase (Las B) and biofilm formation capacity post-ACP treatment. The effect of processing factors, namely treatment time and mode of plasma exposure on antimicrobial activity of ACP were also examined. The intervertebral disc is an important mechanical structure that allows range of motion of the spinal column. Degeneration of the intervertebral disc--incited by aging, traumatic insult, genetic predisposition, or other factors--is often defined by functional and structural changes in the tissue, including excessive breakdown of the extracellular matrix, increased disc cell senescence and death, as well as compromised biomechanical function of the tissue. Intervertebral disc degeneration is strongly correlated with low back pain, which is a highly prevalent and costly condition, significantly contributing to loss in productivity and health care costs. Experiential metaphor is a user-centered design approach and methodology that I developed for my thesis project. This approach can be applied to a design to influence a user's perception or design process to facilitate the designer's concept ideation. The intention of this approach is to create a pleasurable product experience and a positive emotional response through interaction with the product and interpretation of its meaning. Grounded in meaning association, which is correlated with non-linguistic cognitive metaphor and human emotional models, four different levels of experiential metaphor are formed by the synthesis of the metaphor structure and levels of emotional elicitation. …

[14C] Glucose Cell Wall Incorporation Assay For The Estimation Of Cellulose Biosynthesis, Chad Brabham, Jozsef Stork, Seth Debolt

Cellulose is synthesized by Cellulose Synthase A proteins at the plasma membrane using the substrate UDP glucose. Herein, we provide a detailed method for measuring the incorporation of radiolabeled glucose into the cellulose fraction of the cell wall. In this method Arabidopsis seedlings are treated for 2 h with a cellulose biosynthesis inhibitor in the presence of radiolabeled glucose, and are subsequently boiled in acetic-nitric acid to solubilize non-cellulosic material. The radiolabeled glucose detected in the insoluble fraction indicates the amount of cellulose synthesized during the experimental timeframe. The short-term nature of this method is a useful tool in determining …

Synthesis Of Polyclonal Antibodies Against Aflatoxin B1, Wiyogo Prio Wicaksono, Deni Samsudin Permana, Romsyah Maryam, Yasuaki Einaga

Polyclonal antibodies of aflatoxin B1 were successfully produced from New Zealand White female rabbits after immunization by the hapten of aflatoxin B1-carboxymethyl hydroxylamine hemihydrochloride (AFB1-CMO) conjugated with bovine serum albumin (BSA) as the antigen. The hapten was synthesized using the carbodiimide method with CMO as a linker. Absorption peaks at 362, 264, and 218 nm were observed as a result of characterization with UV-Vis spectroscopy, while IR spectroscopy showed peaks at 3448 cm-1 and 1642 cm-1 attributable to the hydroxyl and nitrile groups, respectively. Furthermore, mass spectrometry showed fragmentation at the m/z of 386, 368.2, and 310, which confirms that …

Mannan is an abundant polysaccharide that can be found in konjac (Amorphophallus sp.). Mannan can be enzymatically hydrolyzed using mannanase to produce manno-oligosaccharides which can be used as a prebiotic. The aims of this research are to determine the production time of mannanase from Streptomyces lipmanii, perform enzyme characterization, optimize the hydrolysis time, and characterize the hydrolysis product. A qualitative assay using the indicator Congo red showed that S. lipmanii generated a clear zone, indicating that S. lipmanii produced mannanase in konjac medium and possessed mannanolytic activity. Identification And Bioactivity Studies Of Flavonoid Compounds From Macaranga Hispida (Blume) Mull.Arg, Megawati, Endang Saepudin, Muhammad Hanafi, Akhmad Darmawan, Puspa Dewi N. Lotulung

Two flavonoid compounds, 5,7,3’,4’-tetrahydroxy-6-geranylflavonol (1) and kaempferol 7-O-β-glucose (2) have been isolated from the leaves of Macaranga hispida (Blume), Mull.Arg. Isolation and purification were conducted by chromatography methods and chemical structure characterization was carried out by spectroscopic methods. The 5,7,3’,4’-tetrahydrxyi-6-geranyl flavonol (1) and kaempferol 7-O-glucose (2) had moderate cytotoxic activity against murine leukemia P-388 cell lines with IC50 value of 0.22 and 101.5 μg/mL, respectively. The IC50 for antioxidant activities of (1) and (2) were 2.83 and 13.95 μg/mL, respectively. The LC50 of (1) and (2) from BSLT were 350 and >1000 μg/mL, respectively.

Jatropha is one of the many biodiesel plants developed in tropical countries. Efforts to increase its productivity can be done using various methods of breeding. One of the breeding methods is the introduction of genes into the Jatropha plant. The aim of this study is to assess the success of genetic transformation using the Inhibitor of Meristem Activity (IMA) gene in Jatropha curcas. The research procedures included inoculation of explants with Agrobacterium tumefaciens, callus induction, screening test of selection media, regeneration, and gene expression analysis using Polymerase Chain Reaction (PCR).
