From Alcelaphus To Zapus: Conservation Of Modern Mammalian Populations, Kathryn Anne Preston Jan 2015

From Alcelaphus To Zapus: Conservation Of Modern Mammalian Populations, Kathryn Anne Preston

Biological Sciences

Conservation priorities are increasingly important in the face of modern human activities. Anthropogenic activities such as deforestation, pollution, and climate change have negative impacts on all vertebrates. In chapter 1, I examine whether there are relationships among density dependence, population size variability, and extinction risk in mammals to see whether these parameters are indicative of population health. Also included were analyses of how body mass and age to maturity affect those three measures. On a smaller, more local scale, I asked questions regarding biodiversity of small mammals in a highly fragmented environment, the tallgrass prairie. In chapter 2, I examined …

Characterizing The Immune Response Of The Alfalfa Leafcutting Bee Throughout Pupal Development, Sara Elizabeth Cummings Jan 2015

Characterizing The Immune Response Of The Alfalfa Leafcutting Bee Throughout Pupal Development, Sara Elizabeth Cummings

Biological Sciences

Megachile rotundata is a solitary cavity nesting bee that is the primary commercial pollinator of alfalfa in North America. During prepupal to adult development, they may be exposed to fungal, parasitic, and bacterial pathogens. However, little is known about their immune function throughout pupation. We characterized functional immunity of M. rotundata across development stages. We injected prepupal, pupal, and adult bees with live E. coli and compared mortality across groups. We also developed an assay to measure antimicrobial peptide (AMP) activity in hemolymph for the same age groups. Both pupal and prepupal bees are sensitive to injected E. coli, resulting …

De Novo Protein Structure Modeling And Energy Function Design, Lin Chen Jan 2015

De Novo Protein Structure Modeling And Energy Function Design, Lin Chen

Computer Science Theses & Dissertations

The two major challenges in protein structure prediction problems are (1) the lack of an accurate energy function and (2) the lack of an efficient search algorithm. A protein energy function accurately describing the interaction between residues is able to supervise the optimization of a protein conformation, as well as select native or native-like structures from numerous possible conformations. An efficient search algorithm must be able to reduce a conformational space to a reasonable size without missing the native conformation. My PhD research studies focused on these two directions.

A protein energy function—the distance and orientation dependent energy function of …

Polychlorinated Biphenyl Source Identification In Fish Tissue Using A Multivariate Statistical Evaluation Of Congeners And Stable Isotope Ratio Mass Spectrometry, William Edward Corl Iii Jan 2015

Polychlorinated Biphenyl Source Identification In Fish Tissue Using A Multivariate Statistical Evaluation Of Congeners And Stable Isotope Ratio Mass Spectrometry, William Edward Corl Iii

Civil & Environmental Engineering Theses & Dissertations

Polychlorinated biphenyls (PCBs) were commercially produced mixtures primarily utilized as dielectric fluids in the electrical industry. However, due to their stability, they were widely used in many other applications. Although production of PCBs ceased in the 1970's, they continue to be a contaminant in the environment due to their widespread use, their recalcitrant behavior, and their proposed toxicological effects.

In 2008, a routine environmental investigation of an abandoned, concrete-lined pool at a Department of Defense (DoD) training facility in Williamsburg, Virginia led to the discovery of a PCB release from the facility into an adjacent reservoir. A forensic study was …

Tetrahedral Image-To-Mesh Conversion Software For Anatomic Modeling Of Arteriovenous Malformations, Fotis Drakopoulos, Ricardo Ortiz, Andinet Enquobahrie, Deanna Sasaki-Adams, Nikos Chrisochoides Jan 2015

Tetrahedral Image-To-Mesh Conversion Software For Anatomic Modeling Of Arteriovenous Malformations, Fotis Drakopoulos, Ricardo Ortiz, Andinet Enquobahrie, Deanna Sasaki-Adams, Nikos Chrisochoides

Computer Science Faculty Publications

We describe a new implementation of an adaptive multi-tissue tetrahedral mesh generator targeting anatomic modeling of Arteriovenous Malformation (AVM) for surgical simulations. Our method, initially constructs an adaptive Body-Centered Cubic (BCC) mesh of high quality elements. Then, it deforms the mesh surfaces to their corresponding physical image boundaries, hence, improving the mesh fidelity and smoothness. Our deformation scheme, which builds upon the ITK toolkit, is based on the concept of energy minimization, and relies on a multi-material point-based registration. It uses non-connectivity patterns to implicitly control the number of the extracted feature points needed for the registration, and thus, adjusts …

Estimation Of Transient Temperature Distribution During Quenching, Via A Parabolic Model, Diego E. Lozano, Gabriela Martinez-Solis, Rafael David Mercado-Solis, Rafael Colás, George E. Totten

Mechanical and Materials Engineering Faculty Publications and Presentations

A material-independent model to estimate the transient temperature distribution in a test probe quenched by immersion is presented in this study. This model is based on the assumption that, under one-dimensional unsteady heat conduction, the radial temperature distribution at the end of an interval belongs to the equation of a parabola. The model was validated using AISI 304 stainless steel test probes (Φ8×40 mm and Φ12×60 mm) quenched from 850 to 900 °C in water and in water-based NaNO2 solutions at 25 °C and in canola oil at 50 °C. Additionally, square test probes (20×20×100 mm) were quenched from 550 …

Safety Culture Monitoring: A Management Approach For Assessing Nuclear Safety Culture Health Performance Utilizing Multiple-Criteria Decision Analysis, James Harold Warren Jr.

Engineering Management & Systems Engineering Theses & Dissertations

Nuclear power plants are among the most technologically complex of all energy facilities. This complexity reflects the precision needed in design, maintenance and operations to harness the energy of the atom safely, reliably and economically. Nuclear energy thus requires consistent, high levels of organizational performance by the highly skilled professionals who operate and maintain nuclear power plants (Nuclear Energy Institute [NEI], 2014, p. 1).

A key element for achieving consistent, high levels of performance in a nuclear organization is its safety culture. Nuclear safety culture is for an organization what character and personality is for an individual: a feature that …

Iteration Modeled By Playlists: An Unexpected Occurrence Of The Triangular Numbers, Catherine M. Miller, Douglas J. Shaw

Faculty Work

Our world is changing rapidly; one example is the growth of smart technologies that have become part of our lives. Smart playlists are the source for a mathematics problem that can be approached in a variety of ways. A playlist is a set of songs that can be played separately from the albums on digital music players. The device (mp 3 player, Ipod®, etc.) can create a smart playlist based on criteria inputted by the user.

Above- And Belowground Biomass And Soil Respiration In A Low-Input Perennial Biofuel Production System, Jordan Young, Jessica Abernathy, Kenneth Elgersma Jan 2015

Above- And Belowground Biomass And Soil Respiration In A Low-Input Perennial Biofuel Production System, Jordan Young, Jessica Abernathy, Kenneth Elgersma

Undergraduate Student Work

Backgroud

  • Global climate change largely depends on the atmospheric carbon balance, of which soil respiration is a significant component.
  • Native perennial prairie vegetation is being tested as an alternative to corn for renewable biofuel production.
  • Mixtures of this vegetation are considered ‘carbon negative’ because net CO2 sequestration exceeds atmospheric release1.
  • Studies have shown that aboveground biomass and the rate of carbon sequestration are both increased by planting a diverse mixture of species versus a monoculture1.

Research Question:

How does the diversity of biofuel vegetation mixtures affect soil respiration, aboveground biomass and belowground biomass?

The Problem Of Low Agreement Among Automated Identification Programs For Acoustical Surveys Of Bats, Cliff Lemen, Patricia W. Freeman, Jeremy A. White, Brett R. Andersen Jan 2015

The Problem Of Low Agreement Among Automated Identification Programs For Acoustical Surveys Of Bats, Cliff Lemen, Patricia W. Freeman, Jeremy A. White, Brett R. Andersen

School of Natural Resources: Faculty Publications

We compared four programs designed to identify species of bats from their echolocation calls (Bat Call ID, EchoClass, Kaleidoscope Pro, and SonoBat) using field data collected in Nebraska, USA (29,782 files). Although we did not know the true identity of these bats, we could still compare the pairwise agreement between software packages when identifying the same call sequences. If accuracy is high in these software packages, there should be high agreement in identification. Agreement in identification by species averaged approximately 40% and varied by software package, species, and data set. Our results are not consistent with the high accuracy often …

Making Sense Of Video Analytics: Lessons Learned From Clickstream Interactions, Attitudes, And Learning Outcome In A Video-Assisted Course, Michail N. Giannakos, Konstantinos Chorianopoulos, Nikos Chrisochoides

Computer Science Faculty Publications

Online video lectures have been considered an instructional media for various pedagogic approaches, such as the flipped classroom and open online courses. In comparison to other instructional media, online video affords the opportunity for recording student clickstream patterns within a video lecture. Video analytics within lecture videos may provide insights into student learning performance and inform the improvement of video-assisted teaching tactics. Nevertheless, video analytics are not accessible to learning stakeholders, such as researchers and educators, mainly because online video platforms do not broadly share the interactions of the users with their systems. For this purpose, we have designed an …

Deep Convolutional Neural Networks For Annotating Gene Expression Patterns In The Mouse Brain, Tao Zeng, Rongjian Li, Ravi Mukkamala, Jieping Ye, Shuiwang Ji

Computer Science Faculty Publications

Background: Profiling gene expression in brain structures at various spatial and temporal scales is essential to understanding how genes regulate the development of brain structures. The Allen Developing Mouse Brain Atlas provides high-resolution 3-D in situ hybridization (ISH) gene expression patterns in multiple developing stages of the mouse brain. Currently, the ISH images are annotated with anatomical terms manually. In this paper, we propose a computational approach to annotate gene expression pattern images in the mouse brain at various structural levels over the course of development.

Results: We applied deep convolutional neural network that was trained on a large set …

Scalable 3d Hybrid Parallel Delaunay Image-To-Mesh Conversion Algorithm For Distributed Shared Memory Architectures, Daming Feng, Christos Tsolakis, Andrey N. Chernikov, Nikos P. Chrisochoides Jan 2015

Scalable 3d Hybrid Parallel Delaunay Image-To-Mesh Conversion Algorithm For Distributed Shared Memory Architectures, Daming Feng, Christos Tsolakis, Andrey N. Chernikov, Nikos P. Chrisochoides

Computer Science Faculty Publications

In this paper, we present a scalable three dimensional hybrid parallel Delaunay image-to-mesh conversion algorithm (PDR.PODM) for distributed shared memory architectures. PDR.PODM is able to explore parallelism early in the mesh generation process because of the aggressive speculative approach employed by the Parallel Optimistic Delaunay Mesh generation algorithm (PODM). In addition, it decreases the communication overhead and improves data locality by making use of a data partitioning scheme offered by the Parallel Delaunay Refinement algorithm (PDR). PDR.PODM utilizes an octree structure to decompose the initial mesh and to distribute the bad elements to different octree leaves (subregions). A set of …

Characteristics Of Social Media Stories, Yasmin Ainoamany, Michele C. Weigle, Michael L. Nelson

Computer Science Faculty Publications

An emerging trend in social media is for users to create and publish "stories", or curated lists of web resources with the purpose of creating a particular narrative of interest to the user. While some stories on the web are automatically generated, such as Facebook’s "Year in Review", one of the most popular storytelling services is "Storify", which provides users with curation tools to select, arrange, and annotate stories with content from social media and the web at large. We would like to use tools like Storify to present automatically created summaries of archival collections. To support automatic story creation, …

This thesis, comprising of a written exegesis, solo exhibition and an artist book, emerged from research undertaken by an artist-researcher-teacher. For that reason, a/r/tography was the overarching methodology used, incorporating a bricolage of methods to address a multifaceted study undertaken in two settings: a primary school classroom and an artist’s studio. A/r/tography is a multilayered interdisciplinary Arts education research methodology that correlates well with my expertise as a primary Visual Arts specialist. The methodology allowed me to immerse myself in both teaching and the artmaking process, as ways of gaining a deeper understanding of Visual Arts pedagogy. The purpose of …

Learning To Teach: What Pre-Service Teachers Report, Dawn Naylor Jan 2015

Learning To Teach: What Pre-Service Teachers Report, Dawn Naylor

Theses: Doctorates and Masters

With universities and schools of education receiving recurring criticism for being ineffective in preparing graduates for school teaching, this study sought to understand the phenomenon of learning to teach in order to investigate universal questions about who was learning to teach and what, where, when and how did they learn to teach during their initial learning to teach experiences at university. The topic was approached by listening to the voices and stories of those who ought to know the most about the phenomenon: the pre-service teachers. A multiple case study analysis was conducted with seven pre-service teachers, enrolled in their …

Judging Dread: A Quantitative Investigation Of Affect, Psychometric Dread And Risk Consequence, Melvyn Griffiths Jan 2015

Judging Dread: A Quantitative Investigation Of Affect, Psychometric Dread And Risk Consequence, Melvyn Griffiths

Theses: Doctorates and Masters

Risk is generally understood as a product of the likelihood and consequence of an event. However, the way in which estimations of consequences are formed is unclear due to the complexities of human perception. In particular, the influence of Affect, defined as positive or negative qualities subjectively assigned to stimuli, may skew risk consequence judgements. Thus a clearer understanding of the role of Affect in risk consequence estimations has significant implications for risk management, risk communication and policy formulation.

In the Psychometric tradition of risk perception, Affect has become almost synonymous with the concept of Dread, despite Dread being measured …

Accurate Modelling And Positioning Of A Magnetically-Controlled Catheter Tip, Vi T. H. Le Jan 2015

Accurate Modelling And Positioning Of A Magnetically-Controlled Catheter Tip, Vi T. H. Le

Theses: Doctorates and Masters

This thesis represents the initial phase of a proposed operator and patient friendly method designed to semi-automate the positioning and directing of an intravascular catheter in the human heart using a variable electromagnetically induced field to control a catheter tip equipped with three tiny fixed magnets oriented in XYZ planes. Here we demonstrate a comprehensive mathematical model which accurately calculates the magnetic field generated by the electromagnet system, and the magnetic torques and forces exerted on a three-magnet tip catheter. From this we have developed an iterative predictive computer algorithm to show the displacement and deflection of the catheter tip. …

A Neuro-Genetic Hybrid Approach To Automatic Identification Of Plant Leaves, Oluleye Hezekiah Babatunde

Theses: Doctorates and Masters

Plants are essential for the existence of most living things on this planet. Plants are used for providing food, shelter, and medicine. The ability to identify plants is very important for several applications, including conservation of endangered plant species, rehabilitation of lands after mining activities and differentiating crop plants from weeds.

In recent times, many researchers have made attempts to develop automated plant species recognition systems. However, the current computer-based plants recognition systems have limitations as some plants are naturally complex, thus it is difficult to extract and represent their features. Further, natural differences of features within the same plant …

Teacher perspectives and beliefs about specific Learning Areas influence their planning and practice; often this is related to past experiences. This study aims to determine Year 1 teachers’ perspectives of, and practices in, drama. …

The Role Of Awareness Of Repetition During The Development Of Automaticity, Emma Shadbolt Jan 2015

The Role Of Awareness Of Repetition During The Development Of Automaticity, Emma Shadbolt

Theses : Honours

Investigation into the influence of contextual information on performance of an automatic task has found inconsistent results. The majority of studies have investigated whether changing the context of a simple cognitive task can inhibit an automatic response, but do not review whether context can help the development of automatic responding. The current study examined whether bringing awareness to the context of a simple numerosity task could aid the development of automaticity. It also examined whether participants were aware of when automaticity developed for them via a post-test interview. The numerosity task used in this study was a simple counting task …
