Birds are the most species-rich class of tetrapod vertebrates and have wide relevance across many research fields. We explored bird macroevolution using full genomes from 48 avian species representing all major extant clades. The avian genome is principally characterized by its constrained size, which predominantly arose because of lineage-specific erosion of repetitive elements, large segmental deletions, and gene loss. Avian genomes furthermore show a remarkably high degree of evolutionary stasis at the levels of nucleotide sequence, gene synteny, and chromosomal structure. Despite this pattern of conservation, we detected many non-neutral evolutionary changes in protein-coding genes and noncoding regions. These analyses …

To better determine the history of modern birds, we performed a genome-scale phylogenetic analysis of 48 species representing all orders of Neoaves using phylogenomic methods created to handle genome-scale data.We recovered a highly resolved tree that confirms previously controversial sister or close relationships.We identified the first divergence in Neoaves, two groups we named Passerea and Columbea, representing independent lineages of diverse and convergently evolved land and water bird species. Among Passerea, we infer the common ancestor of core landbirds to have been an apex predator and confirm independent gains of vocal learning. Among Columbea, we identify pigeons and flamingoes as …

Thorium is an alternative fuel source for nuclear energy. Coupled with its use in a new reactor design, called a Liquid Fluoride Thorium Reactor, the two have the ability to disrupt the nuclear industry and power sector. Nuclear energy is a clean and reliable source of energy; however, it generates hazardous waste that must be stored away for hundreds of thousands of years and power plants are at risk of a catastrophic incident that can lead to a wide scale release of radiation. Over 100 trials show that patient decision aids effectively improve patients’ information comprehension and values-based decision making. However, gaps remain in our understanding of several fundamental and applied questions, particularly related to the design of interactive, personalized decision aids. This paper describes an interdisciplinary development process for, and early field testing of, a web-based patient decision support research platform, or virtual decision lab, to address these questions.

The Geology And Petrology Of Enigmatic Rhyolites At Graveyard And Gordon Buttes, Mount Hood Quadrangle, Oregon, Elizabeth G. Westby

Rhyolite lava flows are found at two dome complexes at Graveyard Butte and Gordon Butte, Mount Hood Quadrangle, Oregon. At Graveyard Butte, the White River has cut a winding canyon 150 m deep, exposing at its base, a 40-meter-thick outcrop of flow-banded rhyolite (73 wt.% SiO2, 3.67±0.01 Ma) that laterally extends along the canyon wall for about 1 km. Stratigraphically above the flow-banded rhyolite is locally-erupted iron-rich andesites (lava flows, agglutinate and other pyroclastic rocks as well as clastic debris), a rhyolitic ash-flow tuff (74 wt.% SiO2), and the 2.77±0.36 Ma tholeiitic basalt lava flows of …

Just as mating is evolutionarily important, the emotion disgust is one of the most evolutionarily beneficial emotions as it helps keep us away from poisonous and possibly infectious substances or foods. Behavior, a group of highly plastic and responsive phenotypic traits, has been characterized as having the potential to both drive and inhibit evolutionary change within populations. The Threespine Stickleback radiation (Gasterosteus aculeatus L.) is a model system that demonstrates the vital role environment plays in behavioral evolution – with multiple colonizations of variable freshwater habitats by ancestral oceanic metapopulations producing the behaviorally diverse populations observable today. Human immunodeficiency virus (HIV) is a global health concern prompting an urgent need to develop simple, effective, economical preventive measures. The research described in this thesis evaluated the potential for topical estriol to induce keratinization of the inner foreskin, the primary site of HIV entry in uncircumcised males.

We found that topical estriol can induce keratinization of the human inner foreskin by up-regulating the production of keratins per cell, and not through increased skin proliferation. Furthermore, the quantity and position of HIV target cells in the foreskin were not adversely affected by the treatment.

The transition from seawater to freshwater is deeply rooted in the evolutionary history of animals, initiating the radiation and speciation of many taxa. However, crossing the boundary into freshwater from the sea represents a considerable physiological challenge for animals that maintain a near constant internal ion concentration. Due to the water shortages, population growth, and competing demands for water in California, the possibility of incorporating direct potable reuse technology in the state’s water supply portfolio is being considered by various water resource providers. This paper focuses on public acceptance challenges that may be encountered. Historical hydraulic mining activities in the Yuba River watershed have impacted the watershed and the San Francisco Bay. The research evaluates pathways for mercury entry into the watershed and potential remediation technologies to reduce the risk of future mercury contamination from hydraulic mining debris. Remediation technologies for the Yuba Goldfields and Englebright Reservoir are discussed and compared separately. The major pathway for mercury entry into surface water along Yuba Goldfields is within suspended sediment mobilized during flooding conditions. Recent advances have revealed a significant contribution of chemokines and their receptors in tumor growth, survival after chemotherapy and organ-specific metastasis. The CXC chemokine receptor-7 (CXCR7) is the latest chemokine receptor implicated in cancer. Although over expressed in breast cancer cell lines and tumor tissues, its mechanism of action in breast cancer (BrCa) growth and metastasis was not clear. This research looked at attendance capacity for traditional and non-traditional hockey markets. The aim was to attempt to determine the extent the attendance capacities differed between the two markets. Previously, there had not been any quantitative analyses done comparing traditional and non-traditional hockey markets so this study aimed to add new knowledge to that area. The National Hockey League (NHL) grapples with the validity of some of the current markets, with many observers calling for some teams to relocate to new markets. Background

Bladder cancer is a significant health problem in rural areas of Africa and the Middle East where Schistosoma haematobium is prevalent, supporting an association between malignant transformation and infection by this blood fluke. Nevertheless, the molecular mechanisms linking these events are poorly understood. Bladder cancers in infected populations are generally diagnosed at a late stage since there is a lack of non-invasive diagnostic tools, hence enforcing the need for early carcinogenesis markers.

Suppressor of cytokine signaling (SOCS) proteins are inducible feedback inhibitors of cytokine signaling. SOCS1-/- mice die within three weeks postnatally due to IFN-γ-induced hyperinflammation. Since it is well established that IFN-γ is dispensable for protection against influenza infection, we generated SOCS1-/-IFN-γ-/- mice to determine whether SOCS1 regulates antiviral immunity in vivo. Here we show that SOCS1-/-IFN-γ-/- mice exhibited significantly enhanced resistance to influenza infection, as evidenced by improved viral clearance, attenuated acute lung damage, and consequently increased survival rates compared to either IFN-γ-/- or WT animals. Reservoirs possess gradients in conditions and resources along their long (deep-shallow) axis, but the response of littoral vertebrates (fish and turtles) to these gradients is poorly understood. We have quantified the littoral vertebrate communities throughout a small reservoir in Southeastern Ohio during July and August using traps, and related community composition to environmental variables using NMDS ordination. Ordination revealed that fish and turtles were broadly separated in ordination space, and three distinctly different environmental gradients were significantly associated with the underlying observed species abundances. Aplastic anemia (AA) is characterized by hypocellular marrow and peripheral pancytopenia. Because interferon gamma (IFN-γ) can be detected in peripheral blood mononuclear cells of AA patients, it has been hypothesized that autoreactive T lymphocytes may be involved in destroying the hematopoietic stem cells. We have observed AA-like symptoms in our IFN-γ adenylate-uridylate-rich element (ARE)-deleted (del) mice, which constitutively express a low level of IFN-γ under normal physiologic conditions. Because no T-cell autoimmunity was observed, we hypothesized that IFN-γ may be directly involved in the pathophysiology of AA. In these mice, we did not detect infiltration of T cells in bone …

The major histocompatibility complex (MHC) is a dynamic genome region with an essential role in the adaptive immunity of vertebrates, especially antigen presentation. The MHC is generally divided into subregions (classes I, II and III) containing genes of similar function across species, but with different gene number and organisation. Crocodylia (crocodilians) are widely distributed and represent an evolutionary distinct group among higher vertebrates, but the genomic organisation of MHC within this lineage has been largely unexplored. Plants have evolved a sophisticated mechanism to sense the extracellular sulfur (S) status so that sulfate transport and S assimilation/metabolism can be coordinated. Genetic, biochemical, and molecular studies in Arabidopsis over the past 10 years have started to shed some light on the regulatory mechanism of the S response. Key advances in transcriptional regulation (SLIM1, MYB, and miR395), involvement of hormones (auxin, cytokinin, and abscisic acid) and identification of putative sensors (OASTL and SULTR1;2) are highlighted here.
