Structural Basis Of Dna Binding Complexes, Ninad Walavalkar May 2013

Structural Basis Of Dna Binding Complexes, Ninad Walavalkar

Theses and Dissertations

The nucleosome remodeling and deacetylase (NuRD) complex is an abundant deacetylase complex, which couples histone deacetylation and chromatin remodeling ATPase activities, and has a broad cellular and tissue distribution. Although the working model of how this complex forms and functions is not well known, we have demonstrated that the coiled-coil interaction between two proteins (MBD2 and p66α) is critical for DNA methylation dependent gene silencing in vivo. Chapter one: ‘Unique features of the anti-parallel, heterodimeric coiled-coil interaction between methyl-cytosine binding domain 2 (MBD2) homologues and p66α dictate high affinity binding’ describes this unique coiled coil interaction. Coiled-coils were studied using …

Methods For Efficient Synthesis Of Large Reversible Binary And Ternary Quantum Circuits And Applications Of Linear Nearest Neighbor Model, Maher Mofeid Hawash May 2013

Methods For Efficient Synthesis Of Large Reversible Binary And Ternary Quantum Circuits And Applications Of Linear Nearest Neighbor Model, Maher Mofeid Hawash

Dissertations and Theses

This dissertation describes the development of automated synthesis algorithms that construct reversible quantum circuits for reversible functions with large number of variables. Specifically, the research area is focused on reversible, permutative and fully specified binary and ternary specifications and the applicability of the resulting circuit to the physical limitations of existing quantum technologies.

Automated synthesis of arbitrary reversible specifications is an NP hard, multiobjective optimization problem, where 1) the amount of time and computational resources required to synthesize the specification, 2) the number of primitive quantum gates in the resulting circuit (quantum cost), and 3) the number of ancillary qubits …

An Interdisciplinary Approach To Documenting Knowledge: Plants And Their Uses In Southern Greenland, Simone S. Whitecloud, Lenore A. Grenoble May 2013

An Interdisciplinary Approach To Documenting Knowledge: Plants And Their Uses In Southern Greenland, Simone S. Whitecloud, Lenore A. Grenoble

Dartmouth Scholarship

Local Greenlanders assume that traditional knowledge of plant uses in Greenland has been lost due to extensive Danish contact and modernization. We used an interdisciplinary approach to reconstruct this lost knowledge: the biologist provided botanical identification, plant uses, methods of collection, preparation, and storage, while the linguist provided access to the linguistic identification of the plants, both in Greenland and in a pan-Inuit context, and access to the historical documentation. We conducted open-ended and semi-structured interviews at two sites in South Greenland to document plant names and uses. Our findings indicate that local knowledge of is greater than believed. We …

Surface Tethered Pamam Dendrimers On Controlled Pore Glass As Color Release Sensors For Phosphates, Chang Liu May 2013

Surface Tethered Pamam Dendrimers On Controlled Pore Glass As Color Release Sensors For Phosphates, Chang Liu

Master's Theses

Poly(amidoamine) dendrimer (PAMAM) are highly branched macromolecules with reactive amine groups in their interior and exterior. PAMAM dendrimers were attached to controlled pore glass (CPG) surfaces in order to create new functionalized surfaces and used as platforms for UV-vis and fluorescent sensing of phosphate substrates via indicator displacement assays (IDA).

CPG surfaces were first modified with different sized PAMAM dendrimers (generation 3.0, 4.0, and 5.0), then reacted with two strong metal-chelators: aminofunctionalized terpyridine (synthesized from 2,2’:6’,2’’-terpyridine) and Nα-Nα-bis(carboxymethyl)-L-lysine (Lys-NTA). First of all, Cu(II) metal ion binding capacities were measured on the surfaces. Second, two terminal group density tests, amine assay …

Biomedical Photoacoustic Imaging Using Gas-Coupled Laser Acoustic Detection, Jami L. Johnson May 2013

Biomedical Photoacoustic Imaging Using Gas-Coupled Laser Acoustic Detection, Jami L. Johnson

Student Research Initiative

Several detection methods have been explored for photoacoustic and ultrasound imaging of biological tissues. Piezoelectric transducers are commonly used, which require contact with the sample and have limiting bandwidth characteristics. Interferometry detection exhibits improved bandwidth characteristics and resolution, yet generally require complicated optics and the incorporation of a contacting reflective medium. Here, we report the use of a noncontact photoacoustic and laser-ultrasound imaging system that does not require the use of a reflective layer. A simple, robust technique known as gas-coupled laser acoustic detection is used, which has previously been applied to composite material evaluation. This technique has the potential …

An Imaging Neutron/Gamma-Ray Spectrometer, Amanda C. Madden, Peter F. Bloser, Dominique Fourguette, Liane Larocque, Matt Lewis, Jason S. Legere, Mark L. Mcconnell, Marissa Rouseau, James M. Ryan May 2013

An Imaging Neutron/Gamma-Ray Spectrometer, Amanda C. Madden, Peter F. Bloser, Dominique Fourguette, Liane Larocque, Matt Lewis, Jason S. Legere, Mark L. Mcconnell, Marissa Rouseau, James M. Ryan

Space Science Center

We present the test results of a neutron/gamma-ray imaging spectrometer for the identification and location of radioactive and special nuclear materials. Radioactive materials that could be fashioned into a radiation dispersal device typically emit gamma rays, while fissile materials such as uranium and plutonium emit both neutrons and gamma rays via spontaneous or induced fission. The simultaneous detection of neutrons and gamma rays is a clear indication of the presence of fissile material. The instrument works as a double-scatter telescope, requiring a neutron or gamma ray to undergo an interaction in two detectors to be considered a valid event. While …

Fluid-Structure Interactions With Flexible And Rigid Bodies, David J. Daily May 2013

Fluid-Structure Interactions With Flexible And Rigid Bodies, David J. Daily

Theses and Dissertations

Fluid structure interactions occur to some extent in nearly every type of fluid flow. Understanding how structures interact with fluids and visa-versa is of vital importance in many engineering applications. The purpose of this research is to explore how fluids interact with flexible and rigid structures. A computational model was used to model the fluid structure interactions of vibrating synthetic vocal folds. The model simulated the coupling of the fluid and solid domains using a fluid-structure interface boundary condition. The fluid domain used a slightly compressible flow solver to allow for the possibility of acoustic coupling with the subglottal geometry …

Purification And Characterization Of Oxidation-Resistant Ribonuclease Inhibitor Variants, Alec W. Uebersohn May 2013

Purification And Characterization Of Oxidation-Resistant Ribonuclease Inhibitor Variants, Alec W. Uebersohn

Lawrence University Honors Projects

Ribonuclease inhibitor (RI) is an intracellular mammalian protein which binds vertebrate-specific ribonucleases; this interaction is one of the tightest non-covalent interactions yet discovered. The biological activity of RI is poorly understood, but it is thought to regulate the biological functions of ribonucleases, which include initiating blood vessel growth, maintaining neuron viability, attacking pathogens, and mediating cell stress responses. RI is also involved in pathways unrelated to ribonucleases, including interactions with Drosha and PTEN, an anti-tumor protein.

One of the defining characteristics of RI is its oxidation sensitivity, a result of its unusually high cysteine content. The oxidation of RI is …

Learning From Experience: A Philosophical Perspective, Ethan Landes May 2013

Learning From Experience: A Philosophical Perspective, Ethan Landes

Lawrence University Honors Projects

This work examines philosophical solutions to David Hume’s problem of induction—a skeptical attack on our ability to learn from experience. I explore the logical, ontological, and epistemic difficulties behind the everyday assumption that the future will resemble the past. While historical solutions by philosophers such as Bertrand Russell and Karl Popper have been unsuccessful at tackling these complications, combining recent work on natural kinds and naturalistic epistemology has promise. Ultimately, I expand on work done by Howard Sankey, Hilary Kornblith, and Brian Ellis to create an account of nature and epistemology that explains why objects in nature have predictable behavior. …

Comparison Of The Effects Of Toxic Cyanobacteria On The Reproductive Success Of Eurytemora Affinis Populations In The Baltic Sea And Green Bay, Wisconsin, Amanda Dwyer May 2013

Comparison Of The Effects Of Toxic Cyanobacteria On The Reproductive Success Of Eurytemora Affinis Populations In The Baltic Sea And Green Bay, Wisconsin, Amanda Dwyer

Lawrence University Honors Projects

The Northern Baltic Sea, off the southern coast of Finland, and Green Bay, off Lake Michigan in Wisconsin, both experience large toxic cyanobacteria blooms, especially during the summer and early fall months. Nodularia spumigena is the toxic algae in the Baltic Sea and produces the toxin Nodularin. Nodularin is a toxin that has branched from the toxin Microcystin, which is produced by Microcystis, the toxic algae forming blooms in Green Bay. While the toxin often acts as a defense mechanism to deter zooplankton from grazing, the calenoid copepod Eurytemora affinis, with populations in both the Baltic and Green Bay, …

Propagation Of Homalodisca Coagulata Virus-01 Via Homalodisca Vitripennis Cell Culture, Anna Biesbrock May 2013

Propagation Of Homalodisca Coagulata Virus-01 Via Homalodisca Vitripennis Cell Culture, Anna Biesbrock

Biology Theses

The glassy-winged sharpshooter (Homalodisca vitripennis) is a highly vagile and polyphagous insect, which feeds on more than 100 plant species throughout the southwestern United States. Sharpshooters are the predominant vector of Xylella fastidiosa (Xf), a xylem-limited bacterium that is the causal agent of Pierce's disease (PD) of grapevine. Infected H. vitripennis transmit the bacterium while feeding. The rise of PD has been economically damaging for agriculture and H. vitripennis have become a target for disease control. A dicistrovirus identified as Homalodisca coagulata virus-01 (HoCV-01) has been associated with an increase in mortality rates within infected H. vitripennis populations. A host …

Bactericera Cockerelli: Range Expansion, Candidatus Liberibacter Solanacaerum Detection, And Microbial Community Analysis, Alex Arp

Biology Theses

The potato psyllid (Bactericera cockerelli) is an emerging pest of solanacious crops. Traditionally their range expanded from Guatemala north through the central United States and into southern California. Recent expansions have led to potato psyllids residing as far south as Nicaragua and as for north as Washington State. Potato psyllids were also accidentally imported into New Zealand. These expansions are alarming because potato psyllids transmit Candidatus Liberibacter solanacaerum (Lso), the bacteria associated with Zebra Chip disease in potato, which results in millions of dollars in damages annually. In this study, potato psyllid and Zebra Chip range expansion into Central America …

Biology Faculty Publications

Chronic Lymphocytic Leukemia (CLL), the most prevalent adult leukemia in western countries, which is highly heterogeneous with a very variable clinical outcome. Emerging evidence indicates that the stromal tumor microenvironment (STME) and stromal associated genes (SAG) play important roles in the pathogenesis and progression of CLL. However, the precise mechanisms by which STME and SAG are involved in this process remain unknown. In an attempt to explore the role of STME in this process, we examined the expression levels of stromal associated genes using gene expression profiling (GEP) of CLL cells from lymph nodes (LN) (n=15), bone marrow (BM) (n=18), …

Response Of Phragmites Australis To Black Plastic Treatment, Jeremy D. Willcox May 2013

Response Of Phragmites Australis To Black Plastic Treatment, Jeremy D. Willcox

Master's Theses

Physiological responses of Phragmites australis (Phragmites) to the covering of black plastic were studied from 2011 to 2013 in Schoolhouse Brook Park, Mansfield, Connecticut. Nine 6 x 6 m plots were randomly established as either control, early-mid season covered, or late season covered within a monotypic Phragmites stand. Black plastic was applied from March to July 2011 and again from June to September 2012 (early-mid season). Another treatment was in place from September to November 2011 (late season). Rhizomes were sampled for their concentration of total non-structural carbohydrates (TNC) within each plot. Monthly rhizome samples were taken from a control …

Effect Of Salts On The Co-Fermentation Of Glucose And Xylose By A Genetically Engineered Strain Of Saccharomyces Cerevisiae., Elizabeth Casey, Nathan S. Mosier, Jiri Adamec, Zachary Stockdale, Nancy Ho, Miroslav Sedlak

School of Agricultural & Biological Engineering Faculty Publications

Background

A challenge currently facing the cellulosic biofuel industry is the efficient fermentation of both C5 and C6 sugars in the presence of inhibitors. To overcome this challenge, microorganisms that are capable of mixed-sugar fermentation need to be further developed for increased inhibitor tolerance. However, this requires an understanding of the physiological impact of inhibitors on the microorganism. This paper investigates the effect of salts on Saccharomyces cerevisiae 424A(LNH-ST), a yeast strain capable of effectively co-fermenting glucose and xylose.

Results

In this study, we show that salts can be significant inhibitors of S. cerevisiae. All 6 pairs of anions …

The Effects Of Habitat Use On The Round Goby, Neogobius Melanostomus, In The Lower Fox River And Lake Michigan., Matthew E. Larsen

Lawrence University Honors Projects

The invasive round goby was introduced to Lake Michigan in 1998 (DeStasio, 2012). Since the species was introduced they have increased their range to include tributaries of the Lake Michigan watershed; such as the Lower Fox River. The presence of the round goby in the Lower Fox River was first documented in the Lower Fox River in 2006 (Kornis, 2008). We compared the size and age differences between round goby populations at these habitats to see if there was a variance between the two habitats. Round goby from Lake Michigan were statistically longer and heavier than those from the Lower …

Investigating Potential Target Genes Of The Rfx Transcription Factor Daf-19 In Caenorhabditis Elegans, He Zhang May 2013

Investigating Potential Target Genes Of The Rfx Transcription Factor Daf-19 In Caenorhabditis Elegans, He Zhang

Lawrence University Honors Projects

Neurodegenerative diseases, such as Alzheimer’s disease, are characterized by an age-related decrease in the synaptic activity of the patient’s brain. Previous research suggested that a RFX transcription factor DAF-19 in the nematode Caenorhabditis elegans (C. elegans) may be involved in the maintenance of synaptic protein levels. Particularly, worms that were DAF-19A/B defective showed reduced synaptic activities when compared to their age-matched controls.

This study investigated the role of DAF-19A/B isoforms in the C. elegans nervous system. Three genes, F46G11.3, F57B10.9, and F58E2.3 were selected as potential downstream targets of DAF-19A/B based on their potential neuronal expression. …
