Soil-based wastewater treatment systems, or leachfields, rely on microbial processes for improving the quality of wastewater before it reaches the groundwater. These processes are affected by physicochemical system properties, such as O2 availability, and disturbances, such as the presence of antimicrobial compounds in wastewater. We examined the microbial community structure of leachfield mesocosms containing native soil and receiving domestic wastewater under intermittently-aerated (AIR) and unaerated (LEACH) conditions before and after dosing with tetracycline (TET). Community structure was assessed using phospholipid fatty acid analysis (PLFA), analysis of dominant phylotypes using polymerase chain reaction-denaturing gradient gel electrophoresis (PCR–DGGE), and cloning and sequencing …

Fluoroquinolone (FQ) antibiotics are bacteriocidal through inhibition of the bacterial gyrase and at sufficient concentrations in vitro, they can inhibit the homologous eukaryotic topoisomerase (TOPO) II enzyme. FQ exert a variety of genotoxic effects in mammalian systems through mechanisms not yet established, but which are postulated to involve inhibition of TOPO II enzymes. To assess the relationship of inhibition of cell nuclear TOPO II to cytotoxicity and reported genotoxicity, two FQ, clinafloxacin (CLFX) and lomefloxacin (LOFX), having available genotoxicity data showing substantial differences with CLFX being more potent than LOFX, were selected for study. The relative inhibitory activities of these …

Systemic acquired resistance (SAR), a highly desirable form of plant defense, provides broad-spectrum immunity against diverse pathogens. The recent identification of seemingly unrelated chemical inducers of SAR warrants an investigation of their mutual interrelationships. We show that SAR induced by the dicarboxylic acid azelaic acid (AA) requires the phosphorylated sugar derivative glycerol-3-phosphate (G3P). Pathogen inoculation induced the release of free unsaturated fatty acids (FAs) and thereby triggered AA accumulation, because these FAs serve as precursors for AA. AA accumulation in turn increased the levels of G3P, which is required for AA-conferred SAR. The lipid transfer proteins DIR1 and AZI1, both …

Effects Of Age On Induced Glaucoma In An In Vivo Rat Model, Robert Cox
Effects Of Age On Induced Glaucoma In An In Vivo Rat Model, Robert Cox
Honors Theses
Previous in vitro studies from this lab have demonstrated that injection of a hypertonic saline solution into the episcleral vein of the rat’s eye mimics the effect of glaucoma. However, the age of the rat related to the amount of cell loss in the retina ganglion cell (RGC) layer is unknown. To address this issue, we propose to analyze the correlation of age and cell loss between 3-6 month and 1-year-old Long Evan rats. When inducing glaucoma in the Long Evan rats, the left eye in each rat was left untreated and used as an internal control. In the right …

Coordinated inductive and morphogenetic processes of gastrulation establish the zebrafish body plan. Gastrulation includes massive cell rearrangements to generate the three germ layers and shape the embryonic body. Three modes of cell migration must occur during vertebrate gastrulation and include: epiboly, internalization of the presumptive mesendoderm and convergent extension (C&E). C&E movements narrow the germ layers mediolaterally (convergence) and elongate them anteroposteriorly (extension) to define the embryonic axis. The molecular mechanisms regulating coordinated cell migrations remain poorly understand and studying these has become of great interest to researchers. Understanding cell migration during development is highly relevant to a number of …

Caveolae are cell membrane invaginations that are highly abundant in adipose tissue, endothelial cells and the lung. The formation of caveolae is dependent on the expression of various structural proteins that serve as scaffolding for these membrane invaginations. Cavin1 is a newly identified structural protein whose deficiency in mice leads to loss of caveolae formation and to development of a lipodystrophic phenotype. In this study, we sought to investigate the functional role of Cavin1 in the lung. Cavin1 deficient mice possessed dramatically altered distal lung morphology and exhibited significant physiological alterations, notably, increased lung elastance. The changes in distal lung …

Crizotinib: A Tyrosine Kinase Inhibitor, Graham Mclaren
Crizotinib: A Tyrosine Kinase Inhibitor, Graham Mclaren
Honors Theses
Crizotinib is a small molecule tyrosine kinase inhibitor that is currently being marketed by Pfizer under the trade name Xalkori®. After its development in 2005, an appropriate target was discovered in 2007. By 2011 the FDA had approved crizotinib for use in patients with ALK+ non small cell lung cancer (NSCLC). ALK+ NSCLC is caused by a genetic mutation that truncates and flips a section of the EML4 gene and attaches it to a section of the ALK gene. The result is the EML4-ALK oncogene. The resulting protein from this mutation is capable of undergoing ligand independent dimerization, …
Characterization Of Human Gut Microbiota Dynamics Using Model Communities In Gnotobiotic Mice, Nathaniel Patrick Mcnulty
Characterization Of Human Gut Microbiota Dynamics Using Model Communities In Gnotobiotic Mice, Nathaniel Patrick Mcnulty
All Theses and Dissertations (ETDs)
The human gut is colonized by a diverse array of microbes, collectively referred to as the microbiota. The microbiota's complexity poses significant challenges in characterizing the rules dictating its assembly, inferring the functional roles of its component species, and understanding how communities sense and respond to changes in their habitat. We developed defined, representative model communities comprised of sequenced human gut bacteria that could be characterized in a highly controlled manner in gnotobiotic mice, plus a suite of scalable molecular tools for assaying community properties. These tools were first used to evaluate how the microbiota is impacted by probiotic bacterial …

Mammalian Mucosal Α-Glucosidases Coordinate With Α-Amylase In The Initial Starch Hydrolysis Stage To Have A Role In Starch Digestion Beyond Glucogenesis., Sushil Dhital, Amy Hui-Mei Lin, Bruce R. Hamaker, Michael J. Gidley, Anbunkani Muniandy
Department of Food Science Faculty Publications
Starch digestion in the human body is typically viewed in a sequential manner beginning with α-amylase and followed by α-glucosidase to produce glucose. This report indicates that the two enzyme types can act synergistically to digest granular starch structure. The aim of this study was to investigate how the mucosal α-glucosidases act with α-amylase to digest granular starch. Two types of enzyme extracts, pancreatic and intestinal extracts, were applied. The pancreatic extract containing predominantly α-amylase, and intestinal extract containing a combination of α-amylase and mucosal α-glucosidase activities, were applied to three granular maize starches with different amylose contents in an …
The Mechanotransduction Of Primary Cilia In Tumor Progression Of Lung Adenocarcinoma, Sagar Patel
The Mechanotransduction Of Primary Cilia In Tumor Progression Of Lung Adenocarcinoma, Sagar Patel
Theses and Dissertations
The objective of this study was to investigate primary cilia and their mechanotransduction role in lung adenocarcinoma tumor progression. The main focus investigated the effect of primary cilia on cell cycle progression, survival, adhesion and migration analysis of these cells and the role of sonic hedgehog signaling pathway in mechanotransduction. Human Non-Small Cell Lung Cancer (NSCLC) adenocarcinoma biopsies contain more primary cilia than non-tumor lung sections. To observe the effects of primary cilia presence in lung cancer cells in-vitro, formation of primary cilia is inhibited using small interfering RNA. A549 cells with intact primary cilia observe less cell cycle progression …
The Inflammasome In Acute Myocarditis, Harsha Kannan
The Inflammasome In Acute Myocarditis, Harsha Kannan
Theses and Dissertations
Acute myocarditis is an acute inflammatory syndrome characterized by myocardial damage and dysfunction often due to a viral infection followed by a variable development over time. There are currently no specific treatments and standard treatments for heart failure are generally applied. The inflammasome is a recently identified macromolecular structure that occupies a central role in the amplification of the inflammatory response and promotion of cell death during acute and chronic infections. We hypothesized the formation of the inflammasome in acute myocarditis. To investigate, samples of patients were collected from the Cardiomyopathy Registry in Trieste, with 12 cases of biopsy-proven myocarditis …
Actual Entities: A Control Method For Unmanned Aerial Vehicles, Erica Absetz
Actual Entities: A Control Method For Unmanned Aerial Vehicles, Erica Absetz
Theses and Dissertations
The focus of this thesis is on Actual Entities, a concept created by the philosopher Alfred North Whitehead, and how the concept can be applied to Unmanned Aerial Vehicles as a behavioral control method. Actual Entities are vector based, atomic units that use a method called prehension to observe their environment and react with various actions. When combining multiple Actual Entities a Colony of Prehending Entities is created; when observing their prehensions an intelligent behavior emerges. By applying the characteristics of Actual Entities to Unmanned Aerial Vehicles, specifically in a situation where they are searching for targets, this emergent, intelligent …
Choosing The Cut Point For A Restricted Mean In Survival Analysis, A Data Driven Method, Emily H. Sheldon
Choosing The Cut Point For A Restricted Mean In Survival Analysis, A Data Driven Method, Emily H. Sheldon
Theses and Dissertations
Survival Analysis generally uses the median survival time as a common summary statistic. While the median possesses the desirable characteristic of being unbiased, there are times when it is not the best statistic to describe the data at hand. Royston and Parmar (2011) provide an argument that the restricted mean survival time should be the summary statistic used when the proportional hazards assumption is in doubt. Work in Restricted Means dates back to 1949 when J.O. Irwin developed a calculation for the standard error of the restricted mean using Greenwood’s formula. Since then the development of the restricted mean has …

Purification Of Biotransformation Products Of Cis-Isoflavan-4-Ol By Biphenyl Dioxygenase Of Pseudomonas Pseudoalcaligenes Kf707 Strain Expressed In Escherichia Coli, Tri Ratna Sulistiyani
Makara Journal of Science
Isoflavone has multiple beneficial effects on human health, especially through its antioxidant and anticancer activities. The biotransformation of isoflavone using byphenyl dioxygenase could be performed to extend the diversity of flavonoids and to improve their biological and physiological properties. Biotransformation of two enantiomers (3R, 4R)-cis-isoflavan-4-ol and (3S, 4S)-cis-isoflavan-4-ol by E. coli JM109 (pJHF108) carrying a biphenyl dioxygenase gene from P. pseudoalcaligenes KF707 produced two products, designated as CM1 and CM2. The products had a retention time of 11.9 and 14.6 min, respectively, and the same absorption peaks at 204, 220, and 275 nm. CM1 and CM2 had [M-H2O+H]+ at m/z …
