Inverted Sequence Identification In Diploid Genomic Scaffold Assembly Via Weighted Max-Cut Reduction, Paul Mark Bodily Jun 2013

Inverted Sequence Identification In Diploid Genomic Scaffold Assembly Via Weighted Max-Cut Reduction, Paul Mark Bodily

Theses and Dissertations

Virtually all genome assemblers to date are designed for use with data from haploid or homozygous diploid genomes. Their use on heterozygous genomic datasets generally results in highly-fragmented, error-prone assemblies, owing to the violation of assumptions during both the contigging and scaffolding phases. Of the two phases, scaffolding is more particularly impacted and algorithms to facilitate the scaffolding of heterozygous data are lacking. We present a stand-alone scaffolding algorithm, ScaffoldScaffolder, designed specifically for scaffolding diploid genomes. A fundamental step in the scaffolding phase is the assignment of sequence orientations to contigs within scaffolds. Deciding such an assignment in the presence …

Effects Of Pre-Pregnancy Body Mass Index And Gestational Weight Gain On Low Birth Weight In Omani Infants : A Case-Control Study, Mustafa Al-Hinai, Majid Al-Muqbali, Aisha Gowri, Vaidyanathan, Abdullah Al-Maniri

Sultan Qaboos University Medical Journal

Objectives: This study aimed to investigate the association between pre-pregnancy maternal body mass index (BMI), gestational weight gain and low birth weight (LBW) in babies born to a sample population of Omani women. Methods: A case-control study was carried out among deliveries registered between 1st May 2010 and 30th April 2011 at Sultan Qaboos University Hospital, Muscat, Oman. A case was defined as a woman who delivered a low birth weight baby (<2,500 g); a control was a woman delivering a baby weighing between 2,500 and 4,000 g. A random selection of 150 cases and 300 controls was carried out using the hospital information system. Maternal, pre-natal, and delivery data were extracted from the mothers’ follow-up cards. Bivariate and multivariate logistic regression analyses were executed to examine the association between pre-pregnancy maternal BMI and LBW. Results: The percentage of underweight mothers (BMI <18.5) was higher among the cases compared to the controls (17.3% versus 6%; P <0.001). The proportion of mothers with less-than-recommended weight gain was also higher among the cases compared to the controls (57.7% versus 33%; P <0.001). After adjustment for potential confounders, infants of underweight mothers had more than twice the risk of LBW compared to those of mothers with normal weight (odds ratio = 2.27; 95% confidence interval 1.09–4.71). Conclusion: Underweight Omani women as well as women with less-than-recommended gestational weight gain were at higher risk of delivering LBW babies. Maternal health promotion programmes should be directed towards improving mothers’ nutrition before and during pregnancies.

Local Public Health In Financial Crises: Common Decision Drivers For Changes In Services Due To Economic Downturn, Gulzar H. Shah

Health Policy & Management: Faculty Presentations (2008-2022)

We measured the impact of the 2008-2010 economic recession on local health departments (LHDs) across the United States. Between 2008 and 2010, we conducted 3 Web-based, cross-sectional surveys of a nationally representative sample of LHDs to assess cuts to budgets, workforce, and programs. By early 2010, more than half of the LHDs (53%) were experiencing cuts to their core funding. In excess of 23 000 LHDs jobs were lost in 2008-2009. All programmatic areas were affected by cuts, and more than half of protecting the health of the public, such as monitoring health status to identify and solve community health …

Pragmatism And Community Inquiry: A Case Study Of Community-Based Learning, Bertram C. Bruce, Naomi Bloch Jun 2013

Pragmatism And Community Inquiry: A Case Study Of Community-Based Learning, Bertram C. Bruce, Naomi Bloch

Education and Culture

This paper develops a philosophical basis for the concept of community inquiry. Community inquiry derives from pragmatist theory as articulated by Dewey, Peirce, Addams, and others. Following Brendel, we discuss pragmatism in terms of its emphasis on the practical dimensions of inquiry, the pluralistic nature of the tools that are used to study phenomena, the participatory role of individuals with different perspectives, and the provisional nature of inquiry. We then apply this framework in a case study of community inquiry in an urban agriculture project. The example shows how learning occurs both within and beyond the school, and how education …

Exploration Of The Low-Molecular Weight Proteome Of Tissue And Serum, With Applications To Disease Biomarker Discovery, Meihwa Tanielle Alvarez Jun 2013

Exploration Of The Low-Molecular Weight Proteome Of Tissue And Serum, With Applications To Disease Biomarker Discovery, Meihwa Tanielle Alvarez

Theses and Dissertations

The low-molecular weight proteome is of great interest due to the vast number of smaller proteins and peptides present within it, some of which are likely to be disease-related and may provide insights into disease mechanisms or even prediction and diagnosis. Serum is often the most preferred specimen for disease prediction or diagnosis, as it can be obtained less-invasively and its collection is fairly routine in a clinical setting. Although serum samples are one of the most preferred specimens for disease studies, additional disease information may also be obtained using other specimens, such as tissue. The study of tissue specimens …

Physiology Faculty Publications

BACKGROUND: There is no effective therapeutic intervention developed targeting cerebrovascular toxicity of drugs of abuse, including methamphetamine (METH). We hypothesize that exercise protects against METH-induced disruption of the blood--brain barrier (BBB) by enhancing the antioxidant capacity of cerebral microvessels and modulating caveolae-associated signaling. Mice were subjected to voluntary wheel running for 5 weeks resembling the voluntary pattern of human exercise, followed by injection with METH (10 mg/kg). The frequency, duration, and intensity of each running session were monitored for each mouse via a direct data link to a computer and the running data are analyzed by Clock labTM Analysis software. …

Empowerment-Based Positive Youth Development: A New Understanding Of Healthy Development For African American Youth, Raphael Travis Jr., Tamara Leech

Department of Public Health Scholarship and Creative Works

A shift occurred in research about adolescents in the general population. Research is moving away from deficits toward a resilience paradigm and understanding trajectories of positive youth development. This shift has been less consistent in research and practice with African American youth. A gap also exists in understanding whether individual youth development dimensions generate potential in other dimensions. This study presents an empowerment-based positive youth development model. It builds upon existing research to present a new vision of healthy development for African American youth that is strengths-based, developmental, culture-bound, and action-oriented. It emphasizes the relationship between person and environment, the …

Methods For Quantifying T Cell Receptor Binding Affinities And Thermodynamics, Kurt H. Piepenbrink, Brian E. Gloor, Kathryn M. Armstrong, Brian M. Baker Jun 2013

Methods For Quantifying T Cell Receptor Binding Affinities And Thermodynamics, Kurt H. Piepenbrink, Brian E. Gloor, Kathryn M. Armstrong, Brian M. Baker

Food for Health: Publications

αβ T cell receptors (TCRs) recognize peptide antigens bound and presented by class I or class II major histocompatibility complex (MHC) proteins. Recognition of a peptide/MHC complex is required for initiation and propagation of a cellular immune response, as well as the development and maintenance of the T cell repertoire. Here we discuss methods to quantify the affinities and thermodynamics of interactions between soluble ectodomains of TCRs and their peptide/MHC ligands, focusing on titration calorimetry, surface plasmon resonance, and fluorescence anisotropy. As TCRs typically bind ligand with weak-to-moderate affinities, we focus the discussion on means to enhance the accuracy and …

Preventing A Return To Twilight And Straitjackets: Using The Patient Protection And Affordable Care Act As A Starting Point For Evidence-Based Obstetric Reform In The United States, Alexius Cruz O'Malley Jun 2013

Preventing A Return To Twilight And Straitjackets: Using The Patient Protection And Affordable Care Act As A Starting Point For Evidence-Based Obstetric Reform In The United States, Alexius Cruz O'Malley

Northwestern Journal of Law & Social Policy

The United States has the most medicalized approach to childbirth of any nation in the world. Women in the United States have a greater lifetime risk of dying due to pregnancy-related complications than women in forty other developed nations. Babies born in the United States have a higher risk of dying within the first months of life than babies born in the forty other countries. Poor outcomes combined with costly, procedure-intensive care have been labeled the “perinatal paradox: doing more and accomplishing less.” Inspired by her own pregnancy and childbirth experience, the Author explores this “perinatal paradox” and the state …

The Genesis Of Malaria: The Origin Of Mosquitoes And Their Protistan Cargo, Plasmodium Falciparum, Alan L. Gillen, Frank Sherwin Jun 2013

The Genesis Of Malaria: The Origin Of Mosquitoes And Their Protistan Cargo, Plasmodium Falciparum, Alan L. Gillen, Frank Sherwin

Faculty Publications and Presentations

Malaria is caused by the parasite belonging to the genus Plasmodium; however, creation biologists maintain this organism was not always parasitic. Plasmodium is probably a degenerate form of algae. Mosquitoes, the vector of Plasmodium, were probably designed to be pollinators, not parasite vectors. In this article, we present both the evolutionary and creation explanation for the origin of malaria with a mention to its vector, the mosquito.

The purpose of this article is to provide a reasonable explanation for the genesis of malaria. Microbiology and parasitology research based on the creation paradigm appears to provide some answers to these puzzling …

Light influences the daily patterning of behavior by entraining circadian rhythms and through its acute effects on activity levels (masking). Mechanisms of entrainment are quite similar across species, but masking can be very different. Specifically, in diurnal species, light generally increases locomotor activity (positive masking), and in nocturnal ones, it generally suppresses it (negative masking). The intergeniculate leaflet (IGL), a subdivision of the lateral geniculate complex, receives direct retinal input and is reciprocally connected with the primary circadian clock, the suprachiasmatic nucleus (SCN). Here, we evaluated the influence of the IGL on masking and the circadian system in a diurnal …

Client Experiencing In Cognitive-Behavioral Treatment For Eating Disorders, James William Vandyke Jun 2013

Client Experiencing In Cognitive-Behavioral Treatment For Eating Disorders, James William Vandyke

Theses and Dissertations

Depth of client experiencing has been associated with positive therapeutic outcomes across theoretical orientations. Experiencing describes a particular mode of cognitive-affective processing in which clients use internal felt experience as the basis for self-examination and the resolution of personally significant issues. Given evidence that eating disorders are associated with particular disruptions of cognitive-affective processing, it is likely that experiencing plays a role in the successful treatment of eating pathology. However, no study to date has examined the relationship between experiencing and outcome in eating disorder treatment. The purposes of the current study were to examine depth of client experiencing during …

Agriculture In A Water Scarce World, Allison Roberts, Amjad Assi, Bassel Daher, Men Li Jun 2013

Agriculture In A Water Scarce World, Allison Roberts, Amjad Assi, Bassel Daher, Men Li

Student Papers in Public Policy

According to the McKinsey report (2009), the world is facing a water scarcity challenge where agriculture is its predominant consumer. It accounts for approximately 3100 billion m3, or 71 percent of global water withdrawals today, and is expected to increase to 4500 billion m3 by 2030. This increase is due to a number of factors: growing population and the ever growing necessity to cater for its food needs, economic growth, the variability of precipitation trends and increase in global temperatures. In addition to the increase in water scarcity, the agricultural sector faces an enormous challenge of producing …
