Constructing Phylogenetic Trees Using Maximum Likelihood, Anna Cho Apr 2012

Constructing Phylogenetic Trees Using Maximum Likelihood, Anna Cho

Scripps Senior Theses

Maximum likelihood methods are used to estimate the phylogenetic trees for a set of species. The probabilities of DNA base substitutions are modeled by continuous-time Markov chains. We use these probabilities to estimate which DNA bases would produce the data that we observe. The topology of the tree is also determined using base substitution probabilities and conditional likelihoods. Felsenstein [2] introduced this method of finding an estimate for the maximum likelihood phylogenetic tree. We will explore this method in detail in this paper.

Predator-Based Fear Conditioning: A Novel Approach To The Study Of The Neurobiology Of Memory, Joshua D. Halonen Apr 2012

Predator-Based Fear Conditioning: A Novel Approach To The Study Of The Neurobiology Of Memory, Joshua D. Halonen

USF Tampa Graduate Theses and Dissertations

This series of experiments developed novel paradigms involving the integration of conventional and ethologically relevant forms of reinforcement in the study of fear conditioning in rats. Experiment 1 compared the effects of foot shock, immobilization and predator exposure, alone and in combination, on the expression of conditioned fear memory and extinction. The combination of all 3 reinforcers produced a significantly stronger fear memory and greater resistance to extinction, compared to when each reinforcer was administered alone. Furthermore, whereas conditioning with foot shock, alone, resulted in rapid extinction of the fear memory, the combination of immobilization and cat exposure, or all …

From Immortal To Mortal: Objectification And Perceptions Of A Woman's Soul, Nathan A. Heflick Apr 2012

From Immortal To Mortal: Objectification And Perceptions Of A Woman's Soul, Nathan A. Heflick

USF Tampa Graduate Theses and Dissertations

Abstract

Objectification most literally refers to perceiving a person as an object. Research shows that when people focus on a woman's appearance, compared to her personality, she is perceived of as more of an object (e.g., lower in human nature traits). These objectification effects, however, rarely occur for male targets. Moreover, humans, unlike objects, are typically believed to have a soul, that is, some part of the self that outlasts the death of the physical body and extends into a post-mortem existence (e.g., Heaven). In turn, I hypothesized that women, but not men, would be perceived as having less soul …

Enhancing The Immune Response Through Ikkbeta-Induced Activation Of Nf-Kappab, Emily Hopewell Apr 2012

Enhancing The Immune Response Through Ikkbeta-Induced Activation Of Nf-Kappab, Emily Hopewell

USF Tampa Graduate Theses and Dissertations

Nuclear factor-κB (NF-κB) is one of the main regulators of inflammatory and immune responses. It is a family of transcription factors composed of five members: RelA, RelB, cRel, NF-κB1 (p105/p50), and NF-κB2 (p100/p52). Homo- and hetero-dimers of family members are inhibited by inhibitor of &klappaB (IκB) family members and activated by IκB kinase (IKK) family members. The IKK family is comprised of IKKα, IKKΒ, and IKKγ. The focus of my dissertation delves into the role of NF-κB activation by IKKΒ in both an immunotherapy setting and its role in T cell mediated anti-tumor immune responses.

A central focus of immunotherapy …

Protein Profiling Of Adenine Nucleoside And Nucleotide Analogs Binding Proteins Using N6-Biotinylated-8-Azidoadenosine Analogs As Affinity Based Protein Profiling Probes, Shikha Mahajan Apr 2012

Protein Profiling Of Adenine Nucleoside And Nucleotide Analogs Binding Proteins Using N6-Biotinylated-8-Azidoadenosine Analogs As Affinity Based Protein Profiling Probes, Shikha Mahajan

USF Tampa Graduate Theses and Dissertations

Identification of differential expressions of proteins in proteomic profiles of biological samples shows great potential as a valuable technique for the early diagnosis of various diseases. An important challenge in modern protein profiling approaches is to reduce the complexity of the samples by limiting the number of proteins that need to be evaluated for distinction in the expression between normal and deceased cells. In this research, an affinity based approach for the enrichment of nucleotide and nucleoside binding proteins from a complex cell proteome has been developed. To achieve this goal, new N6-biotinylated-8-azido-adenosine probes (AdoRs) have been designed and synthesized …

The Right To Die: Definitional Inquiry And The Search For Truth, Bryan A. Kelley Apr 2012

The Right To Die: Definitional Inquiry And The Search For Truth, Bryan A. Kelley

Pepperdine Dispute Resolution Law Journal

This article explores the significant advantages of ADR techniques when dealing with elusive definitions in medical ethics. Part I briefly explores the meaning of definitional inquiry and justifies its important role in debate and achieving truth. Part II illustrates how confusion associated with certain terms leads to faulty reasoning, even in a recent Supreme Court decision. In Part III, some governmental sources of this confusion are revealed. Part IV illustrates the common use of rhetoric in the right-to-die debate as an appeal to emotion, rather than true meaning. Part V attempts to illustrate why this problem greatly affects the medical …

Molecular Ecology And Evolution Of Reef Corals And Their Algal Symbionts, Herman H. Wirshing Apr 2012

Molecular Ecology And Evolution Of Reef Corals And Their Algal Symbionts, Herman H. Wirshing

Open Access Dissertations

Molecular approaches to the fields of taxonomy, systematics and population genetics are imperative in order to better understand the evolutionary history and ecological interactions among organisms. This dissertation utilized genetic techniques to address evolutionary and ecological questions in corals and octocorals at different levels of resolution, from ancient phylogenetic relationships to the relatively recent population dynamics of individuals within species in both the coral host and its algal endosymbionts (genus Symbiodinium). Collectively, this work: (1) demonstrates a novel use of genes involved in the calcification process to test hypotheses of morphological convergence in scleractinian corals; (2) helps reconcile contrasting morphological …

Centipedes And Millipeds (Arthropoda: Diplopoda, Chilopoda) From Saba Island, Lesser Antilles, And A Consolidation Of Major References On The Myriapod Fauna Of “Lesser” Caribbean Islands, Rowland M. Shelley, Derek S. Sikes Apr 2012

Sikes

Insecta Mundi

The chilopod, Cryptops hortensis (Donovan, 1810) (Scolopendromorpha: Cryptopidae), and the diplopods, Pseudospirobolellus avernus (Butler, 1876) (Spirobolida: Pseudospirobolellidae) and Oxidus gracilis (C. L. Koch, 1847) (Polydesmida: Paradoxosomatidae), are newly recorded from Saba Island, Lesser Antilles, which also harbors one additional scolopendromorph and four more chilognath millipeds. Except for the plausibly native scolopendrid centipede, Scolopendra alternans Leach, 1813, all are human introductions. Concentrated sampling is needed in the cloud/elfin forest atop Mt. Scenery, where indigenous millipeds may reside, and with extraction techniques throughout the island, to potentially document the diplopod subclass Penicillata. Nine small Caribbean islands in addition to Saba have been …
