Algorithms For Correcting Next Generation Sequencing Errors, Farideh Fazayeli Jan 2011

Algorithms For Correcting Next Generation Sequencing Errors, Farideh Fazayeli

Digitized Theses

The advent of next generation sequencing technologies (NGS) generated a revolution in biological research. However, in order to use the data they produce, new computational tools are needed. Due to significantly shorter length of the reads and higher per-base error rate, more complicated approaches are employed and still critical problems, such as genome assembly, are not satisfactorily solved. We therefore focus our attention on improving the quality of the NGS data. More precisely, we address the error correction issue. The current methods for correcting errors are not very accurate. In addition, they do not adapt to the data. We proposed …

Effects Of Prenatal Testosterone On Metabolic Dysfunction In Female Sheep, Rebecca C. Phillips Jan 2011

Effects Of Prenatal Testosterone On Metabolic Dysfunction In Female Sheep, Rebecca C. Phillips

Digitized Theses

Excess androgen exposure during fetal life in the ewe permanently alters the number of agouti-related peptide (AgRP) neurons and their projections, suggesting a possible mechanism by which prenatal testosterone may contribute to insulin resistance and an increased risk of obesity in women with polycystic ovarian syndrome (PCOS). Using immunocytochemistry, we found a decrease of insulin receptors colocalized with AgRP in the arcuate nucleus of the hypothalamus in prenatal testosterone treated sheep, but no changes in colocalization with proopiomelanocortin (POMC). In addition, characterization of leptin-induced phosphorylated signal transducer and activator of transcription 3 (pSTAT3), a marker of leptin signalling, was mapped …

A Fast Algorithm For Computing Highly Sensitive Multiple Spaced Seeds, Anahita Mansouri Bigvand Jan 2011

A Fast Algorithm For Computing Highly Sensitive Multiple Spaced Seeds, Anahita Mansouri Bigvand

Digitized Theses

The main goal of homology search is to find similar segments, or local alignments, be tween two DNA or protein sequences. Since the dynamic programming algorithm of Smith- Waterman is too slow, heuristic methods have been designed to achieve both efficiency and accuracy. Seed-based methods were made well known by their use in BLAST, the most widely used software program in biological applications. The seed of BLAST trades sensitivity for speed and spaced seeds were introduced in PatternHunter to achieve both. Several seeds are better than one and near perfect sensitivity can be obtained while maintaining the speed. There fore, …

Prenatal Testosterone Excess Decreases Neurokinin 3 Receptor (Nk3r) And Its Colocalization With Kisspeptin In The Ovine Arcuate Nucleus: Impact Of Changes In Receptor Expression In An Animal Model Of Polycystic Ovarian Syndrome (Pcos), Taeeun Ahn Jan 2011

Prenatal Testosterone Excess Decreases Neurokinin 3 Receptor (Nk3r) And Its Colocalization With Kisspeptin In The Ovine Arcuate Nucleus: Impact Of Changes In Receptor Expression In An Animal Model Of Polycystic Ovarian Syndrome (Pcos), Taeeun Ahn

Digitized Theses

Neurokinin B (NKB) acting via the neurokinin-3-receptor (NK3R) plays a critical role in neuroendocrine control of mammalian reproductioa In prenatal testosterone (T) treated sheep, a model of polycystic ovarian syndrome (PCOS), decreased NKB in the hypothalamic arcuate nucleus (ARC) may underlie reproductive neuroendocrine defects. We hypothesized that, in addition to NKB, its receptor, NK3R would also be decreased in prenatal T-treated sheep. NK3R-positive cells were observed in multiple hypothalamic nuclei, but prenatal T decreased NK3R only in the ARC. Dual-label immunocytochemistry revealed the decrease to be due, in part, to decreased colocalization within ARC kisspeptin cells that relay hormonal signals …

Nonlocal Properties Of Tip3p Water Model, Ganna Piatkovska Jan 2011

Nonlocal Properties Of Tip3p Water Model, Ganna Piatkovska

Digitized Theses

The TIP3P water model is widely used in biological and chemical applications because of its simplicity, computational efficiency and reasonable reproduction of liquid water proper ties at ambient conditions. The focus of this thesis is the study of the nonlocal properties of TIP3P water model by means of molecular dynamics computer simulation. We measure the wavevector-dependent dielectric function which is found to behave similarly to the one previously calculated for the BJH water model, and map the result to an electrostatic energy functional theory. Also, we determine the coefficients of the number density gradient expan sion of the free energy …

Hearing The Voices Of Lesbian Women Having Children, Misty Wall Jan 2011

Hearing The Voices Of Lesbian Women Having Children, Misty Wall

Social Work Faculty Publications and Presentations

Whether single, or in the context of a lesbian relationship, lesbian women are choosing to become mothers, often through adoption. The path of lesbian women choosing motherhood is fraught with challenges and often disappointments (Martin, 1993, Oswald, 2002, Perrin, 2002, Stacey, 1996). In the United States, women are still very much socialized to want to be mothers and the desire to be a mother is not contradicted by sexual orientation (DiLapi, 1989; Dalton & Bielby, 2000). However, lesbian women receive messages that they should not want to be mothers and that they cannot be adequate mothers (DiLapi. 1989; Pies, 1990). …

Risk Maps For Targeting Exotic Plant Pest Detection Programs In The United States, R Magarey, D Borchert, J S. Engle, M Colunga-Garcia Michigan State University, F Koch, D Yemshanov Canadian Forest Service, Great Lakes Forestry Centre

United States Department of Agriculture, Forest Service / University of Nebraska-Lincoln: Faculty Publications

In the United States, pest risk maps are used by the Cooperative Agricultural Pest Survey for spatial and temporal targeting of exotic plant pest detection programs. Methods are described to create standardized host distribution, climate and pathway risk maps for the top nationally ranked exotic pest targets. Two examples are provided to illustrate the risk mapping process: late wilt of corn (Harpophora-maydis) and the giant African land snail (Achatina fulica). Host risk maps were made from county-level crop census and USDA Forest Inventory and Analysis data, respectively. Climate risk maps were made using the North Carolina …

Investigation Of Singlemode-Multimode-Singlemode And Singlemode-Tapered Multitmode-Singlemode Fibre Structures And Their Application For Refractive Index Sensing, Pengfei Wang, Gilberto Brambilla, Ming Ding, Yuliya Semenova, Qiang Wu, Gerald Farrell Jan 2011

Investigation Of Singlemode-Multimode-Singlemode And Singlemode-Tapered Multitmode-Singlemode Fibre Structures And Their Application For Refractive Index Sensing, Pengfei Wang, Gilberto Brambilla, Ming Ding, Yuliya Semenova, Qiang Wu, Gerald Farrell

Articles

All-fiber in-line single-mode–multimode–single-mode (SMS) and single-mode–tapered-multimode–single-mode (STMS) fiber structures are investigated. A wide-angle beam propagation method in cylindrical coordinates is developed and employed for numerical simulations of the light propagation performance of such fiber devices. The effect of strong mode interference on the performance of the devices is studied and verified numerically; results indicate that the proposed STMS structure can be exploited for measuring a broad refractive index range with reasonable high resolution, compared with the conventional SMS structure.

Air War And Dream: Photographing The London Blitz, Sharon Sliwinski Jan 2011

Air War And Dream: Photographing The London Blitz, Sharon Sliwinski

Data and Test Instruments

This paper treats Lee Miller's photographs of the London Blitz as a species of dream, which is to say, the Surrealist's images are regarded as a special form of thinking in which the conflicts and horrors of the times are represented in an effort to discharge their destructive force. This treatment calls upon Freud's discussion of dream-work, but also upon Didier Anzieu and Wilfred Bion's later writings, which consider the defensive and protective qualities of oneiric life. Miller's photography, like dream, provides a glimpse into the interior dimension of human existence. The essay argues that this interior dimension provides protection …

Black/White Biracial Identitiy And Self-Concept In The U.S., Alexis Schwartz Jan 2011

Black/White Biracial Identitiy And Self-Concept In The U.S., Alexis Schwartz

Theses & ETDs

In this study, I explore whether racial appearance is a meaning-laden symbol by which U.S. black/white biracial participants and their social contacts reflexively create their self-concepts and identity, and whether appearance affects their racial behaviors. Thirty-eight survey participants were of both black and white heritage, between 18 and 25 years old. Results indicated that their self-concepts were influenced by their interactions with social contacts and, therefore, their self-reported racial-typical behaviors were correlated with their racial appearances.

Assessing Common Variance In Psychopathy Measures, Rochelle Taormina Jan 2011

Assessing Common Variance In Psychopathy Measures, Rochelle Taormina

Electronic Theses and Dissertations

Youth who demonstrate callous and unemotional traits along with aggressive antisocial behaviors are more likely than youth who do not display callous and unemotional traits to continue those acts into adulthood. Similarly there is support in the literature that the psychopathy construct measured in adulthood are evidenced in youth. For example, psychopathy traits measured by the Psychopathy Check List-Revised (PCL-R), noted as the gold standard assessment measure of psychopathy in adults, has been slightly modified for use with youth (i.e., Psychopathy Checklist - Youth Version [PCL-Y V]). The PCL-YV has been identified as a useful predictor of aggressive behaviors among …

Control, Discipline, And Punish: Black Masculinity And (In)Visible Whiteness In The Nba, Rachel Alicia Griffin, Bernadette Marie Calafell

Critical Race and Ethnic Studies Faculty Scholarship

This chapter critiques the “allegorical power of sport” in relation to historical and contemporary manifestations of white supremacy. In particular, it argues that media discourse about the NBA commissioner David Stern as well as his public statements demonstrate white paternalism. From the onset of his career as commissioner, Stern normalized whiteness as a nonracialized space by repeating discourse that marked the racialized “other” as criminal. Moreover, in a popular sport in which seventy five percent of the players are black but virtually all of the corporate owners and commissioner are white, Stern's enforcement of extreme penalties and policies affecting primarily …

Larrea Seedling Monitoring Study At The Sevilleta National Wildlife Refuge, New Mexico (1999- ), Douglas I. Moore Jan 2011

Larrea Seedling Monitoring Study At The Sevilleta National Wildlife Refuge, New Mexico (1999- ), Douglas I. Moore

Sevilleta LTER Program Data

The germination rate of creosote (Larrea tridentata) on the Sevilleta appears to be very low. During the early years of the LTER project it was attempted to quantify such germination through the use of seedling plots which were monitored on a bi-annual basis (spring and fall). During the period from 1989 through 1992 there were no creosote seedling that germinated on the monitoring plots. In 1999 a rather sizeable population of small seedlings was observed in one quite localized area in the vicinity of Five Points. This rather large number of individuals in one very limited area raised several questions:1. …

Pinon-Juniper Dendrometer, Height, And Crown Area Measurements At Cerro Montosa, Sevilleta National Wildlife Refuge, New Mexico (2006-2009), Esteban Muldavin

Sevilleta LTER Program Data

Allometry is a standard method of determining biomass and Net Primary Production of many trees. One of the standard variables used in such allometric regressions is bole diameter. On straight trunk trees measurements at breast height (DBH) taken using a DBH tape is adequate for quantifying changes in diameter over time. However, in scrub forests such as the Pinon Juniper PJ woodlands, common on the Sevilleta, both the pinon and particularly the junipers are relatively short and multi-trunked so that measurements must be taken near the ground and the consistency between measurements often lead to erroneous growth analysis. To reduce …

Design Principles For High School Engineering Design Challenges: Experiences From High School Science Classrooms, Christian Schunn Jan 2011

Design Principles For High School Engineering Design Challenges: Experiences From High School Science Classrooms, Christian Schunn

Publications

At the University of Pittsburgh, we have been exploring a range of approaches to design challenges for implementation in high school science classrooms (Apedoe, Reynolds, Ellefson, & Schunn, 2008; Ellefson, Brinker, Vernacchio, & Schunn, 2008; Schunn, Silk, & Apedoe, in press). In general, our approach has always involved students working during class time over the course of many weeks. So, our understanding of what works must be contextualized to that situation (i.e., without significant home support, by students enrolled in traditional classrooms, involving content that is connected to traditional science classrooms). However, our approach has been implemented with thousands of …

Engineering Design Challenges In High School Stem Courses A Compilation Of Invited Position Papers, Daniel L. Householder Jan 2011

Engineering Design Challenges In High School Stem Courses A Compilation Of Invited Position Papers, Daniel L. Householder

Publications

Since its initial funding by the National Science Foundation in 2004, the National Center for Engineering and Technology Education (NCETE) has worked to understand the infusion of engineering design experiences into the high school setting. Over the years, an increasing number of educators and professional groups have participated in the expanding initiative seeking to acquaint all students with engineering design. While there is strong support for providing students with engineering design experiences in their high school STEM courses, the lack of consensus on purposes and strategies has become increasingly apparent as the work continues. Among the unsettled issues are the …

Guide For Quantifying Post-Treatment Fuels In The Sagebrush Steppe And Juniper Woodlands Of The Great Basin, Andrea Bourne, Stephen C. Bunting

Reports

Invasive species and woodland encroachment have caused extensive changes in the fire regimes of sagebrush steppe over the past 150 years. Land managers and resource specialists of the Great Basin are increasingly required to implement vegetation treatments to maintain habitat, reduce fire risk and restore landscapes to a more desirable state. Often it is difficult to measure treatment effectiveness because gathering pre- and post-treatment data is time-consuming and costly. In two years of post-treatment sampling across six Great Basin states, researchers from the Sagebrush Steppe Treatment and Evaluation Project (SageSTEP) measured the vegetation response to prescribed fire, tree mastication and …
