Targeted Maximum Likelihood Method For Repeated Measures Semiparametric Regression: Discovery For Transcription Factor Activity, Catherine Tuglus, Mark J. Van Der Laan
Targeted Maximum Likelihood Method For Repeated Measures Semiparametric Regression: Discovery For Transcription Factor Activity, Catherine Tuglus, Mark J. Van Der Laan
U.C. Berkeley Division of Biostatistics Working Paper Series
In longitudinal and repeated measures data analysis, often the goal is to determine the effect of a treatment or aspect on a particular outcome (e.g. disease progression). We consider semiparametric repeated measures regression model, where the parametric component models effect of the variable of interest and any modification by other covariates. The expectation of this parametric component over the other covariates is a measure of variable importance. Here we present a targeted maximum likelihood estimator of the finite dimensional regression parameter, which is easily estimated using standard software for generalized estimating equations. The targeted maximum likelihood method provides double robust …

On The Green Vol. 38 No. 21 March 5, 2010, Gallaudet University
2001-2010
On the Green is an internal publication of Gallaudet College, which later became Gallaudet University. It notified employees of updates around the campus and in the broader community, including new construction and the establishment of new academic programs. Running until 2010, it was supplanted by various forms of online mass communications across multiple audiences.

Strain-Induced, Off-Diagonal, Same-Atom Parameters In Empirical Tight-Binding Theory Suitable For [110] Uniaxial Strain Applied To A Silicon Parametrization, Timothy B. Boykin, Mathieu Luisier, Mehdi Salmani-Jelodar, Gerhard Klimeck

State-of-the-art transistors achieve their improved performance through strain engineering. The somewhat unusual uniaxial [110] strain is of particular importance as it provides a significant mobility increase for electrons. Empirical tight binding has shown tremendous benefits in modeling realistically large structures including standard strain conditions, but often fails to predict the correct uniaxial [110] strain behavior because most treatments neglect the same-atom different-orbital matrix elements induced by this strain. Two separate mechanisms are responsible for these conditions: Loumlwdin orbital changes and displacement of nearest-neighbor potentials. We present a model which separately includes both mechanisms via parameters whose range of validity can …

Reactive Layer-By-Layer Assembly Of Suspended Thin Films And Semipermeable Membranes At Interfaces Created Between Aqueous And Organic Phases, Maren E. Buck, David M. Lynn
Chemistry: Faculty Publications
Thin films of polymer suspended across the openings of pores, channels, and microcavities are of interest in a broad range of fundamental and applied contexts. A "reactive" layer-by-layer approach Is demonstrated for the fabrication of suspended thin films and semipermeable membranes that makes use of liquid/ liquid interfaces created between immiscible aqueous and organic phases as templates for film fabrication (see image). Computational Pharmacology: Simulating Circuits Of The Brain For Drug Development, Patrick D. Roberts
Computational Pharmacology: Simulating Circuits Of The Brain For Drug Development, Patrick D. Roberts
Systems Science Friday Noon Seminar Series
The pharmaceutical industry is approaching unsustainable research costs to develop new drug therapies for mental disease because of the high failure rate in clinical trials. These failures are due to limitations of pre-clinical studies in animal models that fail to predict the efficacy of new drugs in human subjects. The gap between pre-clinical trials and clinical trials is particularly difficult in complex mental diseases such as schizophrenia because of the complex dynamics of the brain and the multiple chemical pathways that drugs can affect.
However, many biological mechanisms associated with schizophrenia are now understood, and computational power and methods have …

2010 State Of The River - Looking Back And Thinking Forward 25 Years, Vicki J. Watson, Chris Brick, Rick Bass
Clark Fork Symposium Archives
Evaluating the State of the Clark Fork River and its Basin requires that we periodically:
- Assess its condition & compare that to our goals for the basin;
- Determine whether the basin’s condition is getting better or worse;
- Evaluate our plans & on-the-ground actions for effectiveness; and
- Consider challenges that face us in meeting our goals.
Condition and Trends
The basin’s condition in 2008 is compared to its condition in 2004 and 2000 based on biennial assessments made by MT Department of Environmental Quality and summarized in the Clean Water Act Information Center database. From 2000 to 2004, the percent of …

An Enhanced Method For Sequence Walking And Paralog Mining: Topo® Vector-Ligation Pcr, Benjamin B. Orcheski, Thomas M. Davis
Biological Sciences
Background
Although technological advances allow for the economical acquisition of whole genome sequences, many organisms' genomes remain unsequenced, and fully sequenced genomes may contain gaps. Researchers reliant upon partial genomic or heterologous sequence information require methods for obtaining unknown sequences from loci of interest. Various PCR based techniques are available for sequence walking - i.e., the acquisition of unknown DNA sequence adjacent to known sequence. Many such methods require rigid, elaborate protocols and/or impose narrowly confined options in the choice of restriction enzymes for necessary genomic digests. We describe a new method, TOPO® Vector-Ligation PCR (or TVL-PCR) that innovatively …

A Potential Tumor Suppressive Role Of Sirt1 In Cancer, Neha Kabra
A Potential Tumor Suppressive Role Of Sirt1 In Cancer, Neha Kabra
USF Tampa Graduate Theses and Dissertations
The NAD-dependent deacetylase SIRT1 regulates several factors involved in stress response and cell survival but its function in cancer is largely unknown. Research suggests that SIRT1 influences several transcription factors and molecules that are important components of pathways often deregulated in cancer. Our experiments have shown that SIRT1 knock down by short hairpin RNA accelerates tumor xenograft formation by HCT116 colon cancer cells, whereas SIRT1 overexpression inhibits tumor formation. We have also found that, pharmacological inhibition of SIRT1 stimulates cell proliferation under conditions of growth factor deprivation suggesting a tumor suppressive function of SIRT1. Paradoxically, SIRT1 inhibition sensitizes the same …

Assessment Of Tissue Fibrosis In Skin Biopsies From Patients With Systemic Sclerosis Employing Confocal Laser Scanning Microscopy: An Objective Outcome Measure For Clinical Trials?, Joanna Busquets, Francesco Del Galdo, Eugene Y. Kissin, Sergio A. Jimenez
Jefferson Institute of Molecular Medicine Papers and Presentations
OBJECTIVES: To obtain an objective, unbiased assessment of skin fibrosis in patients with SSc for use in clinical trials of SSc disease-modifying therapeutics.
METHODS: Skin biopsies from the dorsal forearm of six patients with diffuse SSc and six healthy controls, and skin biopsies from the forearm of one patient with diffuse SSc before and following 1 year treatment with mycophenolate mofetil were analysed by confocal laser scanning microscopy (CLSM) with specific antibodies against collagen types I and III or fibronectin. The integrated density of fluorescence (IDF) was calculated employing National Institutes of Health-ImageJ software in at least four different fields …
