The Quasi-Uniformity Condition And Three-Dimensional Geometry Representation As It Applies To The Reproducing Kernel Element Method, Nathaniel O. Collier Mar 2009

The Quasi-Uniformity Condition And Three-Dimensional Geometry Representation As It Applies To The Reproducing Kernel Element Method, Nathaniel O. Collier

USF Tampa Graduate Theses and Dissertations

The Reproducing Kernel Element Method (RKEM) is a hybrid between finite elements and meshfree methods that provides shape functions of arbitrary order and continuity yet retains the Kronecker-delta property. To achieve these properties, the underlying mesh must meet certain regularity constraints, unique to RKEM. The aim of this dissertation is to develop a precise definition of these constraints, and a general algorithm for assessing a mesh is developed. This check is a critical step in the use of RKEM in any application.

The general checking algorithm is made more specific to apply to two-dimensional triangular meshes with circular supports and …

Comparison Of Gene Ontology Term Annotations Between E.Coli K12 Databases, Reddysailaja Marpuri Mar 2009

Comparison Of Gene Ontology Term Annotations Between E.Coli K12 Databases, Reddysailaja Marpuri

Student Research Conference Select Presentations

The objective of this project was to get up-to-date functional information on all genes of E.coli K12 strains based on Genome Ontology terms. Gene Ontology is described by a defined library of terms related the biological process, cellular components and molecular functions of a gene in an organism. The genome sequence of an organism gains its value when it is annotated with gene ontology terms, which bridges the gap from the sequence to the biology of an organism. Since we use annotated gene database in the prediction of the function of newly sequenced genes, it is important to have databases …

Validity And Problem-Based Learning Research: A Review Of Instruments Used To Assess Intended Learning Outcomes, Brian R. Belland, Brian F. French, Peggy A. Ertmer Mar 2009

Validity And Problem-Based Learning Research: A Review Of Instruments Used To Assess Intended Learning Outcomes, Brian R. Belland, Brian F. French, Peggy A. Ertmer

Interdisciplinary Journal of Problem-Based Learning

Problem-based learning (PBL) spread from the medical school to other university and K-12 contexts due, in part, to the stated promise that PBL produces the target outcomes of deep content learning, increased problem-solving ability, and increased self-directed learning (Hmelo-Silver, 2004). However, research results have been unclear. This paper examines how the three target outcomes were measured in 33 empirical studies. Results indicate that few studies included (a) theoretical frameworks for the assessed variables/constructs, (b) rationales for how chosen assessments matched the constructs measured, or (c) other information required for readers to assess the validity of authors’ interpretations. Implications for future …

Natural Genetic Variation In Transcriptome Reflects Network Structure Inferred With Major Effect Mutations: Insulin/Tor And Associated Phenotypes In Drosophila Melanogaster, Sergey V. Nuzhdin, Jennifer A. Brisson, Andrew Pickering, Marta L. Wayne, Lawrence G. Harshman, Lauren M. Mcintyre Mar 2009

Natural Genetic Variation In Transcriptome Reflects Network Structure Inferred With Major Effect Mutations: Insulin/Tor And Associated Phenotypes In Drosophila Melanogaster, Sergey V. Nuzhdin, Jennifer A. Brisson, Andrew Pickering, Marta L. Wayne, Lawrence G. Harshman, Lauren M. Mcintyre

School of Biological Sciences: Faculty Publications

Background: A molecular process based genotype-to-phenotype map will ultimately enable us to predict how genetic variation among individuals results in phenotypic alterations. Building such a map is, however, far from straightforward. It requires understanding how molecular variation reshapes developmental and metabolic networks, and how the functional state of these networks modifies phenotypes in genotype specific way. We focus on the latter problem by describing genetic variation in transcript levels of genes in the InR/TOR pathway among 72 Drosophila melanogaster genotypes. Results: We observe tight co-variance in transcript levels of genes not known to influence each other through direct transcriptional control. …

A Functional Type I Topoisomerase From Pseudomonas Aeruginosa, Teesta Jain, Benjamin J. Roper, Anne Grove Mar 2009

A Functional Type I Topoisomerase From Pseudomonas Aeruginosa, Teesta Jain, Benjamin J. Roper, Anne Grove

Faculty Publications

Background: Pseudomonas aeruginosa encodes a putative topoisomerase with sequence similarity to the eukaryotic type IB topoisomerase from Vaccinia virus. Residues in the active site are conserved, notably Tyr292 which would be predicted to form the transient covalent bond to DNA. Results: The gene encoding the P. aeruginosa topoisomerase I was cloned and expressed in E. coli. The enzyme relaxes supercoiled DNA, while a mutant containing a Tyr292 to Phe substitution at the active site was found to be catalytically inert. This is consistent with the role of Tyr in forming the covalent intermediate. Like Vaccinia topoisomerase, the P. aeruginosa topoisomerase …

A Novel Topology For Representing Protein Folds, Mark R. Segal Mar 2009

A Novel Topology For Representing Protein Folds, Mark R. Segal

COBRA Preprint Series

Various topologies for representing three dimensional protein structures have been advanced for purposes ranging from prediction of folding rates to ab initio structure prediction. Examples include relative contact order, Delaunay tessellations, and backbone torsion angle distributions. Here we introduce a new topology based on a novel means for operationalizing three dimensional proximities with respect to the underlying chain. The measure involves first interpreting a rank-based representation of the nearest neighbors of each residue as a permutation, then determining how perturbed this permutation is relative to an unfolded chain. We show that the resultant topology provides improved association with folding and …

Cooper-Hewitt Museum Of Design And Technology (C-Hmd+T): Biomimetic Architecture As Part Of Nature, Isabel Marisa Corsino Carro

USF Tampa Graduate Theses and Dissertations

If architects are to create a sustainable world, one in which we are accountable to the needs of all future generations and living creatures, we must recognize that our present form of designing buildings is deeply flawed. Being the number one cause of emission gases, building design needs to be revolutionized to be able to surpass such climatic changes and finally harmonize with nature. To create a sustainable future and solve the global warming crisis, architects need to incorporate nature within design through the process known as biomimicry. Janine Benyus, the author of Biomimicry: Innovation Inspired by Nature, stressed how …

Moment-Dependent Pseudo-Rigid-Body Models For Beam Deflection And Stiffness Kinematics And Elasticity, Diego Alejandro Espinosa Mar 2009

Moment-Dependent Pseudo-Rigid-Body Models For Beam Deflection And Stiffness Kinematics And Elasticity, Diego Alejandro Espinosa

USF Tampa Graduate Theses and Dissertations

This thesis introduces a novel parametric beam model for describing the kinematics and elastic properties of ortho-planar compliant Micro-Electro-Mechanical Systems (MEMS) with straight beams subject to specific buckling loads. Ortho-planar MEMS have the ability to achieve motion out the plane on which they were fabricated, characteristic that can be used to integrate optical devices such as variable optical attenuators and micro-mirrors. In addition, ortho-planar MEMS with large output forces and long strokes could be used to develop new applications such as tactile displays, active Braille, and actuation of micro-mirrors. In order to analyze the kinematics and elasticity of a curved …

Molecular Taxonomy, Phylogeny And Biogeography Of Nematodes Belonging To The Trichinella Genus, Edoardo Pozio, Eric Hoberg, Giuseppe La Rosa, Dante S. Zarlenga

United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications

Studying parasites of the genus Trichinella provides scientists of today many advantages. This is a group of zoonotic nematodes that circulates freely among wildlife hosts with one in particular, Trichinella spiralis that is exceptionally well adapted to domestic swine. Recent reports suggest that human infections from hunted animals are on the rise worldwide and numerous countries still experience problems with T. spiralis in their domestic food supplies. Trichinella is a genus whose members are easily propagated in the laboratories, have been used as models to investigate host-parasite relationships and parasitism among clade I organisms, and represent a poorly investigated link …

Mammaglobin As A Potential Molecular Target For Breast Cancer Drug Delivery, Lian Zuo, Ly Li, Qian Wang, Timothy P. Fleming, Shaojin You

Faculty Publications

Background Mammaglobin (MAM) has been used as a specific molecular marker for breast cancer diagnosis. Recently, several groups of researchers proposed a number of therapeutic strategies targeting this molecule. Some of the strategies are based upon an essential but not demonstrated hypothesis - mammaglobin is associated with the surface of breast cancer cells, which strongly disputes the therapeutic strategies. Results We conducted a computer-based predictive analysis and identified a small fragment at the N-end of MAM as a potential transmembrane domain. We provided several evidences to demonstrate the presence of the membrane-associated MAM. We isolated the membrane protein components from …

Shell Abnormalities In Archaias Angulatus (Foraminifera) From The Florida Keys: An Indication Of Increasing Environmental Stress?, Heidi Lynne Souder

USF Tampa Graduate Theses and Dissertations

Historically, Archaias angulatus has been a major contributor to foraminiferal assemblages and sediments in coral-reef environments throughout the Caribbean and tropical Atlantic. A variety of anomalous features were observed in the tests of A. angulatus individuals collected live from the Florida reef tract in 2004 and 2005. Six types of anomalies were documented using scanning electron microscopy: microborings, microbial biofilm, pitted surfaces, dissolution, calcification abnormalities, and growth abnormalities. Calcification abnormalities included mineralogical projections, lacy crusts, and repair marks. These abnormalities were found among both juvenile and adult A. angulatus, and similar features were also found among Cyclorbiculina compressa and …
