Study of Biological Complexity Publications

Normal variation in gene expression due to regulatory polymorphisms is often masked by biological and experimental noise. In addition, some regulatory polymorphisms may become apparent only in specific tissues. We derived human induced pluripotent stem (iPS) cells from adult skin primary fibroblasts and attempted to detect tissue-specific cis-regulatory variants using in vitro cell differentiation. We used padlock probes and high-throughput sequencing for digital RNA allelotyping and measured allele-specific gene expression in primary fibroblasts, lymphoblastoid cells, iPS cells, and their differentiated derivatives. A paradox regarding the classic power spectral analysis of heart rate variability (HRV) is whether the characteristic high- (HF) and low-frequency (LF) spectral peaks represent stochastic or chaotic phenomena. Resolution of this fundamental issue is key to unraveling the mechanisms of HRV, which is critical to its proper use as a noninvasive marker for cardiac mortality risk assessment and stratification in congestive heart failure (CHF) and other cardiac dysfunctions. However, conventional techniques of nonlinear time series analysis generally lack sufficient sensitivity, specificity and robustness to discriminate chaos from random noise, much less quantify the chaos level. Background

Apoptosis has been speculated to be involved in schizophrenia. In a previously study, we reported the association of the MEGF10 gene with the disease. In this study, we followed the apoptotic engulfment pathway involving the MEGF10, GULP1, ABCA1 and ABCA7 genes and tested their association with the disease.

Methodology/Principal Findings

Ten, eleven and five SNPs were genotyped in the GULP1, ABCA1 and ABCA7 genes respectively for the ISHDSF and ICCSS samples. In all 3 genes, we observed nominally significant associations. Rs2004888 at GULP1 was significant in both ISHDSF and ICCSS samples (p = 0.0083 and …

Background

Staphylococcus aureus immunodominant surface antigen B (IsaB) elicits an immune response during septicemia and is generally classified as a virulence factor, but its biological function remains completely undefined. In an attempt to identify staphylococcal RNA-binding proteins, we designed an RNA Affinity Chromatography assay and subsequently isolated IsaB.

Results

Western analysis indicated that IsaB was both secreted and cell-surface associated. Gel Shift analysis confirmed the RNA binding activity but revealed that IsaB bound to any nucleic acid without sequence specificity. Naegleria fowleri, Acanthamoeba spp., Balamuthia mandrillaris, and Sappinia sp. are pathogenic free-living amoebae. N. fowleri causes Primary Amoebic Meningoencephalitis, a rapidly fatal disease of the central nervous system, whileAcanthamoeba spp. and B. mandrillaris cause chronic granulomatous encephalitis.Acanthamoeba spp. also can cause cutaneous lesions and Amoebic Keratitis, a sight-threatening infection of the cornea that is associated with contact lens use or corneal trauma. Sappinia pedata has been identified as the cause of a nonlethal case of amoebic encephalitis. Background Prediction of antigenic epitopes on protein surfaces is important for vaccine design. Most existing epitope prediction methods focus on protein sequences to predict continuous epitopes linear in sequence. Only a few structure-based epitope prediction algorithms are available and they have not yet shown satisfying performance.

Results We present a new antigen Epitope Prediction method, which uses ConsEnsus Scoring (EPCES) from six different scoring functions - residue epitope propensity, conservation score, side-chain energy score, contact number, surface planarity score, and secondary structure composition. Background To evaluate the dosimetric differences between Superposition/Convolution (SC) and Monte Carlo (MC) calculated dose distributions for simultaneous integrated boost (SIB) prostate cancer intensity modulated radiotherapy (IMRT) compared to experimental (film) measurements and the implications for clinical treatments.

Methods Twenty-two prostate patients treated with an in-house SIB-IMRT protocol were selected. SC-based plans used for treatment were re-evaluated with EGS4-based MC calculations for treatment verification. Accuracy was evaluated with-respect-to film-based dosimetry. Comparisons used gamma (γ)-index, distance-to-agreement (DTA), and superimposed dose distributions. The treatment plans were also compared based on dose-volume indices and 3-D γ index for targets and critical structures.

In this article, we investigate human sensitivity to the coordination and timing of conversational body language for virtual characters. First, we captured the full body motions (excluding faces and hands) of three actors conversing about a range of topics, in either a polite (i.e., one person talking at a time) or debate/argument style. Stimuli were then created by applying the motion-captured conversations from the actors to virtual characters. In a 2AFC experiment, participants viewed paired sequences of synchronized and desynchronized conversations and were asked to guess which was the real one. Dendritic cells (DCs) are professional APCs that can control immune responses against self and altered self, typically foreign, determinants. DCs can be divided into several subsets, including CD8α+ and CD8α- DCs. These subsets possess specific functions. For example, mouse splenic CD8α+, but not CD8α- DCs selectively take up dying cells and cross-present cell-associated Ags to naive T cells. In this study, we identified genes that were more expressed in CD8α+ than CD8α- DCs by microarray analysis. This document summarizes the literature of mining pit lakes (through 2007), with a particular focus on issues that are likely to be of special relevance to the creation and management of pit lakes in northern climates. Pit lakes are simply waterbodies formed by filling the open pit left upon the completion of mining operations with water. The purpose of my research project was to involve students in interactive activities using the ActivBoard in order to guide practices that may lead to increased reading skills. My research project involved an ActivBoard group and a control group. Each group consisted of twenty second grade students in separate classes but taught at the same elementary school. The ActivBoard group engaged in active learning using guided practices incorporating the ActivBoard into the reading curriculum. Stem cells are populations of undifferentiated cells that are found in most tissues and act as precursors for regeneration and maintenance. In the future, they could provide promising therapies for diseases which are to date incurable. Our lab developed a novel cell line from the peripheral blood of adult transgenic green fluorescent protein swine and designated them as Peripheral Blood Derived Multipotent Adult Progenitor Cells (PBD-MAPCs). In this study we characterized the mRNA and protein expression profiles of PBD-MAPCs before and after neural differentiation and investigated the potential of PBD-MAPCs to differentiate into myocardial or neural lineages in vitro. The Ohio River extends 981 miles from Pittsburgh, PA to Cairo, Ill providing drinking water to over three million people, a natural habitat for aquatic life, a public recreation resource, a major transportation route, and a source of water for industry.
