Seagrass landscape configurations associated with different physical settings can affect habitat-structure and plant-animal relationships. We compared shoal grass (Halodule wrightii) habitat and macrofaunal variables between two fragmented seagrass landscapes at barrier-island locations subject to different disturbance regimes. Five seagrass habitat variables including above ground biomass (AGB), shoot number, per shoot biomass, epiphyte biomass and below ground biomass (BGB), differed significantly between the island landscapes. Per shoot biomass and epiphyte biomass also varied significantly over the seagrass growing season; and epiphyte biomass showed a strong landscape-time interaction. Considerable knowledge has been gained regarding fish use of nearshore habitats such as seagrass meadows or mangrove lagoons in the Caribbean (e.g., evaluation of nursery value, trophic linkages). However, few studies have been conducted on fish recruitment to seagrass habitat around the Caribbean. Juvenile reef fish in seagrass meadows at Teague Bay, St. Croix, U.S. Virgin Islands were surveyed from October 1998 through September 1999 using a visual census technique. Grunts (Haemulidae) were the most abundant juveniles observed (60% of all fish), followed by wrasses (Labridae, 20%) and parrotfishes (Scaridae, 13%). Reported behavioral reactions by sperm whales to aircraft are sparse, highly variable, and largely anecdotal as summarized below. Observers since the whaling era began have noted that sperm whales tend to be skittish (Whitehead 2003). When documented, sperm whale reactions to both planes and helicopters range from no reaction (Clarke 1956, Gambell 1968, Green et al. 1992) to reactions such as increased surface intervals and dramatic behavioral changes (Clarke 1956, Fritts et al. 1983, Mullin et al. 1991, Würsig et al. 1998, Richter et al. 2003, 2006). The Gulf Sturgeon Recovery Plan (USFWS, GSMFC and NMFS 1995) stressed the need to provide maximum protection to Gulf sturgeon spawning habitat. The approach employed by various Gulf sturgeon researchers, including ourselves, to document spawning has been to identify potential spawning habitat on the basis of physical characteristics and/or tracking data, collect eggs, and then raise the eggs in the laboratory until the point where the larval fish can be identified (e.g., Marchant and Shutters 1996, Sulak and Clugston 1998, 1999). A new approach for parameterizing dissolved organic matter ( DOM) ultraviolet-visible absorption spectra is presented. Two distinct spectral slope regions ( 275-295 nm and 350-400 nm) within log-transformed absorption spectra were used to compare DOM from contrasting water types, ranging from wetlands (Great Dismal Swamp and Suwannee River) to photobleached oceanic water ( Atlantic Ocean). On the basis of DOM size-fractionation studies ( ultrafiltration and gel filtration chromatography), the slope of the 275-295- nm region and the ratio of these slopes (SR; 275-295- nm slope : 350-400- nm slope) were related to DOM molecular weight ( MW) and …

The investigation of sequences and structures in the 5' untranslated leader region (5'UTR) of HIV genomic RNA is essential for understanding viral replication because the 5'UTR regulates several essential functions by the alternate presentation and sequestration of signals through conformational changes. Our main focus in this study was to understand those sequences and structures that are involved in dimerization and packaging of HIV-2 RNA. In this study I examine three of Faulkner’s novels that concern his fictional Yoknapatawpha County: As I Lay Dying (1930), Absalom, Absalom! (1936), and Go Down, Moses (1942). These novels, I argue, indicate a development in Faulkner’s relationship to the formalist hierarchy of art over real life. To show this development I will investigate the topic of language as an inadequate medium in characters’ relationships to nature and the past. In As I Lay Dying Faulkner presents words as something unable to achieve the transcendence his characters desire. In Absalom, Absalom! and Go Down, Moses the author extends this suspicion …

Bacteriophage T7 gene 2.5 protein (gp2.5) is a single-stranded DNA (ssDNA)-binding protein that has essential roles in DNA replication, recombination and repair. However, it differs from other ssDNA-binding proteins by its weaker binding to ssDNA and lack of cooperative ssDNA binding. By studying the rate-dependent DNA melting force in the presence of gp2.5 and its deletion mutant lacking 26 C-terminal residues, we probe the kinetics and thermodynamics of gp2.5 binding to ssDNA and double-stranded DNA (dsDNA). These force measurements allow us to determine the binding rate of both proteins to ssDNA, as well as their equilibrium association constants to dsDNA. …

Assembly of modular, polymer microfluidic devices with different functions to obtain more capable instruments may significantly expand the options available for detection and diagnosis of disease through DNA analysis and proteomics. For connecting modular devices, precise, passive alignment structures can be used to prevent infinitesimal motions between the devices and minimize misalignment. The motion and constraint of passive alignment structures were analyzed using screw theory. In situ atomic force microscopy (AFM) characterizations and lithography can be applied to investigate the orientation, reactivity and stability of protein molecules adsorbed on nanostructures of self-assembled monolayers at near-physiological conditions. Automated nanografting was used to fabricate regular arrays of nanopatterns of ù-functionalized n-alkanethiols with designated terminal chemistries. After writing nanopatterns, protein binding occurs selectively on carboxylate-terminated nanopatterns via covalent bonds that are formed using N-ethyl-N'(dimethylaminoporpyl)-carbodiimide and N-hydroxysuccinimide activation. The amine groups of lysine residues of proteins bond covalently to nanopatterns of carboxylate-terminated alkanethiol self-assembled monolayers, to form a robust surface attachment for sustained contact-mode AFM imaging during biochemical reactions. …

Understanding the genetic basis of speciation is of fundamental importance to evolutionary biology and hybrid zones offer unique natural laboratories in which to investigate the ecological and evolutionary processes important in creating and maintaining biological diversity. By comparing introgression patterns of different loci, researchers can begin to identify genetic regions that contribute to reproductive isolation between hybridizing taxa. In taxa, like birds, with heterogametic females, Haldane’s rule predicts that mtDNA and z-linked loci will introgress less than autosomal loci. Coastal hypoxia (< 2 mg O2L-1) represents a global problem that continues to worsen as nutrient fluxes to these areas increase. The second largest zone of human-induced hypoxia is located on the Louisiana continental shelf where hypoxic bottom waters commonly occur during summertime. This region is strongly impacted by the large flux of freshwater and nutrients from the Mississippi River, which influences both biological and physical processes that control oxygen dynamics. Yet, based on oxygen concentration measurements alone, it is difficult to separate the effects of biological factors from physical factors. To address this problem, I used a dual budget approach to assess the importance of oxygen sources and sinks on the Louisiana continental shelf. The dual budget was based on using stable oxygen isotopes (ä18O) in combination with conventional oxygen concentration measurements. To analyze temporal trends, surface and bottom water samples were collected monthly between July 2001 and July 2003 along an onshore-offshore transect. For better spatial resolution, shelfwide sampling was conducted extending from the Mississippi River Delta to the Louisiana-Texas border in the month of July of 2001, 2002, and 2003. Oxygen saturations values ranged between 180% at the surface and almost 0% close to the bottom with a corresponding range of ä18O values from 15‰ to 50‰. Biological parameters were important during all seasons for surface oxygen dynamics. The effects of physical factors were less apparent, except during severe physical disturbances. Bottom water oxygen dynamics showed clear seasonal signals of high oxygen depletion and larger contributions of benthic respiration during the summer, which corresponded to the strong stratification of the water column. In bottom waters, summer oxygen depletion was predominantly due to benthic respiration, accounting for about 73%, 80% and 60% of the total oxygen loss for 2001, 2002 and 2003 respectively. Model estimates of production/respiration (P/R) ratio during the July shelfwide cruises indicated that surface waters were productive with an average calculated P/R above 1. Depth stratified sampling (5 m intervals), which started in July 2002, showed that productivity in the mixed layer (5 to 10 m) was not homogeneous. Calculated P/R exceeded 1 only in the surface layer, while at 5 m P/R was approximately 1 and at a depth of 10 m, P/R was less than 1. Additionally, hypoxic conditions were only detected within 5 m of the bottom sediments. The dual budget approach yielded new estimates of productivity dynamics in surface waters and of sediment oxygen demand in bottom waters. For the first time, this study provided routine insight into productivity and respiration dynamics over large temporal and spatial scales. This could not have been accomplished using traditional methods because they commonly rely on time-consuming incubations. The study has shown that respiration dynamics in bottom waters vary seasonally with higher contribution of benthic respiration during stratified summer conditions and prevalent water column respiration during fall and winter. In contrast, seasonality in surface waters was less pronounced as productivity was more dependent on (salinity-inferred) nutrient supply than climatic forcing.

This dissertation explores the development of analytical methods for studies of CVD biomarkers and related biomolecular indicators. Initially, spectroscopic studies were conducted to investigate the chemical reactivity of homocysteine (Hcy), an independent CVD risk factor and serological biomarker. Consequently, we proposed an alternate theory for in vivo Hcy clearance based on spontaneous pyridoxal tetrahydrothiazine (PT) formation from Hcy and pyridoxal. The validity of PT-assisted Hcy clearance was further evaluated by use of capillary electrophoretic methods, which allowed rapid monitoring of protein oligomerization in PT-protein reaction mixtures. Rice bran oil (RBO) contains 3-4% waxes (rice bran wax, RBW), which are composed of wax esters (WE), hydrocarbons, and other minor constituents. Saponified rice bran wax esters (RBWE) generate fatty acids, long chain alcohols, and phytosterols. Phytosterols and long chain fatty alcohols (policosanol) are known to reduce serum cholesterol and inhibit hepatic cholesterol synthesis. The yields and RBWE contents of RBO and RBW extracted from full-fat RB (FFRB) and defatted RB (DFRB) were determined using 6 different conditions with Soxhlet and Microwave-assisted extraction (MAE). In this work, a new model relating temperature and pressure to dielectric relaxation or viscosity of a glassformer is developed. The model is based upon cluster kinetics, reaction-like mechanisms describing interactions between glassformer monomers and their clusters. Mathematical solutions of population balance equations for monomer and cluster lead to molar concentrations in terms of rate coefficients of the reaction-like mechanisms. These are then related to viscosity or dielectric relaxation time through free volume theory. The synthesis and sequential surface characterization of silica-polypeptide composite particles is described. Nearly monodisperse colloidal silica cores were obtained by the alkaline hydrolysis of tetraethyl orthosilicate (TEOS). The hydrodynamic radius can be easily controlled in the range of ƒî 20-140 nm by the water/TEOS ratio in the starting reaction mixture. The surface of the synthesized silica cores was further passivated/functionalized (P/F) by a mixture of (3-aminopropyl) trimethoxysilane (APS) and methyl-trimethoxysilane (MTMS). RNA Polymerase III transcribed tRNA genes are implicated in a wide variety of chromosome organizational functions that includes the ability to act as a boundary to heterochromatic silencing. A tRNA gene has been shown to be a major component of the barrier that prevents spreading of silencing from the HMR locus to the downstream GIT1 gene on chromosome III in S.cerevisiae. Our results suggest that additional proteins are involved in maintaining the boundary function of this tRNA gene. Mutations or deletions of the genes coding for these additional proteins have been shown to either weaken the boundary or enhance silencing. …

Biomedical image registration and fusion are usually scene dependent, and require intensive computational effort. A novel automated approach of feature-based control point detection and area-based registration and fusion of retinal images has been successfully designed and developed. The new algorithm, which is reliable and time-efficient, has an automatic adaptation from frame to frame with few tunable threshold parameters. The reference and the to-be-registered images are from two different modalities, i.e. angiogram grayscale images and fundus color images. Virus diseases are a major constraint to sweetpotato production in East Africa. The most important is the Sweet potato virus disease (SPVD), a result of co-infection of Sweet potato chlorotic stunt virus (SPCSV) and Sweet potato feathery mottle virus (SPFMV). Studies were done on different aspects of resistance to SPVD, and to determine the presence of Sweet potato virus G (SPVG), Sweet potato virus 2 (SPV2), and Sweet potato leaf curl virus (SPLCV), viruses that have not been reported infecting sweetpotato in Kenya. Cellulose is the most abundant biopolymer in nature and is the major component of lignocellulosic biomass. It has potential to produce not only glucose but value¨Cadded products such as cellobiose and oligosaccharides. Typically, enzymatic hydrolysis of cellulose produces glucose and a small amount of cellobiose. Modification of cellulase solutions altered ratio of glucose to cellobiose produced. The addition of glucose oxidase, gluconolactone, or gluconic acid significantly increased the amount of cellobiose remaining at the end of cellulose hydrolysis. Addition of glucose oxidase resulted in cellobiose being 23.7% of the product sugars from pure cellulose and 14.1% from ligonocellulose (sugarcane bagasse). …

Since the signing of the No Child Left Behind (NCLB) Act, the Dynamic Indicators of Basic Early Literacy Skills (DIBELS) has been used by many schools to document students' reading gains. The purpose of the study was to investigate the influence of timed reading practices on the reading levels and comprehension scores of third grade students as they participated in literature discussion groups. Data collection included: reading levels from Developmental Reading Assessment, students' reading reflection logs, and transcriptions of language patterns during literature discussion groups. This research addresses basic differences between crack cocaine users and methamphetamine users. The sample consisted of stimulant users who tested positive for either crack cocaine and/or methamphetamine from three rural counties in eastern Arkansas. This study seeks to further existing knowledge concerning drug use by examining demographics, drug use patterns, criminal histories and parental substance abuse. The study used Respondent-Driven Sampling to accumulate a sample size of 211 participants.
