Dna Fragment Assembly Algorithms: Toward A Solution For Long Repeats, Ching Li Jan 2008

Dna Fragment Assembly Algorithms: Toward A Solution For Long Repeats, Ching Li

Master's Projects

In this work, we describe our efforts to seek optimal solutions for the DNA Fragment Assembly Problem in terms of assembly accuracy and runtime efficiency. The main obstacles for the DNA Fragment Assembly are analyzed. After reviewing various advanced algorithms adopted by some assemblers in the bioinformatics industry, this work explores the feasibility of assembling fragments for a target sequence containing perfect long repeats, which is deemed theoretically impossible without tedious finishing reaction experiments. Innovative algorithms incorporating statistical analysis proposed in this work make the restoration of DNA sequences containing long perfect repeats an attainable goal.

A Seeded Genetic Algorithm For Rna Secondary Structural Prediction With Pseudoknots, Ryan Pham Jan 2008

A Seeded Genetic Algorithm For Rna Secondary Structural Prediction With Pseudoknots, Ryan Pham

Master's Projects

This work explores a new approach in using genetic algorithm to predict RNA secondary structures with pseudoknots. Since only a small portion of most RNA structures is comprised of pseudoknots, the majority of structural elements from an optimal pseudoknot-free structure are likely to be part of the true structure. Thus seeding the genetic algorithm with optimal pseudoknot-free structures will more likely lead it to the true structure than a randomly generated population. The genetic algorithm uses the known energy models with an additional augmentation to allow complex pseudoknots. The nearest-neighbor energy model is used in conjunction with Turner’s thermodynamic parameters …

We developed a visualization grid portal whose main aim is to be able to store large data sets across machines in a cluster in a distributed fashion, and to allow users of the Grid Portal to visualize the data set effectively. This Grid portal uses HADOOP, a grid platform that facilitates flexible data storage in a distributed fashion, and supports distributed computation as well. The …

Multi-Dimensional Partitioning In Buc For Data Cubes, Kenneth Yeung Jan 2008

Multi-Dimensional Partitioning In Buc For Data Cubes, Kenneth Yeung

Master's Projects

Bottom-Up Computation (BUC) is one of the most studied algorithms for data cube generation in on-line analytical processing. Its computation in the bottom-up style allows the algorithm to efficiently generate a data cube for memory-sized input data. When the entire input data cannot fit into memory, many literatures suggest partitioning the data by a dimension and run the algorithm on each of the single-dimensional partitioned data. For very large sized input data, the partitioned data might still not be able to fit into the memory and partitioning by additional dimensions is required; however, this multi- dimensional partitioning is more complicated …

Establishing Relations Between Law And Other Forms Of Thought And Language, James Boyd White Jan 2008

Establishing Relations Between Law And Other Forms Of Thought And Language, James Boyd White

Articles

The law does not, and could not, exist in an intellectual or linguistic vacuum. No one believes that the law is or should be impervious to other languages, other bodies of knowledge. In this sense the argument about the 'autonomy' of law is an empty one: law cannot be, should not be, perfectly autonomous, unconnected with any other system of thought and expression; yet it plainly has it own identity as a discourse, it own intellectual and linguistic habits, which it is our task as lawyers to understand and develop. It follows that an essential topic of legal thought is …

Multi-Echelon Repairable Item Inventory System With Limited Repair Capacity Under Nonstationary Demands, Hoong Chuin Lau, Huawei Song Jan 2008

Multi-Echelon Repairable Item Inventory System With Limited Repair Capacity Under Nonstationary Demands, Hoong Chuin Lau, Huawei Song

Research Collection School Of Computing and Information Systems

Classical multi-echelon repairable item inventory models are based either on steady-state analysis or infinite repair capacity, which may not work well in situations when the demand is nonstationary, or repair capacity is limited. In this paper, we propose an analytical model for evaluating system performance that works well under limited repair capacity and nonstationary demands. Following the METRIC methodology, we then develop an optimisation algorithm to solve the corrective maintenance problem in military logistics. Experimental results show that our approach yields good solutions efficiently. This work has also resulted in a software that has been field-tested by a military organisation.

Enhancing Recursive Supervised Learning Using Clustering And Combinatorial Optimization (Rsl-Cc), Kiruthika Ramanathan, Sheng Uei Guan Jan 2008

Enhancing Recursive Supervised Learning Using Clustering And Combinatorial Optimization (Rsl-Cc), Kiruthika Ramanathan, Sheng Uei Guan

Research Collection School Of Computing and Information Systems

The use of a team of weak learners to learn a dataset has been shown better than the use of one single strong learner. In fact, the idea is so successful that boosting, an algorithm combining several weak learners for supervised learning, has been considered to be one of the best off-the-shelf classifiers. However, some problems still remain, including determining the optimal number of weak learners and the overfitting of data. In an earlier work, we developed the RPHP algorithm which solves both these problems by using a combination of genetic algorithm, weak learner and pattern distributor. In this paper, …

3-[(5-Amino-1,3,4-thiadiazol-2-yl)methyl]-4-ethoxycarbonylamino-5-alkyl-4H-1,2,4-triazoles (2a,b) were obtained from the reaction of 3-cyanomethyl-5-alkyl-4-ethoxycarbonylamino-4H-1,2,4-triazoles (1a,b) with thiosemicarbazide in the presence of trifluoroacetic acid. The treatment of the obtained compounds (2a,b) with acetic anhydride for 1 h afforded 3-[(5-acetylamino-1,3,4-thiadiazol-2-yl)methyl]-4-ethoxycarbonylamino-5-alkyl-4H-1,2,4-triazoles (3a,b). The synthesis of 4-ethoxycarbonylamino-3-[(2,3-dihydro-1,3-benzoxazol-2-yl)methyl]-5-(4-methylbenzyl)-4H-1,2,4-triazole (4) was performed by the treatment of 3-[(5-acetylamino-1,3,4-thiadiazol-2-yl)methyl]-4-ethoxycarbonylamino-5-(4-methylbenzyl)-4H-1,2,4-triazole (3a) with o-aminophenol under nitrogen atmosphere for 50 h. The reaction of compounds 1a,b with salicylaldehyde in the presence of sodium ethoxide yielded 2-{4-[(ethoxycarbonyl)amino]-5-alkyl-4H-1,2,4-triazol-3-yl}-3-(2-hydroxyphenyl)-acrylonitriles (5a,b). The acetylations of compounds 5a,b with acetic anhydride for 5 h resulted in the formation of 2-{4-[acetyl(ethoxycarbonyl)amino]-5-alkyl-4H-1,2,4-triazol-3-yl}-3-[2-(acetyloxy)phenyl]-acrylic acids (6a,b). On the other hand, the treatment of compounds 5a,b with …

Synthesis Of New Azo Dyes And Copper(Ii) Complexes Derived From Barbituric Acid And 4-Aminobenzoylhydrazone, Bülent Kirkan, Ramazan Gup

Turkish Journal of Chemistry

Four new azo dyes, L^1, L^2, L^3, and L^4, were prepared by linking benzaldehyde p-aminobenzoylhydrazone (3) and p-hydroxybenzaldehyede p--aminobenzoylhydrazone (4) to barbituric acid and 1,3-dimethylbarbituric acid through diazo-coupling reactions. Reactions of the azo-dyes with copper chloride and bidentate ligand, 1,10-phenanthroline, produced mixed-ligand dinuclear complexes with general stoichiometry [Cu_2L(phen)_2]Cl_2 (7, 8, 9, and 10). The structures of both azo dyes and their complexes were identified by elemental analyses, FT-IR, ^1H-NMR, UV-VIS, magnetic susceptibility, and mass spectral data.

Synthesis, X-Ray Structure, And Bioassay Of Newly Synthesized Trimethyltin(Iv) 2,3-Methylenedioxy Benzoate, Mukhtiar Hussain, Muhammad Hanif, Saqib Ali, Saira Shahzadi, Helen S. Evans

Turkish Journal of Chemistry

Trimethyltin(IV) complex containing the carboxylate ligand 2,3-methylenedioxybenzoic acid (HL) have been synthesized and characterized in solution state by multinuclear NMR (^1H, ^{13}C and ^{119}Sn) using the noncoordinating solvent and also in solid sate by FTIR, mass spectrometry, and X-ray crystallography. Spectroscopic data have shown that methylenedioxy moiety has not coordinated with tin atom; instead, the coordination site is a -COO group, which is proved by spectral and XRD data. The solid state structure shows the trigonal bipyramidal geometry with a space group P2_1/c. This compound was tested for its in vitro antitumor activity.

A New Approach To The Calculation Of N-15 Chemical Shifts Of Cyclic Compounds, Emad A. S. Al-Hyali Jan 2008

A New Approach To The Calculation Of N-15 Chemical Shifts Of Cyclic Compounds, Emad A. S. Al-Hyali

Turkish Journal of Chemistry

Two sets of additive parameters used previously for the calculation of C-13 chemical shifts of mono and poly six-membered cycloalkanes were applied for the prediction of N-15 chemical shifts of some methyl piperidine derivatives. These sets are based on 2 principles: the p-character (substituents electronic effect) of the atom under consideration and the steric effect that reflects the spatial arrangement of the molecule. An additional parameter, namely the ring angle of the studied atom, was added to the other parameters to define the structural distortion that is due to large steric interactions. The p-character in set (1) is represented by …
