Biology Faculty Works

Background: Microarray technologies have evolved rapidly, enabling biologists to quantify genome-wide levels of gene expression, alternative splicing, and sequence variations for a variety of species. Analyzing and displaying these data present a significant challenge. Pathway-based approaches for analyzing microarray data have proven useful for presenting data and for generating
testable hypotheses.

Results: To address the growing needs of the microarray community we have released version 2 of Gene Map Annotator and Pathway Profiler (GenMAPP), a new GenMAPP database schema, and integrated resources for pathway analysis. We have redesigned the GenMAPP database to support multiple gene annotations and species as well …

Localized Annealing Of Polysilicon Microstructures By Inductively Heated Ferromagnetic Films, Melissa L. Trombley Jan 2007

Localized Annealing Of Polysilicon Microstructures By Inductively Heated Ferromagnetic Films, Melissa L. Trombley

Dissertations, Master's Theses and Master's Reports - Open

The monolithic integration of dissimilar microsystems is often limited by conflicts in thermal budget. One of the most prevalent examples is the fabrication of active micro-electromechanical systems (MEMS), as structural films utilized for surface micromachining such as polysilicon typically require processing at temperatures unsuitable for microelectronic circuitry. A localized annealing process could provide for the post-deposition heat treatment of integrated structures without compromising active devices. This dissertation presents a new microfabrication technology based on the inductive heating of ferromagnetic films patterned to define regions for heat treatment. Support is provided through theory, finite-element modeling, and experimentation, concluding with the demonstration …

Development Of A High Performance Parallel Computing Platform And Its Use In The Study Of Nanostructures : Clusters, Sheets And Tubes ., S. Gowtham

Dissertations, Master's Theses and Master's Reports - Open

Small clusters of gallium oxide, technologically important high temperature ceramic, together with interaction of nucleic acid bases with graphene and small-diameter carbon nanotube are focus of first principles calculations in this work. A high performance parallel computing platform is also developed to perform these calculations at Michigan Tech. First principles calculations are based on density functional theory employing either local density or gradient-corrected approximation together with plane wave and gaussian basis sets.

The bulk Ga2O3 is known to be a very good candidate for fabricating electronic devices that operate at high temperatures. To explore the properties of …

Real-World Context, Interest, Understanding, And Retention, Annikka Chrestensen

Dissertations, Master's Theses and Master's Reports - Open

This study investigated the use of real-world contexts during instruction in a high school physics class - through building file folder bridges- and the resulting effect upon student interest in the subject matter, level of understanding, and degree of retention. In particular, the study focused upon whether increases in student interest were attained through the use of real-world contexts, and if the elevated interest level led to a higher degree of subject matter understanding than would be achieved using more traditional teaching methods. The study also determined whether using real-world contexts ultimately resulted in achievement of greater levels of knowledge …

Modeling Integrated Water User Decisions In Intermittent Supply Systems, David E. Rosenberg, Tareq Tawarneh, Rania Abdul-Khaleq, Jay Lund Jan 2007

Modeling Integrated Water User Decisions In Intermittent Supply Systems, David E. Rosenberg, Tareq Tawarneh, Rania Abdul-Khaleq, Jay Lund

Civil and Environmental Engineering Faculty Publications

We apply systems analysis to estimate household water use in an intermittent supply system considering numerous interdependent water user behaviors. Some 39 household actions include conservation; improving local storage or water quality; and accessing sources having variable costs, availabilities, reliabilities, and qualities. A stochastic optimization program with recourse decisions identifies the infrastructure investments and short-term coping actions a customer can adopt to cost-effectively respond to a probability distribution of piped water availability. Monte Carlo simulations show effects for a population of customers. Model calibration reproduces the distribution of billed residential water use in Amman, Jordan. Parametric analyses suggest economic and …

Probabilistic Estimation Of Water Conservation Effectiveness, David E. Rosenberg Jan 2007

Probabilistic Estimation Of Water Conservation Effectiveness, David E. Rosenberg

Civil and Environmental Engineering Faculty Publications

An analytical method is derived to describe the distribution of water quantity saved among customers within a water-use sector who adopt a water conservation action. Analytical results tend toward lognormal distributions with long tails, quantifying a smaller subset of customers that show potential to achieve large savings. Example effectiveness distributions are shown for seven long-term conservation actions potentially implemented by urban, domestic water users in Amman, Jordan. Monte Carlo simulations verify the analytical derivations. The probabilistic outputs contrast with common methods that estimate conservation action effectiveness as a product of typical (average) characteristics for disaggregated customer groups. Implications to size …

Pyrene Mineralization By Mycobacterium Sp. Strain Kms In A Barley Rhizosphere, R. Child, C. Miller, Y. Liang, Ronald C. Sims, A. J. Anderson Jan 2007

Pyrene Mineralization By Mycobacterium Sp. Strain Kms In A Barley Rhizosphere, R. Child, C. Miller, Y. Liang, Ronald C. Sims, A. J. Anderson

Biological Engineering Faculty Publications

To determine whether the soil Mycobacterium isolate KMS would mineralize pyrene under rhizosphere conditions, a microcosm system was established to collect radioactive carbon dioxide released from the labeled polycyclic aromatic hydrocarbon. Microcosms were designed as sealed, flow-through systems that allowed the growth of plants. Experiments were conducted to evaluate mineralization of 14C-labeled pyrene in a sand amended with the polycyclic aromatic hydrocarbons degrading Mycobacterium isolate KMS, barley plants, or barley plants with roots colonized by isolate KMS. Mineralization was quantified by collecting the 14CO2 produced from 14C-labeled pyrene at intervals during the 10-d incubation period. Roots …

Hydrodynamics Of Topographically Closed Lakes In The Ethio-Kenyan Rift: The Case Of Lakes Awassa And Naivasha Jan 2007

Hydrodynamics Of Topographically Closed Lakes In The Ethio-Kenyan Rift: The Case Of Lakes Awassa And Naivasha

Journal of Spatial Hydrology

The hydrodynamics and the long-term water balance of two topographically closed crater lakes is presented in a comparative manner using a spread-sheet hydrological model. The main objective of the work is to study the role of groundwater and the effect of water abstraction from lakes Awassa and Naivasha. The rationale of selection of the two lakes separated by thousands of kilometers is the striking similarity of their hydrogeological and geomorphological setting and future intended water uses for large-scale abstraction from the lakes and feeder rivers. The net groundwater outflow from Lake Awassa and the effect of water abstraction from Lake …

Converting Brownfield Environmental Negatives Into Energy Positives, Steven Ferrey Jan 2007

Converting Brownfield Environmental Negatives Into Energy Positives, Steven Ferrey

Suffolk University Law School Faculty Works

There is a new paradigm for evaluating landfills. While landfills are contaminated repositories of hazardous wastes, they also are brownfields that can be redeveloped for renewable energy development. It is possible to view landfills through a new lens: As endowed areas of renewable energy potential that can be magnets for a host of renewable development incentives. Landfills also are critical resource areas for the control of greenhouse gases. Landfill materials decompose into methane, a greenhouse gas that is more than twenty times more potent -- molecule for molecule -- than carbon dioxide. This Article traces the molecular composition of waste …

A Mean And Green Fighting Machine: Wartime Environmental Assessments And The Canadian Forces, Neil Mccormick Jan 2007

A Mean And Green Fighting Machine: Wartime Environmental Assessments And The Canadian Forces, Neil Mccormick

Dalhousie Journal of Legal Studies

In the absence of comprehensive international conventions addressing environmental harms caused by war, existing Canadian law may provide the appropriate framework to reduce the environmental impact caused by the activities of Canada’s military. In particular, the Canadian Environmental Assessment Act and the Cabinet Directive on the Environmental Assessment of Policy, Plan and Program Proposals are two existing mechanisms that can be used to help minimize the environmental harms that may result from Canadian Forces operations.

Observation Of Glacial Isostatic Adjustment In “Stable” North America With Gps, Giovanni F. Sella, Seth Stein, Timothy H. Dixon, Michael Craymer, Thomas S. James, Stephane Mazzotti, Roy K. Dokka Jan 2007

Observation Of Glacial Isostatic Adjustment In “Stable” North America With Gps, Giovanni F. Sella, Seth Stein, Timothy H. Dixon, Michael Craymer, Thomas S. James, Stephane Mazzotti, Roy K. Dokka

School of Geosciences Faculty and Staff Publications

Motions of three hundred and sixty Global Positioning System (GPS) sites in Canada and the United States yield a detailed image of the vertical and horizontal velocity fields within the nominally stable interior of the North American plate. By far the strongest signal is the effect of glacial isostatic adjustment (GIA) due to ice mass unloading during deglaciation. Vertical velocities show present-day uplift (∼10 mm/yr) near Hudson Bay, the site of thickest ice at the last glacial maximum. The uplift rates generally decrease with distance from Hudson Bay and change to subsidence (1–2 mm/yr) south of the Great Lakes. The …

Analysis Of Finline Structures With Consideration Of Metallization Thickness And Substrate Mounting Grooves, Abderrahmane Ouadi, Hadj Bourdoucen Jan 2007

Analysis Of Finline Structures With Consideration Of Metallization Thickness And Substrate Mounting Grooves, Abderrahmane Ouadi, Hadj Bourdoucen

Turkish Journal of Electrical Engineering and Computer Sciences

In this paper, mathematical analysis and numerical calculations of main parameters of finline structures with finite metallization thickness and substrate mounting grooves are developed based on the Method of Lines (MoL). The results obtained provide confirmation of the validity of the technique used and prove its simplicity and adequacy for treating different types of planar structures mainly finline based structures. Unilateral and bilateral finlines including practical parameters, such as metallization thickness and grooves' depths, have been investigated. The effect of these two parameters have been discussed based on realistic configurations and the results show that, at higher frequencies, the grooves …

A Vrp-Based Route Planning For A Mobile Robot Group, Osman Parlaktuna, Aydin Si̇pahi̇oğlu, Ahmet Yazici Jan 2007

A Vrp-Based Route Planning For A Mobile Robot Group, Osman Parlaktuna, Aydin Si̇pahi̇oğlu, Ahmet Yazici

Turkish Journal of Electrical Engineering and Computer Sciences

In this study, a vehicle routing problem-based approach is presented to construct non-intersecting routes for the members of a mobile robot team. It is assumed that each robot starts from a central location such as the charging point, completes its route and returns to the starting location. The proposed method consists of three algorithms: a sweep algorithm determines the position of each node in clockwise (or counter clockwise) manner with respect to the starting location; savings algorithm calculates the saving obtained by adding a node to the route of a robot; Dijkstra's shortest path algorithm is used to calculate the …

A Communication Module And Tdma Scheduling For A Swarm Of Small Submarines, Ram Somaraju, Felix Schill Jan 2007

A Communication Module And Tdma Scheduling For A Swarm Of Small Submarines, Ram Somaraju, Felix Schill

Turkish Journal of Electrical Engineering and Computer Sciences

Swarming algorithms usually require fast and reliable local information distribution among neighbouring nodes. Additionally, many applications also require global information distribution in the shortest possible time. We show that communication links with a range which is small compared to the size of the swarm offer many advantages. We propose a system using low frequency radio communication as a viable alternative to acoustic communication. A time division multiple access algorithm is presented together with results from simulations. The presented system can be effectively used in large scale swarms of small submersibles.

A Novel Method For Load Flow Analysis Of Unbalanced Three-Phase Radial Distribution Networks, Masoud Aliakbar Golkar Jan 2007

A Novel Method For Load Flow Analysis Of Unbalanced Three-Phase Radial Distribution Networks, Masoud Aliakbar Golkar

Turkish Journal of Electrical Engineering and Computer Sciences

This paper presents a novel method for load flow analysis in radially operated 3-phase distribution networks without solving the well-known conventional load flow equations. The method can be applied for distribution systems in which the loads are unbalanced. As the size of matrix used is very small compared to those in conventional methods, the amount of memory used is very small, the speed is very high, and the relative speed of calculation increases with the size of the system. The method was applied to some practical networks and the results show the superiority of this method over the conventional ones. …

Joan Du Plat Taylor: The Road To Apliki, Nicolle E. Hirschfeld Jan 2007

Joan Du Plat Taylor: The Road To Apliki, Nicolle E. Hirschfeld

Classical Studies Faculty Research

Thirty-two-year-old Joan du Plat Taylor and her friend Judith Dobell [Stylianou] must have created a stir when they arrived at the field offices of the Cyprus Mining Corporation in 1938. For one thing, Joan probably drove, and the sight of an English-woman driving would have been cause enough for comment among the villagers. The few photographs of Joan's cars which survive depict vehicles overflowing with the accoutrements of field excavation, large bundles tied to the roof and hanging off the rear of the wagon. And always dogs perched among the piles of baggage. The road up the Marathasa Valley was …

Sensational Reports: The Ethical Duty Of Cause Lawyers To Be Competent In Public Advocacy, Deborah J. Cantrell Jan 2007

Sensational Reports: The Ethical Duty Of Cause Lawyers To Be Competent In Public Advocacy, Deborah J. Cantrell

Publications

This article argues that cause lawyers - those lawyers whose primary focus is on social change rather than on for-profit client-based work - have an ethical responsibility to be competent in public advocacy. That responsibility stems from a cause lawyer's commitment to the principles embodied in the particular social movement in which the lawyer is acting. It is reinforced by the requirement of competency under the Model Rules of Professional Conduct. To illustrate the contours of a competent public advocacy strategy, the article highlights two cause lawyering organizations, Legal Momentum and the Institute for Justice, and considers how each organization …

From "Navigable Waters" To "Constitutional Waters": The Future Of Federal Wetlands Regulation, Mark Squillace Jan 2007

From "Navigable Waters" To "Constitutional Waters": The Future Of Federal Wetlands Regulation, Mark Squillace

Publications

Wetlands regulation in the United States has a tumultuous history. The early European settlers viewed wetlands as obstacles to development, and they drained and filled wetlands and swamps at an astounding rate, often with government support, straight through the middle of the twentieth century. As evidence of the ecological significance of wetlands emerged over the last several decades, programs to protect and restore wetlands became prominent. Most notable among these is the permitting program under § 404 of the Clean Water Act. That provision prohibits dredging or filling of "navigable waters," defined by law to mean "waters of the United …

The Patent Office Meets The Poison Pill: Why Legal Methods Cannot Be Patented, Andrew A. Schwartz Jan 2007

The Patent Office Meets The Poison Pill: Why Legal Methods Cannot Be Patented, Andrew A. Schwartz

Publications

In 2003, for the first time in its 170-year history, the United States Patent Office began awarding patents for novel legal innovations, in addition to traditional inventions such as the telephone or airplane. Commentators have accepted the Patent Office's power to grant legal method patents, but at the same time have criticized this new type of patent on policy grounds. But no one has suggested that the Patent Office exceeded its authority by awarding patents for legal methods, until now.

In the Patent Act of 1952, which is still in effect today, Congress established certain requirements for patentability, including a …

Nationalism, Civilization, And Transnational Relations: The Discourse Of Greater China, William A. Callahan Jan 2007

Nationalism, Civilization, And Transnational Relations: The Discourse Of Greater China, William A. Callahan

Research Collection School of Social Sciences

This essay examines the interplay between nationalism and foreign policy in China—but with a twist. It seeks to loosen up analytical categories to expand from cultural nationalism to see how civilization constructs identity in national and transnational ways. It examines the limits of Chinese trans/nationalism according to the main Chinese expression of inside/outside—‘civilization/barbarism’—as it constructs Chinese nationalism and Greater China. The purpose is to both critically examine Chinese nationalism and to trace what our focus on the nation-state obscures: namely, transnational politics. Rather than recounting one master narrative of Chinese nationalism, the essay argues that civilization and barbarian define Greater …

Clouds, Cameras, And Computers: The First Amendment And Networked Public Places, Timothy Zick Jan 2007

Clouds, Cameras, And Computers: The First Amendment And Networked Public Places, Timothy Zick

Faculty Publications

It seems to be a common assumption that physical places like parks, sidewalks, and public squares, and "cyber-places" like the Web, constitute separate locations of communication. In reality, however, the intersection and collision of these two spaces is imminent. In some respects it has already occurred. Entire cities and counties are erecting wireless "clouds" that will bring the Internet to vast public spaces. Technologies of surveillance continue to proliferate. What one does and says in public places is increasingly subject to surveillance by means of a combination of hand-held devices and official surveillance tools like closed circuit television cameras (CCTV). …
