Finding Molecular Complexes Through Multiple Layer Clustering Of Protein Interaction Networks, Bill Andreopoulos, Aijun An, Xiangji Huang, Xiaogang Wang Jan 2007

Finding Molecular Complexes Through Multiple Layer Clustering Of Protein Interaction Networks, Bill Andreopoulos, Aijun An, Xiangji Huang, Xiaogang Wang

Faculty Publications, Computer Science

Clustering protein-protein interaction networks (PINs) helps to identify complexes that guide the cell machinery. Clustering algorithms often create a flat clustering, without considering the layered structure of PINs. We propose the MULIC clustering algorithm that produces layered clusters. We applied MULIC to five PINs. Clusters correlate with known MIPS protein complexes. For example, a cluster of 79 proteins overlaps with a known complex of 88 proteins. Proteins in top cluster layers tend to be more representative of complexes than proteins in bottom layers. Lab work on finding unknown complexes or determining drug effects can be guided by top layer proteins.

Analysis And Kinetics Of The Sequencing Batch Reactors, Udeme J. Ndon Jan 2007

Analysis And Kinetics Of The Sequencing Batch Reactors, Udeme J. Ndon

Faculty Publications

Fundamental analysis and kinetics of treatment reactors are major topics in environmental engineering literature. These fundamental topics in reactor processes are well known for the ideal batch reactor, the continuous stirred tank reactor, and the plug flow reactor. The sequencing batch reactors (SBRs) are relatively new in the field, but are widely used. Despite the wide application of sequencing batch reactors in the field, information is lacking on the fundamental analysis and kinetics, especially with comparison to the ideal batch reactor. This report presents analysis and kinetics of the sequencing batch reactors and compares the kinetics equations developed with those …

Feeding In Extreme Flows: Behavior Compensates For Mechanical Constraints In Barnacle Cirri, Luke P. Miller Jan 2007

Feeding In Extreme Flows: Behavior Compensates For Mechanical Constraints In Barnacle Cirri, Luke P. Miller

Faculty Publications, Biological Sciences

Plastic morphological changes in response to environmental cues can allow organisms to adapt to their local environment. Barnacle feeding legs (cirri) exhibit substantial plasticity in size and shape along wave exposure gradients on rocky shores, but only up to a certain limit in maximum water velocities. Above the limit, the morphology of the cirri becomes invariant. Behavioral observations of barnacles feeding at a wave-exposed shore indicate that the fast response time for feeding motions allows barnacles to avoid potentially damaging flows associated with breaking waves, while still allowing feeding between wave impacts. The ability of barnacles to avoid individual waves …

Biomechanics Of The Rabbit Knee And Ankle: Muscle, Ligament, And Joint Contact Force Predictions, Dustin M. Grover, Andrew A. Chen, Scott J. Hazelwood Jan 2007

Biomechanics Of The Rabbit Knee And Ankle: Muscle, Ligament, And Joint Contact Force Predictions, Dustin M. Grover, Andrew A. Chen, Scott J. Hazelwood

Biomedical Engineering

Mathematical models of small animals that predict in vivo forces acting on the lower extremities are critical for studies of musculoskeletal biomechanics and diseases. Rabbits are advantageous in this regard because they remodel their cortical bone similar to humans. Here, we enhance a recent mathematical model of the rabbit knee joint to include the loading behavior of individual muscles, ligaments, and joint contact at the knee and ankle during the stance phase of hopping. Geometric data from the hindlimbs of three adult New Zealand white rabbits, combined with previously reported intersegmental forces and moments, were used as inputs to the …

Volume Effects On Fatigue Life Of Equine Cortical Bone, R. F. Bigley, J. C. Gibeling, S. M. Stover, S. J. Hazelwood, D. P. Fyhrie, R. B. Martin Jan 2007

Volume Effects On Fatigue Life Of Equine Cortical Bone, R. F. Bigley, J. C. Gibeling, S. M. Stover, S. J. Hazelwood, D. P. Fyhrie, R. B. Martin

Biomedical Engineering

Materials, including bone, often fail due to loading in the presence of critical flaws. The relative amount, location, and interaction of these flaws within a stressed volume of material play a role in determining the failure properties of the structure. As materials are generally imperfect, larger volumes of material have higher probabilities of containing a flaw of critical size than do smaller volumes. Thus, larger volumes tend to fail at fewer cycles compared with smaller volumes when fatigue loaded to similar stress levels. A material is said to exhibit a volume effect if its failure properties are dependent on the …

The Role Of Local And Regional Processes In Structuring Larval Dragonfly Distributions Across Habitat Gradients, S J. Mccauley Jan 2007

The Role Of Local And Regional Processes In Structuring Larval Dragonfly Distributions Across Habitat Gradients, S J. Mccauley

Biological Sciences

Despite the importance of community-structuring processes operating at both local and regional scales, there is relatively little work examining both forces within a single system. I used a combination of observational and experimental approaches to examine the processes structuring larval dragonfly distributions in lentic habitats that encompass a gradient of both permanence and top predator type. I compared the relative vulnerability of species to predators from different portions of this gradient to assess the role of predation as a local force structuring communities. I also assessed the role of regional processes on species’ distributions by examining species’ propensity to disperse …

If You Find A Dead Bird— And Wonder If It Has The Bird Flu Virus, E. Kim Cassel, Tanya D. Graham, Lon Kightlinger Jan 2007

If You Find A Dead Bird— And Wonder If It Has The Bird Flu Virus, E. Kim Cassel, Tanya D. Graham, Lon Kightlinger

SDSU Extension Extra Archives

South Dakotans have been vigilant, sending dead blue jays, magpies, crows, hawks, owls, and eagles into the South Dakota Department of Health, seeking to know if the birds died fromWest Nile virus (WNV). We can stop looking. WNV is in South Dakota to stay. There is nothing further we can learn from testing birds forWNV. Therefore, if you find an individual dead blue jay, magpie, or crow, dispose of the bird, taking the safety precautions listed on the next page. But we cannot let down our guard. Birds are considered to be reservoirs for almost all influenza virsues, and occasionally …
