Msbayes: Pipeline For Testing Comparative Phylogeographic Histories Using Hierarchical Approximate Bayesian Computation, Michael J. Hickerson, Eli Stahl, Naoki Takebayashi

Publications and Research

Background Although testing for simultaneous divergence (vicariance) across different population-pairs that span the same barrier to gene flow is of central importance to evolutionary biology, researchers often equate the gene tree and population/species tree thereby ignoring stochastic coalescent variance in their conclusions of temporal incongruence. In contrast to other available phylogeographic software packages, msBayes is the only one that analyses data from multiple species/population pairs under a hierarchical model. Results msBayes employs approximate Bayesian computation (ABC) under a hierarchical coalescent model to test for simultaneous divergence (TSD) in multiple co-distributed population-pairs. Simultaneous isolation is tested by estimating three hyper-parameters that …

An Integrated Water Quality Modeling System With Dynamic Remote Sensing Feedback, Yan Li Jul 2007

An Integrated Water Quality Modeling System With Dynamic Remote Sensing Feedback, Yan Li

Theses

A coupled hydrodynamic-optical water quality modeling system based on Dynamic Data Driven Applications Systems (DDDAS) concepts that assimilates remote sensing data into a hydrodynamic model was developed and tested. The modeling system includes the hydrodynamic model (ALGE), a radiative transfer model (Hydrolight), and remote imagery (MODIS) as a dynamic feedback. The DDDAS was implemented through an Ensemble Kalman Filter (EnKF) with a small ensemble space. Large scale thermal structure and circulation patterns in Lake Ontario were simulated during the spring and summer seasons. High-resolution stream plume studies were performed in Conesus Lake and for the plume of the Niagara River …

A Censored Multinomial Regression Model For Perinatal Mother To Child Transmission Of Hiv, Charlotte C. Gard, Elizabeth R. Brown Jul 2007

A Censored Multinomial Regression Model For Perinatal Mother To Child Transmission Of Hiv, Charlotte C. Gard, Elizabeth R. Brown

UW Biostatistics Working Paper Series

In studies designed to estimate rates of perinatal mother to child transmission of HIV, HIV assays are scheduled at multiple points in time. Still infection status for some infants at some time points is often unknown, particularly when interim analyses are conducted. Logistic regression and Cox proportional hazards regression are commonly used to estimate covariate-adjusted transmission rates, but their methods for handling missing data may be inadequate. Here, we propose using censored multinomial regression models to estimate cumulative and conditional rates of HIV transmission. Through simulation, we show that the proposed methods perform better than standard logistic models in terms …

Environmental Sustainability Oral Histories

The Drs. White take turns discussing how they became interested in karst science. They reflect on the days when public opinion marginalized karst science and offer what they perceive as the historical factors which have allowed it to become established as a stand-alone scientific discipline. They then discuss students who have worked with them on various karst projects. Dr. Will White tells the story of the haunted telephone from Crystal Cave in Kentucky. The interviewees then discuss the relationship between professional karst scientists and the amateur, recreational caving community. They also discuss the future of karst science specifically with relation …

Explaining Subjective Risks Of Hurricanes And The Role Of Risks In Intended Moving And Location Choice Models, Justin Baker Et Al. Jul 2007

Explaining Subjective Risks Of Hurricanes And The Role Of Risks In Intended Moving And Location Choice Models, Justin Baker Et Al.

2007

In this manuscript we report on findings from a quasi-field experiment of a small group of subjects displaced by the 2005 hurricanes, Katrina and Rita. The sampled group, though small, is remarkable in that they all were deeply and personally affected by the hurricanes. All of the people in our sample evacuated from their homes and were still away months after the hurricane. The homes of a majority of the sample were severely damaged and almost a third of the sample lost a family member in the hurricane. Our research evaluates the risk perceptions and explains stated intentions to move …

Polarization Control Of Direct (Non-Sequential) Two-Photon Double Ionization Of He, Evgeny A. Pronin, N. L. Manakov, S. I. Marmo, Anthony F. Starace Jul 2007

Polarization Control Of Direct (Non-Sequential) Two-Photon Double Ionization Of He, Evgeny A. Pronin, N. L. Manakov, S. I. Marmo, Anthony F. Starace

Anthony F. Starace Publications

An ab initio parametrization of the doubly-differential cross section (DDCS) for two-photon double ionization (TPDI) from an s2 subshell of an atom in a 1S0-state is presented. Analysis of the elliptic dichroism (ED) effect in the DDCS for TPDI of He and its comparison with the same effect in the concurrent process of sequential double ionization shows their qualitative and quantitative differences, thus providing a means to control and to distinguish sequential and non-sequential processes by measuring the relative ED parameter.

Exohedral Silicon Fullerenes: SiNPtN/2 (20≤N≤60), Yong Pei, Yi Gao, Xiao Cheng Zeng

Xiao Cheng Zeng Publications

Using density functional theory method we show that hollow silicon fullerene cages, SiN(20≤N≤60), can be fully stabilized by exohedrally coated platinum atoms (PtN/2), denoted as SiNPtN/2. The exohedral coating PtN/2 passivates the dangling bonds of the silicon cages, thereby making the silicon cages SiN to retain the symmetry and structure of homologous carbon fullerenes CN. In particular, the Ih symmetrical, 60-atom silicon buckminsterfullerene cage (Si60) can be fully stabilized by exohedrally coated 30 Pt atoms. Properties of SiNPtN/2 …

Bedrock Channel Geometry Along An Orographic Rainfall Gradient In The Upper Marsyandi River Valley In Central Nepal, William Craddock, Douglas Burbank, Bodo Bookhagen, Emmanuel Gabet Jul 2007

Bedrock Channel Geometry Along An Orographic Rainfall Gradient In The Upper Marsyandi River Valley In Central Nepal, William Craddock, Douglas Burbank, Bodo Bookhagen, Emmanuel Gabet

Faculty Publications

Pronounced rainfall gradients combined with spatially uniform exhumation of rocks at Quaternary timescales and uniform rock strength make the upper Marsyandi River valley in central Nepal a useful natural laboratory in which to explore variations in bedrock channel width. We focus on small catchments (0.6–12.4 km2) along a more than tenfold gradient in monsoon rainfall. Rainfall data are gathered from a dense weather network and calibrated satellite observations, the pattern of Quaternary exhumation is inferred from apatite fission track cooling ages, and rock compressive strength is measured in the field. Bedrock channel widths, surveyed at high scour indicators, scale as …

Relaxin As A Diagnostic Tool For Pregnancy In The Coyote (Canis Latrans), Debra A. Carlson, Eric M. Gese Jul 2007

Relaxin As A Diagnostic Tool For Pregnancy In The Coyote (Canis Latrans), Debra A. Carlson, Eric M. Gese

United States Department of Agriculture Wildlife Services: Staff Publications

The diagnosis of pregnancy in the domestic dog (Canis familiaris) often employs specialized equipment, experienced staff, and the cooperation of the bitch. These procedures can be challenging when the subject is a wild canid, particularly in a field setting. In addition, reproductive hormone assays are unreliable as a diagnostic tool because the estrous profiles of pregnant and pseudopregnant canines are similar. However, research has demonstrated that the hormone relaxin can be detected in maternal blood after embryonic implantation, but remains negligible in non-pregnant females. We investigated the use of relaxin as a diagnostic marker of pregnancy in the …

This paper provides a detailed example of how one should write the statistical section of a bioequivalence study protocol for FDA review. Three forms of bioequivalence are covered: average bioequivalence (ABE), population bioequivalence (PBE) and individual bioequivalence (IBE). The method of analysis is based on Jones and Kenward (2003) and a modification of their SAS Macro is provided.

Empirical Efficiency Maximization, Daniel B. Rubin, Mark J. Van Der Laan Jul 2007

Empirical Efficiency Maximization, Daniel B. Rubin, Mark J. Van Der Laan

U.C. Berkeley Division of Biostatistics Working Paper Series

It has long been recognized that covariate adjustment can increase precision, even when it is not strictly necessary. The phenomenon is particularly emphasized in clinical trials, whether using continuous, categorical, or censored time-to-event outcomes. Adjustment is often straightforward when a discrete covariate partitions the sample into a handful of strata, but becomes more involved when modern studies collect copious amounts of baseline information on each subject.

The dilemma helped motivate locally efficient estimation for coarsened data structures, as surveyed in the books of van der Laan and Robins (2003) and Tsiatis (2006). Here one fits a relatively small working model …

Gis Analysis Of Lightning Strikes Within A Tornadic Environment, Richard Snow, Mary Snow, Nicole Kufa Jul 2007

Gis Analysis Of Lightning Strikes Within A Tornadic Environment, Richard Snow, Mary Snow, Nicole Kufa

Publications

Recent research suggests that a maximum rate of lightning strikes occurs at least 15 to 20 minutes prior to tornado formation within a supercell storm. These maxima are associated with strengthening updrafts as they appear in radar measurements. An increase in lightning rates correlates with an increase of shear in the lower part of the storm. In combination with a strong updraft or downdraft, this shear can provide the ingredients for rotation and possibly a tornado. Polarity reversal of lightning around the time of tornado touchdown also has been examined. Thus, increasing lightning flash rates and reversal of lightning strike …

Vacuum Energy And Repulsive Casimir Forces In Quantum Star Graphs, S. A. Fulling, L. Kaplan, J. H. Wilson Jul 2007

Vacuum Energy And Repulsive Casimir Forces In Quantum Star Graphs, S. A. Fulling, L. Kaplan, J. H. Wilson

Faculty Publications

Casimir pistons are models in which finite Casimir forces can be calculated without any suspect renormalizations. It has been suggested that such forces are always attractive, but we present several counterexamples, notably a simple type of quantum graph in which the sign of the force depends upon the number of edges. We also show that Casimir forces in quantum graphs can be reliably computed by summing over the classical orbits, and study the rate of convergence of the periodic orbit expansion. In generic situations where no analytic expression is available, the sign and approximate magnitude of Casimir forces can often …

A High-Resolution Ultraviolet Absorption Spectrum Of Supernova Ejecta In Sn1006, Andrew J. S. Hamilton, Robert A. Fesen, William P. Blair

Dartmouth Scholarship

We report a high-resolution, far-ultraviolet, Space Telescope Imaging Spectrograph (STIS) E140M spectrum of the strong, broad Siii, iii and iv features produced by the ejecta of the supernova of 1006 ad (SN1006) seen in absorption against the background Schweizer–Middleditch OB subdwarf star. The spectrum confirms the extreme sharpness of the red edge of the redshifted Si ii 1260 Å feature, supporting the idea that this edge represents the location of the reverse shock moving into the freely expanding Si-rich ejecta. The expansion velocity of ejecta at the reverse shock is measured to be 7026 ± 3(relative) ±10(absolute) km s−1 …

Variable Selection For Nonparametric Varying-Coefficient Models For Analysis Of Repeated Measurements, Lifeng Wang, Hongzhe Li Jul 2007

Variable Selection For Nonparametric Varying-Coefficient Models For Analysis Of Repeated Measurements, Lifeng Wang, Hongzhe Li

UPenn Biostatistics Working Papers

Nonparametric varying-coefficient models are commonly used for analysis of data measured repeatedly over time, including longitudinal and functional responses data. While many procedures have been developed for estimating the varying-coefficients, the problem of variable selection for such models has not been addressed. In this article, we present a regularized estimation procedure for variable selection for such nonparametric varying-coefficient models using basis function approximations and a group smoothly clipped absolute deviation penalty (gSCAD). This gSCAD procedure simultaneously selects significant variables with time-varying effects and estimates unknown smooth functions using basis function approximations. With appropriate selection of the tuning parameters, we have …

Greedy Signal Recovery And Uncertainty Principles, Deanna Needell, Roman Vershynin Jul 2007

Greedy Signal Recovery And Uncertainty Principles, Deanna Needell, Roman Vershynin

CMC Faculty Publications and Research

This paper seeks to bridge the two major algorithmic approaches to sparse signal recovery from an incomplete set of linear measurements – L1-minimization methods and iterative methods (Matching Pursuits). We find a simple regularized version of the Orthogonal Matching Pursuit (ROMP) which has advantages of both approaches: the speed and transparency of OMP and the strong uniform guarantees of the L1-minimization. Our algorithm ROMP reconstructs a sparse signal in a number of iterations linear in the sparsity, and the reconstruction is exact provided the linear measurements satisfy the Uniform Uncertainty Principle. In the case of inaccurate measurements and approximately sparse …

Secure Cryptographic Precomputation With Insecure Memory, Patrick P. Tsang, Sean W. Smith Jul 2007

Secure Cryptographic Precomputation With Insecure Memory, Patrick P. Tsang, Sean W. Smith

Computer Science Technical Reports

Precomputation dramatically reduces the execution latency of many cryptographic algorithms. To sustain the reduced latency over time during which these algorithms are routinely invoked, however, a pool of precomputation results must be stored and be readily available. While precomputation is an old and well-known technique, how to securely and yet efficiently store these precomputation results has largely been ignored. For instance, requiring tamper-proof memory would be too expensive, if not unrealistic, for precomputation to be cost-effective. In this paper, we propose an architecture that provides secure storage for cryptographic precomputation using only insecure memory, which may be eavesdropped or even …
