A Method Of Precise Mrna/Dna Homology-Based Gene Structure Prediction, Alexander Churbanov, Mark Pauley, Daniel Quest, Hesham Ali

Background: Accurate and automatic gene finding and structural prediction is a common problem in bioinformatics, and applications need to be capable of handling non-canonical splice sites, microexons and partial gene structure predictions that span across several genomic clones.

Results: We present a mRNA/DNA homology based gene structure prediction tool, GIGOgene. We use a new affine gap penalty splice-enhanced global alignment algorithm running in linear memory for a high quality annotation of splice sites. Our tool includes a novel algorithm to assemble partial gene structure predictions using interval graphs. GIGOgene exhibited a sensitivity of 99.08% and a specificity of 99.98% on …

Recently, hybrid structures of microorganisms with inorganic nanoscale moieties have received great interest due to their potential in fabricating electronic systems. Electronic properties of metal nanoparticles, due to single electron transport of current[1], make them ideal material for nanodevices. Concomitantly, the nanostructure of microorganisms such as bacteria[2], viruses[3;4] and yeast[5] are attractive scaffolds for nanoparticle templating due to surface charge and biological affinities for specific molecules [2-7]. However, the key challenges in building hybrid devices are patterning nanostructures without destroying the biological construct of the microorganism and achieving active integration of biological response to the electrical transport in nanoparticle device. …

This thesis describes the results of applied research in the area of patterned magnetic media. Current magnetic media is pushing the physical limits of magnetic bits by compressing them into very small spaces - a process that will eventually be hampered by the superparamagnetic effect. The superparamagnetic effect will require the magnetic media industry to find a modified method of storing magnetic bits. Perpendicular patterned magnetic media could be the method of choice for future generations of magnetic data storage. Patterning magnetic media allows bits to be stored in isolated magnetic islands instead of in a continuous magnetic surface, as …

Modification to the behaviour of geometrical density at short scales is a key result of loop quantum cosmology, responsible for an interesting phenomenology in the very early universe. We demonstrate the way matter with arbitrary scale factor dependence in Hamiltonian incorporates this change in its effective dynamics in the loop-modified phase. For generic matter, the equation of state starts varying near a critical scale factor, becomes negative below it and violates the strong energy condition. This opens a new avenue to generalize various phenomenological applications in loop quantum cosmology. We show that different ways to define energy density may yield …

A Role For Airway Remodeling During Respiratory Syncytial Virus Infection, David Becnel, Dahui You, Joshua Erskin, Dawn M. Dimina, Stephania A. Cormier

Background: Severe respiratory syncytial virus infection (RSV) during infancy has been shown to be a major risk factor for the development of subsequent wheeze. However, the reasons for this link remain unclear. The objective of this research was to determine the consequences of early exposure to RSV and allergen in the development of subsequent airway hyperreactivity (AHR) using a developmental time point in the mouse that parallels that of the human neonate. Methods: Weanling mice were sensitized and challeged with ovalbumin (Ova) and/or infected with RSV. Eight days after the last allergen challenge, various pathophysiological endpoints were examined. Many simulation data sets are so massive that they must be distributed among disk farms attached to different computing nodes. The data is partitioned into spatially disjoint sets that are not easily transferable among nodes due to bandwidth limitations. Conventional machine learning methods are not designed for this type of data distribution. Experts mark a training data set with different levels of saliency emphasizing speed rather than accuracy due to the size of the task.
